Exploring PANoptosis Related Novel Diagnostic Biomarkers and Potential Drugs for Sarcopenia based on Machine Learning and Experimental Validation.

BACKGROUND: Sarcopenia, an aseptic chronic inflammatory disease, is a complex and debilitating disease characterized by the progressive degeneration of skeletal muscle. PANoptosis, a novel proinflammatory programmed cell death pathway, has been linked to various diseases. However, the precise role of PANoptosis-related features in sarcopenia remains uncertain. METHODS: According to the intersection of differentially expressed genes (DEGs) in the sarcopenia dataset GSE167186 and the PANoptosis gene set, we classified patients into PANoptosis-related subtypes (PANRS) using consensus clustering.

Comparative analysis of aneurysm subtypes associated genes based on protein-protein interaction network.

The arterial aneurysm refers to localized dilation of blood vessel wall and is common in general population. The majority of aneurysm cases remains asymptomatic until a sudden rupture which is usually fatal and of extremely high mortality (~ 50-60%). Therefore, early diagnosis, prevention and management of aneurysm are in urgent need. Unfortunately, current understanding of disease driver genes of various aneurysm subtypes is still limited, and without appropriate biomarkers and drug targets no specialized drug has been developed for aneurysm treatment. In this research, aneurysm subtypes were

Integrated Genomic and Network-Based Analyses of Complex Diseases and Human Disease Network.

A disease phenotype generally reflects various pathobiological processes that interact in a complex network. The highly interconnected nature of the human protein interaction network (interactome) indicates that, at the molecular level, it is difficult to consider diseases as being independent of one another. Recently, genome-wide molecular measurements, data mining and bioinformatics approaches have provided the means to explore human diseases from a molecular basis. The exploration of diseases and a system of disease relationships based on the integration of genome-wide molecular data with t

Algorithms for computational solvent mapping of proteins.

Computational mapping methods place molecular probes (small molecules or functional groups) on a protein surface to identify the most favorable binding positions by calculating an interaction potential. We have developed a novel computational mapping program called CS-Map (computational solvent mapping of proteins), which differs from earlier mapping methods in three respects: (i) it initially moves the ligands on the protein surface toward regions with favorable electrostatics and desolvation, (ii) the final scoring potential accounts for desolvation, and (iii) the docked ligand positions are

Mapping of the hSOX10 Proximal Protein Interactome in Human Melanoma.

The transcription factor SOX10 is a central regulator of melanoma, influencing tumor initiation, progression, phenotypic plasticity, and therapeutic resistance, yet the protein-protein interactions underlying its function remain poorly defined. To address this, we conducted the first dedicated, comprehensive mapping of the human SOX10 (hSOX10) proximal protein interactome using miniTurbo (mT) proximity-dependent biotinylation coupled with mass spectrometry in A375 melanoma cells. Stable lines expressing N- or C-terminal mT-tagged hSOX10 fusion proteins at near-endogenous levels enabled the unb

Identification of potential therapeutic targets of deer antler extract on bone regulation based on serum proteomic analysis.

Traditional Chinese medicine has been proven to be effective in treating human diseases according to a long-term observation for more than 2000 years. However, the precise molecular mechanisms of a majority of the medications are still largely unknown. Deer antler has been clinically used as an effective animal medication in traditional Chinese medicine for many centuries. Previous studies have demonstrated that antler extracts play crucial roles in promoting bone and cartilage development, growth and repair. However, the underlying molecular mechanism remains to be elucidated. In the present

VirHostNet 2.0: surfing on the web of virus/host molecular interactions data.

VirHostNet release 2.0 (http://virhostnet.prabi.fr) is a knowledgebase dedicated to the network-based exploration of virus-host protein-protein interactions. Since the previous VirhostNet release (2009), a second run of manual curation was performed to annotate the new torrent of high-throughput protein-protein interactions data from the literature. This resource is shared publicly, in PSI-MI TAB 2.5 format, using a PSICQUIC web service. The new interface of VirHostNet 2.0 is based on Cytoscape web library and provides a user-friendly access to the most complete and accurate resource of virus-

Split Reporter Systems in Viral Protein-Protein Interactions and Multimerization: Mechanisms and Applications.

Protein-protein interactions (PPIs) are fundamental to viral replication, regulating processes such as assembly, genome packaging, and virion maturation. Despite their biological importance, these interactions remain challenging to study and are relatively underexploited as therapeutic targets. Split reporter systems, based on protein-fragment complementation, provide quantitative platforms to measure PPIs by reconstituting reporter activity when interacting protein partners are brought into proximity. These systems can be applied in vitro and in live cells which enables detection of dynamic a

Functional flexibility in bacterial hub proteins is driven by proteome expansion.

Protein-protein interaction networks play a key role in the living cells, with hub proteins (hubs) acting as central nodes in the transmission of biological signals. The features enabling hubs to interact with other proteins in bacteria remain unexplored. We present the first cross-phylum analysis of bacterial hubs using AlphaFold and IUPred. Hubs exhibit higher levels of intrinsic disorder compared to whole proteomes. In contrast to the highly structured proteomes of obligate pathogens, proteomes of free-living bacterial species are more disordered. We show that proteome size is a stronger pr

Compilation of reported protein changes in the brain in Alzheimer's disease.

Proteomic studies of human Alzheimer's disease brain tissue have potential to identify protein changes that drive disease, and to identify new drug targets. Here, we analyse 38 published Alzheimer's disease proteomic studies, generating a map of protein changes in human brain tissue across thirteen brain regions, three disease stages (preclinical Alzheimer's disease, mild cognitive impairment, advanced Alzheimer's disease), and proteins enriched in amyloid plaques, neurofibrillary tangles, and cerebral amyloid angiopathy. Our dataset is compiled into a searchable database (NeuroPro). We found

Cross-linking Mass Spectrometry Analysis of the Yeast Nucleus Reveals Extensive Protein-Protein Interactions Not Detected by Systematic Two-Hybrid or Affinity Purification-Mass Spectrometry.

