Gene regulatory networks involved in activation of Notch signaling by AGEs in the pathogenesis of diabetic kidney disease.

Diabetic kidney disease (DKD) is a progressive disease characterized by early events such as podocyte injury followed by glomerulosclerosis, varying degrees of proteinuria, decreased glomerular filtration rate, and eventual organ failure. Podocytes, essential for glomerular permselectivity, are targets for an array of noxious stimuli in diabetes. Notch signaling, critical for podocyte differentiation during nephrogenesis, reactivates in mature podocytes, as evidenced in DKD patients and animal models. Notch reactivation in adult podocytes implicated in de-differentiation and apoptosis. Althoug

Machine learning and bioinformatics to identify 8 autophagy-related biomarkers and construct gene regulatory networks in dilated cardiomyopathy.

Dilated cardiomyopathy (DCM) is a condition of impaired ventricular remodeling and systolic diastole that is often complicated by arrhythmias and heart failure with a poor prognosis. This study attempted to identify autophagy-related genes (ARGs) with diagnostic biomarkers of DCM using machine learning and bioinformatics approaches. Differential analysis of whole gene microarray data of DCM from the Gene Expression Omnibus (GEO) database was performed using the NetworkAnalyst 3.0 platform. Differentially expressed genes (DEGs) matching (|log2FoldChange ≥ 0.8, p value < 0.05|) were obtained

Predicting gene regulatory networks from multi-omics to link genetic risk variants and neuroimmunology to Alzheimer's disease phenotypes.

BACKGROUND: Genome-wide association studies have found many genetic risk variants associated with Alzheimer's disease (AD). However, how these risk variants affect deeper phenotypes such as disease progression and immune response remains elusive. Also, our understanding of cellular and molecular mechanisms from disease risk variants to various phenotypes is still limited. To address these problems, we performed an integrative multi-omics analysis of genotype, transcriptomics, and epigenomics for revealing gene regulatory mechanisms from disease variants to AD phenotypes. METHOD: First, given

Beyond Platelet Destruction: A Mechanistic Understanding of Dengue Virus Non-Structural Proteins and Gene Regulatory Networks Driving Thrombocytopenia.

Thrombocytopenia is a defining and prognostically relevant feature of dengue virus infection, yet its mechanistic basis remains incompletely resolved. Classical models have emphasized immune-mediated platelet destruction or transient bone marrow suppression as independent causes of platelet loss. Increasing evidence, however, suggests that these explanations fail to capture the depth, persistence, and severity-dependent amplification of thrombocytopenia, which appears to arise from a coordinated failure of immune-haematopoietic homeostasis driven by viral perturbation of host immune and metabo

Multi-omics integration maps CHH methylation and gene regulatory networks across heat, drought, and salt stress in rice.

Plant phenotypes arise from complex interactions among genetic, epigenetic, and environmental factors. Deciphering the molecular mechanisms responsible for phenotypic variation requires comprehensive multi-omics approaches that integrate diverse genomic, transcriptomic, and environmental datasets. Here, we perform high-throughput phenotyping of rice subspecies cultivars (Nip and 93-11), covering key growth stages under heat, drought, and salt stress. Using the EfficientNet framework, we generate image embeddings for cultivar classification and stress-type identification. Whole-genome bisulfite

Nonsense-mediated mRNA decay orchestrates neuronal migration and cortical lamination while modulating Reelin and ciliary gene regulatory networks.

Nonsense-mediated mRNA decay (NMD) is associated with neurodevelopmental disorders, yet its role in cortical organization is unknown. We demonstrate that NMD mediated by UPF2 is indispensable for cortical organization. Conditional deletion of Upf2 in radial glial cells delays neuronal migration and disrupts cortical lamination. Trp53 knockout rescues microcephaly from Upf2 deficiency but cannot rescue lamination defects, showing that UPF2's role in neuronal migration is uncoupled from its regulation of cell cycle and independent of p53. UPF2 deficiency downregulates key neuronal migration gene

Plasma proteins are integral to cross-tissue gene regulatory networks implicated in cardiometabolic disorders and coronary artery disease.

The plasma proteome has demonstrated promise for identifying diagnostic markers for cardiometabolic disorders (CMDs) and coronary artery disease (CAD). However, identifying the organ of origin for these biomarkers is critical for establishing biological relevance. We performed a multi-omic integrative analysis across multiple tissues from the STARNET study by profiling 974 plasma proteins in 532 CAD patients, integrating RNA sequencing (RNA-seq) data from the arterial wall, major metabolic organs, and blood. We identified 144 cis-protein quantitative trait loci in plasma, colocalizing with tis

Mepolizumab alters gene regulatory networks of nasal airway type-2 and epithelial inflammation in urban children with asthma.

Mepolizumab (anti-IL5 therapy) reduces asthma exacerbations in urban children with exacerbation-prone eosinophilic asthma. We previously utilized nasal transcriptomics to identify inflammatory pathways (gene co-expression modules) associated with asthma exacerbations despite this therapy. In this study, we applied differential gene correlation analysis on these targeted gene co-expression modules to gain better insight into the treatment effects on correlation structure within gene networks. Mepolizumab treatment resulted in loss of correlation amongst eosinophil-specific genes but conservatio

Microtubule-Rab5 mutual-influential system screening based on gene-regulatory networks map in Rab5 RNAi eye-degeneration model.

