Genomic insights into ceftazidime resistance in Burkholderia pseudomallei: discovery of A172T mutation and palindromic GC-rich repeat sequences facilitating penA duplication and amplification.

Ceftazidime (CAZ) resistance in Burkholderia pseudomallei, the causative agent of melioidosis, complicates treatment in endemic regions. This study identified a novel A172T mutation and other known penA mutations as critical contributors to CAZ resistance in a large Thai strain collection. Frequent gene duplication and amplification of penA, likely driven by Palindromic GC-Rich Repeat Sequences, highlights the urgent need for rapid diagnostics and optimized treatment strategies to manage this life-threatening disease effectively.

Crystal structure of raptor adenovirus 1 fibre head and role of the beta-hairpin in siadenovirus fibre head domains.

BACKGROUND: Most adenoviruses recognize their host cells via an interaction of their fibre head domains with a primary receptor. The structural framework of adenovirus fibre heads is conserved between the different adenovirus genera for which crystal structures have been determined (Mastadenovirus, Aviadenovirus, Atadenovirus and Siadenovirus), but genus-specific differences have also been observed. The only known siadenovirus fibre head structure, that of turkey adenovirus 3 (TAdV-3), revealed a twisted beta-sandwich resembling the reovirus fibre head architecture more than that of other aden

Discovery of a chimeric transposase-transposon system for advanced genome engineering.

Transposases have transformed genetic engineering, yet functional systems remain scarce. In response, an unknown transposase system from Acyrthosiphon pisum was identified by metagenomic screening. Through systematic optimization, we enhanced nuclear localization, transposon architecture, and created a hyperactive transposase variant to boost efficiency. Intriguingly, the combined application of the newly discovered transposase with inverted terminal repeat sequences from a related pea aphid species, Aphis craccivora, further enhanced transposition activity, resulting in the first chimeric tra

Palindrome-mediated and replication-dependent pathogenic structural rearrangements within the NF1 gene.

Palindromic sequences can form hairpin structures or cruciform extrusions, which render them susceptible to genomic rearrangements. A 197-bp long palindromic AT-rich repeat (PATRR17) is located within intron 40 of the neurofibromatosis type 1 (NF1) gene (17q11.2). Through comprehensive NF1 analysis, we identified six unrelated patients with a rearrangement involving intron 40 (five deletions and one reciprocal translocation t(14;17)(q32;q11.2)). We hypothesized that PATRR17 may be involved in these rearrangements thereby causing NF1. Breakpoint cloning revealed that PATRR17 was indeed involved

Genetic analysis of the human thymidine kinase gene promoter.

The promoter of the human thymidine kinase gene was defined by DNA sequence and genetic analyses. Mutant plasmids with deletions extending into the promoter region from both the 5' and 3' directions were constructed. The mutants were tested in a gene transfer system for the ability to transform TK- cells to the TK+ phenotype. This analysis delimited the functional promoter to within an 83-base-pair region upstream of the mRNA cap site. This region contains sequences common to other eucaryotic promoters including G X C-rich hexanucleotides, a CAAT box, and an A X T-rich region. The CAAT box is

Novel marker for recombination in the 3'-untranslated region of members of the species Human enterovirus A.

Human enterovirus A (HEV-A) is a species in the genus Enterovirus. Viruses belonging to this species are often responsible for hand, foot and mouth disease and associated acute neurological disease. Studies of the 3' untranslated region (UTR) of human enterovirus 71 (HEV71) revealed a possible role in virus replication. We compared the 3'-UTRs of all members of HEV-A and confirmed the presence of a secondary structure comprising three stem-loop domains (SLDs). SLD-Z is situated closest to the stop codon and has been shown previously to affect plaque morphology. The prototype strains of coxsack

The solution structure of coronaviral stem-loop 2 (SL2) reveals a canonical CUYG tetraloop fold.

The transcription and replication of the severe acute respiratory syndrome (SARS) coronavirus (SARS-CoV) is regulated by specific viral genome sequences within 5'- and 3'-untranslated regions (5'-UTR and 3'-UTR). Here we report the solution structure of 5'-UTR derived stem-loop 2 (SL2) of SARS-CoV determined by NMR spectroscopy. The highly conserved pentaloop of SL2 is stacked on 5-bp stem and adopts a canonical CUYG tetraloop fold with the 3' nucleotide (U51) flipped out of the stack. The significance of this structure in the context of a previous mutagenesis analysis of SL2 function in repli

Octa-repeat domain of the mammalian prion protein mRNA forms stable A-helical hairpin structure rather than G-quadruplexes.

Misfolding and aggregation of prion protein (PrP) causes neurodegenerative diseases like Creutzfeldt-Jakob disease (CJD) and scrapie. Besides the consensus that spontaneous conversion of normal cellular PrPC into misfolded and aggregating PrPSc is the central event in prion disease, an alternative hypothesis suggests the generation of pathological PrPSc by rare translational frameshifting events in the octa-repeat domain of the PrP mRNA. Ribosomal frameshifting most commonly relies on a slippery site and an adjacent stable RNA structure to stall translating ribosome. Hence, it is crucial to un

Chloroplast DNA differences in the genus Oenothera subsection Munzia: a short direct repeat resembling the lambda chromosomal attachment site occurs as a deletion/insertion within an intron of an NADH-dehydrogenase gene.

A small restriction fragment length mutation has been mapped in the large inverted repeats of the chloroplast (cp) DNA of Munzia-Oenothera species (vom Stein and Hachtel 1986). This mutation could be localized within the intron of a reading frame presumably coding for subunit B of an NADH-dehydrogenase (ndhB). Sequence analysis revealed a 24 bp duplication/deletion. The predicted secondary structure of the ndhB-intron is altered by this duplication/deletion. Part of the directly repeated segment shows remarkable similarity to the phage lambda attachment site. Evidence is presented for similar

SmTRC1, a novel Schistosoma mansoni DNA transposon, discloses new families of animal and fungi transposons belonging to the CACTA superfamily.

