Toward a comprehensive characterization of a human cancer cell phosphoproteome.

Mass spectrometry (MS)-based phosphoproteomics has achieved extraordinary success in qualitative and quantitative analysis of cellular protein phosphorylation. Considering that an estimated level of phosphorylation in a cell is placed at well above 100,000 sites, there is still much room for improvement. Here, we attempt to extend the depth of phosphoproteome coverage while maintaining realistic aspirations in terms of available material, robustness, and instrument running time. We developed three strategies, where each provided a different balance between these three key parameters. The first

Global quantitative analysis of the human brain proteome and phosphoproteome in Alzheimer's disease.

Alzheimer's disease (AD) is characterized by an early, asymptomatic phase (AsymAD) in which individuals exhibit amyloid-beta (Aβ) plaque accumulation in the absence of clinically detectable cognitive decline. Here we report an unbiased multiplex quantitative proteomic and phosphoproteomic analysis using tandem mass tag (TMT) isobaric labeling of human post-mortem cortex (n = 27) across pathology-free controls, AsymAD and symptomatic AD individuals. With off-line high-pH fractionation and liquid chromatography coupled to tandem mass spectrometry (LC-MS/MS) on an Orbitrap Lumos mass spectrometer

Elucidating essential kinases of endothelin signalling by logic modelling of phosphoproteomics data.

Endothelins (EDN) are peptide hormones that activate a GPCR signalling system and contribute to several diseases, including hypertension and cancer. Current knowledge about EDN signalling is fragmentary, and no systems level understanding is available. We investigated phosphoproteomic changes caused by endothelin B receptor (ENDRB) activation in the melanoma cell lines UACC257 and A2058 and built an integrated model of EDNRB signalling from the phosphoproteomics data. More than 5,000 unique phosphopeptides were quantified. EDN induced quantitative changes in more than 800 phosphopeptides, whic

Quantitative phosphoproteomics identifies filaggrin and other targets of ionizing radiation in a human skin model.

Our objective here was to perform a quantitative phosphoproteomic study on a reconstituted human skin tissue to identify low- and high-dose ionizing radiation-dependent signalling in a complex three-dimensional setting. Application of an isobaric labelling strategy using sham and three radiation doses (3, 10, 200 cGy) resulted in the identification of 1052 unique phosphopeptides. Statistical analyses identified 176 phosphopeptides showing significant changes in response to radiation and radiation dose. Proteins responsible for maintaining skin structural integrity including keratins and desmos

Phosphoproteomic analysis reveals site-specific changes in GFAP and NDRG2 phosphorylation in frontotemporal lobar degeneration.

Frontotemporal lobar degeneration (FTLD) is a progressive neurodegenerative disease characterized by behavioral abnormalities, personality changes, language dysfunction, and can co-occur with the development of motor neuron disease. One major pathological form of FTLD is characterized by intracellular deposition of ubiquitinated and phosphorylated TAR DNA binding protein-43 (TDP-43), suggesting that dysregulation in phosphorylation events may contribute to disease progression. However, to date systematic analysis of the phosphoproteome in FTLD brains has not been reported. In this study, we em

Gas-phase fractionation DDA promotes in-depth DIA phosphoproteome analysis.

Data-independent acquisition (DIA) is a promising method for quantitative proteomics. Library-based DIA database searching against project-specific data-dependent acquisition (DDA) spectral libraries is the gold standard. These libraries are constructed using material-consuming pre-fractionation two dimensional DDA analysis. The alternative to this is library-free DIA analysis. Limited sample amounts restrict the use of fractionation to build spectral libraries for post-translational modifications (PTMs) DIA analysis. We present the use of gas-phase fractionation (GPF) DDA data to improve the

Proteomic and Phosphoproteomic Landscapes of Azole Resistance in Aspergillus fumigatus Biofilm Exposed to Voriconazole.

Aspergillus fumigatus, an opportunistic and allergenic pathogenic fungus, is responsible for a range of clinical disorders in humans, including invasive aspergillosis (IA), which can lead to severe infections in immunocompromised individuals. Unfortunately, the emergence of azole resistance has become a significant challenge in combating IA, necessitating further investigations into the underlying mechanisms of resistance. In this study, we conducted an integrated proteomic and phosphoproteomic analysis of biofilm proteins from both azole-resistant and wildtype strains of A. fumigatus under vo

Transfer of proteins to membranes facilitates both cyanogen bromide cleavage and two-dimensional proteolytic mapping.

