Improving Anatomical Plausibility in Medical Image Segmentation via Hybrid Graph Neural Networks: Applications to Chest X-Ray Analysis.

Anatomical segmentation is a fundamental task in medical image computing, generally tackled with fully convolutional neural networks which produce dense segmentation masks. These models are often trained with loss functions such as cross-entropy or Dice, which assume pixels to be independent of each other, thus ignoring topological errors and anatomical inconsistencies. We address this limitation by moving from pixel-level to graph representations, which allow to naturally incorporate anatomical constraints by construction. To this end, we introduce HybridGNet, an encoder-decoder neural archit

Graph Neural Networks with Transformer Fusion of Brain Connectivity Dynamics and Tabular Data for Forecasting Future Tobacco Use.

Integrating non-Euclidean brain imaging data with Euclidean tabular data, such as clinical and demographic information, poses a substantial challenge for medical imaging analysis, particularly in forecasting future outcomes. While machine learning and deep learning techniques have been applied successfully to cross-sectional classification and prediction tasks, effectively forecasting outcomes in longitudinal imaging studies remains challenging. To address this challenge, we introduce a time-aware graph neural network model with transformer fusion (GNN-TF). This model flexibly integrates both

Relation equivariant graph neural networks to explore the mosaic-like tissue architecture of kidney diseases on spatially resolved transcriptomics.

MOTIVATION: Chronic kidney disease (CKD) and acute kidney injury (AKI) are prominent public health concerns affecting more than 15% of the global population. The ongoing development of spatially resolved transcriptomics (SRT) technologies presents a promising approach for discovering the spatial distribution patterns of gene expression within diseased tissues. However, existing computational tools are predominantly calibrated and designed on the ribbon-like structure of the brain cortex, presenting considerable computational obstacles in discerning highly heterogeneous mosaic-like tissue archi

Federated reinforcement learning with constrained markov decision processes and graph neural networks for fair and grid-constrained coordination of large-scale electric vehicle charging networks.

The rapid proliferation of electric vehicles (EVs) and their spatially clustered charging behaviors have imposed unprecedented challenges on the stability, efficiency, and fairness of power distribution networks. Coordinating large-scale EV clusters across geographically distributed charging stations requires intelligent scheduling strategies that can simultaneously respect grid constraints, maximize user satisfaction, and enhance renewable energy utilization-all while safeguarding data privacy and computational scalability. This paper proposes a novel multi-agent cooperative dispatch framewor

Accurate RNA-Ligand Binding Site Prediction Based on a Multi-Channel Graph Neural Network.

RNA-ligand binding-site prediction is a challenging task in RNA molecular analysis. Binding regions are often sparse, structurally heterogeneous, and difficult to delineate accurately at the nucleotide level. Existing sequence-based methods lack explicit structural modeling, while conventional graph neural networks tend to mix signals around binding/non-binding transition regions. In this paper, BC-GNN, a multi-channel graph neural network for nucleotide-level RNA-ligand binding-site prediction, is proposed. BC-GNN integrates sequence-informed auxiliary transition estimation, boundary-aware pr

DPGR-Net: A disentangled population-guided graph neural network for major depressive disorder identification.

Major depressive disorder (MDD) is a brain disorder characterized by substantial individual heterogeneity, and its accurate diagnosis remains challenging in clinical practice. Graph neural networks applied to functional brain networks (FBNs) constructed from resting-state functional magnetic resonance imaging (rs-fMRI) data have shown promise for MDD diagnosis. However, in multicenter settings, site differences are often entangled with disease-related information, which not only interferes with the model's learning of disease patterns but also compromises the reliable modeling of topological p

FIRST-ICU: forecasting interventions and risk stratification in the ICU using graph neural network autoencoders.

Critically ill patients frequently require multiple concurrent interventions with complex interdependencies, yet existing prediction models treat these as independent events. We developed FIRST-ICU (Forecasting Interventions and Risk Stratification in the ICU), a unified deep learning framework integrating a graph neural network encoder, LSTM, and a novel Intervention Interaction Attention Module (IIAM) for joint prediction of seven ICU interventions. FIRST-ICU was developed using MIMIC-IV (n = 23,926) and externally validated on AmsterdamUMCdb (n = 12,603) without retraining. The Temporal Dec

DGSS: A Dynamic Interaction Graph Neural Network with Specific Substructure Awareness for Drug Synergy Prediction.

Combination therapy presents a transformative approach to treating complex diseases such as cancer by mitigating toxicity and resistance challenges inherent to monotherapy. A critical gap in current computational methods, however, lies in their inability to model cell-specific drug responses and dynamic drug-cell interactions, which are key factors in accurately predicting synergistic drug pairs. To address this, we propose DGSS, a novel Dynamic Interaction Graph Neural Network with Cell-Specific Drug Substructure Awareness, designed to explicitly capture two pivotal aspects: (1) drug substruc

AntiViralDL: Computational Antiviral Drug Repurposing Using Graph Neural Network and Self-Supervised Learning.

