T4-induced RNA ligase joins single-stranded oligoribonucleotides.

RNA ligase isolated from Escherichia coli infected with bacteriophage T4 will catalyze the formation of an intermolecular 3' leads to 5' phosphodiester linkage between an oligoribonucleotide with a free 3'-hydroxyl and another oligoribonucleotide with a 5'-phosphate. Upon reaction with (Ap)5C, nearly quantitative conversion of the hexamer [5'-32P]p(Up)5U to the dodecamer (Ap)5C[3' leads to 5'-32P]p(Up)5U was observed. The product was identified by its mobility on RPC-5 column chromatography, its resistance to alkaline phosphatase, and the appearance of the expected radiolabeled products on hyd

Structural origin of weakly ordered nitroxide motion in spin-labeled proteins.

A disulfide-linked nitroxide side chain (R1) used in site-directed spin labeling of proteins often exhibits an EPR spectrum characteristic of a weakly ordered z-axis anisotropic motion at topographically diverse surface sites, including those on helices, loops and edge strands of beta-sheets. To elucidate the origin of this motion, the first crystal structures of R1 that display simple z-axis anisotropic motion at solvent-exposed helical sites (131 and 151) and a loop site (82) in T4 lysozyme have been determined. Structures of 131R1 and 151R1 determined at cryogenic or ambient temperature rev

Characterization and Genomic Study of the Novel Bacteriophage HY01 Infecting Both Escherichia coli O157:H7 and Shigella flexneri: Potential as a Biocontrol Agent in Food.

BACKGROUND: Escherichia coli O157:H7 and Shigella flexneri are well-known food-borne pathogens causing severe food poisoning at low infectious doses. Bacteriophages have been approved for food applications by the US Food and Drug Administration (FDA) and have been suggested as natural food preservatives to control specific food-borne pathogens. To develop a novel natural food preservative against E. coli O157:H7 and S. flexneri, a new bacteriophage needs to be isolated and characterized. METHODOLOGY/PRINCIPAL FINDINGS: Bacteriophage HY01 infecting both E. coli O157:H7 and S. flexneri was isol

Storage conditions and antiviral efficacy of yeast-derived vacuoles on T4 virus.

In response to the urgent need for effective antiviral agents, this study explores the potential of vacuoles isolated from yeast in combating non-enveloped tailed viruses, using the T4 virus as a model. Concentration- and time-dependent assays revealed that vacuoles significantly inhibit T4 virus infectivity, achieving over 80% inhibition at 250 μg/mL. Morphological analysis via Bio-TEM imaging unveiled structural changes in the T4 virus after vacuole treatment, including separation of the capsid and tail, leading to impaired virion integrity. Optimization of vacuole storage conditions, partic

Dipolar coupling between nitroxide spin labels: the development and application of a tether-in-a-cone model.

A tether-in-a-cone model is developed for the simulation of electron paramagnetic resonance spectra of dipolar coupled nitroxide spin labels attached to tethers statically disordered within cones of variable halfwidth. In this model, the nitroxides adopt a range of interprobe distances and orientations. The aim is to develop tools for determining both the distance distribution and the relative orientation of the labels from experimental spectra. Simulations demonstrate the sensitivity of electron paramagnetic resonance spectra to the orientation of the cones as a function of cone halfwidth and

Xeroderma pigmentosum: in vitro complementation of DNA repair endonuclease.

The DNA repair endonuclease activity has been studied in several xeroderma pigmentosum (XP) cell lines of complementation groups A and C. phi X174 RFI DNA treated with u.v.-light or OsO4 was used as a substrate. All XP cells tested appeared to lack this enzyme compared to control cells. However, when extracts from complementation groups A and C were mixed, activity levels close to that of the control cells were found, clearly indicating that the two cell lines can complement each other with regard to the DNA repair endonuclease activity. The XP cells were found to contain normal levels of AP-e

Characterization of Klebsiella Phages Isolated Against a Clinical Host with High Genome and Proteome Identity but Variable Tail Fibers.

