A Structural Model of Social Determinants of the Metabolic Syndrome.

OBJECTIVES: The metabolic syndrome (MetS) refers to a cluster of interrelated physiological characteristics that are associated with an increased risk of cardiovascular disease and diabetes. While the clinical usefulness of the MetS has been the subject of controversy for years, increasingly sophisticated methods are being used to measure the concept. PARTICIPANTS: Study of community health center patients who were not diabetic; study group was evenly divided between Black and White adults. MAIN OUTCOME MEASURES: Latent MetS score and MetS status based on the five-point scale developed by th

Risk structured model of cholera infections in Cameroon.

Since 1991, Cameroon, a cholera endemic African country, has been experiencing large cholera outbreaks and cholera related deaths. In this paper, we use a "fitted" demographic equation (disease-free equation) to capture the total population of Cameroon, and then use a fitted low-high risk structured cholera differential equation model to study reported cholera cases in Cameroon from 1987 to 2004. For simplicity, our model has no spatial structure. The basic reproduction number of our fitted cholera model, R0, is bigger than 1 and our model predicted cholera endemicity in Cameroon. In addition,

Structural Modeling Insights into Human VKORC1 Phenotypes.

Vitamin K 2,3-epoxide reductase complex subunit 1 (VKORC1) catalyses the reduction of vitamin K and its 2,3-epoxide essential to sustain γ-carboxylation of vitamin K-dependent proteins. Two different phenotypes are associated with mutations in human VKORC1. The majority of mutations cause resistance to 4-hydroxycoumarin- and indandione-based vitamin K antagonists (VKA) used in the prevention and therapy of thromboembolism. Patients with these mutations require greater doses of VKA for stable anticoagulation than patients without mutations. The second phenotype, a very rare autosomal-recessive

Global stability of an age-structured cholera model.

In this paper, an age-structured epidemic model is formulated to describe the transmission dynamics of cholera. The PDE model incorporates direct and indirect transmission pathways, infection-age-dependent infectivity and variable periods of infectiousness. Under some suitable assumptions, the PDE model can be reduced to the multi-stage models investigated in the literature. By using the method of Lyapunov function, we established the dynamical properties of the PDE model, and the results show that the global dynamics of the model is completely determined by the basic reproduction number R0: i

Structure of the scientific community modelling the evolution of resistance.

Faced with the recurrent evolution of resistance to pesticides and drugs, the scientific community has developed theoretical models aimed at identifying the main factors of this evolution and predicting the efficiency of resistance management strategies. The evolutionary forces considered by these models are generally similar for viruses, bacteria, fungi, plants or arthropods facing drugs or pesticides, so interaction between scientists working on different biological organisms would be expected. We tested this by analysing co-authorship and co-citation networks using a database of 187 article

A model for development and evolution of complex morphological structures.

How 'complex' or composite morphological structures like the mammalian craniomandibular region arise during development and how they are altered during evolution are two major unresolved questions in biology. Herein, we have described a model for the development and evolution of complex morphological structures. The model assumes that natural selection acts upon an array of phenotypes generated by variation in a variety of underlying genetic and epigenetic controlling factors. Selection refines the integration of the various morphogenetic components during ontogeny in order to produce a functi

A Step-by-Step Protocol for Efficient Global Accuracy Estimation of Protein Complex Structural Models with MViewEMA.

Estimation of model accuracy (EMA) is a critical step in protein structure prediction, enabling the ranking and selection of models in the absence of experimental structures. EMA methods aim to function independently of modeling approaches, ensuring broad applicability across diverse prediction workflows. Recent state-of-the-art EMA methods often improve estimation accuracy by incorporating consensus information from model pools, multiple sequence alignments (MSAs), structural templates, or protein language model representations. However, these strategies typically incur substantial computatio

Structural characterization of codon 129 polymorphism in prion peptide segments (PrP127-132) using the Markov State Models.

