Plastids house the biology of eukaryotic photosynthesis. While 1000s of plastid genomes have been sequenced, the availability of less than ten proteomes and only two species with full 70S plastid ribosomal structures limit our understanding of plant evolution. We optimized a protocol for the rapid isolation of Marchantia polymorpha plastids that provides a highly enriched and intact organelle fraction from gradient volumes as little as 2 mL. The approach was successfully applied to six other species. Focusing on M. polymorpha, we determined the proteome of the plastid fraction, identifying 133

Plastids' function and integrity require quality control of their proteins, and their failure often leads to impairments in plant growth and development. In most angiosperms, plastids propagation exhibits a maternal inheritance pattern. Despite the identification of mechanisms and events related to embryo sac development, the potential role of plastids in controlling female gametophyte (FG) development remains elusive. To characterize the function of a plastid specific cochaperonin (Cpn20) in Arabidopsis, morphological and histological analyses were conducted, combining genetic and cytological

BACKGROUND: Proper development of plastids in embryo and seedling tissues is critical for plant development. During germination, plastids develop to perform many critical functions that are necessary to establish the seedling for further growth. A growing body of work has demonstrated that components of the plastid transcription and translation machinery must be present and functional to establish the organelle upon germination.
RESULTS: We have identified Arabidopsis thaliana mutants in a gene that encodes a plastid-targeted elongation factor G (SCO1) that is essential for plastid developmen

INTRODUCTION: The stay-green trait is crucial for enhancing maize yield and stress tolerance, yet its genetic basis in new germplasm remains underexplored. This study aimed to dissect the molecular mechanisms underlying stay-green in the inbred line T01 using an integrated approach.
METHODS: We constructed an F₂:₃ population from T01 and the non-stay-green line Mo17, and combined BSA-seq to map candidate loci, RNA-seq at three developmental stages to profile transcriptomic dynamics, and WGCNA to identify co-expression networks.
RESULTS: BSA-seq mapped two candidate QTL regions on chromosomes

The domains rearranged methyltransferases (DRMs) play a critical role in the RNA-directed DNA methylation (RdDM) pathway in plants. However, the effects of inactivating the RdDM pathway on gene expression, transposable element (TE) activity, and phenotype in soybean remain unexplored. Here, we employed clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 gene editing to generate a quintuple mutant line in soybean (Gmdrm2a-/-2b-/-2c-/-3a-/-3b-/-, designated Gmdrm). Gmdrm exhibited severe developmental abnormalities, including dwarfism and delayed growth

Ranunculus L., the largest genus of Ranunculaceae, exhibits remarkable ecological diversity, yet genomic resources for this genus remain limited. Here we report the complete chloroplast (cp) genomes of Ranunculus arvensis L. and Ranunculus laetus Wall. ex Hook.f. & Thomson. The R. laetus assembly is the first cp genome reported for this species, whereas the R. arvensis assembly, generated from a Pakistani population, provides an independent accession that complements the recently released GenBank record PV621859 from China. Both genomes were analyzed comparatively against 22 previously publish

Physical mutagens such as low-dose gamma irradiation and cold plasma have recently emerged as eco-friendly tools for enhancing plant vigor, stress tolerance, and disease resistance. However, their impact on genetic stability remains insufficiently characterized. Here, we performed transcriptome-wide single-nucleotide polymorphism (SNP) discovery in Solanum lycopersicum seedlings infected with Tomato brown rugose fruit virus (ToBRFV; Tobamovirus fructirugosum) and subjected to either 15 Gy gamma irradiation or cold plasma treatment. RNA-Seq analysis revealed distinct mutational footprints: gamm

Surprisingly, unlike most Apicomplexa, Cryptosporidium parvum appears to lack a plastid genome. Primers based upon the highly conserved plastid small- or large-subunit rRNA (SSU/LSU rRNA) and the tufA-tRNAPhe genes of other members of the phylum Apicomplexa failed to amplify products from intracellular stages of C. parvum, whereas products were obtained from the plastid-containing apicomplexans Eimeria bovis and Toxoplasma gondii, as well as the plants Allium stellatum and Spinacia oleracea. Dot-blot hybridization of sporozoite genomic DNA (gDNA) supported these PCR results. A T. gondii plasti

