Dysregulation of the DNA damage response by phosphorothioate antisense oligonucleotides.

Phosphorothioate (PS)-modified antisense oligonucleotides (ASOs) are widely used to modulate gene expression in basic research and therapy. Within cells, these ASOs seed nuclear structures with unclear functions and consequences. At DNA breaks, endogenous nucleotide polymers drive the assembly of biomolecular condensates that recruit repair proteins, but the underlying mechanism(s) and effects on repair enzyme activation are poorly understood. Here, we show that ASOs bind to DNA-PKcs, ATM, and PARP1, triggering phase separation and formation of nuclear condensates containing ASOs and these ess

Uncovering essential RNA components of fusion oncoprotein condensates using bicon-seq.

Fusion oncoproteins drive aggressive leukemias by mediating aberrant gene expression within specialized biomolecular condensates that contain various biomolecules. While RNA is known to influence condensate properties, the RNA constituents of fusion protein-containing onco-condensates remain poorly defined. Here, we use bicon-seq (biotinylated-isoxazole-mediated precipitation of condensome and RNA sequencing) to globally profile condensate-associated RNAs from cellular samples. Using experimental perturbation of cytoplasmic RNA-containing condensates, we demonstrated that bicon-seq accurately

Phase separation across membranes and condensates in cell organization and function.

Phase separation is a fundamental principle of cellular organization that typically leads to two coexisting phases: a dense one, where intermolecular interactions are stronger and molecules are more tightly packed, and a dilute, less packed phase, with weaker interactions and lower molecular concentration. This process drives the formation of both lateral membrane domains (rafts) and liquid-like protein and nucleic acid condensates. This Review explores the dynamic interplay between biomolecular condensates and membrane lipid domains and how phase separation occurs in the three-dimensional (bu

Functional disorder and phase separation in cellular compartmentalization.

Ever since the discovery of structural disorder, the functional merits of intrinsically disordered proteins/regions (IDPs/IDRs) are increasingly appreciated, yet the recognition that disordered proteins are key to assembling biomolecular condensates (BCs) has been a gamechanger in both fields. Recently, the study of their roles in the underlying process of liquid-liquid phase separation (LLPS) has become a central pillar of cell biology, material science, drug development, and biotechnology. Here, we discuss in detail artificial intelligence (AI)-driven integrative modeling and prediction of s

Murine GFP-Mx1 forms nuclear condensates and associates with cytoplasmic intermediate filaments: Novel antiviral activity against VSV.

Type I and III interferons induce expression of the "myxovirus resistance proteins" MxA in human cells and its ortholog Mx1 in murine cells. Human MxA forms cytoplasmic structures, whereas murine Mx1 forms nuclear bodies. Whereas both HuMxA and MuMx1 are antiviral toward influenza A virus (FLUAV) (an orthomyxovirus), only HuMxA is considered antiviral toward vesicular stomatitis virus (VSV) (a rhabdovirus). We previously reported that the cytoplasmic human GFP-MxA structures were phase-separated membraneless organelles ("biomolecular condensates"). In the present study, we investigated whether

Advances in Nucleotide Repeat Expansion Diseases: Transcription Gets in Phase.

Unstable DNA repeat expansions and insertions have been found to cause more than 50 neurodevelopmental, neurodegenerative, and neuromuscular disorders. One of the main hallmarks of repeat expansion diseases is the formation of abnormal RNA or protein aggregates in the neuronal cells of affected individuals. Recent evidence indicates that alterations of the dynamic or material properties of biomolecular condensates assembled by liquid/liquid phase separation are critical for the formation of these aggregates. This is a thermodynamically-driven and reversible local phenomenon that condenses macr

Optogenetic Evidence for the Intrinsic Phase Separation Propensity of the Sgs1 N-Terminal Region: Implications for Assemblysome Formation.

Assemblysomes are ribosome-nascent chain condensates that regulate co-translational processes through liquid-liquid phase separation, yet the sequence determinants underlying their formation remain incompletely understood. Previous studies identified the DNA helicase Sgs1 as an assemblysome-associated protein; however, whether its N-terminal region possesses intrinsic phase separation propensity has not been experimentally examined. Here, we investigated the first 135 amino acids of Sgs1 using a light-inducible optoDroplet assay. A mCherry-Cry2-Sgs11-135 fusion construct was compared with the

OptoChaperone─A Biohybrid Tool for Regulating Protein Condensates in Cells and In Vitro.

Protein condensates formed via liquid-liquid phase separation (LLPS) are increasingly recognized as key players in diverse cellular processes, including those associated with disease. Despite extensive efforts to characterize their formation and function, tools that enable precise, reversible, and spatiotemporal control of LLPS remain limited. Here, we report OptoChaperone, a light-activatable molecular system designed to manipulate protein condensates both in vitro and in living cells. This biohybrid system leverages photoresponsive switching to control chaperone activity: blue light triggers

Kinetic Control of Condensate Function: How the Formation Dynamics of APBs Influence ALT Cancer Telomere Length Heterogeneity.

Telomerase-free cancer cells use a recombination-based alternative lengthening of telomeres (ALT) pathway to maintain telomere length. ALT cancer cells exhibit extreme heterogeneity in telomere length, which requires the formation of a specialized nuclear condensate, the ALT telomere-associated PML bodies (APBs). Recent findings on APB assembly reveal that APBs form through two mechanistically and kinetically distinct pathways. These pathways modulate the strength of ALT activity. In this essay, I discuss how APB formation dynamics may contribute to telomere-length variability in ALT cells and

Catalytic Droplets: Enzyme Containing Microcompartments.