The rate at which bacteria are gaining resistance to antibiotics is outpacing the discovery of new drugs. The rise of superbugs such as Carbapenem-resistant and Extended-Spectrum Beta-Lactamase Producing Enterobacteriaceae are leading to infections that are resistant to our last lines of defense. One of the most prolific genera of these bacteria is Klebsiella, which causes one third of Gram-negative infections. The need for alternative and companion treatments has never been greater. Bacteriophages are bacteria-infecting viruses with high specificity to their host. They show great promise as a

VasH is a transcriptional regulator of the type VI secretion system functional in endemic and pandemic Vibrio cholerae.

The gram-negative bacterium Vibrio cholerae is the etiological agent of cholera, a disease characterized by the release of high volumes of watery diarrhea. Many medically important proteobacteria, including V. cholerae, carry one or multiple copies of the gene cluster that encodes the bacterial type VI secretion system (T6SS) to confer virulence or interspecies competitiveness. Structural similarity and sequence homology between components of the T6SS and the cell-puncturing device of T4 bacteriophage suggest that the T6SS functions as a molecular syringe to inject effector molecules into prok

Presence of actin binding motif in VgrG-1 toxin of Vibrio cholerae reveals the molecular mechanism of actin cross-linking.

Type VI secretion systems (T6SS) plays a crucial role in Vibrio cholerae mediated pathogenicity. Tip of T6SS is homologous to gp27/gp5 complex or tail spike of T4 bacteriophage. VgrG-1 of V. cholerae T6SS is unusual among other VgrG because its effector domain is trans-located into the cytosol of eukaryotic cells with an additional actin cross-linking domain (ACD) at its C terminal end. ACD of VgrG-1 (VgrG-1-ACD) causes T6SS dependent host cell cytotoxicity through actin cytoskeleton disruption to prevent bacterial engulfment by macrophages. ACD mediated actin cross-linking promotes survival o

The frequency distribution of gene family sizes in complete genomes.

We compare the frequency distribution of gene family sizes in the complete genomes of six bacteria (Escherichia coli, Haemophilus influenzae, Helicobacter pylori, Mycoplasma genitalium, Mycoplasma pneumoniae, and Synechocystis sp. PCC6803), two Archaea (Methanococcus jannaschii and Methanobacterium thermoautotrophicum), one eukaryote (Saccharomyces cerevisiae), the vaccinia virus, and the bacteriophage T4. The sizes of the gene families versus their frequencies show power-law distributions that tend to become flatter (have a larger exponent) as the number of genes in the genome increases. Powe

Physicochemical, genomic, and phenotypic characterization of Escherichia phage BME3.

Infections caused by pathogenic Escherichia coli strains are increasing, and with the rising of antimicrobial resistance among bacterial pathogens, alternative therapeutic options are being actively explored, including phage therapy. In this research, a new bacteriophage, provisionally named BME3, with lytic activity against Escherichia coli was identified and characterized at the physicochemical, morphological, and genetic levels. BME3 was isolated from the tropical estuarine waters of Estero Salado, Guayaquil, Ecuador. Subsequently, it was purified and amplified, followed by a series of test

Helicobacter pylori expresses an autolytic enzyme: gene identification, cloning, and theoretical protein structure.

Helicobacter pylori is an important pathogen of the gastric system. The clinical outcome of infection is thought to be correlated with some genetic features of the bacterium. However, due to the extreme genetic variability of this organism, it is hard to draw definitive conclusions concerning its virulence factors. Here we describe a novel H. pylori gene which expresses an autolytic enzyme that is also capable of degrading the cell walls of both gram-positive and gram-negative bacteria. We designated this gene lys. We found this gene and observed its expression in a number of unrelated clinica

Long-range distance measurements in proteins at physiological temperatures using saturation recovery EPR spectroscopy.

Site-directed spin labeling in combination with EPR is a powerful method for providing distances on the nm scale in biological systems. The most popular strategy, double electron-electron resonance (DEER), is carried out at cryogenic temperatures (50-80 K) to increase the short spin-spin relaxation time (T2) upon which the technique relies. A challenge is to measure long-range distances (20-60 Å) in proteins near physiological temperatures. Toward this goal we are investigating an alternative approach based on the distance-dependent enhancement of spin-lattice relaxation rate (T1(-1)) of a nit

A bacteriophage cocktail delivered in feed significantly reduced Salmonella colonization in challenged broiler chickens.

