Plants have mechanisms for repairing and tolerating detrimental effects by various DNA damaging agents. A tolerance pathway that has been predicted to be present in higher plants is translesion synthesis (TLS), which is catalyzed by polymerases. In Arabidopsis (Arabidopsis thaliana), however, the only gene known to be involved in TLS is the Arabidopsis homolog of REV3, AtREV3, which is a putative catalytic subunit of Arabidopsis DNA polymerase zeta. A disrupted mutant of AtREV3, rev3, was previously found to be highly sensitive to ultraviolet-B (UV-B) and various DNA damaging agents. REV1 and

BACKGROUND AND AIMS: The plants that have remained in the contaminated areas around Chernobyl since 1986 encapsulate the effects of radiation. Such plants are chronically exposed to radionuclides that they have accumulated internally as well as to alpha-, beta- and gamma-emitting radionuclides from external sources and from the soil. This radiation leads to genetic damage that can be countered by DNA repair systems. The objective of this study is to follow DNA repair and adaptation in haploid cells (birch pollen) and diploid cells (seed embryos of the evening primrose) from plants that have be

We have developed and applied a novel strategy that can best be described as in vivo chemical genomics, a concept where populations of any transformable organism may be screened for consequences of novel RNAs or peptides. We created a library of ~800,000 random DNA sequences biased only by third-position nucleotide substitutions that suppress the frequency of termination codons. The sequences may be shuttled to any plant, microbial, or animal expression vector with recombination cloning. We then generated large populations of Arabidopsis thaliana plants, each expressing a randomized DNA sequen

INTRODUCTION: DNA methylation and its oxidative derivatives are key components of epigenetic regulation, yet their roles in plant repetitive DNA remain poorly understood. Here, we investigate the genomic distribution of oxidized cytosine modifications: 5-hydroxymethylcytosine (5hmC), 5-formylcytosine (5fC) and 5-carboxycytosine (5caC) within the repeat-rich genome of Silene latifolia, a dioecious plant with heteromorphic sex chromosomes.
MATERIALS AND METHODS: Using low-coverage oxi-mC sequencing combined with RepeatExplorer2 clustering, ChIP-seq Mapper analysis, genome mapping, and immunoFIS

Extraction of DNA from plant tissue is often problematic, as many plants contain high levels of secondary metabolites that can interfere with downstream applications, such as the PCR. Removal of these secondary metabolites usually requires further purification of the DNA using organic solvents or other toxic substances. In this study, we have compared two methods of DNA purification: the cetyltrimethylammonium bromide (CTAB) method that uses the ionic detergent hexadecyltrimethylammonium bromide and chloroform-isoamyl alcohol and the Edwards method that uses the anionic detergent SDS and isopr

There has been rapid progress in recent years in extending gene transfer capabilities to include plant species that fall outside the normal host range of Agrobacterium. Methods that allow direct DNA delivery into plant cells have contributed significantly to this expanded capability. Whiskers treatment is one means of delivering macromolecules, including DNA, to plant cells. Using relatively simple equipment and inexpensive materials, whiskers-mediated transformation of maize is possible. A critical prerequisite, however, is the establishment and maintenance of embryogenic tissue cultures as a

We compared Brassica campestris mitochondrial and chloroplast DNAs from whole plants and from a 2-year-old cell culture. No differences were observed in the chloroplast DNAs (cpDNAs), whereas the culture mitochondrial DNA (mtDNA) was extensively altered. Hybridization analysis revealed that the alterations are due entirely to rearrangement. At least two inversions and one large duplication are found in the culture mtDNA. The duplication element is shown to have the usual properties of a plant mtDNA high frequency "recombination repeat". The culture mtDNA exists as a complex heterogeneous popul

Rapidly evolving begomoviruses are a serious threat to cash crops worldwide. Perennial plants often harbor these viruses for a long time, making them accessible to crop plants. Perennial ornamental plants Duranta erecta variegata (Variegated Sky Flower) were found with typical begomoviral symptoms, including leaf curling, leaf deformation, and leaf shortening in the plant nurseries of Faisalabad, Pakistan, in 2021. Begomovirus and its associated satellite molecules of ~ 2.8 and ~ 1.4 kb, respectively, were amplified using rolling circle amplification (RCA). Sanger sequencing of cloned molecule

The molecular characterization of genetically modified plants is commonly based on the detection of foreign DNA sequences introduced during transformation. While this strategy is effective for conventional transgenic plants, it becomes inadequate for cisgenic and intragenic plants in which the introduced gene originates from the host genome and is regulated by native promoter and terminator elements. Following segregation-based elimination of selectable marker cassettes, such cisgenic plants may become indistinguishable from wild-type plants using standard sequence-dependent PCR assays. This c

Abstract Agrobacterium is a well-studied plant pathogen, which has the unique ability to transfer DNA and protein into a number of eukaryotes. The DNA is integrated randomly into the plant genome where it is expressed, thereby leading to the disease crown gall. This system is a paradigm for the interaction of a number of plant and animal pathogens which transfer proteins into their host cells. In Agrobacterium, the tumour inducing (Ti) plasmid codes for the functions specifically required for the transfer process. These genes, termed virulence or vir genes, are activated by plant signal molecu

In complement to classical approaches currently used in agricultural science in characterizing and exploiting in breeding traits- or phenotype-driving genes and genetic variants from modern genetic diversity, knowledge of past evolution and adaptation processes from ancient plant DNA can be mobilized to develop varieties adapted to current environmental challenges. The article reviews the current scientific and technical insights from the investigation of ancient DNA from plant remains with a focus in wheat.

