Sequence heterogeneity in the termini of lymphocytic choriomeningitis virus genomic and antigenomic RNAs.

Sequence analysis of lymphocytic choriomeningitis virus L and S RNAs has revealed evidence of heterogeneity within the termini of the genomic and antigenomic RNAs. The RNAs are missing from 0 to 38 bases, show characteristic patterns of deleted nucleotides at both 5' and 3' termini, and often have a nontemplated base at the terminus. The same deletions, at either the 5' or the 3' terminus of the genomic L and S RNAs, are frequently found in the complementary strand of antigenomic RNA, suggesting that RNAs with deleted termini may be recognized as functional templates for replication. RNAs extr

Polyadenylylated nuclear RNA encoded by Kaposi sarcoma-associated herpesvirus.

A newly recognized gamma herpesvirus known as Kaposi sarcoma-associated herpesvirus (KSHV) or human herpesvirus 8 (HHV8) is present in Kaposi sarcomas and body-cavity-based lymphomas. Here we identify a novel abundant 1.2-kb RNA, polyadenylated nuclear RNA (PAN RNA), encoded by the virus. The majority of cDNAs produced from poly(A)-selected RNA isolated from a human body cavity lymphoma cell line 48 hr after butyrate induction of KSHV lytic replication represented PAN RNA. Within PAN RNA were two 9 and 16 nt stretches with 89% and 94% identity to U1 RNA. A third stretch of 14 nt was 93% comple

[The use of molecular hybridization with synthetic deoxyoligonucleotides for differentiating strains of the tick-borne encephalitis virus].

Synthetic deoxyoligonucleotides complementary to different regions of genome RNA of tick-borne encephalitis (TBE) Sofjin virus strain were used to differentiate TBE virus strains. Nine TBE strains isolated in different geographical areas from different sources and several viruses of the TBE subgroup were tested. The probes revealed genetic heterogeneity of TBE strains. The probes complementary to different regions of the genome had different specificity. The pattern of hybridization of TBE virus strains with a panel of 11 oligonucleotide probes correlated significantly with the source of the v

How many antiviral small interfering RNAs may be encoded by the mammalian genomes?

BACKGROUND: The discovery of RNA interference phenomenon (RNAi) and understanding of its mechanisms has revolutionized our views on many molecular processes in the living cell. Among the other, RNAi is involved in silencing of transposable elements and in inhibition of virus infection in various eukaryotic organisms. Recent experimental studies demonstrate few cases of viral replication suppression via complementary interactions between the mammalian small RNAs and viral transcripts. PRESENTATION OF THE HYPOTHESIS: It was found that >50% of the human genome is transcribed in different cell ty

Tat-dependent production of an HIV-1 TAR-encoded miRNA-like small RNA.

Evidence is accumulating that retroviruses can produce microRNAs (miRNAs). To prevent cleavage of their RNA genome, retroviruses have to use an alternative RNA source as miRNA precursor. The transacting responsive (TAR) hairpin structure in HIV-1 RNA has been suggested as source for miRNAs, but how these small RNAs are produced without impeding virus replication remained unclear. We used deep sequencing analysis of AGO2-bound HIV-1 RNAs to demonstrate that the 3' side of the TAR hairpin is processed into a miRNA-like small RNA. This ∼21 nt RNA product is able to repress the expression of mRNAs

RNA editing by G-nucleotide insertion in mumps virus P-gene mRNA transcripts.

A guanine nucleotide insertion event has been shown to occur at a specific site within mumps virus P-gene mRNA transcripts. The region of the mRNA containing the site expected to be used for RNA editing and the complementary portion of the genomic RNA were cloned, and their nucleotide sequences were obtained. The genomic RNA was found to possess six C residues at the insertion site, whereas 63% of the P-gene-specific mRNA transcripts were found to have from two to five G residues inserted at this position in the RNA. An unedited mRNA was shown to encode the mumps virus cysteine-rich protein V,

Dengue virus harnesses mosquito Syntenin to load and secrete viral RNA into salivary exosomes.

