An embedding-based framework enables statistical testing of gene-set function hypotheses inferred by large language models.

Emerging large language models (LLMs) can infer gene functions directly from gene lists, enabling hypothesis generation without predefined gene sets. However, these LLM-derived predictions are qualitative, and principled statistical validation is lacking. Here, we develop an embedding-based statistical framework that transforms gene and function descriptions into vector representations, enabling statistical testing of gene-gene and gene-function relationships and quantitative prioritization of de novo functional hypotheses inferred by LLMs. We benchmark seven state-of-the-art embedding models

Time series analysis of carbon dioxide emission: a comparison of statistical, machine learning, and deep learning models.

Carbon dioxide (CO₂) is one of the infamous greenhouse gases, resulting in increased global temperature and climate change. The steady rise in atmospheric CO₂ levels, primarily driven by anthropogenic activities, poses serious environmental and socio-economic challenges. Understanding and forecasting CO₂ emission trends are essential for guiding global mitigation efforts and assessing progress toward climate commitments. In this study, we aim to investigate the monthly CO₂ emission trend from direct measurement data collected by the National Oceanic and Atmospheric Administration and build pre

Predictive statistical models for monitoring antimicrobial resistance spread in the environment using Apis mellifera (L. 1758) colonies.

The rise of antimicrobial resistance (AMR) is one of the most relevant problems for human and animal health. According to One Health Approach, it is important to regulate the use of antimicrobials and monitor the spread of AMR in the environment as well. Apis mellifera (L. 1758) colonies were used as bioindicators thanks to their physical and behavioural characteristics. During their foraging flights, bees can intercept small particles, including atmospheric particulate matter, etc., and also microorganisms. To date, the antimicrobial surveillance network is limited to the sanitary level but l

Development of Risk Prediction Models for Severe Periodontitis in a Thai Population: Statistical and Machine Learning Approaches.

BACKGROUND: Severe periodontitis affects 26% of Thai adults and 11.2% of adults globally and is characterized by the loss of alveolar bone height. Full-mouth examination by periodontal probing is the gold standard for diagnosis but is time- and resource-intensive. A screening model to identify those at high risk of severe periodontitis would offer a targeted approach and aid in reducing the workload for dentists. While statistical modelling by a logistic regression is commonly applied, optimal performance depends on feature selections and engineering. Machine learning has been recently gaining

Application of Statistical Shape Models to Standard Lumbar MRI for Stenosis Treatment Stratification: Severe Versus Normal Stenosis.

BACKGROUND: Lumbar spinal stenosis is a prevalent and debilitating diagnosis, which in severe cases requires surgical treatment to relieve nerve root pressure. Often, treatment plans are based in part on subjective, qualitative, and limited MRI assessment. Statistical shape models (SSMs) have the potential to improve treatment indications by uncovering morphological features that work synergistically but are difficult to assess independently or directly quantify. This study examined whether 2D SSM using standard clinically relevant MRIs can differentiate between severe and normal stenosis pati

An integrative review of the combined use of mathematical and statistical models for estimating malaria transmission parameters.

BACKGROUND: Characterizing malaria burden and its evolution is complicated by the high levels of spatio-temporal heterogeneity and by the complexity of the transmission process. MAIN BODY: This manuscript presents an integrative review of the combined use of mathematical and statistical models to estimate malaria transmission parameters. Therefore, this work aims to provide a solid methodological foundation for the estimation of transmission intensity and other relevant quantities. A perspective covering both mathematical and statistical models to appraise commonly used metrics is adopted and

Brain tumor classification utilizing pixel distribution and spatial dependencies higher-order statistical measurements through explainable ML models.

Brain tumors are among the most fatal and devastating diseases, and they often result in a significant reduction in life expectancy. The devising of treatment plans that can extend the lives of affected individuals hinges on an accurate diagnosis of these tumors. Identifying and analyzing large volumes of magnetic resonance imaging (MRI) data manually proves to be both challenging and time-consuming. As a result, there exists a pressing need for a reliable machine-learning approach to accurately diagnose brain tumors, and numerous methods have already been proposed over the last decade. In thi

Comparison of statistical analysis using the random-effects and inverse variance heterogeneity models for a meta-analysis.

