Genomic and AHPND pathogenesis characterization of a novel Vibrio parahaemolyticus strain carrying an ISVal1-like insertion in pirBvp.

Acute hepatopancreatic necrosis disease (AHPND) in shrimp is caused by Vibrio parahaemolyticus and other Vibrio spp. that harbor a pVA plasmid encoding PirA and PirB toxins within the Tn6264 composite transposon. The pirAvp and pirBvp genes are highly susceptible to mutations due to the transposition dynamics of Tn6264 and its ISVal1 element. Here, we characterized a novel AHPND-causing V. parahaemolyticus strain, ST110-8, featuring a mutant pirBvp due to an ISVal1-like insertion. Its complete genome was hybrid-assembled using short- and long-reads, revealing five antibiotic resistance genes,

Introns as Protective Buffers Against Transposable Elements Invasion During Genome Gigantism in a Newt.

Genome gigantism has long been linked to recurrent bursts of transposable element (TE) activity, yet how such bursts reshape gene architecture over evolutionary time remains poorly understood. By comparing two independently assembled genomes of the Iberian ribbed newt Pleurodeles waltl (20.3 Gb)-generated in Europe and Japan-with the compact genome of Xenopus tropicalis (1.5 Gb), we uncover evidence for both past and ongoing TE bursts during newt genome expansion. Analyses of multicopy genes reveal a spectrum of evolutionary outcomes driven by successive waves of intronic TE invasion. While so

New draft genomes assemblies of Blastocystis isolates from subtypes 1 and 8 confirm conserved synteny, transposable element diversity, and provide insights into pathogenic potential.

Blastocystis is a highly prevalent protist infecting both humans and a wide range of animal hosts. Despite its global distribution and frequent association with gastrointestinal symptoms infections, its pathogenicity remains controversial. In this study, we report the de novo genome assembly of Blastocystis subtype 1 strain AMC (ST1 AMC) and subtype 8 strain AMC (ST8 AMC) generated from Illumina paired-end reads. The haploid genome sizes were approximately 15 Mbp and 13.9 Mbp, with N50 values of 11.2 Kbp and 19.8 Kbp, and encoded 6603 and 5579 predicted genes, respectively. Comparative genomic

Mobilome characterization of the beetle Euchroma gigantea (Buprestidae) uncovers multiple long range Tc1-Mariner horizontal transfer events.

Transposable elements (TEs) are mobile repetitive DNA sequences that can transfer horizontally between species. Due to their mutagenic characteristics, TEs are associated with different evolutionary events, including chromosomal rearrangements that are abundant in the beetle Euchroma gigantea. In order to understand more in depth the impact of TEs on the genomic evolution of E. gigantea, we characterized the E. gigantea mobilome and evaluated the horizontal transfer of Tc1-Mariner elements. Genomic sequencing data was generated on the Illumina Hiseq plataform, from a specimen (Northeast lineag

Efficient transposition of the youngest miniature inverted repeat transposable element family of yellow fever mosquito in yeast.

Miniature inverted repeat transposable elements (MITEs) are often the most numerous DNA transposons in plant and animal genomes. The dramatic amplification of MITE families during evolution is puzzling, because the transposase sources for the vast majority of MITE families are unknown. The yellow fever mosquito genome contains > 220-Mb MITE sequences; however, transposition activity has not been demonstrated for any of the MITE families. The Gnome elements are the youngest MITE family in this genome, with at least 116 identical copies. To test whether the putative autonomous element Ozma is ca

Co-evolution between transposable elements and their hosts: a major factor in genome size evolution?

Most models of genome size evolution emphasize changes in relative rates of and/or the efficacy of selection on insertions and deletions. However, transposable elements (TEs) are a major contributor to genome size evolution, and since they experience their own selective pressures for expansion, genome size changes may in part be driven by the dynamics of co-evolution between TEs and their hosts. Under this perspective, predictions about the conditions that allow for genome expansion may be altered. In this review, we outline the evidence for TE-host co-evolution, discuss the conditions under w

IS10/Tn10 transposition efficiently accommodates diverse transposon end configurations.

Transposon Tn10 and its component insertion sequence IS10 move by non-replicative transposition. We have studied the array of reaction intermediates and products in a high efficiency in vitro IS10/Tn10 transposition reaction. Synapsis of two transposon ends, followed by cleavage and strand transfer, can occur very efficiently irrespective of the relative locations and orientations of the two ends. The two participating ends can occur in inverted or direct orientation on the same molecule or, most importantly, on two different molecules. This behavior contrasts sharply with that of Mu, in which

Mosquito transposable elements.

The completion of the genome assembly for the African malaria mosquito, Anopheles gambiae, and continuing genomic efforts for the yellow fever mosquito, Aedes aegypti, have allowed the use of bioinformatics tools to identify and characterize a diverse array of transposable elements (TEs) in these and other mosquito genomes. An overview of the types and number of both RNA-mediated and DNA-mediated TEs that are found in mosquito genomes is presented. A number of novel and interesting TEs from these species are discussed in more detail. These findings have significant implications for our underst

Comparative essentialome analysis of six Pectobacteriaceae strains using the TNSEEK pipeline identifies conserved and strain-specific fitness determinants.

