A roadmap for rapid detection of tuberculosis through microfluidic lab-on-chip strategies.

Small regulatory RNAs of Mycobacterium tuberculosis have emerged as important regulators of virulence and stress adaptation, with growing interest in their potential diagnostic biomarkers relevance. Among these, Mcr7, a PhoP-regulated sRNA that influences the twin-arginine translocation (Tat) secretion pathway by translational repression of tatC, is a well-studied regulatory molecule. Although its molecular significance in virulence control has been experimentally proven, its diagnostic utility is mainly unexplored. This review critically summarizes the current knowledge on sRNA -mediated regu

Serum small non-coding RNA define molecular subtypes in amyotrophic lateral sclerosis.

OBJECTIVE: Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disease with variable site of onset, disease progression rates and survival times. Early-stage ALS characteristics are shared with other conditions, posing diagnostic challenges and resulting in diagnosis delays. We investigated tRNA-derived small RNAs (tsRNAs) and microRNAs (miRNAs) which are stable and abundantly expressed small non-coding RNAs (sncRNAs) as potential diagnostic serum biomarkers, comparing them to healthy controls and ALS mimics, and gained pathophysiological insights from dysregulated sncRNAs. Transfer RNA-derived small RNAs in liver disease.

Transfer RNA-derived small RNA (tsRNA) is a novel class of small non-coding RNAs (sncRNAs) that are generated through precise enzymatic cleavage of mature tRNAs or their precursor molecules. These tsRNAs play a pivotal role in regulating cellular processes such as protein synthesis, translation, and gene expression networks. This review offers a comprehensive overview of the functional characteristics of 24 tsRNAs, highlighting significant changes in their expression profiles across various liver diseases. Notably, 13 tsRNAs are upregulated, while 4 are downregulated in liver diseases compared

Metabolome and transcriptome profiling reveal tRNA-derived small RNAs regulated glutathione metabolism in intrauterine growth-restricted pigs.

Intrauterine growth retardation (IUGR) has become a difficult problem in animal husbandry and is often accompanied by the occurrence of metabolic syndrome. tRNA-derived small RNAs (tsRNAs) are a novel class of regulatory small noncoding RNAs. However, the involvement of tsRNA in regulating the mechanism of IUGR remains unclear. Here, we first characterized the tsRNA expression profiles in the liver of normal pigs and IUGR pigs through high-throughput sequencing. IUGR pigs exhibit significantly increased 17 tsRNA levels including tRF-Ile-GAT, tRF-Pro-TGG, tRF-Leu-CAA and tRF-Ala-TGC etc. Transc

CRISPR/Cas9 editing of the MYO7A gene in rhesus macaque embryos to generate a primate model of Usher syndrome type 1B.

Mutations in the MYO7A gene lead to Usher syndrome type 1B (USH1B), a disease characterized by congenital deafness, vision loss, and balance impairment. To create a nonhuman primate (NHP) USH1B model, CRISPR/Cas9 was used to disrupt MYO7A in rhesus macaque zygotes. The targeting efficiency of Cas9 mRNA and hybridized crRNA-tracrRNA (hyb-gRNA) was compared to Cas9 nuclease (Nuc) protein and synthetic single guide (sg)RNAs. Nuc/sgRNA injection led to higher editing efficiencies relative to mRNA/hyb-gRNAs. Mutations were assessed by preimplantation genetic testing (PGT) and those with the desired

The role of tRNA-derived fragments in prostate cancer: a review.

Prostate Cancer (PCa) is a leading malignancy in men in developed countries. The lack of reliable prognostic markers in PCa hinders effective treatment, leading to potential patient misclassification and overtreatment with associated side effects. Recent advances in high-throughput sequencing have enabled the identification of tRNA-derived fragments (tRFs), small non-coding RNAs derived from tRNA cleavage. tRFs regulate crucial cellular processes like viability, differentiation, and homeostasis, implicating them in disease development, particularly cancer. Their potential as biomarkers for ear

Neisseria meningitidis Uses Sibling Small Regulatory RNAs To Switch from Cataplerotic to Anaplerotic Metabolism.

