Standardized Annotation of Quantitative Proteomics Datasets Using SDRF-Proteomics.

Proteomics datasets require detailed and standardized metadata annotation to ensure reproducibility, reusability, and alignment with FAIR (Findable, Accessible, Interoperable, Reusable) principles. This chapter presents a practical, hands-on workflow for annotating a label-free proteomics dataset using the Sample and Data Relationship Format for Proteomics (SDRF-Proteomics), a HUPO-PSI and EuBIC-MS standard that has been adopted by major proteomics data repositories. We demonstrate the process on a COVID-19 nasal-swab dataset (PXD020394), showing how to derive sample and assay metadata from th

LMDmapper: an open-source desktop tool for spatial mapping of laser microdissection samples.

Laser microdissection (LMD) enables researchers to isolate targeted microsamples from microscopy slide specimens for downstream molecular analyses. While traditionally employed for isolating eukaryotic cells from complex tissues, LMD is starting to be used for micro-scale spatial microbiome analyses, which require the precise location of the microsamples to be tracked for downstream spatial analyses. To address this need, we present LMDmapper, an open-source desktop application that allows designing, tracking and logging micron-scale spatial microsample data and metadata from LMD sessions. The

Effective deep learning approaches for predicting COVID-19 outcomes from chest computed tomography volumes.

The rapid evolution of the novel coronavirus disease (COVID-19) pandemic has resulted in an urgent need for effective clinical tools to reduce transmission and manage severe illness. Numerous teams are quickly developing artificial intelligence approaches to these problems, including using deep learning to predict COVID-19 diagnosis and prognosis from chest computed tomography (CT) imaging data. In this work, we assess the value of aggregated chest CT data for COVID-19 prognosis compared to clinical metadata alone. We develop a novel patient-level algorithm to aggregate the chest CT volume int

FAIR data gaps and collaboration willingness among hemoglobinopathy research centers.

Hemoglobinopathies, including thalassemia syndromes and sickle cell disease, require interoperable and well-annotated data systems to support multi-center research and coordinated care. However, existing datasets rarely adhere to the Findable, Accessible, Interoperable, and Reusable (FAIR) principles. We conducted a cross-sectional, web-based survey (September 2024-March 2025) among data professionals, clinicians, and researchers within the HELIOS network to evaluate data management practices, metadata use, standards adoption, and collaboration readiness. Data Interoperability in COVID-19 Vaccine Trials: Methodological Approach in the VACCELERATE Project.

BACKGROUND: Data standards are not only key to making data processing efficient but also fundamental to ensuring data interoperability. When clinical trial data are structured according to international standards, they become significantly easier to analyze, reducing the efforts required for data cleaning, preprocessing, and secondary use. A common language and a shared set of expectations facilitate interoperability between systems and devices. OBJECTIVE: The main objectives of this study were to identify commonalities and differences in clinical trial metadata, protocols, and data collectio

Creation of Radiology Teaching Content with STELLA-A STandardized Electronic Learning Library and Application Platform.

PURPOSE: Collections of interesting cases are at the heart of radiology education, but efficient saving and sharing of cases has always been a challenge. While numerous home-grown teaching file systems have been created, those deeply dependent on a specific PACS or computer technology are vulnerable to obsolescence and often lack rich educational metadata. To overcome these limitations, we built a powerful new vendor-neutral, open-source web application for image collecting, organizing, annotation, display, and systematic teaching called STELLA-a STandardized Electronic Learning Library and Ap

Dual-Model Artificial Intelligence Framework Integrating AI-Based Markerless Motion Capture for Dynamic Gait Prediction and Health-Status Classification.

Background/Objectives: Human gait analysis is essential for identifying biomechanical alterations associated with pathological conditions. However, conventional laboratory systems that combine optical motion capture and force plates remain costly, space-demanding, and difficult to implement in routine or accessible settings. This study proposes a dual-model artificial intelligence framework designed to bridge kinematics and dynamics and subsequently support gait health-status classification from motion data. Methods: The first model was developed to estimate ground reaction forces (GRF) and ce

Investigation of acute encephalitis syndrome with implementation of metagenomic next generation sequencing in Nepal.