Microalgae are well-established model organisms for whole wastewater toxicity (WWT) assessment owing to their ease of cultivation and high sensitivity. However, the inherently low throughput and labor-intensive workflows of conventional microalga-based bioassays, such as ISO 8692:2012, prevent their application in large-scale WWT monitoring. To overcome these limitations, this study introduces a scalable, high-throughput assay that integrates cell painting-based morphological profiling and supervised machine learning, which is validated using 25 individual chemicals, their mixture, and 578 rea

Chloroplast iron-sulfur (Fe-S) clusters, essential cofactors for Fe-S proteins, are assembled by the sulfur utilization factor (SUF) BC2D complex, but regulation of their biogenesis remains unclear. We show that during leaf senescence, SUFB transcription rapidly increases while SUFC/SUFD transcripts and the abundance of all three SUF proteins remain unchanged. Leaf necrosis with green color occurs solely when SUFB RNA interference (RNAi) is induced, and the decrease of SUFs is obviously faster in SUFB-RNAi than SUFC-RNAi lines. Furthermore, SUFB exhibits a higher turnover rate than SUFC/SUFD,

Rhododendron simsii var. putuoense is a coastal-endemic plant with significant ecological and genetic resource value. Although its chloroplast genome (cpDNA) was recently characterized, its mitochondrial genome (mtDNA) remains unexplored. Here, we report the first complete assembly and annotation of the R. simsii var. putuoense mtDNA using PacBio HiFi long-read sequencing. The genome sequence is 658,161 bp in length, organized as two subgenomic linear molecules (a major one of 633,105 bp and a minor one of 25,056 bp), and encodes 33 protein-coding genes (PCGs), 26 tRNAs, three rRNAs and 323 OR

As a diverse and complex food matrix, the animal food microbiota and repertoire of antimicrobial resistance (AMR) genes remain to be better understood. In this study, 16S rRNA gene amplicon sequencing and shotgun metagenomics were applied to three types of animal food samples (cattle feed, dry dog food, and poultry feed). ZymoBIOMICS mock microbial community was used for workflow optimization including DNA extraction kits and bead-beating conditions. The four DNA extraction kits (AllPrep PowerViral DNA/RNA Kit, DNeasy Blood & Tissue Kit, DNeasy PowerSoil Kit, and ZymoBIOMICS DNA Miniprep Kit)

Bacterial microcompartments (BMCs) and biomolecular condensates are two different forms of protein compartmentalization with different aims and functional advantages, representing specific designs of sequestering enzymes or segments of metabolic pathways. BMCs represent special proteinaceous organelles that are entirely composed of protein and are typically characterized by polyhedral shapes. By encapsulating and organizing metabolic enzymes with their substrates and cofactors BMCs act as specialized compartments within bacterial cells that promote and enhance specific biochemical pathways. 5-Aminolevulinic acid (ALA) is an emerging plant growth regulator, yet its mechanisms in fruit development remain unclear. Here, we show that ALA promotes early growth and ultimate size in peach (Prunus persica) fruits. ALA treatment significantly enhanced the mesocarp area and the cell number, accompanied by elevated levels of indole-3-acetic acid (IAA) and trans-zeatin riboside. Transcriptomic analysis identified PpARF9 as a key transcriptional factor, regulating auxin homeostasis and responsive to ALA treatment. Homeostasis of inorganic phosphate (Pi) in the chloroplasts is essential for healthy CO2 assimilation. When Pi in chloroplasts is insufficient, the increase in the CO2 assimilation rate (A) with an increase in CO2 level is restricted, whereas A per unit total protein level moderately decreases under low-to-normal CO2 levels. Some phosphate transporters (PHT) are localized in the chloroplast envelope; however, their contribution to the maintenance of Pi homeostasis for CO2 assimilation has rarely been reported. In this study, we generated transgenic rice plants with RNAi-suppressed PHT4;4, one

Soil phosphate (Pi) deficiency is a global issue and a major constraint on plant growth. Plants typically acclimatize to low Pi by enhancing their P utilization and/or P acquisition efficiencies; however, different species have variable preferred strategies. RNA sequencing analysis was performed on the shoots and roots of Zygophyllum xanthoxylum, under 1 day and 10 days of Pi stress, to investigate their adaptation strategies to P deprivation. A total of 364,614 unigenes and 9,270 differentially expressed genes (DEGs) were obtained via transcriptome sequencing. An analysis of the DEGs revealed
