Sequence analysis of Lys49 phospholipase A2 myotoxins: a highly conserved class of proteins.

A cDNA clone coding for a putative Lys49 phospholipase A2 myotoxin (ACL myotoxin) from Agkistrodon contortrix laticinctus was isolated from a venom gland library and sequenced. The sequence of the first 40 amino acid residues of the predicted protein matches exactly with the N-terminal sequence of the purified myotoxin. Sequence comparison of the predicted sequence of ACL myotoxin and other Lys49 and Asp49 phospholipase A2 enzymes shows that the Lys49 phospholipase toxins form a highly conserved protein family. In addition to the change at position 49, Lys49 myotoxins have several invariant re

Cysteine-rich regions conserved in amino-terminal halves of raf gene family products and protein kinase C.

The predicted amino acid sequences of rat c-raf and A-raf products were subjected to homology search against other known amino acid sequences. We found that characteristic, cysteine-rich regions present in the amino-terminal halves of c-raf and A-raf products had striking homologies with the cysteine-rich regions present in protein kinase C. These cysteine-rich regions had been shown to be deleted in the activated raf products and in the catalytically active protein kinase C produced by proteolysis. These facts suggest the significance of the cysteine-rich regions of raf products as well as th

Mouse cysteine-rich secretory protein 4 (CRISP4): a member of the Crisp family exclusively expressed in the epididymis in an androgen-dependent manner.

The final maturation of spermatozoa produced in the testis takes place during their passage through the epididymis. In this process, the proteins secreted into the epididymal lumen along with changes in the pH and salt composition of the epididymal fluid cause several biochemical changes and remodeling of the sperm plasma membrane. The Crisp family is a group of cysteine-rich secretory proteins that previously consisted of three members, one of which-CRISP1-is an epididymal protein shown to attach to the sperm surface in the epididymal lumen and to inhibit gamete membrane fusion. In the presen

An integrated, structure- and energy-based view of the genetic code.

The principles of mRNA decoding are conserved among all extant life forms. We present an integrative view of all the interaction networks between mRNA, tRNA and rRNA: the intrinsic stability of codon-anticodon duplex, the conformation of the anticodon hairpin, the presence of modified nucleotides, the occurrence of non-Watson-Crick pairs in the codon-anticodon helix and the interactions with bases of rRNA at the A-site decoding site. We derive a more information-rich, alternative representation of the genetic code, that is circular with an unsymmetrical distribution of codons leading to a clea

The role of SATB2 in skeletogenesis and human disease.

Since the discovery of SATB2 (special AT-rich sequence binding protein 2) a decade ago, its pivotal roles in development and tissue regeneration have emerged, particularly in craniofacial patterning and development, palate formation, and osteoblast differentiation and maturation. As a member of the special AT-rich binding proteins family that bind to nuclear matrix-attachment regions (MAR), it also displays functional versatility in central nervous development, especially corpus callosum and pons formation, cancer development and prognosis, as well as in immune regulation. At the molecular lev

A trivalent aptasensor by using DNA tetrahedron as scaffold for label-free determination of antibiotics.

Owing to advantage in high sensitivity and fast response, aptamer based electrochemical biosensors have attracted much more attention. However, inappropriate interfacial engineering strategy leads to poor recognition performance, which ascribe to the following factors of immobilized oligonucleotide strand including steric hindrance, interchain entanglement, and unfavorable conformation. In this work, we proposed a DNA tetrahedron based diblock aptamer immobilized strategy for the construction of label-free electrochemical biosensor. The diblock aptamer sequence is composite of T-rich anchor do

Molecular characterization of glutamic acid/glutamine-rich secretory proteins from rat submandibular glands.

A family of abundant rat submandibular gland secretory proteins has been identified in glandular extracts and characterized. By amino acid analysis these proteins contain approximately 35% glutamic acid and glutamine plus 14% proline. They have therefore been named "Glx-rich proteins" (GRP). Plasmids containing cDNAs for a GRP have been isolated from a cDNA library prepared from rat submandibular gland poly(A)+RNA. The nucleotide sequence of these cDNAs have been determined. Approximately half of the protein coding sequence is composed of a 23-residue tandem repeat which is repeated five times

Structure and expression of a tobacco beta-1,3-glucanase gene.

