Identification and Characterization of a Novel Plasmid-Encoded Laccase-Like Multicopper Oxidase from Ochrobactrum sp. BF15 Isolated from an On-Farm Bio-Purification System.

RESEARCH BACKGROUND: In recent decades, laccases (p-diphenol-dioxygen oxidoreductases; EC 1.10.3.2) have attracted the attention of researchers due to their wide range of biotechnological and industrial applications. Laccases can oxidize a variety of organic and inorganic compounds, making them suitable as biocatalysts in biotechnological processes. Even though the most traditionally used laccases in the industry are of fungal origin, bacterial laccases have shown an enormous potential given their ability to act on several substrates and in multiple conditions. The present study aims to charac

Bayesian time-history modeling enhances Parkinsonian motor state classification for adaptive deep brain stimulation.

Objective.Adaptive deep brain stimulation (aDBS) for Parkinson's disease is a recently-approved therapy that adjusts stimulation in response to neurophysiologic biomarkers of motor-symptom state. Most real-time implementations of aDBS rely on instantaneous, noise-susceptible classifiers that apply simple thresholds to neurophysiologic biomarkers. We examined whether incorporating temporal history through Bayesian state-space modeling improved motor-state classification compared to instantaneous discriminant classifiers.Approach. We analyzed naturalistic neural data from three patients with Par

Task-evoked brain network dynamics underlying cognitive control using source-localized EEG and machine learning.

OBJECTIVE: Functional connectivity (FC) coordinates brain activity during cognitive tasks, yet the influence of demographic variables and health factors on task-related dynamic FC remains underexplored. We examined FC within and between seven core brain networks: Default Mode (DMN), Ventral Attention (VAN), Somatomotor (SMN), Dorsal Attention (DAN), Frontoparietal (FPN), Visual (VIN), and Limbic (LIN) during a modified Eriksen flanker task. We aimed to identify distinct network configurations linked to varying cognitive control demands and assess the influence of demographic and health factors

A false discovery rate control method using a fully connected hidden Markov random field for neuroimaging data.

False discovery rate (FDR) control methods are essential for voxel-wise multiple testing in neuroimaging data analysis, where hundreds of thousands or even millions of tests are conducted to detect brain regions associated with disease-related changes. Classical FDR control methods (e.g., BH, q-value, and LocalFDR) assume independence among tests and often lead to high false non-discovery rates (FNR). Although various spatial FDR control methods have been developed to improve power, they still fall short of jointly addressing three major challenges in neuroimaging applications: capturing compl

Impact of depressive symptoms on future alcohol use in patients with co-occurring bipolar disorder and alcohol dependence: a prospective analysis in an 8-week randomized controlled trial of acamprosate.

BACKGROUND: Bipolar disorders and alcohol use disorders commonly co-occur, yet little is known about the proximal impact of bipolar symptoms on alcohol use in patients with this comorbidity. The present study examined the impact of depressive symptoms and alcohol craving on proximal alcohol use in patients with co-occurring bipolar disorder and alcohol dependence. METHODS: Data were collected during an 8-week randomized controlled trial of acamprosate for individuals with co-occurring bipolar disorder and alcohol dependence (n = 30). Depressive symptoms and alcohol craving were assessed biwee

Automated and Interpretable Patient ECG Profiles for Disease Detection, Tracking, and Discovery.

BACKGROUND: The ECG remains the most widely used diagnostic test for characterization of cardiac structure and electrical activity. We hypothesized that parallel advances in computing power, machine learning algorithms, and availability of large-scale data could substantially expand the clinical inferences derived from the ECG while at the same time preserving interpretability for medical decision-making. METHODS AND RESULTS: We identified 36 186 ECGs from the University of California, San Francisco database that would enable training of models for estimation of cardiac structure or function

GPC: An expressive and tractable deep generative model for genetic variation data.

