Metabolic Engineering of Pichia pastoris for S-Adenosylmethionine Overproduction via Transcriptomic-Guided Energy Reallocation.

S-Adenosylmethionine (SAM) is a high-value biomolecule with critical applications in nutraceuticals, pharmaceuticals, and health supplements. However, the detailed metabolic mechanism by which sodium citrate promotes SAM production in Pichia pastoris has not yet been elucidated. Here, a comprehensive time-series transcriptomic analysis revealed that sodium citrate profoundly influences gene expression across multiple pathways. Sodium citrate supplementation redirects carbon flux toward oxidative energy metabolism by upregulating amino acid biosynthesis, translation, and glycolysis. Crucially,

T. pallidum achieves immune evasion by blocking autophagic flux in microglia through hexokinase 2.

Increasing evidence suggests that immune cell clearance is closely linked to cellular metabolism. Neurosyphilis, a severe neurological disorder caused by Treponema pallidum (T. pallidum) infection, significantly impacts the brain. Microglia, the innate immune cells of the central nervous system, play a critical role in neuroinflammation and immune surveillance. However, the inability of the nervous system to fully eliminate T. pallidum points to a compromised clearance function of microglia. This study investigates how T. pallidum alters the immune clearance ability of microglia and explores t

Transcription factor-driven metabolic stratification reveals glycolytic and lipogenic subtypes with distinct prognostic and functional features in pancreatic cancer.

OBJECTIVE: Pancreatic ductal adenocarcinoma (PDAC) exhibits profound molecular and metabolic heterogeneity associated with distinct phenotypic states. However, the contribution of transcription factor (TF)-driven regulatory programs to metabolic subtype stratification remains poorly understood. This study aims to determine whether TF-based classification can identify prognostically relevant glycolytic and lipogenic PDAC subtypes. METHODS: Bulk transcriptomic data from multiple PDAC cohorts and single-cell RNA sequencing data were integrated to characterize TF-associated metabolic heterogeneit

Protocol for thermodynamically optimal construction and analysis of metabolic networks using ThermOptCOBRA.

Thermodynamically infeasible cycles violate the second law of thermodynamics but are permitted by stoichiometric flux analysis. Here, we present a protocol for the construction and analysis of metabolic networks using ThermOptCOBRA, a MATLAB extension of the COBRA Toolbox. We describe steps for enumerating cycles (ThermOptEnumerator), determining feasible directions and blocked reactions (ThermOptCC), and building thermodynamically consistent context-specific models using omics data (ThermOptiCS). We then detail procedures for removing loops or sample loopless flux distributions (ThermOptFlux/

Songorine protects cartilage in osteoarthritis by targeting PFKFB3 to disrupt the glycolysis-inflammation positive feedback loop.

BACKGROUND: Metabolic reprogramming has recently been recognized as a critical driver in the development and progression of osteoarthritis (OA). While Songorine has been shown to modulate macrophage metabolism, its direct effects on chondrocyte metabolism and inflammation remain poorly understood. PURPOSE: This study set out to explore how Songorine regulates glycolysis-driven inflammation in OA chondrocytes and to elucidate a novel mechanism linking metabolic reprogramming, histone lactylation, and inflammatory signaling. STUDY DESIGN: We utilized both in vivo OA rat models and in vitro IL-

Chloroquine inhibits Spring viremia of carp virus replication by modulating autophagy and metabolic pathways.

Spring viremia of carp virus (SVCV) severely threatens cyprinid aquaculture, yet the role of autophagy in SVCV infection remains unclear. Here, SVCV infection was associated with enhanced autophagic activity and autophagic flux in common carp and EPC cells. Pharmacological perturbation of autophagy revealed that rapamycin treatment increased SVCV gene expression and aggravated SVCV-induced cytopathic effects, whereas chloroquine blocked autophagic flux, suppressed viral gene expression, and mitigated virus-induced cellular damage. Transcriptomic analysis identified 1,868 differentially express

Exogenous lactate ameliorates Aβ-induced energy deficit and neurotoxicity with increased mitochondrial TCA cycle carbon flux in SH-SY5Y cells.

