MuSpAn: a toolbox for multiscale spatial analysis.

Advances in multiplex imaging and spatial omics have revolutionised spatial data generation in biology, revealing complex tissue organisation across multiple scales. However, methods for analysing these data have lagged behind, with fragmented, study-specific pipelines and limited guidance for tool selection. To address this, we introduce MuSpAn, a Multiscale Spatial Analysis package offering intuitive, flexible access to a wide range of mathematical tools - including spatial statistics, topological data analysis, geometry, and networks - within a unified framework. MuSpAn supports efficient d

Beyond time and space: The effect of a lateralized sustained attention task and brain stimulation on spatial and selective attention.

The Theory of Visual Attention (TVA) provides a mathematical formalisation of the "biased competition" account of visual attention. Applying this model to individual performance in a free recall task allows the estimation of 5 independent attentional parameters: visual short-term memory (VSTM) capacity, speed of information processing, perceptual threshold of visual detection; attentional weights representing spatial distribution of attention (spatial bias), and the top-down selectivity index. While the TVA focuses on selection in space, complementary accounts of attention describe how attenti

Spatial Profiling Reveals Distinct Molecular and Immune Evolution of Mouse Lung Adenocarcinoma Precancers with or Without Carcinogen Exposure.

Tumor evolution involves genetic, transcriptional, and phenotypic alterations that shape cancer cell behavior and interactions with the microenvironment. While single-cell technologies have advanced our understanding of this process, spatial dynamics remain incompletely characterized. Here, whole-exome sequencing (WES), imaging mass cytometry (IMC), and spatial transcriptomics (ST) were integrated to study molecular evolution and immune responses in two lung adenocarcinoma (LUAD) mouse models: a genetically engineered model (129S4/Sv-KrasLSL-G12D, termed 129S4 K) and a carcinogen-induced preca

Artificial Intelligence-Powered Spatial Analysis of the Tumor Microenvironment in Pulmonary Lymphoepithelial Carcinoma.

Lymphoepithelial carcinoma (LEC) can occur in various organs, such as the lung, nasopharynx, and thymus. We investigated the spatial characteristics of the tumor immune microenvironment (TIME) among primary pulmonary LECs (pLECs), pulmonary metastatic nasopharyngeal carcinomas (pmNPCs), and thymic LECs (tLECs). In this retrospective study, a total of 160 surgically resected LEC cases, comprising 116 pLECs, 26 tLECs, and 18 pmNPCs, were included. The TIME features, based on hematoxylin and eosin (H&E)-stained whole-slide images (WSIs) and multiplexed immunofluorescence staining images, were obt

From spatial maps to treatment decisions: a roadmap for integrating explainable AI with multi-omics to guide precision immunotherapy.

Immunotherapy has fundamentally transformed oncology, yet durable clinical responses remain confined to a minority of patients, a therapeutic impasse that arises from the spatial complexity of the tumor microenvironment. Single-cell and spatial multi-omics now resolve this architecture at unprecedented resolution, while deep learning extracts prognostic signals from histopathology images. Yet these advances have not closed the translational gap, largely because black-box models, fragmented validation, and a lack of prospective interventional evidence prevent clinical adoption. Here, we argue t

Spatial dynamics of cancer-associated fibroblasts links fibroblastic differentiation to immune exclusion and tumor progression.

INTRODUCTION: Although the role of cancer-associated fibroblasts (CAFs) in cancer progression is increasingly recognized, their spatial dynamics and interactions with immune cells remain poorly understood. METHODS: Here, we present a computational framework that integrates single-cell resolution spatial transcriptomics and standard spatial transcriptomics across multiple tumor types to investigate CAF heterogeneity and its roles in situ. RESULTS: Our analysis presents a continuous transition from fibroblast progenitors to COL11A1-expressing CAFs, which we term aggressive CAFs (aCAFs), within

Spatial and single-cell transcriptomic profiling reveals interplay between SRGN-associated epithelial programs and C1QC+ macrophages in early LUAD progression.

