Pan-Cancer Multi-Omics Analysis Reveals the Potential of ZDHHC16 in Tumor Progression and Immune Regulation.

S-palmitoylation is a crucial post-translational modification that regulates diverse cellular processes, particularly signalling pathways. The ZDHHC family of enzymes catalyzes this modification, however, the role of ZDHHC16 in cancer warrants in-depth investigation. This study presents a comprehensive pan-cancer analysis of ZDHHC16, examining its expression patterns, clinical relevance, associations with immune responses, genomic characteristics, and potential as a therapeutic target. We further analysed single-cell and spatial transcriptomic data to identify specific cell populations associa

ITPRIPL1: A tumor immune-associated biomarker with prognostic and therapeutic implications in gastrointestinal cancer.

Inositol 1,4,5-trisphosphate receptor-interacting protein-like 1(ITPRIPL1) has recently been implicated in tumor-immune regulation, yet its tumor-type specificity and clinical relevance in gastrointestinal malignancies remain unclear. Here, we performed an integrative analysis of ITPRIPL1 across stomach adenocarcinoma (STAD), colon adenocarcinoma (COAD), rectal adenocarcinoma (READ), and esophageal carcinoma (ESCA) using bulk transcriptomics, immune pathway analyses, survival modeling, single-cell RNA sequencing, immunofluorescence validation, and therapeutic correlation analyses. Although ITP

Expression and role of deubiquitinating enzymes in thyroid carcinoma.

Thyroid cancer is one of the most common endocrine diseases worldwide with phenotypic heterogeneity. Deubiquitinating enzymes (DUBs) participated in ubiquitin (Ub) conjugases-induced signal by removing Ub from the substrates. Dysregulation of DUBs are associated with cancer progression, including thyroid carcinoma. In this review, we outline the main classification and structure of DUBs, the expression of DUBs in thyroid cancer, the association of DUBs with survival, and the possible mechanism of DUBs in thyroid cancer progression. Finally, we summarized the development of USP specific inhibit

[Claudin-18.2 and gastric cancer: from physiology to carcinogenesis].

Today a global problem for humanity is represented by cancer, in particular gastric cancer, which is characterized by high mortality and aggressive course. In this regard, there is a search for new approaches to the diagnosis and therapy of gastric cancer, one of these areas is the study of the expression level of the intercellular adhesion molecule claudin-18.2 in tumor tissue and its use as a target molecule. In the case of various pathological processes, including tumors, the expression profile of claudin-18.2 changes, which indicates its possible role in the initiation and progression of c

The critical roles of lncRNAs in the pathogenesis of melanoma.

Long non-coding RNAs (lncRNAs) embrace a huge fraction of human transcripts and participate in the pathogenesis of human disorders especially malignant conditions. Malignant melanoma, as the most fatal type of cutaneous malignnacies, is associated with dysregulation of several lncRNAs including PVT1, H19, MALAT1, and CCAT1. Moreover, a portion of lncRNAs are exclusively expressed in melanoma cell lines. Expression levels of several lncRNAs are associated with TNM stage, tumor size and progression of melanoma. Thus, these lncRNAs are regarded as biomarkers for this malignancy. Peripheral transc

Genomic analysis of hepatoblastoma identifies distinct molecular and prognostic subgroups.

UNLABELLED: Despite being the most common liver cancer in children, hepatoblastoma (HB) is a rare neoplasm. Consequently, few pretreatment tumors have been molecularly profiled, and there are no validated prognostic or therapeutic biomarkers for HB patients. We report on the first large-scale effort to profile pretreatment HBs at diagnosis. Our analysis of 88 clinically annotated HBs revealed three risk-stratifying molecular subtypes that are characterized by differential activation of hepatic progenitor cell markers and metabolic pathways: high-risk tumors were characterized by up-regulated n

Metabolomics of colorectal cancer: past and current analytical platforms.

Metabolomics is coming of age as an important area of investigation which may help reveal answers to questions left unanswered or only partially understood from proteomic or genomic approaches. Increased knowledge of the relationship of genes and proteins to smaller biomolecules (metabolites) will advance our ability to diagnose, treat, and perhaps prevent cancer and other diseases that have eluded scientists for generations. Colorectal tumors are the second leading cause of cancer mortality in the USA, and the incidence is rising. Many patients present late, after the onset of symptoms, when

The relationship between oncogene expression and clinical outcome in endometrial carcinoma.

The mechanism of oncogenesis is extremely complicated and controlled by various factors, most of which are based on cell proliferation, tumor invasion, neovascularization, and inhibition of apoptosis. We have investigated the relationship between thirty three oncogenes expression and histopathological prognostic factors of endometrial carcinomas, including clinical stage, histological grade, presence of invasion to greater than one-half the myometrium, clinical outcome, and survival rate. Scoring on the basis of the percentage of positive cells indicated that Plks, EphB4, ephrin-B2, Id1, CaMKI

From NPC therapeutic target identification to potential treatment strategy.

Nasopharyngeal carcinoma (NPC) is relatively rare in Western countries but is a common cancer in southern Asia. Many differentially expressed genes have been linked to NPC; however, how to prioritize therapeutic targets and potential drugs from unsorted gene lists remains largely unknown. We first collected 558 upregulated and 993 downregulated NPC genes from published microarray data and the primary literatures. We then postulated that conversion of gene signatures into the protein-protein interaction network and analyzing the network topologically could provide insight into key regulators in

Multistep regulation of telomerase during differentiation of HL60 cells.

