A strategy to detect metabolic changes induced by exposure to chemicals from large sets of condition-specific metabolic models computed with enumeration techniques.

BACKGROUND: The growing abundance of in vitro omics data, coupled with the necessity to reduce animal testing in the safety assessment of chemical compounds and even eliminate it in the evaluation of cosmetics, highlights the need for adequate computational methodologies. Data from omics technologies allow the exploration of a wide range of biological processes, therefore providing a better understanding of mechanisms of action (MoA) related to chemical exposure in biological systems. However, the analysis of these large datasets remains difficult due to the complexity of modulations spanning

Improving morphology-based malignancy grading schemes in astrocytic tumors by means of computer-assisted techniques.

We propose an original methodology which improves the accuracy of the prognostic values associated with conventional morphologically-based classifications in supratentorial astrocytic tumors in the adult. This methodology may well help neuropathologists, who must determine the aggressiveness of astrocytic tumors on the basis of morphological criteria. The proposed methodology comprises two distinct steps, i.e. i) the production of descriptive quantitative variables (related to DNA ploidy level and morphonuclear aspects) by means of computer-assisted microscopy and ii) data analysis based on an

How Artificial Intelligence Will Transform Clinical Care, Research, and Trials for Inflammatory Bowel Disease.

Artificial intelligence (AI) refers to computer-based methodologies that use data to teach a computer to solve pre-defined tasks; these methods can be applied to identify patterns in large multi-modal data sources. AI applications in inflammatory bowel disease (IBD) includes predicting response to therapy, disease activity scoring of endoscopy, drug discovery, and identifying bowel damage in images. As a complex disease with entangled relationships between genomics, metabolomics, microbiome, and the environment, IBD stands to benefit greatly from methodologies that can handle this complexity.

Prediction of disease-free survival for precision medicine using cooperative learning on multi-omic data.

In precision medicine, both predicting the disease susceptibility of an individual and forecasting its disease-free survival are areas of key research. Besides the classical epidemiological predictor variables, data from multiple (omic) platforms are increasingly available. To integrate this wealth of information, we propose new methodology to combine both cooperative learning, a recent approach to leverage the predictive power of several datasets, and polygenic hazard score models. Polygenic hazard score models provide a practitioner with a more differentiated view of the predicted disease-fr

Ovarian dysplasia in prophylactic oophorectomy specimens: cytogenetic and morphometric correlations.

BACKGROUND: Ovarian dysplasia, a potential precursor to ovarian carcinoma, has been described in ovarian tissue obtained by prophylactic oophorectomy and also adjacent to ovarian carcinoma. Women with a family history of ovarian carcinoma, especially those of Jewish Ashkenazi descent, often test positive for BRCA mutant genes. Prophylactically removed ovaries, generally described as normal on macroscopic examination, can exhibit a "preneoplastic phenotype" and unsuspected neoplasm. METHODS: Histologic slides of ovarian tissue from 54 Ashkenazi Jewish women were reviewed. All had a family hist

A Computational Tool for Analysis of Mass Spectrometry Data of Ubiquitin-Enriched Samples.

Mass spectrometry data on ubiquitin and ubiquitin-like modifiers are becoming increasingly more accessible, and the coverage progressively deepen as methodologies mature. This type of mass spectrometry data is linked to specific data analysis pipelines for ubiquitin. This chapter describes a computational tool to facilitate analysis of mass spectrometry data obtained on ubiquitin-enriched samples. For example, the analysis of ubiquitin branch site statistics and functional enrichment analysis against ubiquitin proteasome system protein sets are completed with a few functional calls. We foresee

Reviewing reproducibility and replicability in 'Deconstructing gastrulation at single-cell resolution' by Stern et al. (2022).

Quantitative analysis of embryonic morphogenesis often requires handling terabyte-scale 4D microscopy datasets, posing major computational and methodological challenges. Such analyses involve complex workflows for image restoration, segmentation, and tracking of thousands of cells in 3D, sometimes assembled from multiple generic tools and custom scripts. In their study 'Deconstructing gastrulation at single-cell resolution,' the authors present an integrated computational framework for cell segmentation, tracking and modelling of cell-cell interactions during Drosophila gastrulation. Their app

A scenario-based approach to modeling development: a prototype model of C. elegans vulval fate specification.