Viral infections have emerged as significant public health concerns for decades. Antiviral drugs, specifically designed to combat these infections, have the potential to reduce the disease burden substantially. However, traditional drug development methods, based on biological experiments, are resource-intensive, time-consuming, and low efficiency. Therefore, computational approaches for identifying antiviral drugs can enhance drug development efficiency. In this study, we introduce AntiViralDL, a computational framework for predicting virus-drug associations using self-supervised learning. In

Virtual Reality and Internet of Things-Based Music Online Learning via the Graph Neural Network.

Virtual reality and the Internet of Things have shown their capability in a variety of tasks. However, their availability in online learning remains an unresolved issue. To bridge this gap, we propose a virtual reality and Internet of Things-based pipeline for online music learning. The one graph network is used to generate an automated evaluation of learning performance which traditionally was given by the teachers. To be specific, a graph neural network-based algorithm is employed to identify the real-time status of each student within an online class. In the proposed algorithm, the characte

Towards real-time diagnosis for pediatric sepsis using graph neural network and ensemble methods.

OBJECTIVE: The rapid onset of pediatric sepsis and the short optimal time for resuscitation pose a severe threat to children's health in the ICU. Timely diagnosis and intervention are essential to curing sepsis, but there is a lack of research on the prediction of sepsis at shorter time intervals. This study proposes a predictive model towards real-time diagnosis of sepsis to help reduce the time to first antibiotic treatment. PATIENTS AND METHODS: The dataset used in this paper was obtained from the pediatric intensive care unit of Shanghai Children's Medical Center and consisted of the init

MAGNETIC: Multilayer Attention and Graph Neural Network Diffusion for Effective Drug-Target Interaction Prediction.

Drug target interaction (DTI) prediction is a critical task in drug discovery, as it has the potential to accelerate the identification of promising drug-target interactions, thus leading to more efficient and focused wet lab validations. Our central premise is that modeling DTI as a multilayer attributed heterogeneous graph and learning layer-specific representations with diffusion-based graph neural networks (GNNs) improves predictive performance over conventional single-view graph learning and matrix factorization approaches. To test this premise, we pro pose Multilayer Attention and Graph

Pathology-prior driven substructure-aware graph neural network for whole slide image classification.

Accurate detection of sentinel lymph node metastasis in whole slide images (WSIs) is critical for breast cancer staging, yet existing graph neural network (GNN) based methods lack pathological prior features that characterize diagnostically meaningful tissue configurations, leaving the model without an effective guidance for message passing or node importance evaluation. We propose a pathology-prior driven substructure-aware graph neural network for whole slide image classification. The pathology-prior substructure encoding (PPSE) module characterizes four substructure descriptors. The substru

FastMI-HGNet: A Two-Stream Heterogeneous Graph Neural Network for Multi-Omics Disease Classification.

Background/Objectives: Multi-omics datasets are increasingly used for disease classification, but differences in scale, distribution, and resolution across omics layers complicate their integration. Here, we propose FastMI-HGNet, a two-stream heterogeneous graph neural network for multi-omics disease classification. Methods: The framework uses fast mutual information (FastMI) to construct dependency edge priors for a heterogeneous graph that connects sample and feature no

CDR-Informed Graph Neural Network for Plasma Metabolomics in Lung Cancer and Pulmonary Neuroendocrine Neoplasms.

Plasma metabolomics offers a promising avenue for the non-invasive classification of lung cancer. However, most classification frameworks treat lung cancer as a single entity, conflating non-small-cell lung cancer (NSCLC) with pulmonary neuroendocrine neoplasms (NENs), despite their distinct biology and treatment pathways. We apply a heterogeneous graph neural network to a three-class problem discriminating Control, NSCLC, and NEN from targeted plasma metabolomic profiling in 800 participants (466 NSCLC, 120 NEN, 214 Controls). Matched metabolites were annotated by Cell Danger Response (CDR) r

A dynamic graph convolutional neural network framework reveals new insights into connectome dysfunctions in ADHD.

The pathological mechanism of attention deficit hyperactivity disorder (ADHD) is incompletely specified, which leads to difficulty in precise diagnosis. Functional magnetic resonance imaging (fMRI) has emerged as a common neuroimaging technique for studying the brain functional connectome. Most existing methods that have either ignored or simply utilized graph structure, do not fully leverage the potentially important topological information which may be useful in characterizing brain disorders. There is a crucial need for designing novel and efficient approaches which can capture such informa