BACKGROUND: The causative agents of Acute Encephalitis Syndrome remain unknown in 68-75% of the cases. In Nepal, the cases are tested only for Japanese encephalitis, which constitutes only about 15% of the cases. However, there could be several organisms, including vaccine-preventable etiologies that cause acute encephalitis, when identified could direct public health efforts for prevention, including addressing gaps in vaccine coverage. OBJECTIVES: This study employs metagenomic next-generation-sequencing in the investigation of underlying causative etiologies contributing to acute encephali

SQLGEN: a framework for rapid client-server database application development.

SQLGEN is a framework for rapid client-server relational database application development. It relies on an active data dictionary on the client machine that stores metadata on one or more database servers to which the client may be connected. The dictionary generates dynamic Structured Query Language (SQL) to perform common database operations; it also stores information about the access rights of the user at log-in time, which is used to partially self-configure the behavior of the client to disable inappropriate user actions. SQLGEN uses a microcomputer database as the client to store metada

A reproducible framework for constructing a longitudinal low-dose CT screening image database: implementation using 11 years of real-world data.

This study presents a reproducible methodological framework for constructing a longitudinal low-dose computed tomography (LDCT) screening image database and demonstrates its implementation using 11 years of real-world data from a single region in Japan. The framework integrates hierarchical identifier design, deterministic metadata linkage, structured anonymization, and a minimal metadata specification to enable consistent organization of longitudinal imaging data. The implemented database comprises 45,337 LDCT examinations from 23,065 examinees, with 47.0% undergoing repeated screening. All e

Multimodal oral cancer detection with embedding-level oversampling of fused image and clinical data.

Oral cancer is a highly aggressive disease that is often detected too late, resulting in poor survival outcomes. Screening methods are limited by subjective assessment and by the scarcity of confirmed cancer cases in real-world datasets. We developed a multimodal approach that combines photographic features with basic clinical information to improve early identification of malignant lesions while addressing the strong imbalance typically found in medical datasets. Multiple machine learning models were trained on a dataset of annotated oral images paired with patient metadata, using synthetic s

Deep Learning Multi-Modal Melanoma Detection: Algorithm Development and Validation.

BACKGROUND: The visual similarity of melanoma and seborrheic keratosis has made it difficult for older patients with disabilities to know when to seek medical attention, contributing to the metastasis of melanoma. OBJECTIVE: This study aimed to present a novel multimodal deep learning-based technique to distinguish between melanoma and seborrheic keratosis. METHODS: Our strategy is three-fold: (1) use patient image data to train and test three deep learning models using transfer learning (ResNet50, InceptionV3, and VGG16) and one author-designed model, (2) use patient metadata to train and t

Data formats and standards for opportunistic rainfall sensors.

Opportunistic sensors are increasingly used for rainfall measurement. However, their raw data are collected by a variety of systems that are often not primarily intended for rainfall monitoring, resulting in a plethora of different data formats and a lack of common standards. This hinders the sharing of opportunistic sensing (OS) data, their automated processing, and, at the end, their practical usage and integration into standard observation systems. This paper summarises the experiences of the more than 100 members of the OpenSense Cost Action involved in the OS of rainfall. We review the cu

Peatland Mid-Infrared Database.

Systematic collections of peat mid-infrared spectra and other peat properties are scarce, but useful to understand peat chemistry and develop spectral prediction models. The Peatland Mid-Infrared Database ('pmird') stores 3877 mid-infrared spectra of peat, peat-forming vegetation, and dissolved organic matter, together with measurements of other peat properties that were collated from previous studies. Most of the peat samples are from northern bogs, whereas southern or tropical peat and fen peat is underrepresented. The data are supplemented with metadata on sample origin, sample processing,

Evaluation of standardized DICOM labels assigned by a hybrid AI tool and its impact on radiologists' reading times.

OBJECTIVES: Medical artificial intelligence (AI) tools are increasingly used to manage the growing imaging workload in radiology. Although highly relevant to daily clinical practice, AI-driven workflow tools remain underrepresented in research. Inconsistencies in DICOM metadata are a major obstacle to workflow optimization, AI integration, and inter-institutional data sharing. Automatic DICOM metadata standardization is an important step towards addressing these challenges. This study evaluates the labeling accuracy of a commercially available AI-aided hybrid software tool and its impact on ra