We determined the primary structure of a tobacco beta-1,3-glucanase gene. The beta-1,3-glucanase gene has a single large intron, and the intron separates coding regions of the signal peptide and the mature enzyme. Analysis of the 5'-flanking region sequence revealed an 11 bp GC-rich element with perfect homology to the putative regulatory sequence of tobacco chitinase genes. RNA blot analysis showed that levels of mRNAs of beta-1,3-glucanase and chitinase are coordinately increased in response to ethylene and salicylic acid. Accumulation of beta-1,3-glucanase mRNA in suspension-cultured cells

Fibrillin binds calcium and is coded by cDNAs that reveal a multidomain structure and alternatively spliced exons at the 5' end.

Fibrillin is an important structural protein of the extracellular matrix. It is a large cysteine-rich glycoprotein with extensive intrachain disulfide bonds, likely contributed by multiple EGF-like repeats. We have previously published 6.9 kb of FBN1 cDNA sequence. FBN1 cDNA clones that extend the sequence 3089 bp in the 5' direction are described in this report. The deduced primary structure suggests that fibrillin is composed of multiple domains. The most predominant feature is the presence of 43 calcium binding EGF-like repeats. We demonstrate here that fibrillin molecules bind calcium. In

Genes encoding proteins with homologous contiguous repeat sequences are highly expressed in the serous cells of the rat submandibular gland.

An abundant class of secreted salivary polypeptides is characterized by the presence of identical and contiguous repeats of amino acid sequences within the polypeptide chains, and includes the proline-rich proteins. We discovered a new family of contiguous repeat polypeptides (CRPs) that is related to the proline-rich proteins but contains little proline. Analysis of salivary mRNAs and liver DNA by molecular cloning, DNA sequence determinations, and Northern and Southern blot hybridization revealed several closely related CRP mRNAs and at least 10 CRP-related genes. We further analyzed two CRP

The mitochondrial genomes of the human hookworms, Ancylostoma duodenale and Necator americanus (Nematoda: Secernentea).

The complete mitochondrial genome sequences were determined for two species of human hookworms, Ancylostoma duodenale (13,721 bp) and Necator americanus (13,604 bp). The circular hookworm genomes are amongst the smallest reported to date for any metazoan organism. Their relatively small size relates mainly to a reduced length in the AT-rich region. Both hookworm genomes encode 12 protein, two ribosomal RNA and 22 transfer RNA genes, but lack the ATP synthetase subunit 8 gene, which is consistent with three other species of Secernentea studied to date. All genes are transcribed in the same dire

Monitoring the crystallization process and polymorphism in cocoa-based products via solid-state 13C NMR.

The crystallization time and polymorphic transitions of cocoa butter (CB), dark (DC) and milk (MC) chocolate samples, which underwent thermal pretreatment at 80 °C, 50 °C and 40 °C, were monitored via solid-state 13C NMR spectroscopy. Measurements were performed alternating between low flip angle direct polarization (HPDEC pulse sequence) and cross-polarization (CPMAS pulse sequence) that were used to monitor the crystallization process (using solid fat content) and polymorphism, respectively. Hexagonal or orthorhombic forms were observed at the beginning of the process and converted into tric

Specific nucleotide substitutions in the burst sequence enhance polyhedrin expression in alphabaculoviruses: improvement of baculovirus expression vectors.

Alphabaculoviruses produce a large number of occlusion bodies (OBs) in host cells during the late stage of infection. OBs are mainly composed of the viral product polyhedrin (POLH), and the extremely high-level transcription of the polh gene has been exploited to express foreign proteins in insect cultured cells, larvae, and pupae. This polh hyper-transcription requires the "burst sequence" located between the transcriptional start site and the initiation codon. Here, we focused on the roles of the A-rich region within the burst sequence. We generated Bombyx mori nucleopolyhedrovirus mutants w

Hornerin deposits in neuronal intranuclear inclusion disease: direct identification of proteins with compositionally biased regions in inclusions.