Saccharomyces cerevisiae has the most comprehensively characterized protein-protein interaction network, or interactome, of any eukaryote. This has predominantly been generated through multiple, systematic studies of protein-protein interactions by two-hybrid techniques and of affinity-purified protein complexes. A pressing question is to understand how large-scale cross-linking mass spectrometry (XL-MS) can confirm and extend this interactome. Here, intact yeast nuclei were subject to cross-linking with disuccinimidyl sulfoxide (DSSO) and analyzed using hybrid MS2-MS3 methods. XlinkX identifi

Mapping the IMiD-dependent cereblon interactome using BioID-proximity labelling.

Immunomodulatory imide drugs (IMiDs) are central components of therapy for multiple myeloma (MM). IMiDs bind cereblon (CRBN), an adaptor for the CUL4-DDB1-RBX1 E3 ligase to change its substrate specificity and induce degradation of 'neosubstrate' transcription factors that are essential to MM cells. Mechanistic studies to date have largely focussed on mediators of therapeutic activity and insight into clinical IMiD toxicities is less developed. We adopted BioID2-dependent proximity labelling (BioID2-CRBN) to characterise the CRBN interactome in the presence and absence of various IMiDs and the

TurboID-Based Proximity Labeling for Exploiting Effector Interacting Proteins in the Fungal Maize Pathogen Ustilago maydis.

TurboID-based proximity labeling (PL) is an advanced method for identifying proteins in the immediate molecular environment of a protein of interest under physiological conditions. TurboID enables the rapid and covalent biotinylation of proteins in proximity to the bait proteins in living cells, capturing both stable and transient interactions with high temporal resolution. Most plant pathogens secrete effectors that modulate host immunity and facilitate infection. The effector-targeted host proteins are commonly involved in plant resistance or susceptibility. Elucidating these proteins is mea

Divergence in virus-host protein interactomes across species explains disparities in translational therapeutic success.

Infectious viral diseases remain a major and persistent threat to human health, and findings from animal models often translate poorly to clinical applications. Here, we constructed protein interactomes for seven species, including humans, revealing substantial differences in research biases. A random sampling strategy was employed to generate human interactomes, with sizes matched to those of the other six species to ensure cross-species comparability. We found that the clustering of virally targeted proteins within the interactomes (measured as largest connected component [LCC] proportion) a

TurboID-based mapping of organelle membrane protein interactomes with digitonin-permeabilization.

Protein-protein interactions at organelle membranes bridge organelles in close proximity, facilitating regulated metabolite exchange and maintaining cellular homeostasis. Enzyme-catalyzed proximity labeling (PL) has been widely used to uncover the molecular composition of these interactions, but excessive labeling of irrelevant cytosolic proteins complicates data analysis. To address this, we developed a streamlined protocol that combines the TurboID system with digitonin-permeabilization to efficiently map protein interactions at organelle membranes in live mammalian cells. In-silico target prediction and pathway analysis of propranolol as a potential therapeutic agent for hepatocellular carcinoma.

Hepatocellular carcinoma (HCC) remains lethal despite multitargeted tyrosine kinase inhibitors and immunotherapy, motivating the repurposing of safe, widely available agents. To delineate the anti-HCC potential of propranolol through an in-silico network pharmacology and molecular structure-based study, 70 intersecting potential anti-HCC targets were retrieved from the SwissTargetPrediction and GeneCards databases. Protein-protein interaction (PPI) analysis identified a network of 64 interconnected nodes exhibiting a high average node degree of 9.84, highlighting target centrality. Subsequent

Quantitative proteomic analysis of rat retina with experimental autoimmune uveitis based on tandem mass tag (TMT) peptide labeling coupled with LC-MS/MS.

Uveitis is a recurrent, inflammatory eye disease that occurs in the retina, iris, ciliary body and choroid. Currently, the detailed mechanism is still unclear. Proteomics can offer a powerful set of tools for the direct high-throughput study and a key contribution to the understanding of protein functions. This approach can also allow us to compare the protein profiling of the cells in healthy and diseased states that can be used to identify proteins associated with disease development and progression. In the present study, we first established an autoimmune uveitis (EAU) rat model. On day 12

Mapping the BCSC-1 interactome in breast cancer.

BCSC-1 (breast cancer suppressor candidate-1), the official gene symbol VWA5A (von Willebrand factor A domain containing 5 A), is downregulated in a variety of cancer types including breast cancer. The role of BCSC-1 in tumorigenesis and the underlying mechanisms are poorly understood. One of the ways to predict a spectrum of functions of an unknown protein is to identify the protein-protein interaction network involving it. Flag-pLV-Neo-BCSC1 or the empty vector were stably transfected into breast cancer cells MCF-7. The levels of BCSC1 expression were identified by Western blotting. Co-immun

Proteomics analysis of hepatoprotective effects for scoparone using MALDI-TOF/TOF mass spectrometry with bioinformatics.

Abstract Scoparone is an active ingredient of Yinchenhao (Artemisia annua L.), a well-known Chinese medicinal plant, and has been utilized in prevention and therapy of liver damage. However, the molecular drug targets associated with the pharmacological effects of scoparone are largely unknown. In the present article, we extend the previous research on Yinchenhao through a study of its active ingredient and thus the putative targets of scoparone. We employed two-dimensional gel electrophoresis, and all proteins expressed were identified by MALDI-TOF/TOF MS and database research. Protein-intera