Nontyphoidal Salmonella spp. are a leading cause of human gastrointestinal infections and are commonly transmitted via the consumption of contaminated meat. To limit the spread of Salmonella and other food-borne pathogens in the food chain, bacteriophage (phage) therapy could be used during rearing or pre-harvest stages of animal production. This study was conducted to determine if a phage cocktail delivered in feed is capable of reducing Salmonella colonization in experimentally challenged chickens and to determine the optimal phage dose. A total of 672 broilers were divided into six treatmen

Rapid bacteriophage quantification with a particle size analyzer combined with polarization intensity differential scattering (PIDS) detector.

The study of bacteriophages (phages) and effects on their microenvironments expanded exponentially within the last decade. While there are multiple described methods for phage quantitation, there is still a need for a rapid, label-free method. To this end, we established a procedure for rapid phage quantitation through novel use of a particle size analyzer with Polarization Intensity Differential (PIDS) technology and eliminated the need for labels or knowledge of bacterial host. We validated the procedure and analysis method, termed PhageFOTO (Fast Optical Tallying of Objects) using several p

[Construction of an anti-phage network system based on synergistic mechanisms and its applications in synthetic biology].

In natural ecosystems, bacteriophages play a crucial role in bacterial lysis. Bacteriophage contamination frequently leads to fermentation failure, resulting in compromised product quality and purity, as well as substantial economic loss. Consequently, effective strategies are required in the fermentation industry to mitigate bacteriophage contamination. The use of a single anti-phage strategy is readily evaded by spontaneous phage mutations, resulting in limited and poorly applicable protection against phage infection. Synergistic defense mechanisms involving multiple systems suppress the spo

Systematic mapping of bacteriophage gene essentiality with HIDEN-SEQ.

The arms race of bacteriophages and their bacterial hosts has inspired major breakthroughs in biotechnology and shaped phages as fierce predators with great clinical potential to fight multidrug-resistant bacterial pathogens. However, the large amount of genes of unknown function in phage genomes remains a major obstacle for the molecular understanding of phage-host interactions. Here we present HIDEN-SEQ (hidden Acr-enabled transposon-insertion sequencing), a transposon-insertion sequencing method for phages that systematically links viral genes to selectable phenotypes. Using model phage T4,

Cyclobutane dimers and (6-4) photoproducts in human cells are mended with the same patch sizes.

The size of excision repair patches corresponding to excision of (6-4) pyrimidine-pyrimidone photoproducts and (5-5, 6-6) cyclobutane dimers have been independently determined by using bromodeoxyuridine substitution and density increases in isopycnic gradients of small DNA fragments. The two classes of photoproducts were distinguished by using (a) a xeroderma pigmentosum (XP) revertant cell line that excises (6-4) photoproducts normally, but does not excise cyclobutane dimers from bulk DNA or from an actively transcribed sequence; (b) an XP cell line containing the denV gene of bacteriophage T

Preferential repair of nuclear matrix associated DNA in xeroderma pigmentosum complementation group C.

The distribution of ultraviolet-induced DNA repair patches in the genome of xeroderma pigmentosum cells of complementation group C was investigated by determining the molecular weight distribution of repair labeled DNA and prelabeled DNA in alkaline sucrose gradients after treatment with the dimerspecific endonuclease V of bacteriophage T4. The results were consistent with the data reported by Mansbridge and Hanawalt (1983) and suggest that DNA-repair synthesis in xeroderma pigmentosum cells of complementation group C occurs in localized regions of the genome. Analysis of the spatial distribut

Phage Resistance Modulates Escherichia coli B Response to Metal-Based Antimicrobials.

Background/Objective: The rise of multidrug-resistant bacteria underscores the urgent need for alternative antimicrobial strategies. Metal-based compounds and bacteriophage (phage) therapy have emerged as promising candidates, but the evolutionary trade-offs associated with these selective pressures and their combination remain poorly understood. This study aimed to investigate how prior exposure to T4 phage influences Escherichia coli B's subsequent adaptation to iron (III) stress and to assess the resulting phenotypic and genomic signatures of dual resistance. Method: In this study, we perfo
