Electrolyte-amino acid interplay in the stability mechanisms of halophilic proteins.

Proteins of halophilic microorganisms thrive in high-salt environments. Compared to mesophilic proteins, they are enriched in acidic residues and small polar/apolar amino acids while being depleted in large hydrophobic residues, features that strongly influence their structure and stability. Here we critically examine experimental and computational studies investigating the mechanistic connection between the halophilic proteome and thermodynamic stability of halophilic proteins as a function of salt concentration. A defining feature of halophilic proteins is their highly negative surface charg

Long-term temporal stability of circulating proteins in older adults.

Circulating proteins provide insights into an individual's health and aging trajectory. However, little is known about their long-term temporal stability. We evaluated the five-year temporal stability of 7288 serum proteins in 3093 participants (mean age 75 years) of the AGES-Reykjavik study. We observe wide variability in protein temporal stability, independent of transcriptomic stability in tissues. Temporally stable proteins tend to be extracellular, secreted, and tissue-specific, while temporally variable proteins are typically involved in intracellular housekeeping functions. Generally, p

Stabilizing Plasmodium falciparum proteins for small molecule drug discovery.

Early-stage drug discovery relies on the availability of stable protein for reliable biophysical characterization of ligand binding. However, many Plasmodium falciparum proteins are challenging to produce in heterologous systems, which limits their experimental utility. To address this, we tested whether ProteinMPNN-guided sequence design could generate stabilized surrogate constructs that retain wild-type-like structure and binding thermodynamics. Designs were generated with constraints to maintain conserved and binding-site residues for three therapeutically relevant targets: PfBDP1-BRD, PfB

Aviadenovirus structure: A highly thermostable capsid in the absence of stabilizing proteins.

High-resolution structural studies have mainly focused on two out of the six adenovirus genera: mastadenoviruses and atadenoviruses. Here we report the high-resolution structure of an aviadenovirus, the poultry pathogen fowl adenovirus serotype 4 (FAdV-C4). FAdV-C4 virions are highly thermostable, despite lacking minor coat and core proteins shown to stabilize the mast- and atadenovirus particles, having no genus-specific cementing proteins, and packaging a 25% longer genome. Unique structural features of the FAdV-C4 hexon include a large insertion at the trimer equatorial region, and a long N

Metal-Organic Framework Induced Stabilization of Proteins in Polymeric Nanoparticles.

Developing protein confinement platforms is an attractive research area that not only promotes protein delivery but also can result in artificial environment mimicking of the cellular one, impacting both the controlled release of proteins and the fundamental protein biophysics. Polymeric nanoparticles (PNPs) are attractive platforms to confine proteins due to their superior biocompatibility, low cytotoxicity, and controllable release under external stimuli. However, loading proteins into PNPs can be challenging due to the potential protein structural perturbation upon contacting the interior o

The C-terminus is essential for the stability of the mycobacterial channel protein MspA.

Outer membrane proteins perform essential functions in uptake and secretion processes in bacteria. MspA is an octameric channel protein in the outer membrane of Mycobacterium smegmatis and is structurally distinct from any other known outer membrane protein. MspA is the founding member of a family with more than 3000 homologs and is one of the most widely used proteins in nanotechnological applications due to its advantageous pore structure and extraordinary stability. While a conserved C-terminal signal sequence is essential for folding and protein assembly in the outer membrane of Gram-negat

Pentosinane, a Post-Translational Modification of Human Proteins with Underappreciated Stability.

Pentosinane is a structurally complex nonenzymatic post-translational modification of proteins believed to be present in all living things. It falls into the category of advanced glycation end products (AGEs) and is structurally related to the other AGEs pentosidine and glucosepane. Although pentosidine and glucosepane have been widely studied for their role in wide-ranging conditions (e.g., diabetes mellitus, Alzheimer's disease, and human aging), relatively little is known about pentosinane. Interestingly, previous reports have suggested that pentosidine may derive from pentosinane. The (pat

Homeostatic regulation of STING protein at the resting state by stabilizer TOLLIP.

STING (stimulator of interferon genes) is an important innate immune protein, but its homeostatic regulation at the resting state is unknown. Here, we identified TOLLIP as a stabilizer of STING through direct interaction to prevent its degradation. Tollip deficiency results in reduced STING protein in nonhematopoietic cells and tissues, and renders STING protein unstable in immune cells, leading to severely dampened STING signaling capacity. The competing degradation mechanism of resting-state STING requires IRE1α and lysosomes. TOLLIP mediates clearance of Huntington's disease-linked polyQ pr

A Small Membrane Stabilizing Protein Critical to the Pathogenicity of Staphylococcus aureus.

Staphylococcus aureus is a major human pathogen, and the emergence of antibiotic-resistant strains is making all types of S. aureus infections more challenging to treat. With a pressing need to develop alternative control strategies to use alongside or in place of conventional antibiotics, one approach is the targeting of established virulence factors. However, attempts at this have had little success to date, suggesting that we need to better understand how this pathogen causes disease if effective targets are to be identified. To address this, using a functional genomics approach, we have id

Novel characterization of the HSPA2-stabilizing protein BAG6 in human spermatozoa.

While a large cohort of sperm surface receptors underpin sperm-oocyte adhesion processes, our recent work has revealed that the molecular chaperone Heat Shock Protein A2 (HSPA2) is a key regulator of zona pellucida-receptor complex assembly in our own species. Indeed, in the infertile population, spermatozoa that fail to interact with the zona pellucida of the oocyte consistently lack HSPA2 protein expression. While the mechanisms behind this protein deficiency are under consideration, BCL2-associated athanogene 6 (BAG6) has been identified as a key regulator of HSPA2 stability in mouse germ c

Possible linkage of SP6 transcriptional activity with amelogenesis by protein stabilization.