In our previous meta-analysis of the neutrophil-to-lymphocyte and platelet-to-lymphocyte ratios in Henoch-Schonlein purpura (W. Fu, et al., Int. Immunopharmacol 94 (2021) 107454.), the meta-analysis was performed using a random-effects model. In this study, the same data were re-analyzed using the Inverse Variance Heterogeneity (IVhet) model. Similar results were obtained from both models except for the different heterogeneities in the subgroup analysis of age. The analysis with the IVhet model also showed that the NLR played a more critical role than the PLR in HSP and its complications, and

Statistical models for the deterioration of kidney function in a primary care population: A retrospective database analysis.

Background: Evidence for kidney function monitoring intervals in primary care is weak, and based mainly on expert opinion. In the absence of trials of monitoring strategies, an approach combining a model for the natural history of kidney function over time combined with a cost-effectiveness analysis offers the most feasible approach for comparing the effects of monitoring under a variety of policies. This study aimed to create a model for kidney disease progression using routinely collected measures of kidney function. Methods: This is an open cohort study of patients aged ≥18 years, registere

Escaping the Golden Cage: Animal Models of Eating Disorders in the Post-Diagnostic and Statistical Manual Era.

Eating disorders (EDs) are severe, life-threatening mental illnesses characterized by marked disturbances in body image and eating patterns. Attempts to understand the neurobiological basis of EDs have been hindered by the perception that EDs are primarily socially reinforced behaviors and not the result of a pathophysiologic process. This view is reflected by the diagnostic criteria of anorexia nervosa and bulimia nervosa, which emphasize intrapsychic conflicts such as "inability to maintain body weight," "undue influence of body weight or shape on self-evaluation," and "denial of the serious

Time-series analysis of the risk factors for haemorrhagic fever with renal syndrome: comparison of statistical models.

Three conventional regression models were compared using the time-series data of the occurrence of haemorrhagic fever with renal syndrome (HFRS) and several key climatic and occupational variables collected in low-lying land, Anhui Province, China. Model I was a linear time series with normally distributed residuals; model II was a generalized linear model with Poisson-distributed residuals and a log link; and model III was a generalized additive model with the same distributional features as model II. Model I was fitted using least squares whereas models II and III were fitted using maximum l

Modeling statistics of polypeptides in emissions from smokers near ocean ridges.

We have previously shown in model studies that rapid quenches of systems of monomers interacting to form polymer chains can fix nonequilibrium chemistries which could lead to the origin of life. We suggested that such quenching processes might have occurred at very high rates on early Earth, giving an efficient mechanism for natural sorting through enormous numbers of nonequilibrium chemistries from which those most likely to lead to life could be naturally selected. Taking account of kinetic barriers, we found good agreement between laboratory quenching experiments on solutions of amino acids

The Use of Statistical Shape and Appearance Modelling for Predicting Osteoporotic Fracture Risk.

PURPOSE OF REVIEW: Osteoporotic fractures remain a major cause of morbidity and mortality worldwide. Current clinical assessment metrics (e.g., bone mineral density) are limited in their ability to identify fracture risk and bone strength. Statistical Shape and Appearance Modelling (SSAM) offers a method to quantify anatomical geometry and density patterns. This review examines advancements in SSAM for osteoporosis research. RECENT FINDINGS: Recent literature demonstrates that SSAM can capture detailed bone geometry and internal density distribution. Increasingly, these models are combined wi

A statistical shape model of the human female sacrum: An integrative analysis of form.

Sacral shape has been investigated in the context of many disciplines, such as anthropology, forensics and in clinical contexts. The female population is of special interest, given the complex interaction between locomotor, thermoregulatory and obstetric demands on the pelvis. However, interpretation of results between current studies is limited by the use of a diverse range of parameters, often offering an oversimplified and fragmented view on sacral shape. We investigated sacral shape in a young adult female population between 18 and 40 years old, using a statistical shape model based on 109