The human prion protein gene (PRNP) consists of two common alleles that encode either methionine or valine residues at codon 129. Polymorphism at codon 129 of the prion protein (PRNP) gene is closely associated with genetic variations and susceptibility to specific variants of prion diseases. The presence of these different alleles, known as the PRNP codon 129 polymorphism, plays a significant role in disease susceptibility and progression. For instance, the prion fragment 127-132 (PrP127-132) has been implicated in the development of variant Creutzfeldt-Jakob disease (vCJD), due to the presen

Natural Products as Potential Leads Against Coronaviruses: Could They be Encouraging Structural Models Against SARS-CoV-2?

New coronavirus referred to SARS-CoV-2 has caused a worldwide pandemic (COVID-19) declared by WHO. Coronavirus disease 2019 (COVID-19) is an infectious disease with severe acute respiratory syndrome caused by coronavirus-2 (SARS-CoV-2). SARS-CoV-2 is akin to SARS-CoV, which was the causative agent of severe acute respiratory syndrome (SARS) in 2002 as well as to that of Middle East respiratory syndrome (MERS) in 2012. SARS-CoV-2 has been revealed to belong to Coronaviridiae family as a member of β-coronaviruses. It has a positive-sense single-stranded RNA with the largest RNA genome. Since its

Comparing results from multiple imputation and dynamic marginal structural models for estimating when to start antiretroviral therapy.

Optimal timing of initiating antiretroviral therapy has been a controversial topic in HIV research. Two highly publicized studies applied different analytical approaches, a dynamic marginal structural model and a multiple imputation method, to different observational databases and came up with different conclusions. Discrepancies between the two studies' results could be due to differences between patient populations, fundamental differences between statistical methods, or differences between implementation details. For example, the two studies adjusted for different covariates, compared diffe

Structural and Practical Identifiability Issues of Immuno-Epidemiological Vector-Host Models with Application to Rift Valley Fever.

In this article, we discuss the structural and practical identifiability of a nested immuno-epidemiological model of arbovirus diseases, where host-vector transmission rate, host recovery, and disease-induced death rates are governed by the within-host immune system. We incorporate the newest ideas and the most up-to-date features of numerical methods to fit multi-scale models to multi-scale data. For an immunological model, we use Rift Valley Fever Virus (RVFV) time-series data obtained from livestock under laboratory experiments, and for an epidemiological model we incorporate a human compar

The Benefits of Exercise on Structural and Functional Plasticity in the Rodent Hippocampus of Different Disease Models.

In this review, the benefits of physical exercise on structural and functional plasticity in the hippocampus are discussed. The evidence is clear that voluntary exercise in rats and mice can lead to increases in hippocampal neurogenesis and enhanced synaptic plasticity which ultimately result in improved performance in hippocampal-dependent tasks. Furthermore, in models of neurological disorders, including fetal alcohol spectrum disorders, traumatic brain injury, stroke, and neurodegenerative disorders including Alzheimer's, Parkinson's and Huntington's disease exercise can also elicit benefic

Evolutionary insights and structural characterization guide the development of RAG1/RAG2-deficient swine models for immunological research.

INTRODUCTION: Defects in RAG1/RAG2-mediated V(D)J recombination cause severe combined immunodeficiency (SCID), a disorder characterized by the absence of mature T and B lymphocytes resulting from impaired antigen receptor gene rearrangement. Although evolutionary analyses demonstrate strong conservation of the catalytic core domains of RAG1/RAG2 across jawed vertebrates, structural divergence among species highlights the need for physiologically relevant large-animal models to evaluate human disease mechanisms. Pigs represent an advantageous model for human pathologies because of their close i

Using spatial Bayesian models to estimate associations between structural racial discrimination and disparities in severe maternal morbidity.