We have found that the transfer of gel-fractionated proteins to membranes facilitates phosphopeptide mapping. Nitrocellulose proves to be an excellent matrix for both cyanogen bromide cleavage and proteolytic digestion. Digestion of p56lck bound to a nitrocellulose membrane with cyanogen bromide or trypsin generated patterns of phosphopeptides indistinguishable from those produced by digestion of p56lck eluted from a gel. Immobilon-P and nylon membranes can also be used for proteolytic mapping, but not for cyanogen bromide cleavage. Since the use of membrane-bound protein eliminates the need f

Integrative proteomics and phosphoproteomics in pulmonary arterial hypertension.

Pulmonary arterial endothelial cells (PAEC) are mechanistically linked to origins of pulmonary arterial hypertension (PAH). Here, global proteomics and phosphoproteomics of PAEC from PAH (n = 4) and healthy lungs (n = 5) were performed using LC-MS/MS to confirm known pathways and identify new areas of investigation in PAH. Among PAH and control cells, 170 proteins and 240 phosphopeptides were differentially expressed; of these, 45 proteins and 18 phosphopeptides were located in the mitochondria. Pathologic pathways were identified with integrative bioinformatics and human protein-protein inter

Evaluation of Data-Independent Acquisition-Based Phosphoproteomics Analysis in Mammalian and Bacterial Systems.

Recent advancements in data-independent acquisition (DIA) workflows have greatly increased the depth and throughput of mass spectrometry-based proteomics. However, many of these advancements remain undercharacterized for phosphoproteomics, particularly in bacteria that have fewer protein phosphorylation events. We evaluated the impact of instrument/gradient length (Orbitrap Astral, 15 min; Orbitrap Exploris, 90 min), analysis tools (DIA-NN 1.9.2, DIA-NN 2.3, FragPipe, Spectronaut), and library search strategies (spectral-library versus library-free) on phosphoproteomic coverage and quantificat

Sequential phosphoproteomics and N-glycoproteomics of plasma-derived extracellular vesicles.

Extracellular vesicles (EVs) are increasingly being recognized as important vehicles for intercellular communication and as promising sources for biomarker discovery. Because the state of protein post-translational modifications (PTMs) such as phosphorylation and glycosylation can be a key determinant of cellular physiology, comprehensive characterization of protein PTMs in EVs can be particularly valuable for early-stage diagnostics and monitoring of disease status. However, the analysis of PTMs in EVs has been complicated by limited amounts of purified EVs, low-abundance PTM proteins, and in

Sol-gel preparation of titanium (IV)-immobilized hierarchically porous organosilica hybrid monoliths.

Hierarchically porous monoliths as a key feature of biological materials have been applied in enrichment and separation. In this work, a metal immobilized hierarchically porous organosilica hybrid monolith was synthesized by hydrolysis and condensation of tetraethoxysilane (TEOS) and diethoxyphosphorylethyl-triethoxysilane (DPTS) under alkaline environment. Phosphonate ester groups were firstly introduced by the employment of DPTS as functional monomer, and then acidified to phosphonic acids. The surface area of optimal monolith could reach to 1170 m2/g, which simultaneously contained micropor

[Affinity chromatography based phosphoproteome research on lung cancer cells and its application].

Phosphorylation is one of the most important post-translational modifications in proteins. It plays a key role in numerous cellular processes, including signal transduction, cell proliferation, and intercellular communication. More than 30% of the cellular proteins are phosphorylated at a given time. However, dysregulation of phosphorylated proteins usually leads to a disorder in the intracellular signaling pathways and the onset of various diseases, especially cancer. Cell proliferation and metastasis are the major manifestations of cancer progression, and these might be affected by the prote

Phosphoproteomic analysis uncovers phosphorylated proteins in response to salicylic acid and N-hydroxypipecolic acid in Arabidopsis.