BACKGROUND: Deciphering the molecular and cellular mechanisms underlying the progression of early-stage lung adenocarcinoma (LUAD) is critical for advancing early detection and therapeutic strategies. This study aims to map the evolutionary trajectory from precursor lesions to invasive adenocarcinoma. METHODS: We integrated single-cell RNA sequencing (scRNA-seq) and spatial transcriptomic analyses to evaluate LUAD progression across four histologic stages:atypical adenomatous hyperplasia (AAH), adenocarcinoma in situ (AIS), minimally invasive adenocarcinoma (MIA), and invasive adenocarcinoma

Adaptive Interaction Network for Human Motion Prediction During Human-Robot Collaboration.

Human motion prediction during human-robot collaboration is critical for achieving safe and efficient interactions in shared environments. Unlike previous studies that have primarily focused on humans and objects, we focus on the robot-aware human motion prediction task, which explicitly models the influence of robots on human motion. This task presents new challenges, such as capturing human-robot heterogeneity and modeling complex spatial interactions. To address these issues, we develop an adaptive interaction network (AINet) model that consists of two branches: a primary branch that predic

Late cross-modal biases in neural spatial representations revealed by EEG decoding.

During audiovisual perception, spatial information from vision and audition is combined, often producing biases such as the ventriloquist effect. While these interactions are well documented behaviourally, it remains unclear when cross-modal information begins to alter modality-specific spatial representations in the brain. Here we used cross-generalised inverted encoding modelling of electroencephalography (EEG) data to track the temporal evolution of spatial representations during a spatial ventriloquist task. Human participants (both sexes) localised audiovisual stimuli with horizontally of

A new mechanochemical model: coupled Ginzburg-Landau and Swift-Hohenberg equations in biological patterns of marine animals.

In this work the skin coating of some vertebrate marine animals is modeled considering only dermis, epidermis and basal layers. The biological process takes into account: cellular diffusion of the epidermis, diffusion inhibition and long-range spatial interaction (nonlocal effect on diffusive dispersal) for cells of dermal tissue. The chemical and physical interactions between dermis and epidermis are represented by coupling quadratic terms and nonlinear terms additional. The model presents an interesting property associated with their gradient form: a connection between some physical, chemica

Integrated assessment of environmental infrastructural and social risks for urban public safety.

Urban public safety is shaped by the interaction of environmental, infrastructural, and social risks that often overlap across rapidly urbanizing regions. This study develops an integrated framework combining Geographic Information Systems (GIS), Multi-Criteria Decision Analysis (MCDA), and machine learning models to assess composite urban risk. Using spatial datasets on land surface temperature, air quality, drainage, building conditions, demographics, and crime from the selected metropolitan region, the study constructs risk indicators and evaluates cross-domain interactions. Study on Spatial and Temporal Characteristics of Surface Albedo at the Northern Edge of the Badain Jaran Desert Based on C + STNLFFM Model.

Obtaining surface albedo data with high spatial and temporal resolution is essential for measuring the factors, effects, and change mechanisms of regional land-atmosphere interactions in deserts. In order to obtain surface albedo data with higher accuracy and better applicability in deserts, we used MODIS and OLI as data sources, and calculated the daily surface albedo data, with a spatial resolution of 30 m, of Guaizi Lake at the northern edge of the Badain Jaran Desert in 2016, using the Spatial and Temporal Non-Local Filter-based Fusion Model (STNLFFM) and topographical correction model (C

Overview of the Role of Spatial Factors in Indoor SARS-CoV-2 Transmission: A Space-Based Framework for Assessing the Multi-Route Infection Risk.

The COVID-19 pandemic has lasted from 2019 to 2022, severely disrupting human health and daily life. The combined effects of spatial, environmental, and behavioral factors on indoor COVID-19 spread and their interactions are usually ignored. Especially, there is a lack of discussion on the role of spatial factors in reducing the risk of virus transmission in complex and diverse indoor environments. This paper endeavours to summarize the spatial factors and their effects involved in indoor virus transmission. The process of release, transport, and intake of SARS-CoV-2 was reviewed, and six tran

Network Biology: Current Status, Applications, Challenges, and Future Prospects.