Rabs are involved in neuronal development and protrusion formation. Existing studies support the notion that manipulation or mutation of Rab genes could lead to functional changes in neurons. However, whether Rabs gene-manipulation induced Drosophila eye-degeneration remains unknown. By down-regulating Rab5, but not Rab7, we first constructed a compound eye injury model in Drosophila. As the distribution, content, and even maturation of Rab5-positive endosomes are influenced by cytoskeletal proteins, like actin or tubulin-related proteins, the existence of a bidirectional regulatory relationsh

Rewired functional regulatory networks among miRNA isoforms (isomiRs) from let-7 and miR-10 gene families in cancer.

Classical microRNA (miRNA) has been so far believed as a single sequence, but it indeed contains multiple miRNA isoforms (isomiR) with various sequences and expression patterns. It is not clear whether these diverse isomiRs have potential relationships and whether they contribute to miRNA:mRNA interactions. Here, we aimed to reveal the potential evolutionary and functional relationships of multiple isomiRs based on let-7 and miR-10 gene families that are prone to clustering together on chromosomes. Multiple isomiRs within gene families showed similar functions to their canonical miRNAs, indica

Expanded Gene Regulatory Network Reveals Potential Light-Responsive Transcription Factors and Target Genes in Cordyceps militaris.

Cordyceps militaris, a fungus widely used in traditional Chinese medicine and pharmacology, is recognized for its abundant bioactive compounds, including cordycepin and carotenoids. The growth, development, and metabolite production in various fungi are influenced by the complex interactions between regulatory cascades and light-signaling pathways. However, the mechanisms of gene regulation in response to light exposure in C. militaris remain largely unexplored. This study aimed to identify light-responsive genes and potential transcription factors (TFs) in C. militaris through an integrative

Gene Regulatory Network Reconstruction to Decipher the Molecular Mechanisms Governing Bacteriocyte-Based Symbioses.

Intracellular bacteria with beneficial roles for their hosts are present in more than 10% of all insect species. In intracellular nutritional symbioses, these symbionts are typically confined to specialized host cells known as bacteriocytes. Bacteriocytes are remarkable novel cells that arose independently and repeatedly across multiple insect lineages. They are fascinating structures, yet the molecular mechanisms regulating their development, function and even their evolutionary origins, remain largely unknown. Nonetheless, an important role for certain transcription factors in development an

SGMHA: semantic graph reconstruction with multi-head attention for gene regulatory network inference.

Inferring gene regulatory networks (GRNs) from single-cell RNA sequencing (scRNA-seq) data is fundamentally challenged by severe data sparsity, where pervasive dropout events obscure true regulatory signals and compromise the reliability of downstream inference. Existing supervised methods, while leveraging prior network structures, remain highly susceptible to this noise due to their end-to-end learning paradigm. To address this bottleneck, we propose SGMHA, a novel two-stage framework that decouples representation learning from link prediction. Specifically, SGMHA first employs a self-superv

Construction and Analysis of ceRNA Regulatory Networks Reveal the Core Genes Associated with Rheumatoid Arthritis.

BACKGROUND: Circular RNAs (circRNAs), microRNAs (miRNAs), and transcription factors (TFs) participate in the immune dysregulation that drives rheumatoid arthritis (RA), but their integrated regulatory architecture in peripheral blood remains incompletely defined. We therefore constructed a circRNA-miRNA-TF-mRNA competing endogenous RNA (ceRNA) network and performed experimental validation in a collagen-induced arthritis (CIA) model. METHODS: Publicly available RA datasets were retrieved from the Gene Expression Omnibus, including GSE189338 (circRNA), GSE124373 (miRNA), and GSE17755 (mRNA). Di

Crosstalk mediators implicated in the Stevens-Johnson Syndrome through gene regulatory network analysis.

Stevens-Johnson syndrome (SJS) is a rare and severe mucocutaneous disorder often triggered by medications or infections. Our previous research identified that four key genes, Ikzf1, Ptger3, Mavs, and Tlr3 are involved in SJS susceptibility and the conjunctival epithelial innate immune response, demonstrating their role in regulating interferon-stimulated genes. However, the interplay among these regulatory factors remains unclear. This study aimed to elucidate the crosstalk mechanisms between the pathways regulated by these four genes in conjunctival epithelial cells. We constructed a comprehe

LM-Merger: a workflow for merging logical models with an application to gene regulatory network models.

BACKGROUND: Gene regulatory network (GRN) models provide mechanistic understanding of genetic interactions that regulate gene expression and, consequently, influence cellular behavior. Dysregulated gene expression plays a critical role in disease progression and treatment response, making GRN models a promising tool for precision medicine. While researchers have built many models to describe specific subsets of gene interactions, more comprehensive models that cover a broader range of genes are challenging to build. This necessitates the development of approaches for improving the models throu

Genomic Analysis Reveals the Role of New Genes in Venom Regulatory Network of Parasitoid Wasps.

New genes play a critical role in phenotypic diversity and evolutionary innovation. Parasitoid wasps, a highly abundant and diverse group of insects, parasitize other arthropods and exhibit remarkable evolutionary adaptations, such as evading host immune responses and exploiting host resources. However, the specific contributions of new genes to their unique traits remain poorly understood. Here, we identified 480 new genes that emerged after the Nasonia-Pteromalus divergence. Among these, 272 (56.7%) originated through DNA-mediated duplication, representing the largest proportion, followed by
