Putrescine-bound structure and multi-temperature crystallography provide new insights into ligand binding and conformational heterogeneity in spermidine synthase.

Spermidine synthase (SPDS) is an important enzyme in the pathway for the biosynthesis of polyamines, and it synthesizes the polyamine spermidine from putrescine (PUT) and decarboxylated S-adenosylmethionine. This pathway is a promising target for antiproliferative therapies because of the functions of polyamines in cellular proliferation and differentiation. Higher polyamine levels are linked to cancer and cell proliferation. Previous structures of the enzyme were solved at cryogenic temperatures. Here, we report a new SPDS structure in complex with PUT (SPDS-PUT) and multitemperature crystall

Probing Induced-Fit Acetylene Adsorption and Separation in a Flexible Ultramicroporous Framework by Multinuclear SSNMR Spectroscopy: Insights Beyond Crystallography.

This study investigates the molecular-level-induced-fit adsorption of acetylene (C2H2) and carbon dioxide (CO2) in sql-SIFSIX-bpe-Zn, a flexible, anion-pillared ultramicroporous metal-organic framework (MOF). Sql-SIFSIX-bpe-Zn undergoes distinct pressure-dependent phase transitions, enabling a high selectivity for C2H2 over CO2 and ethylene (C2H4). However, the unclear thermodynamic and kinetic mechanisms underlying this behavior, as well as limitations in models derived from single-crystal X-ray diffraction (SCXRD), necessitate further investigation. Using in situ multinuclear solid-state NMR

AI-assisted fragment-based drug discovery of SARS-CoV-2 macrodomain binders validated by NMR and X-ray crystallography.

Fragment-based drug discovery (FBDD) is an effective approach for exploring chemical space using small, low-affinity fragments as starting points to facilitate development of lead compounds. Strategies to improve fragment potency include fragment merging and linking to generate higher-affinity inhibitors. Recently, artificial intelligence (AI) and machine learning (ML) have accelerated this process through structure-based optimization and generative compound design. Here, we present an AI-assisted FBDD workflow applied to the SARS-CoV-2 macrodomain (Mac1), a conserved viral protein involved in

Design, biological evaluation and X-ray crystallography of nanomolar multifunctional ligands targeting simultaneously acetylcholinesterase and glycogen synthase kinase-3.

Both cholinesterases (AChE and BChE) and kinases, such as GSK-3α/β, are associated with the pathology of Alzheimer's disease. Two scaffolds, targeting AChE (tacrine) and GSK-3α/β (valmerin) simultaneously, were assembled, using copper(I)-catalysed azide alkyne cycloaddition (CuAAC), to generate a new series of multifunctional ligands. A series of eight multi-target directed ligands (MTDLs) was synthesized and evaluated in vitro and in cell cultures. Molecular docking studies, together with the crystal structures of three MTDL/TcAChE complexes, with three tacrine-valmerin hybrids allowed design

Probing the inhibitor selectivity pocket of human 20α-hydroxysteroid dehydrogenase (AKR1C1) with X-ray crystallography and site-directed mutagenesis.

Human 20α-hydroxysteroid dehydrogenase (AKR1C1) is an important drug target due to its role in the development of lung and endometrial cancers, premature birth and neuronal disorders. We report the crystal structure of AKR1C1 complexed with the first structure-based designed inhibitor 3-chloro-5-phenylsalicylic acid (K(i)=0.86 nM) bound in the active site. The binding of 3-chloro-5-phenylsalicylic acid to AKR1C1 resulted in a conformational change in the side chain of Phe311 to accommodate the bulky phenyl ring substituent at the 5-position of the inhibitor. The contributions of the nonconserv

Exploring the interplay of electron density distribution and electrostatic potential in the interaction of nilutamide and flutamide with androgen receptors using quantum crystallography.

Prostate cancer is a malignant disease commonly found in men. Androgens support the growth and survival of prostate cancer cells. To control this growth and the spread of cancer cells, anti-androgen drugs are necessary to block androgen activity. Effective blocking of androgens depends mainly on the structure, intermolecular interactions and charge density distribution, electrostatic potential (ESP) and binding affinity of drug molecules. Nilutamide (NIL) and flutamide (FLU) are two structurally related non-steroidal anti-androgen drugs (NSAAs) which exhibit serious side effects. The present s

19F NMR Reveals the Dynamics of Substrate Binding and Lid Closure for Iodotyrosine Deiodinase as a Complement to Steady-State Kinetics and Crystallography.

Active site lids are common features of enzymes and typically undergo conformational changes upon substrate binding to promote catalysis. Iodotyrosine deiodinase is no exception and contains a lid segment in all of its homologues from human to bacteria. The solution-state dynamics of the lid have now been characterized using 19F NMR spectroscopy with a CF3-labeled enzyme and CF3O-labeled ligands. From two-dimensional 19F-19F NMR exchange spectroscopy, interconversion rates between the free and bound states of a CF3O-substituted tyrosine (45 ± 10 s-1) and the protein label (40 ± 3 s-1) are very

Observation of Cation Chromophore Photoisomerization of a Fluorescent Protein Using Millisecond Synchrotron Serial Crystallography and Infrared Vibrational and Visible Spectroscopy.

The chromophores of reversibly switchable fluorescent proteins (rsFPs) undergo photoisomerization of both the trans and cis forms. Concurrent with cis/trans photoisomerisation, rsFPs typically become protonated on the phenolic oxygen resulting in a blue shift of the absorption. A synthetic rsFP referred to as rsEospa, derived from EosFP family, displays the same spectroscopic behavior as the GFP-like rsFP Dronpa at pH 8.4 and involves the photoconversion between nonfluorescent neutral and fluorescent anionic chromophore states. From Operando Raman Mechanochemistry to "NMR Crystallography": Understanding the Structures and Interconversion of Zn-Terephthalate Networks Using Selective 17O-Labeling.

