High-dimensional linear state space models for dynamic microbial interaction networks.

Medical researchers are increasingly interested in knowing how the complex community of micro-organisms living on human body impacts human health. Key to this is to understand how the microbes interact with each other. Time-course studies on human microbiome indicate that the composition of microbiome changes over short time periods, primarily as a consequence of synergistic and antagonistic interactions of the members of the microbiome with each other and with the environment. Knowledge of the abundance of bacteria-which are the predominant members of the human microbiome-in such time-course

Effects of diesel and interactions with copper and other metals in an estuarine sediment microbial community.

Estuarine sediment microcosms were treated with combinations of diesel, copper (at two levels), and a mixture of heavy metals (mercury, cadmium, lead, and chromium; at two levels) mimicking the contaminant loadings found in harbor sediments. The effects on the microbial community were monitored by polar lipid fatty acid analysis. Diesel addition increased microbial biomass, caused shifts in some fatty acid structural groups, and decreased starvation biomarkers. Incorporation of diesel hydrocarbons into lipids was expressed as an increase in the proportion of odd-carbon-number fatty acids. No t

Interaction between seroreactivity to microbial antigens and genetics in Crohn's disease: is there a role for defensins?

Antibodies against different microbial epitopes are associated with disease phenotype, may be of diagnostic importance and may reflect a loss of tolerance in Crohn's disease (CD). Recently, an association was reported between the presence of these antibodies and mutations in pattern receptor genes. Our aim was to investigate whether mutations in various genes other than NOD2/CARD15 or TLR4 associated with CD (NOD1/CARD4, DLG5 and DEFB1) may influence the presence of antibodies against bacterial proteins and carbohydrates in a Hungarian cohort of CD patients. Three hundred and seventy-six well-

Machine learning and Voronoi-based decision boundaries for Bacterial vaginosis to determine population- specific microbial interactions.

In this study we utilize machine learning techniques to create predictive models and determine key bacterial interactions for the diagnosis of Bacterial vaginosis. Bacterial vaginosis (BV) is a common vaginal syndrome affecting reproductive-age women globally. It is associated with various adverse obstetric and gynecological out-comes including increased risk of sexually transmitted infections, HIV, cervical cancer, and pre-term birth. While it is known that BV is caused by a shift in abundance between Lactobacilli and anaerobic bacteria, it is unknown how gradual shifts in that balance lead t

Steering ecological interactions in microbial chain elongation: functions and impacts of carbon- and iron-based materials.

The increasing accumulation of organic waste and the demand for renewable chemicals highlight the production of medium-chain fatty acids (MCFAs) as an effective strategy for waste valorization. Microbial chain elongation (CE) converts short-chain fatty acids (SCFAs) into MCFAs. However, its efficiency in mixed cultures is frequently limited by unstable carbon flow, restricted electron transfer, and shifts in functional microbial communities. While exogenous materials are increasingly applied to regulate CE, their mechanisms of action have not been as systematically reviewed as traditional proc

Microbial Interactions in Oral Biofilm: Evaluating Therapeutic Interventions and the Emergence of Resistance: A Narrative Review.

The oral cavity comprises numerous anatomical surfaces that are inhabited by a diverse array of bacteria, collectively forming a bacterial biofilm. Within this complex microbial community, certain bacterial species are etiologically linked to the development of common oral pathologies, such as dental caries and periodontitis, which stand as prominent instances of bacterial infections frequently encountered in clinical settings. Most biofilms are believed to be multispecies consortia. While single-species biofilms have been well-researched, mixed-species biofilms and their interactions amongst

A model for microbial interactions and metabolomic alterations in Candida glabrata-Staphylococcus epidermidis dual-species biofilms.

The fungus Candida glabrata and the bacterium Staphylococcus epidermidis are important biofilm-forming microorganisms responsible of nosocomial infections in patients. In addition to causing single-species disease, these microorganisms are also involved in polymicrobial infections leading to an increased antimicrobial resistance. To expand knowledge about polymicrobial biofilms, in this study we investigate the formation of single- and dual-species biofilms of these two opportunistic pathogens employing several complementary approaches. First, biofilm biomass, biofilm metabolic activity and th

Interactions and microbial variations in a biotrickling filter treating low concentrations of hydrogen sulfide and ammonia.

A lab-scale biotrickling filter (BTF) packed with porcelain Rasching ring and ceramsite was applied for co-treating of low concentrations of hydrogen sulfide (H2S) and ammonia (NH3), as major pollutants typically found in e.g., intensive livestock production facilities. In this study, the outlet gas concentrations of H2S and NH3 were used for indicators if the treated gas reached odor-free condition. Overall, excellent removal efficiencies were obtained for both H2S and NH3 in the BTF during Stage I (H2S alone) and Stage II (H2S and NH3). Specifically, the H2S outlet concentration was below th

Interactions of Dietary Fibre with Nutritional Components on Gut Microbial Composition, Function and Health in Monogastrics.

The relation between dietary fibre and the well-being of human and other monogastrics has recently became a hot topic as shown by the increasing number of publications of the related research. The aim of this review is to describe - through a logical approach - the scientific suggestion linking possible benefits of dietary fibre on nutritional components and their effect on the gastrointestinal composition in relation to disease conditions in humans and animals. Dietary fibre plays a key role in: influencing blood glucose or insulin concentrations, stool bulkiness, reducing the pH within the d

Synthetic microbial communities: a novel emerging models for dissecting gut microbiota-host interactions in neurodegenerative diseases.