Studies of developmental biology are often facilitated by diagram "models" that summarize the current understanding of underlying mechanisms. The increasing complexity of our understanding of development necessitates computational models that can extend these representations to include their dynamic behavior. Here we present a prototype model of Caenorhabditis elegans vulval precursor cell fate specification that represents many processes crucial for this developmental event but that are hard to integrate using other modeling methodologies. We demonstrate the integrative capabilities of our me

Model based non-invasive estimation of PV loop from echocardiography.

We introduce a model-based approach for the non-invasive estimation of patient specific, left ventricular PV loops. A lumped parameter circulation model is used, composed of the pulmonary venous circulation, left atrium, left ventricle and the systemic circulation. A fully automated parameter estimation framework is introduced for model personalization, composed of two sequential steps: first, a series of parameters are computed directly, and, next, a fully automatic optimization-based calibration method is employed to iteratively estimate the values of the remaining parameters. The proposed m

[The quantitative assessment of functional disorders of the hand and upper limb].

Methods have been developed for calculation of quantitative indicators of the hand and upper limb function, which rely on measurement of sensitivity of fingers, the pick-objects-up test (a modified Moberg test), measurement of active and passive movements of joints, hand grips. The following quantitative indicators are computable from formulae: sensitivity, motor function of joints, grips/grasps, coordination of movements. Based on the above four indicators is computation of the integral function of the hand and upper extremity. Computation procedure for quantitative determinants of the upper

Quantum machine learning for predicting properties of van der Waals bilayers.

Layering two-dimensional (2D) materials into van der Waals bilayers provides an effective method to achieve innovative quantum states and tunable electronic properties. Exploring the extensive configurational space resulting from various layer combinations, twist angles, and stacking patterns presents a significant computing challenge. As the volume of accessible datasets expands, training machine learning models on conventional hardware may ultimately become excessively expensive, prompting the advancement of quantum machine learning (QML) methodologies for materials discovery. A Soft Computing Approach to Kidney Diseases Evaluation.

Kidney renal failure means that one's kidney have unexpectedly stopped functioning, i.e., once chronic disease is exposed, the presence or degree of kidney dysfunction and its progression must be assessed, and the underlying syndrome has to be diagnosed. Although the patient's history and physical examination may denote good practice, some key information has to be obtained from valuation of the glomerular filtration rate, and the analysis of serum biomarkers. Indeed, chronic kidney sickness depicts anomalous kidney function and/or its makeup, i.e., there is evidence that treatment may avoid o

On the analysis of sequence data: testing for disease susceptibility loci using patterns of linkage disequilibrium.

Despite the numerous and successful applications of genome-wide association studies (GWASs), there has been a lot of difficulty in discovering disease susceptibility loci (DSLs). This is due to the fact that the GWAS approach is an indirect mapping technique, often identifying markers. For the identification of DSLs, which is required for the understanding of the genetic pathways for complex diseases, sequencing data that examines every genetic locus directly is necessary. Yet, there is currently a lack of methodology targeted at the identification of the DSLs in sequencing data: existing meth

Operon™ Platform-Enabled for Cardiometabolic Biomarker Screening and Precision Treatment Strategies: A Type 2 Diabetes-Centered Review with Cardiovascular Extension.

Cardiometabolic diseases, encompassing obesity, insulin resistance, type 2 diabetes (T2D), metabolic dysfunction-associated steatotic liver disease (MASLD), hypertension, and atherosclerotic cardiovascular disease (ASCVD), represent a vast continuum driven by multi-organ network dysregulation. Clinical risk assessment remains dominated by late-stage measures (e.g., fasting glucose, HbA1c, standard lipids). While these assessments predominate the literature and clinical trial endpoints, each incompletely capture early mechanistic risk, inter-individual heterogeneity, and differential response t

Consensus computational network analysis for identifying candidate outer membrane proteins from Borrelia spirochetes.

BACKGROUND: Similar to Gram-negative organisms, Borrelia spirochetes are dual-membrane organisms with both an inner and outer membrane. Although the outer membrane contains integral membrane proteins, few of the borrelial outer membrane proteins (OMPs) have been identified and characterized to date. Therefore, we utilized a consensus computational network analysis to identify novel borrelial OMPs. RESULTS: Using a series of computer-based algorithms, we selected all protein-encoding sequences predicted to be OM-localized and/or to form β-barrels in the borrelial OM. Using this system, we iden
