RNA editing sites and triplet usage in exomes of bat RNA virus genomes of the family Paramyxoviridae.

Bats contain a diverse spectrum of viral species in their bodies. The RNA virus family Paramyxoviridae tends to infect several vertebrate species, which are accountable for a variety of devastating infections in both humans and animals. Viruses of this kind include measles, mumps, and Hendra. Some synonymous codons are favoured over others in mRNAs during gene-to-protein synthesis process. Such phenomenon is termed as codon usage bias (CUB). Our research emphasized many aspects that shape the CUB of genes in the Paramyxoviridae family found in bats. Here, the nitrogenous base A occurred the mo

Synonymous mutations in viral evolution and vaccine design.

Synonymous mutations, long regarded as evolutionarily neutral, are increasingly recognized as important determinants of viral evolution and adaptation. In this review, we propose that viral codon usage reflects a multi-objective optimization process shaped by competing evolutionary constraints, positioning synonymous variation as a key layer of translational control with direct implications for viral evolution and rational vaccine design. We first summarize the quantitative metrics used to characterize viral codon usage bias and then examine the evolutionary forces that shape viral codon usage

Estimating the evolutionary fitness of specific synonymous codon changes.

Synonymous mutations do not alter proteins but undergo natural selection in many species. For Drosophila melanogaster, reports on selection strength vary from undetectable to surprisingly strong. Here we apply a new method to estimate the population selection coefficient (2Ns) for all 134 ordered pairs of synonymous codon changes. The method uses ratios of site frequency spectra for synonymous codon changes and matched neutral changes, avoiding reliance on divergence data or codon frequencies and remaining relatively insensitive to demographic history. Results indicate that natural selection o

Viral codon optimization on SARS-CoV-2 Spike boosts immunity in the development of COVID-19 mRNA vaccines.

Life-long persistent herpesviruses carry "trans-inducers" to overcome the unusual codon usage of their glycoproteins for efficient expression. Strikingly, this "trans-inducibility" can be achieved by simply changing the codon-usage of acute virus glycoproteins to that of persistent herpesvirus glycoproteins with herpesviral trans-inducer. Here, we apply the "persistent viral codon-usage-trans-inducer" principle to SARS-CoV-2 Spike mRNA vaccine platform, in which the codon-usage of Spike is changed to that of Herpes Simplex Virus-1 (HSV-1) glycoprotein B (gB) with its "trans-inducer" ICP27. Comparative genetic analysis of pathogenic and attenuated strains of Junín virus.

Junín virus (JUNV) is a mammarenavirus that causes Argentine hemorrhagic fever (AHF). Mammarenaviruses are RNA viruses with an ambisense, bi-segmented genome containing four genes encoding the glycoproteins (GPC), the nucleoprotein (NP), the RNA polymerase (L) and the matrix protein (Z). Several JUNV strains with different pathogenicity have already been fully sequenced. We performed a comprehensive and comparative analysis of their genetic differences and phylogeny, focusing on the synonymous codon usage patterns of the JUNV proteins. We found a nucleotide identity of > 95% between strains, w

Codon optimization of the adenoviral fiber negatively impacts structural protein expression and viral fitness.

Codon usage adaptation of lytic viruses to their hosts is determinant for viral fitness. In this work, we analyzed the codon usage of adenoviral proteins by principal component analysis and assessed their codon adaptation to the host. We observed a general clustering of adenoviral proteins according to their function. However, there was a significant variation in the codon preference between the host-interacting fiber protein and the rest of structural late phase proteins, with a non-optimal codon usage of the fiber. To understand the impact of codon bias in the fiber, we optimized the Adenovi

Mapping the evolutionary and translational landscape of antibiotic resistance genes in Elizabethkingia anopheles.

Elizabethkingia anophelis is an emerging multidrug-resistant pathogen of significant clinical concern, yet little is known about the evolutionary and translational dynamics of its resistance genes. This study aimed to analyze codon and amino acid usage patterns in the genome of E. anophelis strain 502 and three resistance genes (blaB-11, blaCME-1, and blaGOB-6) to understand the forces shaping their evolution and expression. The genome exhibited moderate codon usage bias, while resistance genes displayed distinct patterns, reflecting gene-specific selection pressures. Nucleotide composition fa

Evolutionary paradigm of distinct viral coding regions of BVDV associated with different nucleotide usage patterns.

Due to its high mutation rate, the nucleotide usage variation of bovine viral diarrhea virus (BVDV) is generally considered as one of evolutionary dynamics for evolving distinct coding regions and thus shaping evolutionary pathway of BVDV. Here, we analyzed 168 genetically distinct BVDV strains with verified genotypic classifications to elucidate which selective factor acting on twelve viral coding regions. We employed information entropy, dinucleotide odds ratios, relative synonymous codon usage, the effective number of codons (ENC), and context-dependent codon bias (CDCB) to characterize the

Translational selection of genes coding for perfectly conserved proteins among three mosquito vectors.

