Functionalized DNA nanoplatform for multi-target simultaneous imaging: Establish the atlas of cancer cell species.

Detection and imaging of cell membrane receptor proteins have gained widespread interest in recent years. However, recognition based on a single biomarker can induce false positive feedback, including off-target phenomenon caused by the absence of tumor-specific antigens. In addition, nucleic acid probes often cause nonspecific and undesired cell internalization during cell imaging. In this work, we constructed a logic gate DNA nano-platform (LGDP) for single-molecule imaging of cell membrane proteins to synergistically diagnose cancer cells. The traffic light-like color response of LGDP facil

Measurement precision bounds on aberrated single-molecule emission patterns.

Single-molecule localization microscopy (SMLM) has revolutionized the study of biological phenomena by providing exquisite nanoscale spatial resolution. However, optical aberrations induced by sample and system imperfections distort the single-molecule emission patterns (i.e. PSFs), leading to reduced precision and resolution of SMLM, particularly in three-dimensional (3D) applications. While various methods, both analytical and instrumental, have been employed to mitigate these aberrations, a comprehensive analysis of how different types of commonly encountered aberrations affect single-molec

Tracking and localization of calmodulin in live cells.

The calcium signaling protein calmodulin (CaM) interacts with many target proteins inside the cell to regulate a wide range of biological signals. CaM's availability to propagate signals depends on its mobility, which may be regulated by interactions with multiple target proteins. We detected single molecules of CaM labeled with a fluorescent dye and injected into living HEK 293 cells, and we used high-speed, wide-field, single-molecule imaging to track single CaM molecules. Single-molecule trajectories were analyzed to characterize the motions of individual CaM molecules. Single-molecule loca

Toward 18 F-Labeled Theranostics: A Single Agent that Can Be Labeled with 18 F, 64 Cu, or 177 Lu.

We report a single-molecule radiotracer that can be labeled independently with 18 F-fluoride or radiometals (64 Cu, 177 Lu) in a single step. A prostate-specific membrane antigen (PSMA)-targeting ligand, armed with both an organotrifluoroborate and a metal-chelator (DOTA), was designed to optionally afford 18 F-, 64 Cu- or 177 Lu-labeled products that were injected into mice bearing prostate cancer (LNCaP) xenografts. PET/CT images and ex vivo biodistribution data show high, specific tumor uptake irrespective of which radionuclide is used, thereby demonstrating a new approach to combining, in

Spectroscopic DNA-PAINT for simultaneous multiplexed super-resolution microscopy.

Simultaneous multiplexed super-resolution imaging remains a central challenge in single-molecule localization microscopy (SMLM), due to the limited number of spectrally distinguishable fluorophores and the trade-off between spatial and spectral precision. Here, we introduce spectroscopic DNA-PAINT (sDNA-PAINT), a framework that integrates DNA-PAINT with spectroscopic SMLM (sSMLM) to enable simultaneous multiplexed imaging with high spatial and spectral fidelity. Using DNA Origami Nanorulers, in vitro and fixed-cell imaging, we show that sDNA-PAINT conditions significantly improve spectral prec

High Refractive Index Imaging Buffer for Dual-Color 3D SMLM Imaging of Thick Samples.

The current limitations of single-molecule localization microscopy (SMLM) in deep tissue imaging, primarily due to depth-dependent aberrations caused by refractive index (RI) mismatch, present a significant challenge in achieving high-resolution images at greater depths. To extend the imaging depth, we optimized the imaging buffer of SMLM with the RI matched to that of the objective immersion medium and systematically evaluated five different RI-matched buffers, focusing on their impact on the blinking behavior of red-absorbing dyes and the quality of reconstructed super-resolution images. Interferometric scattering microscopy supports real-time mass-resolved label-free single-molecule immunoassay.

Protein-protein interactions govern the biomolecular logic of immunity, signalling, and disease. Elementary rates of association, dissociation, and inhibition underpin our understanding of life processes and remain a limiting factor at the frontier of therapeutic discovery. Yet existing assays infer these processes indirectly through ensemble-averaged signals or labels that obscure native dynamics. Here, we introduce a label-free, real-time, mass-resolved single-molecule immunoassay based on interferometric scattering microscopy (iSCAT) that directly observes individual protein-protein binding

Fiber-Optic Interference Microscopy for Label-Free Monitoring of Cancer Cell Secretion at a Single-Molecule Level.

Understanding cell secretion at the single-molecule level in a label-free manner is crucial for elucidating numerous biological processes relevant to health and disease. However, most current optical label-free approaches rely on strong photon confinement to enhance the signal contrast, and the associated photothermal effect limits their applications in continuous monitoring of molecular dynamics. Here, we propose fiber-optic interference microscopy (FOIM), which achieves label-free, high-contrast visualization of single molecules by monitoring the interference patterns on a microfiber. We dem

Nanorulers for Super-Resolution Microscopy.

Super-resolution fluorescence microscopy has advanced into a regime where molecular-scale organization can be resolved with nanometer precision. In this context, the accurate interpretation of imaging data increasingly depends on well-defined calibration standards. Nanorulers have emerged as essential tools to validate resolution, quantify labeling performance, and benchmark analytical methods. Current approaches include DNA-based, protein-based, and virus-based nanorulers, each offering distinct advantages in terms of programmability, structural definition, and biological relevance. Single-Molecule Insight Into α-Synuclein Fibril Structure and Mechanics Modulated by Chemical Compounds.

