Large-scale mapping of environmental-genetic interactions illustrates the dynamic nature of cell-cycle and DNA repair regulation.

Cells integrate exogenous and endogenous signals to grow, repair, or die. This is likely achieved through dynamic functional associations between genes, but measuring these relationships at scale is non-trivial. Here, we evaluate genetic associations in response to cell-cycle interruption, genotoxic perturbation, and nutrient deprivation using conditional genetic interaction (GI) mapping in human cells. In five maps measuring ∼250,000 GIs or higher-order environmental interactions, we discover widespread rewiring of relationships between genes, complexes, and ontologies across conditions. Spec

DNA metabarcoding analysis revealed a silent prevalence of environmental pathogenic Leptospira in urban area of Okinawa Island, Japan.

OBJECTIVE: Human activities, such as agriculture, environmental manipulation, and city development, have impacted the distribution of flora, fauna, and microbes (including potential human pathogens) at the global level. This study focused on the bacterial genus Leptospira, an organism causing leptospirosis that is prevalent in tropical and subtropical regions. We hypothesized that although only a few cases of leptospirosis have been reported in the urban region of main island of Okinawa Prefecture (Okinawa Island, OKI), Japan, Leptospira is present in these regions. METHODS: Thirty-four sampl

Environmental DNA sampling workflow matters: testing different approaches on marine microbial assemblages in three coastal areas of Greece.

INTRODUCTION: Environmental DNA (eDNA) and high-throughput sequencing are now common tools for investigating marine microbial communities in coastal environments. Nevertheless, different eDNA sampling workflows are used across studies, while direct comparisons of their outputs under the same environmental and analytical framework remain limited. METHODS: We aimed to compare three eDNA sampling approaches, two active filtration workflows using membrane filtration (Filter) and Sterivex cartridges (Sterivex), and one passive Gauze-based workflow, applied simultaneously in three coastal gulfs of

Seasonal patterns of Hematodinium perezi differ between blue crab host and environmental DNA in a South Carolina estuary.

The parasitic dinoflagellate Hematodinium perezi is known to harm and kill marine crustaceans worldwide. It is unclear, however, how the phenology of host infections differs from that of in-water life stages of H. perezi, and how these cycles may vary regionally. Across the US East Coast, including in South Carolina (SC), H. perezi is a parasite of the economically important Atlantic blue crab Callinectes sapidus. The aim of this study was to determine and compare the seasonal presence of H. perezi in C. sapidus and benthic water of the Charleston Harbor estuary, SC, USA, using real-time PCR (

Mosquitoes on a chip-environmental DNA-based detection of invasive mosquito species using high-throughput real-time PCR.

The monitoring of mosquitoes is of great importance due to their vector competence for a variety of pathogens, which have the potential to imperil human and animal health. Until now mosquito occurrence data is mainly obtained with conventional monitoring methods including active and passive approaches, which can be time- and cost-consuming. New monitoring methods based on environmental DNA (eDNA) could serve as a fast and robust complementary detection system for mosquitoes. In this pilot study already existing marker systems targeting the three invasive mosquito species Aedes (Ae.) albopictus

Environmental DNA for detecting marine fish species: testing the volume of sampled water, markers and primers in a public oceanarium.

To maximize the efficiency of marine fish detection using environmental DNA (eDNA) metabarcoding, methodological factors such as PCR amplification bias and sampled water volume must be carefully considered. In this study, we evaluated the influence of different genetic markers (COI, 12S rRNA, and 16S rRNA) and water sample volumes (0.5, 1.0, 2.5, 5.0, and 10 L) on eDNA-based detection of 60 marine fish species maintained at the Oceanário de Lisboa. Five primer sets were used to generate amplicon libraries from triplicate water samples per tested volume. Overall, the combined use of all markers

Environmental DNA clarifies impacts of combined sewer overflows on the bacteriology of an urban river and resulting risks to public health.

There is no reference of microbiological water quality in the European Union's Water Framework Directive, adapted into English law, and consequently microbial water quality is not routinely monitored in English rivers, except for two recently designated bathing water sites. To address this knowledge gap, we developed an innovative monitoring approach for quantitative assessment of combined sewer overflow (CSO) impacts on the bacteriology of receiving rivers. Our approach combines conventional and environmental DNA (eDNA) based methods to generate multiple lines of evidence for assessing risks

Lifestyle-, environmental-, and additional health factors associated with an increased sperm DNA fragmentation: a systematic review and meta-analysis.

INTRODUCTION: Infertility affects one in every six couples in developed countries, and approximately 50% is of male origin. In 2021, sperm DNA fragmentation (SDF) testing became an evidence-based test for fertility evaluations depicting fertility more clearly than standard semen parameters. Therefore, we aimed to summarize the potential prognostic factors of a higher SDF. METHODS: We conducted a systematic search in three medical databases and included studies investigating any risk factors for SDF values. We calculated mean differences (MD) in SDF with 95% confidence interval (CI) for expose

DNA-based detection of Leptospira wolffii, Giardia intestinalis and Toxoplasma gondii in environmental feces of wild animals in Korea.