Bacterial microcompartments (BMCs) and biomolecular condensates are two different forms of protein compartmentalization with different aims and functional advantages, representing specific designs of sequestering enzymes or segments of metabolic pathways. BMCs represent special proteinaceous organelles that are entirely composed of protein and are typically characterized by polyhedral shapes. By encapsulating and organizing metabolic enzymes with their substrates and cofactors BMCs act as specialized compartments within bacterial cells that promote and enhance specific biochemical pathways. An ALS-associated mutation in the C-terminal α-helix of TDP-43 uncouples condensate formation and amyloid assembly.

TAR DNA-binding protein 43 (TDP-43) plays a critical role in RNA metabolism and is incorporated into biomolecular condensates called stress granules. In amyotrophic lateral sclerosis (ALS) and several other neurodegenerative disorders, TDP-43 undergoes aberrant phase transitions, forming insoluble amyloid aggregates, including fibrils composed of solely its intrinsically disordered C-terminal domain (CTD). Despite its central role in disease, the conformational dynamics of the CTD remain poorly understood due to its heterogeneous and transient conformational landscape. Here, we employ native i

BR-bodies link RNA homeostasis to stress tolerance and intracellular fitness in Brucella.

UNLABELLED: Bacterial gene expression depends on the coordinated regulation of RNA synthesis, processing, and decay. The conserved RNA degradosome scaffold, Ribonuclease E (RNase E), assembles into phase-separated bacterial ribonucleoprotein bodies (BR-bodies) through its C-terminal intrinsically disordered region (IDR). This IDR also scaffolds recruitment of degradosome client proteins that carry out post-transcriptional gene regulation. Whether BR-bodies regulate virulence programs to support infection, however, is largely undefined. We show that RNase E of the intracellular pathogen Brucell

Holographic Fingerprinting Reveals Oligomer-Driven Phase Separation in Bovine Serum Albumin.

Biomolecular condensates formed through phase separation are fundamental to the cellular organization. Although the physical principles underlying the phase separation of intrinsically disordered proteins are well understood, the molecular determinants of condensate formation in globular proteins remain elusive. Here, we employ holographic particle characterization, a label-free, high-throughput imaging technique, to investigate the self-assembly of bovine serum albumin (BSA), a model globular protein. We show that this technique reliably differentiates between liquid-like and gel-like condens

Decoding RNA-Dependent Protein Phase Separation Using an Ensemble-Based Deep Learning Framework Integrating ProtBERT Embeddings With Physicochemical Features.

Liquid-liquid phase separation (LLPS) drives the formation of membraneless biomolecular condensates that regulate essential cellular processes including gene expression, stress response, and signal transduction. A critical challenge in this field is distinguishing RNA-dependent from RNA-independent condensates, a distinction central to the pathology of neurodegenerative disorders. Current computational approaches typically overlook this separation. Here, we introduce an interpretable two-stage deep learning framework that first predicts the likelihood of a protein sequence undergoing phase sep

Near-atomistic simulations reveal the molecular principles that control chromatin structure and phase separation.

Understanding how chromatin's physicochemical properties shape its emergent organization is central to deciphering genome function. To address this, we present OpenCGChromatin, a high-performance coarse-grained model that achieves near-atomistic simulations of chromatin systems an order of magnitude larger than previously possible, spanning biomolecular condensates and fibers tens of kilobases in length. OpenCGChromatin simulations independently predict, from physicochemical principles, the linker-DNA-dependent chromatin structures observed by cryo-ET and the relative thermodynamic stability o

O-Glycosylated expansin ThSWO condensates drive Trichoderma harzianum attachment to rice root during the colonization process.

Expansins and lectins facilitate microbial colonization, but their collaborative mechanisms across different colonization stages remain unclear, and fungal root attachment via these proteins requires further exploration. This study proposes a fungal early colonization hypothesis: Trichoderma harzianum uses the ThSWO-ThFFSL complex to promote hyphal attachment to rice roots. The results show that ThSWO loosens rice cell wall cellulose and forms biomolecular condensates via its intrinsically disordered region (IDR) and extensive O-glycosylation. These condensates specifically recruit the fungal

BMAL1 regulates circadian rhythms via phase separation-mediated transcriptional hub formation.

The mechanisms by which core clock components are spatially organized to ensure robust oscillations in mammals remain unclear. Here, we identify the positive limb factor BMAL1 as a phase-separating protein that forms dynamic biomolecular condensates essential for circadian transcription and behavior. Endogenous BMAL1 forms nuclear puncta that oscillate in sync with the circadian cycle. Deletion analysis and optogenetic clustering identify an N-terminal 90-amino acid intrinsically disordered region whose phosphorylation state tunes BMAL1 phase separation. Besides, BMAL1 condensates behave as mu

When Phased without Water: Biophysics of Cellular Desiccation, from Biomolecules to Condensates.

The molecular machinery that enables life has evolved in water, yet many of the organisms around us are able to survive even extreme desiccation. Especially remarkable are single-cell and sedentary organisms that rely on specialized biomolecular machinery to survive in environments that are routinely subjected to a near-complete lack of water. In this review, we zoom in on the molecular level of what is happening in the cellular environment under water stress. We cover the various mechanisms by which biochemical components of the cell can dysfunction in dehydrated cells and detail the differen

Macromolecular association creates dispersity of components that determines liquid-liquid phase separation of oppositely charged polyions.

Developing insight into liquid-liquid phase separation in complex polyelectrolyte mixtures has acquired new urgency considering the role this process plays in the formation of biomolecular condensates, which are involved in diverse processes including, stress response, signal transduction, metabolism, gene regulation, and many human diseases. Condensates can be viewed as a biological membraneless structure situated, in scale and function, between macromolecules and cells.