α-Syn fibrils, a key pathological hallmark of Parkinson's disease, is closely associated with disease initiation and progression. Several small molecules are found to bind or dissolve α-syn fibrils, offering potential therapeutic applications. Here, an innovative optical tweezers-based, fluorescence-combined approach is developed to probe the mechanical characteristics of α-syn fibrils at the single-molecule level. When subjected to axial stretching, local deformation within α-syn fibrils appeared at forces above 50 pN. These structural alternations occurred stepwise and are irreversible, sugg

Semi-automated single-molecule microscopy screening of fast-dissociating specific antibodies directly from hybridoma cultures.

Fast-dissociating, specific antibodies are single-molecule imaging probes that transiently interact with their targets and are used in biological applications including image reconstruction by integrating exchangeable single-molecule localization (IRIS), a multiplexable super-resolution microscopy technique. Here, we introduce a semi-automated screen based on single-molecule total internal reflection fluorescence (TIRF) microscopy of antibody-antigen binding, which allows for identification of fast-dissociating monoclonal antibodies directly from thousands of hybridoma cultures. Single-Molecule Localization Microscopy with Fixed Photoactivatable Fluorescent Proteins and Direct Stochastic Optical Reconstruction Microscopy.

Fluorescence microscopy has become one of the most widely used tools in modern cell biology. By selectively labelling molecules of interest with fluorescent tags, researchers can visualize the structural organization, distribution, and clustering of proteins within their native cellular environment. Single-molecule localization microscopy (SMLM) has extended fluorescence imaging by enabling spatial resolution far beyond the diffraction limit of light. Among SMLM techniques, fixed Photoactivated Localization Microscopy (PALM), Stochastic Optical Reconstruction Microscopy (STORM), and Direct Sto

Single-Molecule Force Spectroscopy: Experiments, Analysis, and Simulations.

The mechanical properties of cells and subcellular components are important for a mechanistic understanding of biological processes. The quantification of the mechanics of cells and biomolecules using biophysical methods has matured thanks to the development of nanotechnologies such as optical and magnetic tweezers, the biomembrane force probe and atomic force microscopy (AFM). Force spectroscopy allows the determination of the forces required to unfold protein domains and to disrupt individual receptor/ligand bonds. Analytical models allow a phenomenological characterization of the underlying

SM-NucSeq, Genetic and Epigenetic Sequencing of Nucleosomes with Single-Molecule Real-Time Sequencing.

Despite advances in deciphering chromatin structure and dynamics in recent years, mapping the sequence position and combinatorial modifications of individual nucleosomes, the building blocks of chromatin, has yet to be achieved. In this work, we develop SM-NucSeq: a technology that combines single-molecule immunoaffinity detection with single-molecule real-time (SMRT) sequencing in zero-mode waveguides (ZMWs), which are sub-wavelength well-like structures that confine the depth of the excitation beam to the nanometer scale. We show that SM-NucSeq can detect histone modifications on intact nucl

Single-molecule fluorescence spectroscopy of fast protein dynamics.

Single-molecule experiments have become an integral part of modern structural biology. Unlike other methods, single-molecule Förster resonance energy transfer (smFRET) spectroscopy opens direct access to distance-based temporal trajectories of protein motions. Recent innovations in analysing smFRET experiments with correlation and photon-trajectory based methods have pushed the time resolution of dynamics to much faster than milliseconds. Here, we review these methods, together with their most recent applications and their impact on our understanding of the function of proteins. Important curr

A Multilabel Single Molecule Localization Microscopy Protocol for Investigation of Chromatin in the Dense Nuclear Environment.

Super-resolution microscopy has dramatically advanced our ability to interrogate biological structures beyond the diffraction limit, making it indispensable for studying densely packed nuclear structures such as chromatin, nuclear lamina and nuclear bodies such as nucleoli. Chromatin exhibits multiscale organization-from nanometer-sized nucleosomes to micron-scale domains-necessitating imaging approaches capable of both high resolution and molecular specificity. Single molecule localization microscopy (SMLM), particularly stochastic optical reconstruction microscopy (STORM) , enables precise m

De Novo Design of α-helical Peptide Nanopores for Single-Molecule Detection Using Helix Packing Motifs.

Nanopore sensing using transmembrane proteins holds great potential for single-molecule detection. The creation of pore-forming proteins is an emerging research direction, and one promising strategy is the bottom-up de novo design of nanopores. However, de novo α-helical nanopores with sufficiently large dimensions to accommodate single-molecule sensing have not been previously reported. Here, we designed and constructed α-helical nanopores based on two helix-packing motifs, GX6G and GX3G, which we named FFK and LEK. Electrical recordings revealed that both FFK and LEK form nanopores in lipid

Chemical Activation of a Single Melamine Molecule via Isomerization Followed by Metalation with a Copper Atom.

Scanning probe methods have very successfully been used for inducing on-surface reactions and imaging with high resolution the reaction partners at the single-molecule level. However, the entire sequence of chemically activating an educt, identifying its reactive site, running a chemical reaction, and quantifying the involved forces and energies has been missing to date. Here, the organic molecule melamine adsorbed on Cu(100) serves as a single-molecule model system for activation via tautomerization and subsequent metalation with a single Cu atom.
