XBP1, downstream of Blimp-1, expands the secretory apparatus and other organelles, and increases protein synthesis in plasma cell differentiation.

The differentiation of B cells into immunoglobulin-secreting plasma cells is controlled by two transcription factors, Blimp-1 and XBP1. By gene expression profiling, we defined a set of genes whose induction during mouse plasmacytic differentiation is dependent on Blimp-1 and/or XBP1. Blimp-1-deficient B cells failed to upregulate most plasma cell-specific genes, including xbp1. Differentiating xbp1-deficient B cells induced Blimp-1 normally but failed to upregulate genes encoding many secretory pathway components. Conversely, ectopic expression of XBP1 induced a wide spectrum of secretory pat

Genomic analysis of the molecular neuropathology of tuberous sclerosis using a human stem cell model.

BACKGROUND: Tuberous sclerosis complex (TSC) is a genetic disease characterized by benign tumor growths in multiple organs and neurological symptoms induced by mTOR hyperfunction. Because the molecular pathology is highly complex and the etiology poorly understood, we employed a defined human neuronal model with a single mTOR activating mutation to dissect the disease-relevant molecular responses driving the neuropathology and suggest new targets for treatment. METHODS: We investigate the disease phenotype of TSC by neural differentiation of a human stem cell model that had been deleted for T

Cortical wiring by synapse type-specific control of local protein synthesis.

Neurons use local protein synthesis to support their morphological complexity, which requires independent control across multiple subcellular compartments up to the level of individual synapses. We identify a signaling pathway that regulates the local synthesis of proteins required to form excitatory synapses on parvalbumin-expressing (PV+) interneurons in the mouse cerebral cortex. This process involves regulation of the TSC subunit 2 (Tsc2) by the Erb-B2 receptor tyrosine kinase 4 (ErbB4), which enables local control of messenger RNA {mRNA} translation in a cell type-specific and synapse typ

Application of riboprinting for the identification of isolates of cutaneous Leishmania spp.

Riboprinting is one of several molecular methods that can generate comparative data independently of the complexity of the organism's morphology. Restriction fragment length polymorphism (RFLP) profiles derived from digestion of polymerase chain reaction (PCR) products of the ribosomal 18S from Leishmania spp. yields a typical 'riboprint' profile that can vary intraspecifically. A selection of 76 stocks of L. major and L. tropica, isolated from patients with cutaneous leishmaniasis, was analysed by riboprinting to assess divergence within and between species. L. major and L. tropica could be e

Discovery and Validation of Non-canonical Antigens for Hepatocellular Carcinoma Immunotherapy.

Hepatocellular carcinoma (HCC) is a highly prevalent and lethal form of liver cancer marked by high rates of tumor recurrence, posing substantial challenges to primary treatment options such as surgical resection and liver transplantation. Immunotherapy, which leverages T-cell-mediated recognition of tumor-specific antigens, has emerged as a promising alternative therapeutic strategy. While proteogenomics and ribosome profiling data across cancer types have provided growing evidence of active translation in non-canonical open reading frames (ncORFs), antigens derived from HCC-associated ncORFs

Impaired ribosomal subunit association in Shwachman-Diamond syndrome.

Shwachman-Diamond syndrome (SDS) is an autosomal-recessive marrow failure syndrome with a predisposition to leukemia. SDS patients harbor biallelic mutations in the SBDS gene, resulting in low levels of SBDS protein. Data from nonhuman models demonstrate that the SBDS protein facilitates the release of eIF6, a factor that prevents ribosome joining. The complete abrogation of Sbds expression in these models results in severe cellular and lethal physiologic abnormalities that differ from the human disease phenotype. Because human SDS cells are characterized by partial rather than complete loss o

Integrating rna structure and protein interactions to uncover the mechanisms of viral and cellular ires function.

BACKGROUND: RNAs fold into complex structures that critically influence gene expression. A prominent class of regulatory elements resides in the 5' untranslated region (5' UTR), where internal ribosome entry sites (IRESs) promote cap-independent translation by directly engaging the ribosome. First discovered in viral genomes, IRESs have been classified into four types according to their structural compactness and factor requirements. While viral IRESs are well studied, cellular IRESs remain poorly understood: they display limited sequence conservation, reduced structural compactness, and varia

Virtual and CMC-Based Screening Identified Reticuline, an Intermediate of BIA Biosynthesis, as a Potential Agonist of D5R.

Natural products represent an important reservoir for GPCR ligand discovery. In this study, we established an integrated workflow combining virtual screening, biophysical validation, functional signaling assays, and transcriptomic profiling to identify reticuline, a dopamine-derived intermediate from the genus of Stephania, as a potential agonist of dopamine D5 receptor (D5R). Molecular docking revealed that most dopamine-derived compounds along the BIA synthetic pathway exhibit predicted binding affinities for the D5R that are lower than that of dopamine. As expected, the reticuline-D5R compl

Translational profiling of dorsal root ganglia and spinal cord in a mouse model of neuropathic pain.