BACKGROUND: The CACTA (also called En/Spm) superfamily of DNA-only transposons contain the core sequence CACTA in their Terminal Inverted Repeats (TIRs) and so far have only been described in plants. Large transcriptome and genome sequence data have recently become publicly available for Schistosoma mansoni, a digenetic blood fluke that is a major causative agent of schistosomiasis in humans, and have provided a comprehensive repository for the discovery of novel genes and repetitive elements. Despite the extensive description of retroelements in S. mansoni, just a single DNA-only transposon b

Deletions in the genomes of pseudorabies virus vaccine strains and existence of four isomers of the genomes.

As part of a study designed to identify the genes responsible for the virulence of pseudorabies virus, we have mapped the genomes of two independently derived vaccine strains (Bartha and Norden) by restriction enzyme analysis. The structures of these genomes have been compared with that of the genome of a laboratory strain previously mapped, of restriction fragments which had been cloned. The genome of the Bartha strain was found to be very similar to that of other pseudorabies virus strains, except that a deletion of approximately 2.7 X 10(6) daltons was found in the unique short (US) region.

A dual fragment triggered DNA ladder nanostructure based on logic gate and dispersion-to-localization catalytic hairpin assembly for efficient fluorescence assay of SARS-CoV-2 and H1N1.

DNA nanotechnology has been widely utilized in the construction of various functional nanostructures. However, most DNA nanostructures have the shortcomings of low response rate and serious background leakage. Herein, we proposed the conception of AND logic gate cascaded dispersion-to-localization catalytic hairpin assembly (AND gate-DLCHA) for the fabrication of novel DNA ladder nanostructures. In our design, the entropy-driven AND logic gate can precisely recognize two fragments of the target nucleic acid sequences. After AND logic gate activation by target nucleic acids, dispersion-to-local

Identification and Expression of Equine MER-Derived miRNAs.

MicroRNAs (miRNAs) are single-stranded, small RNAs (21-23 nucleotides) that function in gene silencing and translational inhibition via the RNA interference mechanism. Most miRNAs originate from host genomic regions, such as intergenic regions, introns, exons, and transposable elements (TEs). Here, we focused on the palindromic structure of medium reiteration frequencies (MERs), which are similar to precursor miRNAs. Five MER consensus sequences (MER5A1, MER53, MER81, MER91C, and MER117) were matched with paralogous transcripts predicted to be precursor miRNAs in the horse genome (equCab2) and

Synchronous dual-Cas12a activation via dimeric palindromic hairpin-programmed cascade amplification for ultrasensitive molecular diagnostics.

Integrating isothermal nucleic acid amplification with CRISPR/Cas12a trans-cleavage has emerged as a powerful strategy for ultrasensitive molecular diagnostics. However, most systems depend on multiple probes, separated amplification modules, or complex probe networks, increasing design complexity, optimization burden, and instability. Herein, we report a dimeric palindromic hairpin-programmed cascade amplification strategy for synchronous dual-Cas12a activation and ultrasensitive molecular diagnostics. The distinctive feature of this design lies in the construction of a single self-dimerizing

A signal-on fluorescent probe integrating Au@Ag NPs-based fluorescence resonance energy transfer quenching and enzyme-free catalytic hairpin assembly for c arcinoembryonic antigen detection.

Carcinoembryonic antigen (CEA) is a pivotal broad-spectrum tumor marker, yet its accurate quantification in early-stage cancer remains challenging due to the limited sensitivity and operational complexity of conventional immunoassays. We report a signal-on fluorescent probe that synergistically integrates the fluorescence resonance energy transfer (FRET) quenching capability of Au@Ag NPs with enzyme-free catalytic hairpin assembly (CHA) amplification for ultrasensitive detection of CEA. In this design, a Cy3-labeled hairpin DNA (H1) is anchored onto Au@Ag NPs to construct Au@Ag-H1 NPs, where t

"Fertile" Mutations in SARS-CoV-2 RNA More Frequently Occurred in Hairpin Loops That Determine Virus Evolution.

RNA hairpins may constitute a foundation of genetic evolution both in viruses and other organisms. Stem-loops theoretically comprise a stable part, the double-stranded stem, and a single-stranded loop allowing evolution. Here we tested for SARS-CoV-2 if "fertile" mutations were in loops while mutations in stems were poorly tolerated and rarely found in consensus genomes. We combined information on the frequencies of mutations, either "fertile" (present in ≥ 50 genomes) or "non-fertile" (neutral, weakly deleterious or lethal) in 61,397 SARS-CoV-2 genomes, and on whether these mutations occurred

Dual-Accelerated Signal Amplification in Biosensing via Spatial Confining Catalytic Hairpin Assembly-Activated Spherical CRISPR/Cas12a System for Trans-Cleavage of Hairpin DNA Reporters.

MicroRNAs (miRNAs) are small noncoding RNAs that regulate gene expression and are implicated in various diseases, including cancer. Due to their critical role in diagnostics, there is a growing need for sensitive, specific, and rapid detection methods for miRNAs. In this study, we present a dual-accelerated signal amplification platform for miRNA biosensing, which integrates spatial confining catalytic hairpin assembly (SC-CHA) with spherical CRISPR/Cas12a (S-CRISPR/Cas12a) system for (SC-CHA@S-CRISPR/Cas12a) trans-cleavage of hairpin DNA reporters. The method employs a biotinylated palindrome