Neisseria meningitidis (the meningococcus) is primarily a commensal of the human oropharynx that sporadically causes septicemia and meningitis. Meningococci adapt to diverse local host conditions differing in nutrient supply, like the nasopharynx, blood, and cerebrospinal fluid, by changing metabolism and protein repertoire. However, regulatory transcription factors and two-component systems in meningococci involved in adaptation to local nutrient variations are limited. We identified novel sibling small regulatory RNAs ( Neisseriametabolic switch regulators [NmsRs]) regulating switches betwee

Riboregulators: Fine-Tuning Virulence in Shigella.

Within the past several years, RNA-mediated regulation (ribo-regulation) has become increasingly recognized for its importance in controlling critical bacterial processes. Regulatory RNA molecules, or riboregulators, are perpetually responsive to changes within the micro-environment of a bacterium. Notably, several characterized riboregulators control virulence in pathogenic bacteria, as is the case for each riboregulator characterized to date in Shigella. The timing of virulence gene expression and the ability of the pathogen to adapt to rapidly changing environmental conditions is critical t

Mitochondrial miRNAs in diabetes: just the tip of the iceberg.

Over the last 2 decades, mi(cro)RNAs have emerged as one of the key regulators of metabolic homeostasis. Most of the studies have highlighted that, in the cytoplasm, miRNAs directly bind to the 3'-UTR (untranslated region) of a mRNA. Conventional RNA-induced silencing complex (RISC) formation results in the post-transcriptional inhibition. This process is known to contribute to the development of metabolic diseases, including diabetes mellitus. Recent advancements with small RNA detection technologies have enabled us to identify miRNAs in the mitochondrial compartment of the cells. We have ter

Molecular detection and genetic characterization of pestiviruses associated with abortion in domestic small ruminants in Türkiye.

Abortion in small ruminants significantly reduces productivity, with pestiviruses recognized as major viral contributors. Due to their broad host range, sheep can be infected not only by classical pestiviruses, such as bovine viral diarrhea virus (BVDV) and border disease virus, but also by newly identified pestivirus species. This study aimed to molecularly detect and genetically characterize pestiviruses associated with abortion in small ruminants from eastern Türkiye and to evaluate their epidemiological distribution. Samples from 85 sheep and 14 goats were tested for pestivirus RNA using a

Small regulatory RNAs from low-GC Gram-positive bacteria.

Small regulatory RNAs (sRNAs) that act by base-pairing were first discovered in so-called accessory DNA elements--plasmids, phages, and transposons--where they control replication, maintenance, and transposition. Since 2001, a huge body of work has been performed to predict and identify sRNAs in a multitude of bacterial genomes. The majority of chromosome-encoded sRNAs have been investigated in E. coli and other Gram-negative bacteria. However, during the past five years an increasing number of sRNAs were found in Gram-positive bacteria. Here, we outline our current knowledge on chromosome-enc

Analysis of the regulated transcriptome of Neisseria meningitidis in human blood using a tiling array.

Neisseria meningitidis is the major cause of septicemia and meningococcal meningitis. During the course of infection, the bacterium must adapt to different host environments as a crucial factor for survival and dissemination; in particular, one of the crucial factors in N. meningitidis pathogenesis is the ability to grow and survive in human blood. We recently showed that N. meningitidis alters the expression of 30% of the open reading frames (ORFs) of the genome during incubation in human whole blood and suggested the presence of fine regulation at the gene expression level in order to contro

The LhrC sRNAs control expression of T cell-stimulating antigen TcsA in Listeria monocytogenes by decreasing tcsA mRNA stability.

The bacterial pathogen Listeria monocytogenes encodes seven homologous small regulatory RNAs, named the LhrC family of sRNAs. The LhrCs are highly induced under infection-relevant conditions and are known to inhibit the expression of multiple target mRNAs encoding virulence-associated surface proteins. In all cases studied so far, the LhrCs use their CU-rich regions for base pairing to complementary AG-rich sequences of the ribosomal binding site (RBS) of specific target mRNAs. Consequently, LhrC-mRNA interaction results in inhibition of translation followed by mRNA degradation, corresponding

A muskrat tissue atlas of small non-coding RNAs and their regulatory roles in muskrat musk secretion.