Acute pain serves as a protective mechanism, guiding the organism away from actual or potential tissue injury. In contrast, chronic pain is a debilitating condition without any obvious physiological function. The transition to, and the maintenance of chronic pain require new gene expression to support biochemical and structural changes within the pain pathway. The regulation of gene expression at the level of mRNA translation has emerged as an important step in the control of protein expression in the cell. Recent studies show that signaling pathways upstream of mRNA translation, such as mTORC

Interferon-γ regulates cellular metabolism and mRNA translation to potentiate macrophage activation.

Interferon-γ (IFN-γ) primes macrophages for enhanced microbial killing and inflammatory activation by Toll-like receptors (TLRs), but little is known about the regulation of cell metabolism or mRNA translation during this priming. We found that IFN-γ regulated the metabolism and mRNA translation of human macrophages by targeting the kinases mTORC1 and MNK, both of which converge on the selective regulator of translation initiation eIF4E. Physiological downregulation of mTORC1 by IFN-γ was associated with autophagy and translational suppression of repressors of inflammation such as HES1. Genome

tRNA-m1A modification safeguards fetal liver HSPCs from DNA damage by maintaining iron homeostasis.

Hematopoietic stem and progenitor cell (HSPC) development requires finely tuned gene expression programs, yet the role of transfer RNA (tRNA) modifications in this process remains largely unknown. In this study, we uncover the essential function of the tRNA methyltransferase, Trmt61a, in sustaining fetal liver HSPCs through N1-methyladenosine (m1A) deposition. Ribosome profiling revealed globally declined translation efficiency because of translational blockage upon Trmt61a loss in HSPCs, notably of the transferrin receptor (Tfrc). Mechanistically, m1A reduction caused ribosomal stalling at ar

Regulation of ribosome hibernation controls Legionella survival, infection, antibiotic tolerance, and phenotypic heterogeneity.

Bacterial virulence is regulated by the growth phase and ribosome activity, implicating the formation of translationally silent ("hibernating") ribosomes. Legionella pneumophila, the causative agent of Legionnaires' disease, is a facultative intracellular bacterium that grows in both environmental amoebae and mammalian macrophages. Thus far, ribosome hibernation factors of L. pneumophila have not been characterized. Here, we show that L. pneumophila encodes homologs of the ribosome hibernating factors LhpF (Lpg1206), RaiA (Lpg0467), RsfS (Lpg1377), and the GTPase HflX (Lpg0010), which define t

Activity-based profiling of bacterial RNA-modifying enzymes reveals species-specific 5-methyluridine modification in Bacillus subtilis 23S rRNA.

RNA modifications play an important role in biological processes. Mapping the diversity of RNA chemistry and studying the biological function of individual modifications remains an outstanding challenge in many organisms. In particular, RNA modifications remain poorly studied across most bacterial systems. Our group previously developed RNA-mediated activity-based protein profiling (RNABPP), a reactivity-based strategy employing metabolic labeling and quantitative proteomics to profile RNA modification writer enzymes in human cells. Here, we adapt this approach to characterize RNA-modifying en

CDK5RAP3-Mediated Mitochondrial RQC Alleviates Pathological Cardiac Hypertrophy.

BACKGROUND: Recent studies have revealed heterogeneity among ribosomes. Pathological cardiac hypertrophy is characterized by profound alterations in translation. However, how ribosome heterogeneity contributes to this process remains largely unclear. METHODS: We used translating ribosome affinity purification coupled with mass spectrometry to profile ribosome-interacting proteins. Cardiomyocyte-specific gene manipulation was achieved through either genetic knockout or adeno-associated virus-mediated overexpression. Pathological cardiac hypertrophy was induced by transverse aortic constriction

SNCA triplication disrupts proteostasis and extracellular architecture prior to neurodegeneration in human midbrain organoids.

Synucleinopathies, including Parkinson's disease, involve α-synuclein (SNCA) accumulation and neurodegeneration, but early molecular effects of increased SNCA dosage remain incompletely defined. We examined human midbrain organoids derived from induced pluripotent stem cells carrying SNCA triplication and an isogenic control to assess early alterations in a 3D human model. We detected early changes in signalling linked to protein synthesis and stress responses prior to pronounced neurodegeneration. Proteomic and transcriptomic analyses indicated coordinated modulation of neuronal pathways and

PHYHD1-mediated translational control regulates renal cell carcinoma progression.

The mechanisms underlying renal cell carcinoma (RCC) progression remain incompletely understood. Here, we identify phytanoyl-CoA dioxygenase domain containing 1 (PHYHD1) as a tumor suppressor that regulates translational homeostasis and RCC progression. Progressive PHYHD1 loss promotes tumor advancement and predicts poor prognosis, as revealed by integrative deep learning analysis of pan-cancer datasets. Restoring PHYHD1 suppresses tumor growth in RCC cell and patient-derived xenograft (PDX) models independently of its dioxygenase activity. Mechanistically, PHYHD1 interacts with translation el