Leptospira, Giardia intestinalis and Toxoplasma gondii infections are reported in humans and animals worldwide, but molecular surveillance of these pathogens in Korean wildlife is still limited. Here, we examined the prevalence of these pathogens in environmental feces of Eurasian otters, leopard cats and raccoon dogs using nested PCR followed by DNA sequencing. G. intestinalis was detected in all of three animals, while T. gondii was detected only in leopard cats. Leptospira wolffii was detected in raccoon dog and Eurasian otter. Our results suggest that these animals can act as a reservoir o

Repair competence assay in studies of the influence of environmental exposure to c-PAHs on individual susceptibility to induction of DNA damage.

Previous results from studies performed in three European cities suggested a decrease in DNA repair efficiency observed in lymphocytes of subjects occupationally exposed to environmental carcinogenic polycyclic aromatic hydrocarbons (c-PAHs). The aim of this study was to investigate whether a relationship between exposure to environmental c-PAHs and cellular vulnerability to the induction of DNA damage and its repair is confirmed in a pooled group of subjects from Prague, Kosice and Sofia. The investigated pool consisted of 144 subjects occupationally exposed to environmental c-PAHs, who were

Relationship of environmental exposure temperature and temperature extremes on sperm DNA fragmentation index in men with different BMI values and the indirect effect of DNA fragmentation index on semen parameters.

Prior studies have established a significant correlation between the DNA fragmentation index (DFI) and infertility. Additionally, certain investigations suggest that environmental exposure may serve as an etiological factor impacting semen quality. This study aimed to explore the impact of season, ambient temperature, and weather extremes on the DFI of sperm, along with other relevant parameters. Furthermore, it sought to assess how ambient temperature affects the DFI of sperm and other semen parameters in populations with varying BMI values. Additionally, the study analyzed the transient indi

Usefulness of environmental DNA for Biomphalaria glabrata and Schistosoma mansoni surveillance and control of low schistosomiasis endemic areas in Brazil.

Schistosomiasis is a neglected parasitic disease that continues to affect hundreds of millions of people worldwide, particularly in developing countries. In Brazil, chemotherapy combined with access to safe water and improved sanitation has been effective in reducing the number of severe clinical cases. However, despite the current low endemicity, active transmission persists in several regions, where both infected individuals and the intermediate host, Biomphalaria glabrata, remain present. Therefore, more sensitive and scalable methods are needed to detect parasite dispersion and the presenc

Advancing schistosomiasis surveillance: standardization and application of an environmental DNA (eDNA)-based approach for detecting Schistosoma mansoni in Brazil.

BACKGROUND: Schistosoma sp. transmission is linked to water bodies, poor sanitation, and the presence of intermediate hosts. Nevertheless, parasite detection in snails is hampered by challenges in snail sampling and low infection rates, mainly in moderate and low-endemic areas, as well as requiring specialized personnel and being time-consuming. Thus, there is a need to improve tools to assist schistosomiasis surveillance and an environmental DNA (eDNA) approach may help to overcome these limitations. Here, we standardized and used an eDNA-based approach to monitor Schistosoma mansoni occurren

Prevention of horizontal transfer of laboratory plasmids to environmental bacteria: comparison of the effectiveness of a few disinfection approaches to degrade DNA.

The routine work of any molecular biology laboratory includes the daily use of microorganisms, including strains of E. coli, transformed with a variety of plasmids expressing at least one antibiotic resistance gene (ARG). Therefore, to avoid the accidental release of ARGs into environmental water, methods for disinfection of liquid laboratory waste must be effective in destroying nucleic acids. In support of this recommendation, the origin of replication of Enterobacteriaceae plasmids has been detected in strains of non-Enterobacteriaceae bacteria isolated from wastewater from laboratories and

An environmentally realistic pesticide and copper mixture impacts embryonic development and DNA integrity of the Pacific oyster, Crassostrea gigas.

Frequent occurrences of pesticides in the environment have raised concerns that combined exposure to these chemicals may result in enhanced toxicity through additive or synergistic interaction between compounds. Spermatozoa and embryos of the Pacific oyster, Crassostrea gigas, were exposed to different concentrations of a pesticide mixture with and without copper, mimicking the cocktail of pollutants occurring in the oyster culture area of Arcachon Bay. For the 1× exposure condition, measured concentration corresponds to a total concentration of 1.083 μg L-1 for the mixture of 14 pesticides an

Association of environmental benzo[a]pyrene exposure and DNA methylation alterations in hepatocellular carcinoma: A Chinese case-control study.

Epidemiological studies implicate environmental risk factors and epigenetic alterations in the multistage process of hepatocellular carcinoma (HCC) development. However, associations between environmental factors and DNA methylation of tumour suppressor genes (TSGs) in HCC development remain ambiguous. Understanding how possible interactions influence risk may provide insights into the complexity of hepato-carcinogenesis. For this study, blood samples were collected from HCC patients (n=90) and healthy volunteers (n=99) from Xiamen (China) and data for selected environmental risk factors [e.g.

Lifestyle, environmental, and genetic predictors of bulky DNA adducts in a study population nested within a prospective Danish cohort.

Bulky DNA adducts are considered a potential biomarker of cancer risk. In this study, the association between various lifestyle, environmental, and genetic factors and the levels of bulky DNA adducts in peripheral leukocytes was examined in a study group nested within a population-based prospective Danish cohort. At enrollment, blood samples were collected and information on lifestyle, including dietary and smoking habits, obtained. Previously, bulky DNA adducts were measured in 245 individuals who developed lung cancer and 255 control members of the cohort. Of these 500 individuals, data on 3