Viruses exploit extracellular vesicles (EVs) to transfer infection-enhancing viral RNAs. However, mechanisms underlying viral RNA loading remain elusive. We leveraged our previous discovery that dengue virus secretes transmission-enhancing subgenomic flaviviral RNA (sfRNA) into mosquito salivary EVs to investigate viral RNA loading mechanism. We demonstrate that sfRNA alone promotes the secretion of sfRNA-containing EVs marked by the mosquito EV biogenesis protein AeSyntenin, by applying microscopy and viral genetic editing in in vitro and in vivo models. SfRNA via its stem loop structures int

Non-Covalent Linkage of Helper Functions to Dumbbell-Shaped DNA Vectors for Targeted Delivery.

Covalently closed dumbbell-shaped DNA delivery vectors comprising the double-stranded gene(s) of interest and single-stranded hairpin loops on both ends represent a safe, stable and efficacious alternative to viral and other non-viral DNA-based vector systems. As opposed to plasmids and DNA minicircles, dumbbells can be conjugated via the loops with helper functions for targeted delivery or imaging. Here, we investigated the non-covalent linkage of tri-antennary N-acetylgalactosamine (GalNAc3) or a homodimer of a CD137/4-1BB-binding aptamer (aptCD137-2) to extended dumbbell vector loops via co

Heterogeneity of melanized neurons expressing neurotensin receptor messenger RNA in the substantia nigra and the nucleus paranigralis of control and Parkinson's disease brain.

We have recently cloned the neurotensin receptor from human substantia nigra. Using in situ hybridization techniques, with an 35S-labeled antisense RNA probe complementary to this receptor complementary DNA, we studied the expression of the human neurotensin receptor in the brain from control and Parkinson's disease subjects. We also performed an analogous study with rat brain. Neurotensin receptor messenger RNA was present in high levels in melanized neurons of the substantia nigra pars compacta and the nucleus paranigralis (the ventral tegmental area for rat brain). Novel viral splicing events and open reading frames revealed by long-read direct RNA sequencing of adenovirus transcripts.

Adenovirus is a common human pathogen that relies on host cell processes for transcription and processing of viral RNA and protein production. Although adenoviral promoters, splice junctions, and polyadenylation sites have been characterized using low-throughput biochemical techniques or short read cDNA-based sequencing, these technologies do not fully capture the complexity of the adenoviral transcriptome. By combining Illumina short-read and nanopore long-read direct RNA sequencing approaches, we mapped transcription start sites and RNA cleavage and polyadenylation sites across the adenoviru

qMAP decodes RNA fragmentation dynamics in development and disease.

Noncanonical small RNAs, such as tRNA-derived (tsRNAs) and rRNA-derived (rsRNAs) fragments, are more abundant than microRNAs and arise from selective cleavage events rather than random degradation. While fragmentation of parental RNAs produces functionally diverse small RNAs, current analytical approaches are limited to abundance measures and cannot systematically quantify differential cleavage signals. Here, we present qMAP, a computational framework profiling differential fragmentation of parental RNAs from small RNA sequencing data. qMAP integrates two complementary models to identify condi

Reprogrammable bacterial nanosyringes to deliver RNA and gene editors.

The engineered Photorhabdus virulence cassette (PVC) enables precise protein delivery but has not yet achieved RNA packaging and injection delivery. In this study, we achieved intraluminal RNA loading via the U1A RNA-binding domain, anchoring it to the PVC inner tube and establishing DART (PVC Docker-based All-purpose RNA Injection Delivery Tool). This enabled the protective loading of diverse RNAs, including Pepper RNA, guide RNA, siRNA, miRNA, and mRNA. Through the co-delivery of Cas9 in vitro, DART also drove effective knockouts of enhanced green fluorescent protein gene (EGFP), Kirsten rat

Restriction of poliovirus RNA replication in persistently infected nerve cells.

The aetiology of post-polio syndrome may involve persistence of poliovirus (PV) in the CNS. PV persists in the CNS of infected paralysed mice for over a year after the acute phase of paralytic poliomyelitis. However, infectious PV particles cannot be recovered from homogenates of CNS from paralysed mice after the acute phase of disease, indicating that PV replication is restricted. To identify the molecular mechanism by which PV replication is limited, PV RNA synthesis was analysed by estimating the relative level of genomic (plus-strand) and complementary (minus-strand) PV RNA in the CNS of p

[Mechanisms of Interactions of Circular RNAs with Mobile Elements and MicroRNAs in the Development of Breast Cancer].