Environmental factors that damage DNA have various lengths of exposure and intensity levels. Although the results of increasing the intensity of a DNA damaging agent is often predictable, it is not clear whether the stage during development when the exposure is received has any influence on the amount of DNA damage. In this paper we analyzed the influence of UVB on the stability of Arabidopsis thaliana and the Nicotiana tabacum genomes. Our experiments showed that the acute exposure to UVB produces a significantly greater increase in homologous recombination frequency (HRF) and recombination r

Circular replication-associated protein encoding single stranded (CRESS) deoxyribonucleic acid (DNA) viruses have emerged to become one of the largest and most devastating groups of crops-infecting viruses in tropical and subtropical regions of the world. In West Africa, renewed outbreaks of disease-like symptoms in the field have prompted surveys that revealed the circulation of multiple CRESS DNA virus species. Recognizing that plant viral diseases may be best understood at the ecosystem scale, we conducted a survey of plant-associated CRESS DNA virus communities in two localities of Burkina

Plant DNA viruses, such as Cauliflower mosaic virus (CaMV) and Cabbage leaf curl virus (CaLCuV), are devastating pathogens that cause substantial yield losses in crops worldwide. These viruses assemble their genomes into minichromosomes with host histones. Histone post-translational modifications (PTMs) are important for viral replication and host resistance. In this study, we demonstrate that the CaMV pathogenicity factor P6 interacts with Arabidopsis deubiquitinases UBP12 and UBP13, which are typically negative regulators of plant immunity. Using affinity purification-mass spectrometry (AP-M

Ionizing radiation present in extraterrestrial environment is an important factor that affects plants grown in spaceflight. Pearson correlation-based gene regulatory network inferencing from transcriptional responses of the plant Arabidopsis thaliana L. grown in real and simulated spaceflight conditions acquired by GeneLab, followed by topological and spectral analysis of the networks is performed. Gene regulatory subnetworks are extracted for DNA damage response processes. Analysis of radiation-induced ATR/ATM protein-protein interactions in Arabidopsis reveals interaction profile similaritie

Transcriptional reprogramming is critical for plant disease resistance responses; its global control is not well understood. Salicylic acid (SA) can induce plant defense gene expression and a long-lasting disease resistance state called systemic acquired resistance (SAR). Plant-specific "Whirly" DNA binding proteins were previously implicated in defense gene regulation. We demonstrate that the potato StWhy1 protein is a transcriptional activator of genes containing the PBF2 binding PB promoter element. DNA binding activity of AtWhy1, the Arabidopsis StWhy1 ortholog, is induced by SA and is req

Current DNA extraction protocols, which require liquid nitrogen, lyophilization and considerable infrastructure in terms of instrumentation, often impede the application of biotechnological tools in less researched crops in laboratories in developing countries. We modified and optimized the existing CTAB method for plant genomic DNA extraction by avoiding liquid nitrogen usage and lyophilization. DNA was extracted directly from freshly harvested leaves ground in pre-heated CTAB buffer. Chloroform:isoamyl alcohol (24:1) and RNase treatments followed by single-purification step decontaminated th

The presence of externally supplied DNA in the growth medium enhances growth of lateral roots and root hairs in Arabidopsis. This phenomenon cannot be attributed to phosphorus (P) limitation because it is independent of the plants' P status. Rather, we hypothesized that DNA triggers a currently unknown signaling pathway. Analyzing the transcriptional changes of genes induced by externally supplied DNA, we show that 7 of the 17 studied CLAVATA3/ESR-related (CLEs) genes were differentially regulated. CLEs are known peptide hormones that affect plant development including root morphology. While p

Gibberellin (GA) 20-oxidase (GA20ox) catalyses consecutive steps of oxidation in the late part of the GA biosynthetic pathway. A T-DNA insertion mutant (17S-14) in rice, with an elongated phenotype, was isolated. Analysis of the flanking sequences of the T-DNA insertion site revealed that an incomplete T-DNA integration resulted in enhanced constitutively expression of downstream OsGA20ox3 in the mutant. The accumulation of bioactive GA(1) and GA(4) were increased in the mutant in comparison with the wild-type plant. Transgenic plants overexpressing OsGA20ox3 showed phenotypes similar to those