Using three different differentiation agents (1alpha, 25 dihydroxyvitamin D3, all-trans-retinoic acid, and Am80), down-regulation of telomerase activity was found to be a common response during the monocytic or granulocytic differentiation of human acute myeloblastic leukemia cell line 60 (HL60) cells. Rapid down-regulation of telomerase transcription occurred during early differentiation of HL60 cells prior to G(1) arrest. Akt kinase activity was suppressed after 6 h of differentiation along with inhibition of telomerase activity, and the extent of the suppression that occurred while maintain

Gene expression signature of fibroblast serum response predicts human cancer progression: similarities between tumors and wounds.

Cancer invasion and metastasis have been likened to wound healing gone awry. Despite parallels in cellular behavior between cancer progression and wound healing, the molecular relationships between these two processes and their prognostic implications are unclear. In this study, based on gene expression profiles of fibroblasts from ten anatomic sites, we identify a stereotyped gene expression program in response to serum exposure that appears to reflect the multifaceted role of fibroblasts in wound healing. The genes comprising this fibroblast common serum response are coordinately regulated i

Expression of matrix metalloproteinases in a series of 12 meningiomas.

The expression of metalloproteinases was evaluated in a series of 12 meningiomas of various histological subtypes including 3 meningotheliomatous, 3 fibroblastic, 4 transitional and one psammomatous meningioma (WHO grade I) as well as one anaplastic meningioma (WHO grade III). No gelatinolytic activity could be detected in all tumor samples pointing towards no or very low activity of both MMP-2 and MMP-9. At least MMP-2 mRNA could be found in 10 out of 12 tumor samples by the reverse transcription PCR method (RT-PCR) followed by electrophoresis on silver-stained polyacrylamide gels, which allo

Integrative pathway analysis with gene expression, miRNA, methylation and copy number variation for breast cancer subtypes.

Developments in biotechnologies enable multi-platform data collection for functional genomic units apart from the gene. Profiling of non-coding microRNAs (miRNAs) is a valuable tool for understanding the molecular profile of the cell, both for canonical functions and malignant behavior due to complex diseases. We propose a graphical mixed-effects statistical model incorporating miRNA-gene target relationships. We implement an integrative pathway analysis that leverages measurements of miRNA activity for joint analysis with multimodal observations of gene activity including gene expression, met

MicroRNA alterations of pancreatic intraepithelial neoplasias.

PURPOSE: MicroRNA (miRNA) alterations are likely to contribute to the development of pancreatic cancer and may serve as markers for the early detection of pancreatic neoplasia. EXPERIMENTAL DESIGN: To identify the miRNA alterations that arise during the development of pancreatic cancer, we determined the levels of 735 miRNAs in 34 pancreatic intraepithelial neoplasias (PanIN) and 15 normal pancreatic duct samples isolated by laser capture microdissection using TaqMan miRNA microarrays. Differential expression of selected miRNAs was confirmed by FISH analysis and by quantitative real-time reve

Differences in regional developmental origins of glioblastomas revealed by integrated molecular profiling.

BACKGROUND: High-grade IDH-wildtype gliomas are aggressive tumors with marked molecular heterogeneity. This study assessed whether tumor location reflects distinct developmental origins. METHODS: We retrospectively analyzed 5,945 high-grade IDH-wildtype gliomas using de-identified mutational and transcriptomic data. Tumors were grouped as cortical (e.g., frontal, temporal) or deep/dorsal midline (e.g., brainstem, spinal cord). Mutation frequencies, co-mutations, and gene expression profiles were compared. RESULTS: Cortical tumors were enriched for TERT promoter (53.3%), PTEN (34.1%), and EGFR

Identification of prognostic genes associated with tolerogenic dendritic cells in gastric cancer based on transcriptomic data.

BACKGROUND: Tolerogenic dendritic cells have a pivotal function in treating autoimmune illnesses, atopic diseases, and neoplasms. The precise mechanism by which Tolerogenic dendritic cells function in gastric cancer remains incompletely understood. Therefore, this research explored potential genes with prognostic value related to Tolerogenic dendritic cells in gastric cancer, to identify novel therapeutic targets that could provide valuable insights for the clinical treatment of gastric cancer. RESULTS: Five prognostic genes (CXCL1, INHBA, ASCL2, RNASE1, and GPX3) were finally obtained to con

A novel biological function-based method for mining core genes in rare disease with limited cases.

Conventional high - throughput sequencing data analysis methods, relying on large cohorts, are unsuitable for rare diseases with few cases and poor at explaining gene biological functions. This study proposes a biological-function-based method for mining core genes under limited-sample conditions. Using colorectal cancer (CRC) and its rare subtype signet-ring cell carcinoma (SRCC) as examples, differential expression analysis was performed separately for each SRCC sample against CRC samples. Shared genes obtained through progressive intersections were defined as the initial core gene set (List

Systematic transcriptomic analysis of UDP-glucuronosyltransferases reveals UGT2B11 as a diagnostic and metabolic marker in hepatocellular carcinoma.

Hepatocellular carcinoma (HCC) is characterized by profound metabolic reprogramming and immune heterogeneity, yet transcriptomic markers that reflect tumor-specific metabolic states remain limited. UDP-glucuronosyltransferases (UGTs) are key hepatic enzymes involved in detoxification and glucuronidation, but their systematic transcriptional landscape and clinical relevance in HCC have not been comprehensively explored. Here, we performed a comprehensive multi-cohort transcriptomic analysis of all 19 functional UGT family genes across TCGA-LIHC, GepLiver, GEPIA3, HCCDB, and an independent insti