The gut-brain axis (GBA) has emerged as a critical regulatory pathway underlying the pathogenesis of neurodegenerative diseases (NDs) such as Alzheimer's disease and Parkinson's disease. However, the high complexity and individual variability of native gut microbiotas hinder the precise elucidation of causal relationships between specific microbial taxa, their metabolites, and host neuroinflammatory or neurodegenerative processes. Synthetic microbial communities (SynComs), consisting of defined and reproducible bacterial strains, have recently emerged as powerful experimental models to overcom

Enhanced 4-bromophenol removal and mineralization in bio-photodegradation system: The key role of microbial interactions.

Halophenols are common industrial monomers with high toxicity, posing a serious threat to the ecological environment and human health. In this study, we achieved enhanced bio-photodegradation of 4-bromophenol (4-BP, a representative halophenol) using B-doped g-C₃N₄/BiVO₄ as a photoexcited semiconductor. The Z-scheme heterojunction of B-doped g-C₃N₄/BiVO₄ endowed photogenerated electron-hole pairs with stronger redox capacity; notably, photoelectrons played a vital role in accelerating 4-BP degradation. They not only facilitated the generation of superoxide radical anions (effective active spec

Leaf physiological and endophytic microbial community characteristics and interactions of different scions grafted onto Malus sieversii.

Endophytic microbial communities in scion leaves substantially impact the growth efficiency of apple trees (Malus × domestica Borkh.); however, the underlying mechanisms remain underexplored. Herein, we grafted three varieties-Malus sieversii, Hanfu and Fuji-onto M. sieversii (Ledeb.) M. Roem rootstocks and employed high-throughput sequencing technology to investigate how physiological traits of scion leaves influence endophytic microbiota and apple tree growth. Compared with the M. sieversii scion, the aboveground (+49.28%) and root (+62.77%) biomass of juvenile trees grafted with the Hanfu s

Interspecific interactions and aging: Prediction of gerogenic bacteria and critical human protein targets of microbial infections.

Bacteria permeate every niche of the human body with major consequences on our health and senescence that have not been fully described. Here, we predict which bacteria and which bacterial proteins could interfere with proteins associated with human aging using bipartite networks showing interspecific protein interactions coupled with investigations of published experimental evidence and transcriptomic data. We introduce the term of "gerogenic" bacteria, literally bacteria that could induce some aging in their host and discuss the mechanisms by which such bacteria could serve as age-distorters

Enhancing neonicotinoid removal in recirculating constructed wetlands: The impact of Fe/Mn biochar and microbial interactions.

Neonicotinoids pose significant environmental risks due to their widespread use, persistence, and challenges in elimination. This study explores the effectiveness of Fe/Mn biochar in enhancing the removal efficiency of neonicotinoids in recirculating constructed wetlands (RCWs). Results demonstrated that incorporating Fe/Mn biochar into RCWs significantly improved the removal of COD, NH4+-N, TN, TP, imidacloprid (IMI), and acetamiprid (ACE). However, the simultaneous presence of IMI and ACE in the RCWs hindered the elimination of NH4+-N, TN, and TP from wastewater. The enhanced removal of nutr

Inoculation With Pediococcus pentosaceus Alters Microbial Interactions, Metabolic Landscapes, and Quality Traits in Spontaneously Fermented Carrot Pickles.

Spontaneous carrot pickling often results in inconsistent product quality, prolonged fermentation, and potential safety risks due to the uncontrolled activity of indigenous microbiota. In this study, Pediococcus pentosaceus CLB16, exhibiting potential for acid and salt tolerance and antibacterial activity, was evaluated as a starter culture for carrot pickle fermentation. Inoculation with CLB16 significantly decreased pH, increased lactic acid production, and reduced nitrite levels compared with natural fermentation. The inoculated group also showed better color retention, moderate and control

Host-microbial interactions at the nasal mucosa in young children and adults: A retrospective, cross-sectional study.

Young children are at increased risk for respiratory tract infections and are frequently colonized by respiratory pathogens. However, how the mucosal immune system differs between children and adults is relatively unknown. We collected nasal samples from 50 young children (aged 1-5 years) and 318 young adults (aged 18-34 years) to study how the mucosal immune system and host-microbe interactions differ with age. We used multi-omics data integration to combine host (immunophenotyping, transcriptomic, and cytokines) and microbial (16S-rRNA amplicon sequencing, viral PCRs, and pneumococcal cultur

High-fat diet reshapes microbial interactions to promote breast cancer stemness via Streptococcus mutans-induced leucine accumulation.

BACKGROUND: Obesity and high-fat diet (HFD) are established risk factors for breast cancer, but the mechanisms by which dietary-induced gut microbiota alterations influence cancer progression are not fully understood. The interplay between microbial composition, metabolites, and cancer progression warrants further exploration. METHODS: We employed Mendelian randomization (MR) and Bayesian colocalization analyses based on genome-wide association studies (GWAS) to identify gut microbial genera causally linked to breast cancer risk.