A growing body of evidence has demonstrated the existence of metabolic dysfunction in neurodegenerative diseases, including Alzheimer's disease (AD), suggesting that deprivation of energy substrates impairs cellular dynamics. As glucose utilization declines in patients with AD, the need for alternative energy sources becomes crucial to sustain neuronal activities and prevent cell death induced by neurotoxic proteins, such as amyloid beta (Aβ) aggregates. In this context, lactate has been investigated as a potential alternative brain energy substrate in several studies, yet its impact on neuron

Metabolic changes to host cells with Toxoplasma gondii infection.

Toxoplasma gondii, the causative agent of toxoplasmosis, is an obligate intracellular parasite that infects warm-blooded vertebrates across the world. In humans, seropositivity rates of T. gondii range from 10% to 90%. Despite its prevalence, few studies address how T. gondii infection changes the metabolism of host cells. Here, we investigate how T. gondii manipulates the host cell metabolic environment by monitoring metabolic response over time using non-invasive autofluorescence lifetime imaging of single cells, seahorse metabolic flux analysis, reactive oxygen species (ROS) production, and

Tracer-based assessments of hepatic anaplerotic and TCA cycle flux: practicality, stoichiometry, and hidden assumptions.

Two groups recently used different tracer methods to quantify liver-specific flux rates. The studies had a similar goal, i.e., to characterize mitochondrial oxidative function. These efforts could have a direct impact on our ability to understand metabolic abnormalities that affect the pathophysiology of fatty liver and allow us to examine mechanisms surrounding potential therapeutic interventions. Briefly, one method couples the continuous infusion of [(13)C]acetate with direct real-time measurements of [(13)C]glutamate labeling in liver; the other method administers [(13)C]propionate, in com

Mechanistic insights into sodium citrate-induced metabolic rewiring for enhanced S-adenosylmethionine synthesis via transcriptomics and constraint-based modeling.

S-adenosylmethionine (SAM) is a high-value metabolite with widespread applications in medicine and nutrition, yet its microbial production remains constrained by high energy demands and inefficient precursor utilization. In this study, we investigated sodium citrate supplementation as a strategy to enhance SAM biosynthesis in Pichia pastoris under methanol induction. Integrating transcriptomics with a newly reconstructed genome-scale metabolic model (iLD1283), we systematically elucidated the molecular and metabolic mechanisms underlying citrate-mediated improvements. Physiological analysis re

Central Role of Sibling Small RNAs NgncR_162 and NgncR_163 in Main Metabolic Pathways of Neisseria gonorrhoeae.

Small bacterial regulatory RNAs (sRNAs) have been implicated in the regulation of numerous metabolic pathways. In most of these studies, sRNA-dependent regulation of mRNAs or proteins of enzymes in metabolic pathways has been predicted to affect the metabolism of these bacteria. However, only in a very few cases has the role in metabolism been demonstrated. Here, we performed a combined transcriptome and metabolome analysis to define the regulon of the sibling sRNAs NgncR_162 and NgncR_163 (NgncR_162/163) and their impact on the metabolism of Neisseria gonorrhoeae. These sRNAs have been report

Quantitative Partitioning of Photoautotrophic and Photoheterotrophic Contributions During Mixotrophic Growth of Scenedesmus obliquus.

Mixotrophic growth of microalgae involves the simultaneous assimilation of inorganic and organic carbon sources, but the quantitative contributions of photoautotrophic and photoheterotrophic metabolisms remain poorly resolved. In this study, a stoichiometric and data reconciliation framework was developed to partition mixotrophic metabolism of the microalga Scenedesmus obliquus into photoautotrophic and photoheterotrophic fluxes using macroscopic measurements of carbon, nitrogen and oxygen exchanges. Continuous cultures were conducted under photoautotrophic, photoheterotrophic and mixo-trophic

Disrupted liver oxidative metabolism in glycine N-methyltransferase-deficient mice is mitigated by dietary methionine restriction.

OBJECTIVE: One-carbon metabolism is routinely dysregulated in nonalcoholic fatty liver disease. This includes decreased glycine N-methyltransferase (GNMT), a critical regulator of s-adenosylmethionine (SAM). Deletion of GNMT in mice increases SAM and promotes liver steatosis. Lower liver oxidative metabolism, as indicated by a decline in gluconeogenesis, citric acid cycle flux, and oxidative phosphorylation contributes to liver steatosis in GNMT-null mice; however, the extent to which higher SAM mediates this phenotype remains unclear. Here, we determined the SAM-dependent impairment in liver

Phospholipid isotope tracing reveals β-catenin-driven suppression of phosphatidylcholine metabolism in hepatocellular carcinoma.