BACKGROUND: The phytohormone salicylic acid (SA) serves as a crucial signaling molecule within the realm of plant immunity, playing an indispensable role in both local and systemic acquired resistance (SAR). N-hydroxypipecolic acid (NHP), a derivative of L-lysine, is integral to the induction of SAR. Recent investigations have illuminated the intricate manner in which NHP orchestrates the establishment of SAR in conjunction with the immune signal SA. METHODS AND RESULTS: To further explore the mechanisms governing the synergistic regulation of SAR by SA and NHP, we conducted an extensive phos

Protein phosphorylation networks in Baylisascaris procyonis revealed by phosphoproteomic analysis.

BACKGROUND: Baylisascaris procyonis is an intestinal ascarid worm that parasitizes in raccoons and causes fatal neural, visceral, and ocular larva migrans in humans. Phosphorylated proteins and protein kinases have been studied as vaccine and drug target candidates against parasitic infections. However, no data are available on protein phosphorylation in the raccoon roundworm. METHODS: In this study, the entire proteome of adult B. procyonis was enzymatically digested. Then, phosphopeptides were enriched using immobilized metal affinity chromatography (IMAC) and analyzed by liquid chromatogra

Differential sensitivity to inhibitors discriminates between two types of kinases responsible for in vivo phosphorylation of different sites in the carboxy-terminal tail of chicken neurofilament-M.

In order to characterize the phosphorylation of neurofilaments (NF) in intact neurons, we examined the ability of several protein kinase inhibitors to interfere with the incorporation 32P into individual NF polypeptides of sensory neurons in culture. We also examined their effect on the post-translational mobility shift on SDS-PAGE that accompanies phosphorylation of newly synthesized NF-M. Several agents known to inhibit cyclic nucleotide-, Ca2+/calmodulin-, and Ca2+/phospholipid-dependent protein kinases (H7, HA1004, trifluoperizine, sphingosine) had no effect on the phosphorylation of any N

Phosphorylation of the human estrogen receptor. Identification of hormone-regulated sites and examination of their influence on transcriptional activity.

We have used a transient transfection system with a cytomegalovirus-based vector expressing high levels of biologically active human estrogen receptor (ER) in COS-1 cells to study the phosphorylation of human ER and to identify major hormone-regulated phosphorylation sites. The features of phosphorylation of the wild-type ER were very similar to those previously observed for the endogenous ER in uterine cells: The ER exhibited a basal level of phosphorylation which was increased approximately 3-4-fold by estrogen (estradiol) and by antiestrogens (hydroxytamoxifen and ICI164,384), and phosphory

Quantitative Proteomic and Phosphoproteomic Profiling of Lung Tissues from Pulmonary Arterial Hypertension Rat Model.

Pulmonary arterial hypertension (PAH) is a rare but fatal disease characterized by elevated pulmonary vascular resistance and increased pressure in the distal pulmonary arteries. Systematic analysis of the proteins and pathways involved in the progression of PAH is crucial for understanding the underlying molecular mechanism. In this study, we performed tandem mass tags (TMT)-based relative quantitative proteomic profiling of lung tissues from rats treated with monocrotaline (MCT) for 1, 2, 3 and 4 weeks. A total of 6759 proteins were quantified, among which 2660 proteins exhibited significant

Structural and thermodynamic analysis of BRCA1 BRCT variants identified in Middle Eastern breast cancer cohorts.

BACKGROUND: BRCA1 is a critical tumor suppressor that maintains genomic integrity through its C-terminal BRCT tandem domain, which mediates phosphoprotein interactions involved in DNA damage response signaling. Missense variants within the BRCT domain may disrupt protein stability and phosphopeptide recognition; however, their functional interpretation is often complicated by conflicting computational predictions and limited experimental evidence. We characterized two Middle Eastern BRCA1 BRCT variants, M1652I and F1662S, identified in Bahraini and Lebanese cohorts, respectively and compared t

PIK3R1 mutations in individuals with insulin resistance or growth retardation: Case series and in silico functional analysis.

AIMS/INTRODUCTION: Phosphatidylinositol 3-kinase (PI3K) plays a key role in insulin signaling, and mutations in PIK3R1, which encodes a regulatory subunit (p85α) of this enzyme, are responsible for SHORT syndrome, which is associated with insulin-resistant diabetes. We here describe four Japanese individuals from three families with SHORT syndrome who harbor either a common or a previously unknown mutation in PIK3R1 as well as provide an in silico functional analysis of the mutant proteins. MATERIALS AND METHODS: Gene sequencing was performed to identify PIK3R1 mutations. 3D structural analys