INTRODUCTION: The United States maternal health crisis is especially profound in Georgia, disproportionately affecting Black birthing people. In Georgia, 35% of all births are to Black-identifying people, with rates of severe maternal morbidity (SMM) significantly exceeding national averages. METHODS: The sample population comprised Georgia linked live birth/fetal death certificate and hospital discharge data for deliveries from 2013 to 2021. Structural racial discrimination (SRD) was defined at the county level using four domains. We estimated county-specific rates of SMM using Bayesian cond

Using marginal structural models to analyze randomized clinical trials with non-adherence and lost to follow up.

BACKGROUND: In the presence of non-adherence and lost to follow up, results of an Intention to Treat (ITT) analysis may be biased as it is measuring the effect of assignment rather than the effect of treatment. Given that Marginal Structural Models (MSMs) adjust for such issues, this study examines the use of MSMs to assess the validity of ITT analyses in the presence of non-adherence and lost to follow up in an existing randomized clinical trial on asthma treatment. METHODS: Inverse probability weights were obtained from a pooled logistic regression assessing the probability of staying on as

Distinct structural and dynamic components of portal hypertension in different animal models and human liver disease etiologies.

BACKGROUND AND AIMS: Liver fibrosis is the static and main (70%-80%) component of portal hypertension (PH). We investigated dynamic components of PH by a three-dimensional analysis based on correlation of hepatic collagen proportionate area (CPA) with portal pressure (PP) in animals or HVPG in patients. APPROACH AND RESULTS: Different animal models (bile duct ligation: n = 31, carbon tetrachloride: n = 12, thioacetamide: n = 12, choline-deficient high-fat diet: n = 12) and patients with a confirmed single etiology of cholestatic (primary biliary cholangitis/primary sclerosing cholangitis: n =

Fitting marginal structural models: estimating covariate-treatment associations in the reweighted data set can guide model fitting.

OBJECTIVES: Marginal structural models (MSMs) are an increasingly popular framework in which observational data are reweighted to draw causal inferences. The ability of an MSM to accomplish this rests crucially on treatment being unconfounded by covariates in the inverse probability-of-treatment weighted data set. This paper discusses how this important property of the weights can be evaluated when both the treatment and the covariates are time dependent. Often treatment effect estimates will be sensitive to the choice of weights. A framework within which to explore reasons for this sensitivit

Cr(III) exerts stronger structural effects than Cr(VI) on the human erythrocyte membrane and molecular models.

Chromium exists in many oxidation states, of which only the hexavalent Cr(VI) and the trivalent Cr(III) ions are stable under environmental conditions. It is generally reported that Cr(VI) is highly toxic while Cr(III) is relatively innocuous, although others have reported just the opposite. On the other hand, despite the many studies on chromium toxicity, and particularly after the knowledge that Cr(VI) anions readily enter the erythrocytes where they are reduced to Cr(III), there are practically no reports on the structural effects induced by chromium compounds on the erythrocyte membrane. Predicted three-dimensional structural models of venom serine protease inhibitors and their interactions with trypsin and chymotrypsin.

Three homology models of trypsin and chymotrypsin inhibitor polypeptides from snake venom of Naja naja naja and Leaf-nosed viper in the unbound state and in complex with trypsin and chymotrypsin were built based on homology to bovine pancreatic trypsin inhibitor (BPTI). These venom inhibitors belong to the Kunitz-type inhibitor family, which is characterized by a distinct tertiary fold with three-conserved disulfide bonds. The general folding pattern in these trypsin and chymotrypsin inhibitor homology models is conserved when compared to BPTI. The respective orientations of the inhibitors bou

Systematic benchmarking of AlphaFold and SWISS-MODEL kinase structures for structure-based drug discovery.

Accurate protein structure prediction is fundamental to structure-based drug discovery. However, the practical performance of deep learning-based models such as AlphaFold compared with traditional homology modeling approaches like SWISS-MODEL remains incompletely evaluated in realistic drug-design workflows. Here, we systematically benchmark AlphaFold2 and SWISS-MODEL using a curated dataset of 20 kinase structures with co-crystallized ligands. Predicted models were evaluated under three conditions: the raw predicted structures, structures subjected to energy minimization, and structures subje
