Opioid receptors, a kind of G protein-coupled receptors (GPCRs), mainly mediate an analgesic response via allosterically transducing the signal of endogenous ligand binding in the extracellular domain to couple to effector proteins in the intracellular domain. The δ opioid receptor (DOP) is associated with emotional control besides pain control, which makes it an attractive therapeutic target. However, its allosteric mechanism and key residues responsible for the structural stability and signal communication are not completely clear. Here we utilize the Gaussian network model (GNM) and amino a

The parathyroid hormone type 1 receptor (PTH1R) acts as a canonical class B G protein-coupled receptor, regulating crucial functions including calcium homeostasis and bone formation. The identification and development of PTH1R non-peptide allosteric modulators have obtained widespread attention. It has been found that a negative allosteric modulator (NAM) could inhibit the activation of PTH1R, but the implied mechanism remains unclear. Herein, extensive molecular dynamics simulations together with multiple analytical approaches are utilized to unravel the mechanism of PTH1R allosteric inhibiti

ATP phosphoribosyltransferase (ATPPRT) catalyses the first reaction of L-histidine biosynthesis: the condensation of ATP and 5-phospho-α-d-ribose 1-pyrophosphate to form N1-(5-phospho-β-d-ribosyl)-ATP with the release of inorganic pyrophosphate. L-Histidine allosterically inhibits ATPPRT as a mechanism to regulate this energy-intensive pathway in histidine-synthesising organisms, such as bacteria, archaea and plants. Absent in humans and essential in many disease-causing bacteria, such as Mycobacterium tuberculosis and Acinetobacter baumannii, ATPPRT is a promising drug target for novel antibi

Background: Cyclin-dependent kinase 4 (CDK4) is a key regulator of cell-cycle progression and an established therapeutic target for breast cancer. Although the unique architecture of its ATP-binding site has enabled the development of highly selective inhibitors, the emergence of acquired resistance highlights the need for alternative therapeutic strategies targeting protein conformational regulation. Methods: The conformational landscape of CDK4 was investigated in this study using accelerated molecular dynamics (aMD) simulations combined with Markov state model (MSM) analysis to identify cry

Bacterial MenD enzymes (2-succinyl-5-enolpyruvyl-6-hydroxy-3-cyclohexadiene-1-carboxylate (SEPHCHC) synthases), involved in the biosynthesis of the redox carrier molecule menaquinone (vitamin K2), belong to the decarboxylase family of thiamine diphosphate (ThDP)-dependent enzymes. MenD is of interest for antimicrobial design because menaquinone plays an essential role in bacterial energy generation. It is also a valuable bioengineering target for creating biocatalysts, and for improving fermentative vitamin K2 production, due to the high utility of ThDP-dependent enzymes and the importance of

The rotational and translational diffusion behaviors of proteins are closely related to the processes of contact and complex formation between proteins. Previous studies have indicated that allosteric inhibitors of SH2 domain-containing phosphatase 2 (SHP2) could suppress its activation induced by the PD-1 protein. Nevertheless, the underlying mechanism governing this allosteric regulation remained poorly understood. In this study, we utilized nonequilibrium molecular dynamics (NEMD) simulations to investigate the potential relationship between the diffusion behavior of SHP2 and its allosteric

Membrane recruitment is a fundamental regulator of protein function. However, the allosteric mechanisms by which lipid binding controls protein activity remain poorly understood. In autophagy, the ubiquitin-like protein LC3 is lipid-anchored to autophagosomes, where it is essential for receptor recruitment and vesicle formation. While LC3-receptor interactions are structurally well defined, how membrane engagement governs LC3 functional dynamics has remained enigmatic. Here, we uncover that membrane binding triggers a major conformational transition in LC3, exposing functional pockets that are

The α7-type nicotinic acetylcholine receptor is one of the most unique and interesting of all the members of the cys-loop superfamily of ligand-gated ion channels. Since it was first identified initially as a binding site for α-bungarotoxin in mammalian brain and later as a functional homomeric receptor with relatively high calcium permeability, it has been pursued as a potential therapeutic target for numerous indications, from Alzheimer disease to asthma. In this review, we discuss the history and state of the art for targeting α7 receptors, beginning with subtype-selective agonists and the

Humans perceive sweet taste via activation of a specific taste receptor expressed at the surface of taste receptor cells located on the tongue and soft palate papillae. The sweet taste receptor functions as an obligate heterodimer, comprising two different class C GPCR subunits. This receptor is unique in that it is activated or modulated by a plethora of ligands from highly diverse chemical classes, from small molecules to peptides and proteins and interacting with topologically distinct sites on each of its subunits. Modulators acting at separate functional domains of the sweet taste recepto