The biased usage of synonymous codons affects translational efficiency of genes. We studied codon usage patterns of genes that are perfectly conserved at the amino acid level among three important mosquito vector species: Aedes aegypti (vector of dengue virus), Anopheles gambiae (vector of malaria) and Culex quinquefasciatus (vector of lymphatic filariasis and West Nile Virus). Although these proteins have the same amino acid sequences, non-random usage of synonymous codons is evident among the orthologous genes. The coding sequences of these genes were simulated to generate random mutation si

Molecular evolutionary insights into the host-virus relationship between Marburg Virus and its bat reservoir.

Bats, often silent carriers of lethal pathogens, serve as natural reservoirs for numerous viruses capable of crossing species barriers with devastating effects. Among them, Rousettus aegyptiacus (R. aegyptiacus) has emerged as a pivotal species in understanding viral spillovers. This fruit bat hosts the Marburg virus (MARV), supporting its replication and occasional transmission to humans, where it causes fatal hemorrhagic fever. However, a striking paradox remains while MARV infection is deadly in humans, R. aegyptiacus remains asymptomatic. Driven by this contrast, our study explores the cod

Dengue virus preferentially uses human and mosquito non-optimal codons.

Codon optimality refers to the effect that codon composition has on messenger RNA (mRNA) stability and translation level and implies that synonymous codons are not silent from a regulatory point of view. Here, we investigated the adaptation of virus genomes to the host optimality code using mosquito-borne dengue virus (DENV) as a model. We demonstrated that codon optimality exists in mosquito cells and showed that DENV preferentially uses nonoptimal (destabilizing) codons and avoids codons that are defined as optimal (stabilizing) in either human or mosquito cells. Human genes enriched in the

Isolation and molecular characterization of Fowl adenovirus strains in Black grouse: First reported case in Poland.

This article describes the isolation, molecular characterization, and genotyping of two fowl adenovirus (FAdVs) strains with GenBank Accession numbers (MT478054, JSN-G033-18-L and MT478055, JSN-G033-18-B) obtained from the internal organs of black grouse (Lyrurus tetrix). This study also reveals the first confirmation of fowl adenovirus in Poland, supporting one of the hypotheses about the probability of fowl adenovirus interspecies transmission. The adenovirus strain sequences were investigated via phylogenetic analysis and were found to have an overall mean pairwise distance of 2.189. The he

Evidence for Non-optimal Codon Choice in Highly Transcribed Sex-Biased Genes of Drosophila melanogaster.

Biases in synonymous codon use occur in many unicellular and multicellular organisms. Optimal codons, defined as those most commonly used in highly transcribed genes, are thought to arise from selection for cost-efficient translation, which would favor codons with abundant matching tRNAs. Such presumed selection is described as optimal codon choice. Non-optimal codons, defined as those least commonly used in highly transcribed genes, may in principle also play important roles, but the dynamics of their use remain understudied. Here, we examine non-optimal codon use using sex-biased genes expre

Native CFTR codon bias controls translation rate to balance off-pathway aggregation and channel function by conformational imprinting.

Protein folding in vivo is biologically tuned to minimize off-pathway events and optimize native folding outcomes. A key factor in this process is biased synonymous codon usage, in which synonymous codons modulate local translation rate while maintaining the native amino acid sequence. Here, we demonstrate that native codon usage within the first nucleotide-binding domain (NBD1) of the cystic fibrosis transmembrane conductance regulator (CFTR) induces a translational pause during a critical window of synthesis that affects CFTR folding, processing, and function. Eliminating this pause by subst

Genetic background of adaptation of Crimean-Congo haemorrhagic fever virus to the different tick hosts.

Crimean-Congo haemorrhagic fever orthonairovirus (CCHFV) is a negative-sense, single-stranded RNA virus with a segmented genome and the causative agent of a severe Crimean-Congo haemorrhagic fever (CCHF) disease. The virus is transmitted mainly by tick species in Hyalomma genus but other ticks such as representatives of genera Dermacentor and Rhipicephalus may also be involved in virus life cycle. To improve our understanding of CCHFV adaptation to its tick species, we compared nucleotide composition and codon usage patterns among the all CCHFV strains i) which sequences and other metadata as

Codon contexts in enterobacterial and coliphage genes.

This investigation of the codon context of enterobacteria, plasmid, and phage protein genes was based on a search for correlations between the presence of one base type at codon position III and the presence of another base type at some other position in adjacent codons. Enterobacterial genes were compared with eukaryotic sequences for codon context effects. In enterobacterial genes, base usage at codon position III is correlated with the third position of the upstream adjacent codon and with all three positions of the downstream codon. Plasmid genes are free of context biases. Phage genes are

Genetic and evolutionary analysis of emerging H3N2 canine influenza virus.

The H3N2 canine influenza virus (CIV) originated from an avian species. Since its emergence, it has circulated in multiple states and has caused pandemics among dog populations; however, no comprehensive studies have explored the causes driving these ongoing cases. The study of the codon usage patterns of viruses can reveal the genetic changes required for the viruses to adapt to new hosts and the external environment. Here we performed a thorough genetic, evolutionary, and codon usage analysis. We identified three evolutionary H3N2 CIV clades from a timescaled phylogenetic tree, namely, Origi