Neuronal intranuclear inclusion disease (NIID) is a neurodegenerative disorder, characterized by the presence of eosinophilic inclusions (NIIs) within nuclei of central and peripheral nervous system cells. This study aims to identify the components of NIIs, which have been difficult to analyze directly due to their insolubility. In order to establish a method to directly identify the components of NIIs, we first analyzed the huntingtin inclusion-rich fraction obtained from the brains of Huntington disease model mice. Although the sequence with expanded polyglutamine could not be identified by

Mapping lipid-dependent operational outcomes of puroindoline-derived tryptophan-rich peptides at model membrane interfaces.

HYPOTHESIS: Membrane-active peptides are often described as "membrane targeting," yet peptide adsorption, vesicle leakage, and colloidal destabilisation are not necessarily coupled. We hypothesised that lipid composition controls access to distinct ensemble-level peptide-LUV interaction outcomes, and that sequence-derived variables bias these outcomes rather than encoding a single universal lytic mechanism. EXPERIMENTS: Three tryptophan-rich cationic peptides (PuroA, P1, W7) were examined against composition-defined large unilamellar vesicles (LUVs) representing Gram-, Gram+, fungal, red bloo

Thermodynamic and spectroscopic study of Cu(ii) and Zn(ii) complexes with the (148-156) peptide fragment of C4YJH2, a putative metal transporter of Candida albicans.

Candida albicans is a widespread human pathogen which can infect humans at different levels. Like the majority of microorganisms, it needs transition metals as micronutrients for its subsistence. In order to acquire these nutrients from the host, C. albicans employs various strategies, also involving chelating proteins specifically expressed to sequester metals from the environment. A histidine-rich protein sequence identified in the C. albicans genome, named C4YJH2, has been recently studied for its putative role in Zn(ii) transport. Two outer membrane major histidine-rich clusters of C4YJH2,

The human gene for von Willebrand factor. Identification of repetitive Alu sequences 5' to the transcription initiation site.

The region at the 5' end of von Willebrand factor gene was cloned by screening genomic libraries with a partial von Willebrand factor cDNA probe and oligonucleotides complementary to areas of von Willebrand factor mRNA at the extreme 5' end of the untranslated region. The sequence 2158 bp upstream of the transcription initiation site, the first exon and first exon-intron junction is reported. The first exon includes the entire 5' untranslated sequence (250 bp) and the translation initiation codon starts the second exon, suggesting an unusual control mechanism for the cell specific expression o

Characteristics of the integration sites and module structures of the Tn916 and its family.

Tn916, the most typical conjugative transposon that contains the tetM resistance gene, has been identified in various genomes. This study examined the recognized Tn916 (with an identity of > 90%) and Tn916 other family members (with identities between 60 and 90%) in all currently known complete genome and chromosome sequences, naming them Tn916.1 to Tn916.9. Tn916 and other members of this family have similar structures: AT-rich inverted repeats (IRs), with the boundaries being AT-rich stem‒loop structures; the coupling sequences in the middle, often 5 bp AT-rich regions, with the conserved ba

Simple repeated sequences in human satellite DNA.

In an extensive analysis, using a range of restriction endonucleases, HinfI and TaqI were found to differentiate satellites I, II and III & IV. Satellite I is resistant to digestion by TaqI, but is cleaved by HinfI to yield three major fragments of approximate size 770, 850 and 950bp, associated in a single length of DNA. The 770bp fragment contains recognition sites for a number of other enzymes, whereas the 850 and 950bp fragments are "silent" by restriction enzyme analysis. Satellite II is digested by HinfI into a large number of very small (10-80bp) fragments, many of which also contain Ta

Erythrocyte binding protein homologues of rodent malaria parasites.

Erythrocyte invasion by malaria parasites requires specific molecular interactions between the merozoite and erythrocyte surface receptors. A well-conserved, functionally important family of erythrocyte binding proteins is the EBP family. The EBP family includes the Plasmodium vivax, P. knowlesi Duffy binding protein (DBP) family and the P. falciparum erythrocyte binding antigen-175 (EBA-175). The EBP are transmembrane proteins, characterized by two conserved cysteine-rich domains, expressed in the micronemes of invasive merozoites.