Network biology provides a systems-level framework for understanding how interactions among molecular components, cells, microbial communities, tissues, and organs generate biological function and disease phenotypes. Recent advances in multiomics, single-cell and spatial profiling, network inference, organoid and organ-on-chip technologies, computational modeling, and artificial intelligence have shifted the field from static molecular maps toward dynamic, multiscale, and predictive network models. Major branches include molecular interaction networks, intracellular regulatory networks, single

Spatial Neighborhood Construction and NICHES Connectomics for Differential Ligand-Receptor Analysis in Fibrotic Human Lung.

Spatial transcriptomics enables measurement of gene expression within intact tissue architecture, yet most analytical workflows emphasize cell-type classification over cellular interaction. Workflows that do infer intercellular signaling typically aggregate inferred interactions across clusters, regions, or spots, and fix neighborhood definitions, ligand-receptor (LR) databases, and scoring functions that users cannot easily inspect or change. The unmet need is therefore an analysis workflow that preserves signaling inference at the resolution of individual cell-cell pairs, constrains candidat

Multi-Scale Residual Attention Network for Chinese Speech Recognition Through Collaborative Design.

In recent years, the application of multi-scale residuals and attention mechanisms in automatic speech recognition has made some progress. However, existing speech recognition systems still have critical limitations. Many existing systems fail to adequately capture multi-scale speech features, struggling with representation gaps and often relying on inefficient serial attention mechanisms. Additionally, lightweight models, while efficient, often isolate information within grouped architectures, limiting the global feature interaction necessary for speech recognition. To address these persisten

Multi-attention Mechanism for Enhanced Pseudo-3D Prostate Zonal Segmentation.

This study presents a novel pseudo-3D Global-Local Channel Spatial Attention (GLCSA) mechanism designed to enhance prostate zonal segmentation in high-resolution T2-weighted MRI images. GLCSA captures complex, multi-dimensional features while maintaining computational efficiency by integrating global and local attention in channel and spatial domains, complemented by a slice interaction module simulating 3D processing. Applied across various U-Net architectures, GLCSA was evaluated on two datasets: a proprietary set of 44 patients and the public ProstateX dataset of 204 patients. Performance,

A big data-model integration approach for predicting epizootics and population recovery in a keystone species.

Infectious diseases pose a significant threat to global health and biodiversity. Yet, predicting the spatiotemporal dynamics of wildlife epizootics remains challenging. Disease outbreaks result from complex nonlinear interactions among a large collection of variables that rarely adhere to the assumptions of parametric regression modeling. We adopted a nonparametric machine learning approach to model wildlife epizootics and population recovery, using the disease system of colonial black-tailed prairie dogs (BTPD, Cynomys ludovicianus) and sylvatic plague as an example. We synthesized colony dat

Uncovering spatially resolved functional genomics with CRISPR screen sequencing.

Spatial omics has advanced our understanding of tissue-level biology, yet tools to systematically link gene functional perturbations to spatial phenotypes and signaling pathways remain limited. To address this, we developed spatial CRISPR screen sequencing (SPAC-seq), a high-throughput spatial CRISPR screen platform, and TARDIS (target prioritization toolkit for perturbation data in spatial omics), a statistical spatial perturbation analysis toolkit. Using SPAC-seq and TARDIS, we linked gene perturbations to spatial phenotypes and pathways, uncovering how Icam1 loss in tumor cells promotes met

Topological equivalence of stomata distribution patterns across vascular plants.

Stomata are ancient anatomical structures on leaves that regulate the exchange of water vapor, oxygen, and carbon dioxide between plants and the atmosphere. Acting as valve-like gateways between internal tissues and the external environment, stomata may function as locally interacting networks. Theoretical and experimental evidence suggests that local interactions among neighboring stomata influence their function and spatial arrangement. From this perspective, analyzing stomatal distributions as networks may yield novel insights into observed spatial patterns and their generative mechanisms.