Transposable elements (TEs) make up 46.7% of all nucleotide sequences in the human genome and include retroelements and DNA transposons. They are the evolutionary sources of many protein-coding genes; regulatory sequences; and noncoding RNAs (ncRNAs), including circular RNAs and microRNAs. TEs induce genomic instability, promote recombination events, inactivate tumor suppressor genes, and activate oncogenes, thus facilitating carcinogenesis. In addition, TE transcripts can competitively interact with specific microRNAs that serve as targets for circular RNAs. The common origin of microRNAs and

Phosphorothioate-Free and Self-Interaction-Reduced Acyclic Nucleic Acids for Effective Antisense Oligonucleotide.

Acyclic artificial nucleic acids, serinol nucleic acid (SNA) and acyclic l-threoninol nucleic acid (L-aTNA), are promising next-generation nucleic acid therapeutics with strong nuclease resistance and stable RNA hybridization, eliminating the need for phosphorothioate (PS) modifications that are associated with toxicities and complicate manufacturing due to diastereomer generation. However, both platforms suffer from self-interactions in self-complementary regions, limiting their therapeutic utility. To overcome this, we incorporated pseudocomplementary bases, 2,6-diaminopurine (D) and 2-thiou

Single-cell RNA-seq using UltraMarathonRT expands the known transcriptome.

The ability to map messenger RNA (mRNA) molecules from individual cells using next-generation sequencing technologies, known as single-cell RNA-seq (scRNA-seq), is transforming biology by redefining cellular identities with unmatched detail. However, all current protocols depend on copying RNA into complementary DNA with a single reverse transcriptase (RT) derived from murine leukemia virus, which is an RT enzyme known for low processivity and limited ability to unfold complex RNA structures. Here, for the first time, we introduce a group II intron reverse transcriptase, UltraMarathonRT (uMRT)

Naked antisense double-stranded DNA oligonucleotide efficiently suppresses BCR-ABL positive leukemic cells.

Oligonucleotide-based gene silencing, using molecules such as antisense oligonucleotides (ASOs), small interfering RNA, and aptamers, is widely studied. Another approach uses DNA/RNA heteroduplex oligonucleotides (HDOs). Here, we developed an antisense double-stranded DNA oligonucleotide (ADO) by modification of the complementary RNA in an HDO to generate DNA for increasing resistance to nucleases. Naked BCR-ABL-targeting ADO was significantly more potent than siRNA at reducing BCR-ABL chimeric mRNA expression in chronic myeloid leukemia (CML) cell lines. Further, naked BCR-ABL-targeting ADO s

The use of rat liver nucleoplasm for the characterization of heterogeneous nuclear ribonucleic acid synthesis in vitro.

1. A nucleoplasmic fraction rich in endogenous RNA polymerase II activity was isolated from rat liver nuclei and conditions were determined under which elongation of RNA molecules initiated in vivo continued at maximal rates in vitro. 2. Elongation rates in vitro were calculated to be about 0.25 nucleotide/s and there were about 7 X 10(3) RNA molecules in the process of being elongated by form-II RNA polymerase per original nucleus. 3. Evidence was obtained suggesting that transcription-dependent release of RNA polymerase II molecules from the template occurred during the incubations in vitro.

Using the E1A Minigene Tool to Study mRNA Splicing Changes.

mRNA processing involves multiple simultaneous steps to prepare mRNA for translation, such as 5´capping, poly-A addition and splicing. Besides constitutive splicing, alternative mRNA splicing allows the expression of multifunctional proteins from one gene. As interactome studies are generally the first analysis for new or unknown proteins, the association of the bait protein with splicing factors is an indication that it can participate in mRNA splicing process, but to determine in what context or what genes are regulated is an empirical process. A good starting point to evaluate this function

Epidemics to eradication: the modern history of poliomyelitis.

Poliomyelitis has afflicted humankind since antiquity, and for nearly a century now, we have known the causative agent, poliovirus. This pathogen is an enterovirus that in recent history has been the source of a great deal of human suffering. Although comparatively small, its genome is packed with sufficient information to make it a formidable pathogen. In the last 20 years the Global Polio Eradication Initiative has proven successful in greatly diminishing the number of cases worldwide but has encountered obstacles in its path which have made halting the transmission of wild polioviruses a pr