BACKGROUND AND AIMS: Activating mutations in the CTNNB1 gene encoding β-catenin are among the most frequently observed oncogenic alterations in hepatocellular carcinoma (HCC). HCC with CTNNB1 mutations show profound alterations in lipid metabolism including increases in fatty acid oxidation and transformation of the phospholipidome, but it is unclear how these changes arise and whether they contribute to the oncogenic program in HCC. METHODS: We employed untargeted lipidomics and targeted isotope tracing to quantify phospholipid production fluxes in an inducible human liver cell line expressi

Abnormal liver phosphatidylcholine synthesis revealed in patients with acute respiratory distress syndrome.

Acute respiratory distress syndrome (ARDS) is associated with a severe pro-inflammatory response; although decreased plasma cholesterol concentration has been linked to systemic inflammation, any association of phospholipid metabolic pathways with ARDS has not been characterized. Plasma phosphatidylcholine (PC), the major phospholipid of circulating lipoproteins, is synthesized in human liver by two biologically diverse pathways: the cytidine diphosphocholine (CDP):choline and phosphatidylethanolamine N-methyltransferase (PEMT) pathways. Here, we used ESI-MS/MS both to characterize plasma PC c

Effects of MCHM on yeast metabolism.

On January 2014 approximately 10,000 gallons of crude 4-Methylcyclohexanemethanol (MCHM) and propylene glycol phenol ether (PPH) were accidentally released into the Elk River, West Virginia, contaminating the tap water of around 300,000 residents. Crude MCHM is an industrial chemical used as flotation reagent to clean coal. At the time of the spill, MCHM's toxicological data were limited, an issue that has been addressed by different studies focused on understanding the immediate and long-term effects of MCHM on human health and the environment. Using S. cerevisiae as a model organism we study

Mechanistic and applied study of phosphofructokinases, the "gatekeeper" of the glycolytic pathway on the central carbon metabolism.

Phosphofructokinase (Pfk), a key regulatory enzyme in glycolysis, is composed of Pfk1 and Pfk2 subunits in Saccharomyces cerevisiae. However, the distinct roles of these subunits in central carbon metabolism remain unclear. Here, we examined the metabolic consequences of deleting PFK1 or PFK2. The pfk2Δ strain exhibited more severe defects than pfk1Δ. Its maximum specific growth rate was reduced by approximately 54 % in pfk2Δ and by about 15 % in pfk1Δ, both relative to the reference strain. Ethanol production decreased by 36 % and 82 % in pfk1Δ strain and pfk2Δ strain, respectively, relative

Radio-iron kinetic studies in anaemia and the measurement of dyserythropoiesis.

Analysis of radioactive iron kinetics was performed using a multi-compartment model on a series of 300 patients having either a quantitative (aplasia, haemolysis, iron deficiency) or qualitative (dyserythropoiesis, agnogenic myeloid metaplasia) anomaly of iron metabolism. Calculations were performed using a mammillary model of iron metabolism. The study demonstrated that the flux of iron from the plasma to the exchangeable compartment was a constant fraction of the global iron flux, equal to 15%, in those cases without dyserythropoiesis. This suggested that a constant correction for calculatio

Glucose repression of HXK1 is glucose flux-dependent via non-canonical regulation of Mig1.

Glucose is the preferred carbon source for budding yeast. Glucose sensing is achieved through multiple pathways, and the regulation of glucose-responsive genes has been reported to depend on both glucose concentration and glucose flux. However, the extent to which either of these mechanisms is used, and how cells sense glucose metabolic flux and couple it to transcriptional repression, remains unclear. Using tunable control of hexose transporters and hexokinases together with an optimized intracellular glucose sensor, we decoupled glucose uptake, phosphorylation, and intracellular glucose leve

When are metabolic ratios superior to absolute quantification? A statistical analysis.

Metabolite levels measured using magnetic resonance spectroscopy (MRS) are often expressed as ratios rather than absolute concentrations. However, the inter-subject variability of the denominator metabolite can introduce uncertainty into a metabolite ratio. In a clinical setting, there are no guidelines on whether ratios or absolute quantification should be used for a more accurate classification of normal versus abnormal results based on their statistical properties. In a research setting, the choice of one over the other can have significant implications on sample size, which must be factore
