Optimization under variability and uncertainty: a case study for NOx emissions control for a gasification system.

Methods for optimization of process technologies considering the distinction between variability and uncertainty are developed and applied to case studies of NOx control for Integrated Gasification Combined Cycle systems. Existing methods of stochastic optimization (SO) and stochastic programming (SP) are demonstrated. A comparison of SO and SP results provides the value of collecting additional information to reduce uncertainty. For example, an expected annual benefit of 240,000 dollars is estimated if uncertainty can be reduced before a final design is chosen. SO and SP are typically applied

Single-Molecule Localization Microscopy with Fixed Photoactivatable Fluorescent Proteins and Direct Stochastic Optical Reconstruction Microscopy.

Fluorescence microscopy has become one of the most widely used tools in modern cell biology. By selectively labelling molecules of interest with fluorescent tags, researchers can visualize the structural organization, distribution, and clustering of proteins within their native cellular environment. Single-molecule localization microscopy (SMLM) has extended fluorescence imaging by enabling spatial resolution far beyond the diffraction limit of light. Among SMLM techniques, fixed Photoactivated Localization Microscopy (PALM), Stochastic Optical Reconstruction Microscopy (STORM), and Direct Sto

STORM image denoising and information extraction.

Stochastic optical reconstruction microscopy (STORM) is extensively utilized in the fields of cell and molecular biology as a super-resolution imaging technique for visualizing cells and molecules. Nonetheless, the imaging process of STORM is frequently susceptible to noise, which can significantly impact the subsequent image analysis. Moreover, there is currently a lack of a comprehensive automated processing approach for analyzing protein aggregation states from a large number of STORM images. This paper initially applies our previously proposed denoising algorithm, UNet-Att, in STORM image

Assembly processes and network structure of rhizosphere fungal communities in healthy and Ralstonia solanacearum-infected tomato plants.

INTRODUCTION: Bacterial wilt caused by Ralstonia solanacearum is a major constraint to tomato production worldwide. Rhizosphere microbial community is closely linked to plant health. However, how R. solanacearum invasion alters the assembly processes and co-occurrence network in tomato rhizosphere fungal communities remains largely unclear. METHODS: Here, we collected rhizosphere soil samples from three major tomato-producing regions in China to investigate how R. solanacearum invasion affects fungal community composition, network topology, and assembly processes in tomato rhizosphere. A stochastic fractional model for computer virus propagation with memory effects and exponential delay.

A computer virus is a type of malware that, upon execution, can replicate itself by modifying other computer programs and inserting its code into them. This study develops a stochastic fractional-order delay differential equation model (SFDDE) to describe computer-virus dynamics by partitioning the system into uninfected S(t), latent infected L(t), and actively seizing V(t) computer populations. The model establishes the well-posedness of solutions, including existence, uniqueness, positivity, and boundedness, and identifies two equilibria: the computer-virus-free equilibrium (CV-FE) and the c

Junctional-fluctuation-mediated fluidization of multi-phase-field epithelial monolayers.

We analyze a multi-phase-field model for an epithelial monolayer with pairwise adhesions between neighboring cells following an Ornstein-Uhlenbeck process, representing the stochastic turnover of junctional molecular motors. These fluctuations in junctional adhesion result in rearrangements in the tissue, fluidizing it and producing diffusive cell motion. Similar junctional fluctuations have proven a very useful tool in the vertex model literature, and we hope they will be equally helpful to the multi-phase-field model approach. Moreover, we observe that the cells' effective diffusion coeffici

Deterministic and stochastic interventions in reducing drug-drug interactions in inappropriate prescribing: A systematic review.

BACKGROUND: Drug-drug interactions (DDIs) remain a major contributor to preventable patient harm, particularly in the context of polypharmacy. Over the past two decades, interventions to mitigate inappropriate prescribing have evolved from deterministic, rule-based clinical decision support toward increasingly complex data-driven and stochastic models. However, the extent to which these methodological advances translate into improved clinical safety remains unclear. METHODS: We conducted a systematic review in accordance with PRISMA 2020 guidelines, guided by the SPIDER framework. PubMed, Sco

Imperfect vaccination and coupled epidemic dynamics in age-structured multiplex networks.

Vaccination behavior is closely coupled with disease transmission through individual risk perception and age-dependent contact patterns. However, the combined effects of imperfect vaccine protection and age-specific mixing on behavior-epidemic dynamics remain insufficiently characterized. We develop a network-based dynamical model that couples susceptible-infected-recovered-vaccinated (SIRV) transmission with an evolutionary vaccination game. Empirical age-specific contact matrices are used to represent interactions among age groups and to examine how contact heterogeneity shapes vaccination b

Bacterial expression of human small GTPases induces stochastic predatory responses and motility interference in Physarum polycephalum.

We investigated the behavioral responses of the slime mold Physarum polycephalum to Escherichia coli expressing human small GTPases to elucidate how internalized proteins affect its actomyosin-based motility machinery. We found that prey bacteria expressing hKRAS WT or hRhoA triggered a deterministic "conflict" behavior, in which P. polycephalum failed to complete ingestion despite physical contact. Notably, the oncogenic hKRAS G12C mutation induced a transition to stochastic switching among predation, conflict, and sampling-mediated rejection, whereas hRac1 expression showed a tendency toward

A fast numerical integration scheme for clonal expansion processes on graphs.