The inositol 1,4,5-trisphosphate receptor (IP3R) in the endoplasmic reticulum mediates calcium signaling that impinges on intracellular processes. IP3Rs are allosteric proteins comprising four subunits that form an ion channel activated by binding of IP3 at a distance. Defective allostery in IP3R is considered crucial to cellular dysfunction, but the specific mechanism remains unknown. Here we demonstrate that a pleiotropic enzyme transglutaminase type 2 targets the allosteric coupling domain of IP3R type 1 (IP3R1) and negatively regulates IP3R1-mediated calcium signaling and autophagy by lock

GABAA receptors (GABA(A)Rs) mediate rapid inhibitory transmission in the brain. GABA(A)Rs are ligand-gated chloride ion channel proteins and exist in about a dozen or more heteropentameric subtypes exhibiting variable age and brain regional localization and thus participation in differing brain functions and diseases. GABA(A)Rs are also subject to modulation by several chemotypes of allosteric ligands that help define structure and function, including subtype definition. The channel blocker picrotoxin identified a noncompetitive channel blocker site in GABA(A)Rs. This ligand site is located in

Identification of allosteric binding site modulators have gained increased attention lately for their potential to be developed as selective agents with a novel chemotype and targeting perhaps a new and unique binding site with probable fewer side effects. Erythrocyte pyruvate kinase (R-PK) is an important glycolytic enzyme that can be pharmacologically modulated through its allosteric effectors for the treatment of hemolytic anemia, sickle-cell anemia, hypoxia-related diseases, and other disorders arising from erythrocyte PK malfunction. An in-silico screening approach was applied to identify

In this article, we review the use of stably transfected cells to study the regulation of receptor structure and function by chronic drug treatments and compare results from these cells to results obtained from other systems, including neuronal cultures and intact animals. We focus on the gamma-aminobutyric acid type A (GABAA) receptor complex. Sedative/hypnotic drugs such as benzodiazepines, barbiturates and alcohol that potentiate GABAA receptor function produce tolerance and dependence. Chronic treatment of GABAA receptor preparations from brain and neuronal cultures with GABAA agonists, as

The freshwater planarian is an emerging animal model in neuroscience due to its centralized nervous system that closely parallels closely parallels the nervous system of vertebrates. Cocaine, an abused drug, is the 'founding member' of the local anesthetic family. Parthenolide, a sesquiterpene lactone, acts as a behavioral and physiological antagonist of cocaine in planarians and rats, respectively. Previous work from our laboratory showed that both parthenolide and cocaine reduced planarian motility and that parthenolide reversed the cocaine-induced motility decrease at concentrations where p

The extracellular calcium receptor (CaR) is a Family C G protein-coupled receptor that controls systemic Ca2+ homeostasis, largely by regulating the secretion of parathyroid hormone (PTH). Ligands that activate the CaR have been termed calcimimetics and are classified as either Type I (agonists) or Type II (allosteric activators) and effectively inhibit the secretion of PTH. CaR antagonists have been termed calcilytics and all act allosterically to stimulate secretion of PTH. The calcimimetic cinacalcet has been approved for treating parathyroid cancer and secondary hyperparathyroidism in pati

The Angiotensin Converting Enzyme 2 (ACE2) assists the regulation of blood pressure and is the main target of the coronaviruses responsible for SARS and COVID19. The catalytic function of ACE2 relies on the opening and closing motion of its peptidase domain (PD). In this study, we investigated the possibility of allosterically controlling the ACE2 PD functional dynamics. After confirming that ACE2 PD binding site opening-closing motion is dominant in characterizing its conformational landscape, we observed that few mutations in the viral receptor binding domain fragments were able to impart di

Nonionic covalent organic framework nanosheets (nCOFNs) are new-generation building blocks for diverse applications. However, the solution-phase synthesis of highly crystalline, large-sized nCOFNs remains particularly challenging, as it requires the simultaneous regulation of chemical interactions for intralayer framework construction and physical interactions for interlayer stacking. Allostery, a ubiquitous natural process for regulating the structure and activity of biomacromolecules, awaits exploration in synthetic functional materials. Herein, we showcase an allosteric modulation strategy

Imatinib is an ATP-competitive inhibitor of Bcr-Abl kinase and the first drug approved for chronic myelogenous leukemia (CML) treatment. Here we show that imatinib binds to a secondary, allosteric site located in the myristoyl pocket of Abl to function as an activator of the kinase activity. Abl transitions between an assembled, inhibited state and an extended, activated state. The equilibrium is regulated by the conformation of the αΙ helix, which is located nearby the allosteric pocket. Imatinib binding to the allosteric pocket elicits an αΙ helix conformation that is not compatible with the

The cannabinoid receptor type 2 (CB2) is a promising therapeutic target for neuroinflammatory diseases, whereas conventional orthosteric agonists suffer from poor selectivity and metabolic instability. Allosteric modulation, particularly by peptide-based modulators, offers a new strategy to overcome these limitations, yet the molecular mechanisms underlying CB2 allosteric regulation and efficient discovery tools remain lacking. In this study, we computationally investigated the role of the CB2 extracellular putative site J as a predicted binding site for peptide modulators. Using molecular doc