Generative models play an important role in population genetics, being used to generate artificial genomes (AGs) that help benchmark methods, test evolutionary hypotheses, and construct reference panels for imputation while working around data-sharing restrictions. Existing generative models of genetic variation, however, struggle to faithfully express dependencies in the data while retaining tractability and preserving privacy. We introduce Genetic Probabilistic Circuits (GPC), a deep generative model for genetic variation data based on hidden Chow-Liu trees represented as probabilistic circu

A Comparison of Rapid Rule-Learning Strategies in Humans and Monkeys.

Interspecies comparisons are key to deriving an understanding of the behavioral and neural correlates of human cognition from animal models. We perform a detailed comparison of the strategies of female macaque monkeys to male and female humans on a variant of the Wisconsin Card Sorting Test (WCST), a widely studied and applied task that provides a multiattribute measure of cognitive function and depends on the frontal lobe. WCST performance requires the inference of a rule change given ambiguous feedback. We found that well-trained monkeys infer new rules three times more slowly than minimally

Dynamic Functional Connectivity, Major Depression, and Suicidal Ideation in Children.

There is an urgent need to advance understanding of the neural underpinnings of depression, especially early in the life span. Examination of neural dynamics using resting-state functional magnetic resonance imaging (fMRI) data can provide indices of neural flexibility, which may provide important new insights for the neurobiology of pediatric depression. Here we applied Hidden Markov Modeling (HMM) to resting-state fMRI data to investigate neural flexibility in relation to depression and suicidal thinking in children. We utilized data from the Adolescent Brain Cognitive Development℠ Study (AB

Research on the Identification of Road Hypnosis Based on the Fusion Calculation of Dynamic Human-Vehicle Data.

Driver factors are the main cause of road traffic accidents. For the research of automotive active safety, an identification method for road hypnosis of a driver of a car with dynamic human-vehicle heterogeneous data fusion calculation is proposed. Road hypnosis is an unconscious driving state formed by the combination of external environmental factors and the psychological state of the car driver. When drivers fall into a state of road hypnosis, they cannot clearly perceive the surrounding environment and make various reactions in time to complete the driving task. The safety of humans and ca

Improving Acoustic Models in TORGO Dysarthric Speech Database.

Assistive speech-based technologies can improve the quality of life for people affected with dysarthria, a motor speech disorder. In this paper, we explore multiple ways to improve Gaussian mixture model and deep neural network (DNN) based hidden Markov model (HMM) automatic speech recognition systems for TORGO dysarthric speech database. This work shows significant improvements over the previous attempts in building such systems in TORGO. We trained speaker-specific acoustic models by tuning various acoustic model parameters, using speaker normalized cepstral features and building complex DNN

An Identification Method for Road Hypnosis Based on XGBoost-HMM.

Human factors are the most important factor in road traffic crashes. Human-caused traffic crashes can be reduced through the active safety system of vehicles. Road hypnosis is an unconscious driving state caused by the combination of external environmental factors and the driver's psychological state. When drivers fall into a state of road hypnosis, they cannot clearly perceive the surrounding environment and make various reactions in time to complete the driving task, and driving safety is greatly affected. Therefore, road hypnosis identification is of great significance for the active safety

Comparing a supervised and an unsupervised classification method for burst detection in neonatal EEG.

Hidden Markov Models (HMM) and Support Vector Machines (SVM) using unsupervised and supervised training, respectively, were compared with respect to their ability to correctly classify burst and suppression in neonatal EEG. Each classifier was fed five feature signals extracted from EEG signals from six full term infants who had suffered from perinatal asphyxia. Visual inspection of the EEG by an experienced electroencephalographer was used as the gold standard when training the SVM, and for evaluating the performance of both methods. The results are presented as receiver operating characteris

Gene recognition based on DAG shortest paths.