The description of the formation, structure, and reactivity of coordination networks and metal-organic frameworks (MOFs) remains a real challenge in a number of cases. This is notably true for compounds composed of Zn2+ ions and terephthalate ligands (benzene-1,4-dicarboxylate, BDC) because of the difficulties in isolating them as pure phases and/or because of the presence of structural defects. Here, using mechanochemistry in combination with operando Raman spectroscopy, the observation of the formation of various zinc terephthalate compounds was rendered possible, allowing the distinction an

Dihydroquinazolines as a novel class of Trypanosoma brucei trypanothione reductase inhibitors: discovery, synthesis, and characterization of their binding mode by protein crystallography.

Trypanothione reductase (TryR) is a genetically validated drug target in the parasite Trypanosoma brucei , the causative agent of human African trypanosomiasis. Here we report the discovery, synthesis, and development of a novel series of TryR inhibitors based on a 3,4-dihydroquinazoline scaffold. In addition, a high resolution crystal structure of TryR, alone and in complex with substrates and inhibitors from this series, is presented. This represents the first report of a high resolution complex between a noncovalent ligand and this enzyme. Structural studies revealed that upon ligand bindin

Antibody CDR-H3 loop flexibility: Insights from X-ray crystallography, structural bioinformatics, and the limits of current deep learning methods.

Complementarity Determining Regions (CDRs) in antibodies, and in particular the CDR-H3 loop, often display conformational plasticity that is essential for their function. Due to this flexibility, the structural investigation of antibody-antigen binding cannot exclusively rely on experimental techniques that only provide snapshots of unbound and bound states, such as X-ray crystallography. Moreover, X-ray structures can be biased due to experimental conditions and crystal packing. In this context, computational techniques, and especially conformational sampling methods, are an essential complem

Investigation of the high-spin S2 states in photosystem II using Mn X-ray absorption spectroscopy with insights from XFEL crystallography.

Water oxidation in photosynthesis occurs through a four-electron redox reaction that is catalyzed by the oxygen-evolving complex (OEC) in Photosystem II (PS II), that consists of the Mn4CaO5 cluster. Among the four stable intermediates in the water oxidation reaction, it has been reported that the paramagnetic S2 state with the formal oxidation of Mn(III)Mn(IV)3 has multiple spin states, that include high spin (HS, 5/2, g≥4.1) and low spin (LS, 1/2, g = 2) forms. Previous computational studies proposed that these two forms differ in their structure and the high spin form may represent an inter

Identification of a key water molecule involved in the macrophage migration inhibitory factor-catalyzed tautomerization of para-hydroxyphenylpyruvate using neutron crystallography.

Neutron crystallography was used to determine a 2.5-Å resolution all-atom structure of macrophage migration inhibitory factor (MIF) interacting with 3-(4-hydroxyphenyl)-pyruvate (HPP). MIF is a pro-inflammatory, pro-tumorigenic protein that may be an attractive therapeutic target. MIF catalyzes the interconversion of the keto and enol forms of HPP by a tautomerase reaction. Although HPP is evidently not a physiological substrate of MIF, many compounds that inhibit this activity in enzymatic assays have been found also to inhibit physiological activities of MIF. Therefore, the MIF-catalyzed HPP

Combining Reactive Quantum-Mechanical Molecular-Dynamics Simulations with Mutagenesis, Crystallography, and Enzyme Kinetics to Reveal Plausible Steps of Isocyanide Hydratase Catalysis.

A complete understanding of enzyme mechanisms requires atomistic details of chemical reactions. Quantum-based molecular dynamics simulations (QMD) are a potential source of this information, but trade-offs between accuracy and computational cost have limited their use. We previously developed extended Lagrangian Born-Oppenheimer molecular dynamics (XL-BOMD) methods that leverage a negligible compromise in accuracy to substantially decrease the cost of QMD simulations. Here, we develop a reactive QMD approach using the latest XL-BOMD formulation, which enables efficient simulations of highly re

Solvent-dependent assembly of discrete and continuous CoCl₂ adamantane-based ligand complexes: observations by CSI-mass spectrometry and X-ray crystallography.

Discrete and continuous coordination structures were obtained in single crystals of CoCl₂ and an adamantane-based bidentate ligand bearing imidazolyl groups, depending on the methanol concentration in a methanol-chloroform mixture. Single-crystal X-ray structure analysis revealed that the metal centers exhibited a tetrahedral geometry in the discrete complex and an octahedral geometry in the continuous metal complex. Conventional analytical methods, including UV-vis and NMR spectroscopy, could not identify those two complexes in solution. In contrast, cold-spray ionization mass spectrometry co

Effect of Incremental Preorganization in Bis-triazole-substituted Phenanthroline Ligands on Eu(III) Coordination: Spectroscopy, X-ray Crystallography, and DFT Studies.

Bis-triazole-substituted polypyridyl ligands have attracted considerable attention in coordination chemistry due to their excellent performance. The preorganization of the ligand backbone and side chains plays a crucial role in coordination behavior, with rigid phenanthroline backbones offering distinct structural advantages. However, the coordination behavior of bis-triazole-substituted 1,10-phenanthroline ligands with different preorganization levels toward f-block elements remains ambiguous. In this study, three ligands with incremental preorganization levels─2,9-bis(1-(2-ethylhexyl)-1H-1,2