Ameloblasts produce enamel matrix proteins such as amelogenin, ameloblastin, and amelotin during tooth development. The molecular mechanisms of ameloblast differentiation (amelogenesis) are currently not well understood. SP6 is a transcription factor of the Sp/KLF family that was recently found to regulate cell proliferation in a cell-type-specific manner. Sp6-deficient mice demonstrate characteristic tooth anomalies such as delayed eruption of the incisors and supernumerary teeth with disorganized amelogenesis. However, it remains unclear how Sp6 controls amelogenesis. In this study, we used

HNO binding in a heme protein: structures, spectroscopic properties, and stabilities.

HNO can interact with numerous heme proteins, but atomic level structures are largely unknown. In this work, various structural models for the first stable HNO heme protein complex, MbHNO (Mb, myoglobin), were examined by quantum chemical calculations. This investigation led to the discovery of two novel structural models that can excellently reproduce numerous experimental spectroscopic properties. They are also the first atomic level structures that can account for the experimentally observed high stabilities. These two models involve two distal His conformations as reported previously for M

Stabilizing Protein and Protein-RNA Condensates in Low-Melting Agarose Hydrogels for Quantitative Biophysical Measurements.

Biomolecular condensates formed by liquid-liquid phase separation are increasingly recognized as fundamental organizational units of the cell, with roles ranging from RNA processing to stress granule assembly. In vitro reconstitution of such condensates using purified proteins and RNA provides model systems, yet liquid droplets coarsen, sediment, and spread on surfaces over time, introducing significant variability into quantitative measurements over experimental timeframes. Embedding these condensates within a sparse, optically transparent, and chemically inert hydrogel-here prepared from low

A PR1-Like Protein Stabilizes a Barwin-Like Protein to Enhance Wheat Resistance to Leaf Rust.

Pathogenesis-related 1 (PR1) proteins contribute to plant immunity through antimicrobial activity and the regulation of target protein stability and condensation. In wheat, TaPR1-2 has been widely used as a molecular marker of immune responses to rust fungi. However, it remains unclear whether other members of the PR1 family are involved in wheat resistance to leaf rust. Here, we show that the transcript levels of TaPR1-11 are induced following inoculation with Puccinia triticina (Pt). Overexpression of TaPR1-11 significantly enhanced wheat resistance to Pt, accompanied by reduced fungal growt

Tim62, a Novel Mitochondrial Protein in Trypanosoma brucei, Is Essential for Assembly and Stability of the TbTim17 Protein Complex.

Trypanosoma brucei, the causative agent of human African trypanosomiasis, possesses non-canonical mitochondrial protein import machinery. Previously, we characterized the essential translocase of the mitochondrial inner membrane (TIM) consisting of Tim17 in T. brucei. TbTim17 is associated with TbTim62. Here we show that TbTim62, a novel protein, is localized in the mitochondrial inner membrane, and its import into mitochondria depends on TbTim17. Knockdown (KD) of TbTim62 decreased the steady-state levels of TbTim17 post-transcriptionally. Further analysis showed that import of TbTim17 into m

Colorectal cancer-associated PCBP1 mutations disrupt protein stability in a dominant-negative manner.

Mutations in RNA-binding proteins are increasingly identified in cancers through tumor sequencing and are correlated with disease progression, therapy response, and overall patient outcomes, underscoring the need to study them. Here, we focus on the RNA-binding protein Poly-C binding protein 1 (PCBP1), which binds target RNAs through K-homology (KH) domains to regulate RNA fate. PCBP1 is a tumor suppressor gene and hotspot missense mutations at leucine residues 100 and 102 are observed in colorectal cancer (CRC). PCBP1 mutations have been recurrently reported in CRC genome-wide mutation studie

Selection for Folding Stability Predicts Observed Covariation Between Protein Positions in the PDB.

Statistical couplings between protein sites have been enormously useful for protein structure prediction, but there is still debate on the selective forces that generate them. Here we explicitly predict the couplings considering selection for protein folding stability, both against unfolding and misfolding, which we model through the Stability constrained model of protein evolution (SCPE). The SCPE is based on contact interactions, and it predicts stability against misfolding through the Random Energy Model in the space of contact matrices. We adopt the minimum selection principle, assuming th

Protein language model-generated enzyme sequences exhibit high stability in molecular dynamics simulations.

INTRODUCTION: Large Language Models (LLMs) have transformed protein engineering by capturing complex sequence patterns from large datasets, enabling applications such as structure prediction and functional annotation. Finenzyme applies conditional transfer learning to generate biologically plausible enzyme sequences conditioned on Enzyme Commission (EC) numbers. METHODS: In this work, we extended Finenzyme with an in silico selection pipeline that first identifies generated sequences most likely to preserve or enhance the functional characteristics of specific EC categories and then evaluates

How cysteine oxidation affects protein stability and binding studied by free energy calculations.

The extracellular environment but also cellular metabolism can generate oxidative stress that can chemically modify and damage protein molecules. The sulfur containing amino acid cysteine (CYS) is particularly vulnerable to oxidation. The molecular details of how CYS oxidation can modulate stability and binding of proteins is still not well understood. Using alchemical free energy simulations, we calculate the change in protein stability and association upon CYS oxidation to different oxidation states for two example proteins. In the case of the URN1 splicing factor FF domain (URN1-FF) the sim