We describe DAGGER, an ab initio gene recognition program which combines the output of high dimensional signal sensors in an intuitive gene model based on directed acyclic graphs. In the first stage, candidate start, donor, acceptor, and stop sites are scored using the SNoW learning architecture. These sites are then used to generate a directed acyclic graph in which each source-sink path represents a possible gene structure. Training sequences are used to optimize an edge weighting function so that the shortest source-sink path maximizes exon-level prediction accuracy. Experimental evaluation

A probabilistic model of bilateral lymphatic spread in head and neck cancer.

Current guidelines for elective nodal irradiation in oropharyngeal squamous cell carcinoma (OPSCC) recommend including large portions of the contralateral lymphatic system in the clinical target volume (CTV-N), even for lateralized tumors with no clinical lymph node involvement in the contralateral neck. This study introduces a probabilistic model of bilateral lymphatic tumor progression in OPSCC to estimate personalized risks of occult disease in specific lymph node levels (LNLs) based on clinical lymph node involvement, T-stage, and tumor lateralization. Building on a previously developed hi

Maximum likelihood estimation for stochastic volatility in mean models with heavy-tailed distributions.

In this article, we introduce a likelihood-based estimation method for the stochastic volatility in mean (SVM) model with scale mixtures of normal (SMN) distributions (Abanto-Valle et al., 2012). Our estimation method is based on the fact that the powerful hidden Markov model (HMM) machinery can be applied in order to evaluate an arbitrarily accurate approximation of the likelihood of an SVM model with SMN distributions. The method is based on the proposal of Langrock et al. (2012) and makes explicit the useful link between HMMs and SVM models with SMN distributions. Likelihood-based estimatio

Dynamic characteristics of brain networks in patients with obsessive-compulsive disorder based on naturalistic paradigm.

Obsessive-compulsive disorder (OCD) is characterised by pervasive cognitive deficits, pointing to atypical organisation of large-scale functional brain networks. While such network abnormalities have been extensively documented in resting-state and task-based neuroimaging studies, far less is known about how the OCD brain dynamically reconfigures in response to naturalistic, context-rich stimuli. Here, we combined a naturalistic movie-watching paradigm with a Hidden Markov Model (HMM) to investigate the temporal evolution of brain network states under conditions that more closely approximate r

Dynamics of hidden brain states in post-stroke cognitive impairment: Linking neural activity to neurotransmitter systems and genetic pathways.

BACKGROUND: Post-stroke cognitive impairment (PSCI) is associated with abnormal dynamic functional connectivity, yet the temporal dynamic of brain activity and their underlying molecular mechanisms remain unclear. METHODS: Participants were classified into two groups based on neuropsychological assessments: PSCI group (N = 67) and post-stroke with no cognitive impairment (NPSCI) group (N = 65), alongside 47 healthy controls (HCs). Dynamic brain states were analyzed using a Hidden Markov Model (HMM) with the Brainnetome Atlas, yielding metrics like fractional occupancy (FO), mean dwell time (M

Temporally Defined Brain Network Activation Associated With Slowed Information Processing Speed in Multiple Sclerosis.

Information processing speed (IPS) is a core cognitive deficit in people with multiple sclerosis (PwMS). Previous efforts have associated IPS performance to frontal regions, but were constrained by limited temporal resolution. In this work, we employed a data-driven method, the time delay embedded-hidden Markov model (TDE-HMM), to identify task-specific states that are spectrally defined with distinct temporal and spatial profiles. We used magnetoencephalographic (MEG) data recorded while healthy controls and PwMS performed a cognitive task designed to capture IPS, the Symbol Digit Modalities

Recognition of plosive syllables in noise: comparison of an auditory model with human performance.

Some of the effects of noise on the perception of plosive-vowel syllables have been investigated. It was found that noise added to the syllables for the duration of the speech had a more deleterious effect on perception than noise of the same intensity played continuously. Physiological experiments have shown that the response thresholds of cochlear nerve fibers to tones are raised by continuous background noise but not by short bursts of noise. It is suggested that this may be responsible for the speech perception results. In order to investigate this, an auditory model was developed which in