Muskrat musk, secreted by the male muskrat scent gland during the secretion period, is a valuable natural product with promising pharmacological activities. Its synthesis is regulated not only by coding genes but also by small non-coding RNAs (sncRNAs). However, a comprehensive tissue atlas of sncRNAs in muskrats has been lacking. To address this issue, we systematically profiled the expression levels of 6 sncRNA categories (piRNA [PIWI-interacting RNA], miRNA [microRNA], snoRNA [small nucleolar RNA], snRNA [small nuclear RNA], tRNA [transfer RNA], and other RNAs) across 13 tissues of the musk

Divergence in the circulating small non-coding RNA transcriptome based on female pig fertility status.

The reproductive performance of sows is critical to pork industry productivity. However, genetic improvement of reproductive and litter traits remains challenging due to low heritability and unfavourable genetic correlations. Integrating small non-coding (sncRNA) biomarkers to supplement existing selection protocols may enhance female pig reproductive potential selection. This study aimed to compare circulating serum sncRNA profiles between infertile (INF; nonpregnant after two consecutive artificial inseminations, n = 30) and high reproductive potential (HRP; average lifetime live litter size

Progress on small non-coding RNAs in male reproductive development and intergenerational inheritance.

Small non-coding RNAs (sncRNAs) are crucial in epigenetics, playing a significant regulatory role in the normal development and intergenerational inheritance of male reproduction. Research has shown that highly expressed sncRNAs, including miRNAs, piRNAs, and tsRNAs, are vital in maintaining male germ cell development and spermatogenesis. sncRNAs regulate gene expression, influence protein translation, and modify sperm epigenetics, contributing to male reproductive development at various stages. Abnormal expression of sncRNAs is closely linked to male infertility. Furthermore, growing evidence

Change of Heart: the Epitranscriptome of Small Non-coding RNAs in Heart Failure.

PURPOSE OF REVIEW: Small non-coding RNAs regulate gene expression and are highly implicated in heart failure. Recently, an additional level of post-transcriptional regulation has been identified, referred to as the epitranscriptome, which encompasses the body of post-transcriptional modifications that are placed on RNA molecules. In this review, we summarize the current knowledge on the small non-coding RNA epitranscriptome in heart failure. RECENT FINDINGS: With the rise of new methods to study RNA modifications, epitranscriptome research has begun to take flight. Over the past 3 years, the

Identification of Burkholderia cenocepacia non-coding RNAs expressed during Caenorhabditis elegans infection.

Small non-coding RNAs (sRNAs) are key regulators of post-transcriptional gene expression in bacteria. Despite the identification of hundreds of bacterial sRNAs, their roles on bacterial physiology and virulence remain largely unknown, as is the case of bacteria of the Burkholderia cepacia complex (Bcc). Bcc is a group of opportunistic pathogens with relatively large genomes that can cause lethal lung infections amongst cystic fibrosis (CF) patients. To characterise sRNAs expressed by Bcc bacteria when infecting a host, the nematode Caenorhabditis elegans was used as an infection model by the e

Putative small RNAs controlling detoxification of industrial cyanide-containing wastewaters by Pseudomonas pseudoalcaligenes CECT5344.

The alkaliphilic bacterium Pseudomonas pseudoalcaligenes CECT5344 uses free cyanide and several metal-cyanide complexes as the sole nitrogen source and tolerates high concentrations of metals like copper, zinc and iron, which are present in the jewelry wastewaters. To understand deeply the regulatory mechanisms involved in the transcriptional regulation of cyanide-containing wastewaters detoxification by P. pseudoalcaligenes CECT5344, RNA-Seq has been performed from cells cultured with a cyanide-containing jewelry wastewater, sodium cyanide or ammonium chloride as the sole nitrogen source. Riboregulation in bacteria: From general principles to novel mechanisms of the trp attenuator and its sRNA and peptide products.

Gene expression strategies ensuring bacterial survival and competitiveness rely on cis- and trans-acting RNA-regulators (riboregulators). Among the cis-acting riboregulators are transcriptional and translational attenuators, and antisense RNAs (asRNAs). The trans-acting riboregulators are small RNAs (sRNAs) that bind proteins or base pairs with other RNAs. This classification is artificial since some regulatory RNAs act both in cis and in trans, or function in addition as small mRNAs. A prominent example is the archetypical, ribosome-dependent attenuator of tryptophan (Trp) biosynthesis genes.