Compound birth-death processes are widely used to model the age-incidence curves of many cancers. There are efficient schemes for directly computing the relevant probability distributions in the context of linear multi-stage clonal expansion (MSCE) models. However, these schemes have not been generalised to models on arbitrary graphs, forcing the use of either full stochastic simulations or mean-field approximations, which can become inaccurate at late times or old ages. Here, we present a numerical integration scheme for directly computing survival probabilities of a first-order birth-death p

A machine learning computational approach for the mathematical anthrax disease system in animals.

OBJECTIVES: The current research investigations present the numerical solutions of the anthrax disease system in animals by designing a machine learning stochastic procedure. The mathematical anthrax disease system in animals is classified into susceptible, infected, recovered and vaccinated. METHOD: A Runge-Kutta solver is applied to collect the dataset, which decreases the mean square error by dividing into training as 78%, testing 12% and verification 10%. The proposed stochastic computing technique is performed through the logistic sigmoid activation function, and a single hidden layer co

Fractal Characterization of Stochastic Series Fluctuations of Children with Reading Disorders.

Reading is an emerging process from human brain activity. This process sometimes is subject to disorders which has been studied from the performance of studies that provide data that are treated with qualitative and quantitative linear tools to obtain the average behavior determined and the causality of it. This research focuses on the nonlinear quantitative study of reading disorder and in this way fractal geometry and roughness interface growth theory approach were selected to be used in the processing of brain wave quantification (EEG). From the EEG of children with and without reading diso

Calculating stochastic inactivation of individual cells in a bacterial population using variability in individual cell inactivation time and initial cell number.

The traditional log-linear inactivation kinetics model considers microbial inactivation as a process that follows first-order kinetics. A basic concept of log reduction is decimal reduction time (D-value), which means time/dose required to kill 90% of the relevant microorganisms. D-value based on the first-order survival kinetics model is insufficient for reliable estimations of bacterial survivors following inactivation treatment. This is because the model does not consider the inactivation curvature and variability in bacterial inactivation. However, although the D-value has some limitations

Amphibian sacculus and the forced Kuramoto model with intrinsic noise and frequency dispersion.

The amphibian sacculus (AS) is an end organ that specializes in the detection of low-frequency auditory and vestibular signals. In this paper, we propose a model for the AS in the form of an array of phase oscillators with long-range coupling, subject to a steady load that suppresses spontaneous oscillations. The array is exposed to significant levels of frequency dispersion and intrinsic noise. We show that such an array can be a sensitive and robust subthreshold detector of low-frequency stimuli, though without significant frequency selectivity. The effects of intrinsic noise and frequency d

Modeling the potential impact of host population survival on the evolution of M. tuberculosis latency.

Tuberculosis (TB) is an infectious disease with a peculiar feature: Upon infection with the causative agent, Mycobacterium Tuberculosis (MTB), most hosts enter a latent state during which no transmission of MTB to new hosts occurs. Only a fraction of latently infected hosts develop TB disease and can potentially infect new hosts. At first glance, this seems like a waste of transmission potential and therefore an evolutionary suboptimal strategy for MTB. It might be that the human immune response keeps MTB in check in most hosts, thereby preventing it from achieving its evolutionary optimum. An

MIRD commentary: proposed name for a dosimetry unit applicable to deterministic biological effects--the barendsen (Bd).

The fundamental physical quantity for relating all biologic effects to radiation exposure is the absorbed dose, the energy imparted per unit mass of tissue. Absorbed dose is expressed in units of joules per kilogram (J/kg) and is given the special name gray (Gy). Exposure to ionizing radiation may cause both deterministic and stochastic biologic effects. To account for the relative effect per unit absorbed dose that has been observed for different types of radiation, the International Commission on Radiological Protection (ICRP) has established radiation weighting factors for stochastic effect

Brain, music, and non-Poisson renewal processes.

In this paper we show that both music composition and brain function, as revealed by the electroencephalogram (EEG) analysis, are renewal non-Poisson processes living in the nonergodic dominion. To reach this important conclusion we process the data with the minimum spanning tree method, so as to detect significant events, thereby building a sequence of times, which is the time series to analyze. Then we show that in both cases, EEG and music composition, these significant events are the signature of a non-Poisson renewal process. This conclusion is reached using a technique of statistical ana

Emergence of contagious cooperation in community-structured networks.

Multilevel sociality, in which large communities emerge from interconnected subgroups, is a hallmark of primate societies and a central focus of the social brain hypothesis. We investigate whether such organizational forms can, on their own, foster cooperation when defection is individually optimal and the population is initially dominated by defectors. Using the spatial Prisoner's Dilemma on community-structured networks, we derive analytical conditions under which cooperation, once present, spreads contagiously across communities without altering payoffs or invoking external enforcement. The

Assessing variational likelihood estimation in network formation models.

Networks are often a useful way to represent complex social and economic systems. Stochastic models for such networks should parsimoniously reflect the complexity while being both interpretable and tractable. The class of Exponential-family Random Graph Models (ERGMs) is very expressive and flexible in its representation of complex phenomena. However, the estimation and fitting of realistic ERGMs are hampered by the computational challenges of likelihood-based inference. Recently, a deterministic method based on a variational mean-field approximation was proposed that is much less expensive to

Stochastic modeling of ovarian tissue cryopreservation and transplantation.

Cryopreservation and transplantation of ovarian tissue is an important fertility preservation strategy for patients at risk of premature ovarian failure due to gonadotoxic treatments such as chemotherapy or radiation therapy for cancer patients. It is currently the only option available for prepubertal girls and for patients who must begin treatment immediately and cannot undergo ovarian stimulation. However, the precise microscopic mechanisms of the processes that occur in the preservation and transplantation of ovarian tissue are not yet understood. It is also unclear how to control the proc