Transposon sequencing (Tn-seq) is a powerful technique for defining the essential genes required for bacterial survival. However, gene essentiality can vary significantly across taxonomic levels, and comparing large Tn-seq datasets from multiple strains presents considerable analytical challenges. To address this, we developed TNSEEK, a fully automated bioinformatics pipeline for the systematic and comparative analysis of Tn-seq experiments. We applied TNSEEK to analyse newly generated data for six soft rot Pectobacteriaceae strains, encompassing species from the Dickeya and Pectobacterium gen

Early detection of pertussis related activity by wastewater surveillance of Bordetella pertussis- and Bordetella parapertussis-associated DNA concentrations in Osaka, Japan.

Pertussis causes recurrent outbreaks worldwide. Clinical surveillance can be affected by healthcare-seeking behaviour, diagnostic practices, testing sensitivity, and reporting delays. This study evaluated the utility of wastewater surveillance (WWS) by quantifying Bordetella-associated IS481 and IS1001 DNA concentrations. Weekly wastewater samples were collected from four treatment plants in Osaka Prefecture, Japan, between April 2023 and July 2025, and IS481- and IS1001-associated DNA concentrations were measured using quantitative PCR. The putative B. pertussis-associated IS481 DNA concentra

A method to correct for local alterations in DNA copy number that bias functional genomics assays applied to antibiotic-treated bacteria.

Functional genomics techniques, such as transposon insertion sequencing and RNA-sequencing, are key to studying relative differences in bacterial mutant fitness or gene expression under selective conditions. However, certain stress conditions, mutations, or antibiotics can directly interfere with DNA synthesis, resulting in systematic changes in local DNA copy numbers along the chromosome. This can lead to artifacts in sequencing-based functional genomics data when comparing antibiotic treatment to an unstressed control. Further, relative differences in gene-wise read counts may result from al

Extensive reorganization of the plastid genome of Trifolium subterraneum (Fabaceae) is associated with numerous repeated sequences and novel DNA insertions.

The plastid genome of Trifolium subterraneum is 144,763 bp, about 20 kb longer than those of closely related legumes, which also lost one copy of the large inverted repeat (IR). The genome has undergone extensive genomic reconfiguration, including the loss of six genes (accD, infA, rpl22, rps16, rps18, and ycf1) and two introns (clpP and rps12) and numerous gene order changes, attributable to 14-18 inversions. All endpoints of rearranged gene clusters are flanked by repeated sequences, tRNAs, or pseudogenes. One unusual feature of the Trifolium subterraneum genome is the large number of disper

Genomic mutation in lines of Arabidopsis thaliana exposed to ultraviolet-B radiation.

Studies that have attempted to estimate the rate of deleterious mutation have typically been conducted under low levels of ultraviolet-B (UV-B) radiation, a naturally occurring mutagen. We conducted experiments to test whether the inclusion of natural levels of UV-B radiation in mutation-accumulation (MA) experiments influences the rate and effects of mildly deleterious mutation in the plant Arabidopsis thaliana. Ten generations of MA proved insufficient to observe significant changes in means or among-line variances in experimental lines maintained either with or without supplemental UV-B rad

IS1-mediated mobility of the aerobactin system of pColV-K30 in Escherichia coli.

Genes determining the high affinity iron transport system mediated by the siderophore aerobactin are flanked in the enterobacterial plasmid pColV-K30 by inverted repeats of IS1 sequences, suggesting that the aerobactin genes are part of a transposon. To study this possibility, the entire region between the two IS1 sequences was cloned as an 18 kb HindIII-BamHI restriction fragment in pUC8 giving plasmid pMO1. A number of derivatives of pMO1, in which aerobactin genes were tagged with a kanamycin resistance gene, were prepared in order to assess the ability of both IS1s to promote the formation

How mutagenic are transposable elements?

Even though transposable elements (TEs) are known to be ubiquitous, studies on mutation rates often overlook this dynamic component of the genome. Fortunately, both our understanding of the mechanisms and assays of movement within and between lineages have expanded. In this review, we aggregate direct estimates of TE mutation rates from the literature to quantify the mutagenicity of mobile DNA. Overall, based on a subset of comparable studies, the mean rate of gain is 1.6 × 10-3 elements per copy per generation, an order of magnitude faster than the mean rate of loss (1.9 × 10-4). We discuss c

From reference-genome prediction to causal generalization: sequence-to-function models for plant regulatory genomics.

Sequence-to-function (seq2func) models predict molecular regulatory outputs from DNA sequence and can prioritize non-coding variants, annotate cis-regulatory elements (CREs), and design regulatory sequences. Although accuracy has improved, most models are trained and evaluated on observational data from one or a few reference genomes. Their performance may therefore not translate to natural haplotypes, structural variants, tissues, developmental stages, environments, or species. These limitations are especially important in plants, where pan-genomic diversity, transposable elements, polyploidy

Nanopore Long-Read Sequencing Unveils Genomic Disruptions in Alzheimer's Disease.

Studies in laboratory models and postmortem human brain tissue from patients with Alzheimer's disease have revealed disruption of basic cellular processes such as DNA repair and epigenetic control as drivers of neurodegeneration. While genomic alterations in regions of the genome that are rich in repetitive sequences, often termed "dark regions," are difficult to resolve using traditional sequencing approaches, long-read technologies offer promising new avenues to explore previously inaccessible regions of the genome. In the current study, we leverage nanopore-based long-read whole-genome sequ
