k-Nearest Neighbor Adaptive Sampling, a Simple Tool to Efficiently Explore Conformational Space.

Molecular dynamics (MD) simulations are computationally expensive, which is a limiting factor when simulating biomolecular systems. Adaptive sampling approaches can accelerate the exploration of the conformational space by running repeated short MD simulations from well-chosen starting points. Existing approaches to adaptive sampling have been optimized to either guide sampling in a desired direction or explore well-formed convex spaces. Here, we describe a novel adaptive sampling algorithm that leverages a k-nearest neighbor (k-NN) graph of the sampled conformational space to preferentially l

Data-Driven Characterization and Acceleration of Metastable Dynamics Using Koopman Operators.

Many physical and biological systems evolve through metastable dynamics characterized by long intervals during which the trajectory remains confined to a small region of the configuration space punctuated by rare but rapid transitions between such regions. Accurately quantifying both the local relaxation and the first-escape behavior from each metastable set is central to many applications including enabling the simulation of long-time dynamics. In this work, we extend well-established data-driven methods for estimating Koopman operators to the setting of quasi-stationary distributions (QSDs)

Frog experiment onboard space station Mir.

Japanese tree frogs (Hyla japonica) showed unique postures and behavior during an 8-day flight to the Russian space station Mir. When floating in the air, the animals arched their back and extended their four limbs. This posture resembles that observed during jumping or parachuting of the animals on the ground. Frog sitting on a surface bent their neck backward sharply, did not fold their hind limbs completely, and pressed their abdomen against the substrate. They walked backwards in this posture. The typical posture resembles that adopted during the emetic behavior process on the ground, alth

Coordinate transformation method for beam grazing angle calculation of space-based early warning radar.

With the rapid development of space technology and the increasing demand for global security early warning, space-based early warning Radar (SBR) is playing an increasingly important role in defending against potential threats. Based on the perturbed motion model of low-earth orbit satellites, this paper proposes a method for calculating the beam grazing angle of SBR using coordinate transformation techniques. The method is characterized by its clear process and simple calculation. The effectiveness of this method has been verified through simulation experiments, providing a practical method f

Active control of flexible spacecraft in orbit based on partial differential equations.

Flexible spacecraft possess the ability to adapt to complex environments and use energy more efficiently, offering enhanced flexibility and stability in space missions, particularly in tasks with significant external disturbances such as deep space exploration and satellite attitude control. However, vibration suppression in flexible spacecraft remains a critical challenge. This study addresses the problem of vibration suppression in flexible spacecraft systems under external disturbances and input constraints. First, a partial differential equation (PDE) with boundary initial conditions is de

Impact of the Paraglottic Space on Voice Production in an MRI-Based Vocal Fold Model.

OBJECTIVE: While the vocal fold is in direct contact anteriorly with the thyroid cartilage, posteriorly the vocal fold connects to the thyroid cartilage through a soft tissue layer in the paraglottic space. Currently the paraglottic space is often neglected in computational models of phonation, in which a fixed boundary condition is often imposed on the lateral surface of the vocal fold. The goal of this study was to investigate the effect of the paraglottic space on voice production in an MRI-based vocal fold model, and how this effect may be counteracted by vocal fold stiffening due to laryn

Simulated weightlessness procedure, head-down bed rest has reversible effects on the metabolism of rhesus macaque.

It is a consensus in the international manned space field that factors such as microgravity during the space flight can cause anxiety, depression and other important brain function abnormalities in astronauts. However, the neural mechanism at the molecular level is still unclear. Due to the limitations of research conditions, studies of biological changes in the primate brain have been comparatively few. We took advantage of -6° head-down bed rest (HDBR), one of the most implemented space analogues on the ground, to investigate the effects of simulated weightlessness on non-human primate brain

Band Electrodes Reduce Simulated Calf Bioimpedance Measurement Errors Due to Muscle Anisotropy.

Remote monitoring of fluid status via calf bioimpedance measurements could improve the experience of patients with congestive heart failure and reduce readmission rates. Most measurements today use conventional Ag/AgCl electrodes and a short inter-electrode spacing, resulting in current flowing primarily near the electrodes, preventing deeper current penetration and in turn accurate volume estimation. Textile band electrodes may more evenly distribute current throughout the calf. In the present study, simulations were conducted to investigate the impact of inter-electrode spacing/placement and

Determination of threshold conditions for a non-linear stochastic partnership model for heterosexually transmitted diseases with stages.

When comparing the performance of a stochastic model of an epidemic at two points in a parameter space, a threshold is said to have been crossed when at one point an epidemic develops with positive probability; while at the other there is a tendency for an epidemic to become extinct. The approach used to find thresholds in this paper was to embed a system of ordinary non-linear differential equations in a stochastic process, accommodating the formation and dissolution of marital partnerships in a heterosexual population, extra-marital sexual contacts, and diseases such as HIV/AIDS with stages.

Identification of screw spacing on pediatric hip locking plate in proximal femoral osteotomy.

This study describes a computational analysis technique for evaluating the effect of screw spacing and angle on the pediatric hip locking plate system in proximal femoral osteotomy in pediatric patients having DDH with an aberrant femoral head and femoral angle. Under static compressive load conditions, the stresses of the screw and bone were examined as the screw spacing and angle changed. The spacing and angle of various screws were specifically considered as variables in this study based on the pile mechanism studied in civil engineering. As with the group pile mechanism, the tighter the sc

Establishment and Validation of a Novel Microgravity Simulation Platform for Ground-Based Animal Experiments.

Ground-based analog models, such as the hindlimb unloading (HU) technique, have been used for several decades in simulating microgravity effects on musculoskeletal studies. However, this model has seen limited technological advancement in several aspects. Here, the design and validation of the Microgravity Simulated Platform (MSP), a refined evolution of the classic HU model, is presented. The multipurpose engineered MSP apparatus is designed to overcome key limitations of existing models by enabling simultaneous study of a larger number of mice in compact space, with fewer lesions, less infla

A Prediction-Enhanced Polynomial Kalman Filter Using Higher-Order Predictive Representations for State Estimation.

The conventional Kalman filter operates primarily in the original first-order state-prediction space, which limits the explicit utilization of higher-order state-coupling and predictive statistical structures. To enlarge the candidate prediction space, this study proposes a Prediction-Enhanced Polynomial Kalman Filter (PEPKF). Through Kronecker augmentation, the original one-step prediction is extended to second-, third-, and higher-order polynomial representation spaces, introducing nonlinear internal predictive transformations while preserving the linear physical state-space model. The resul

This paper proposes an investigating SARS-CoV-2 inactivation on surfaces with UV-C LED irradiation using our in-house-developed ray-tracing simulator. The results are benchmarked with experiments and Zemax OpticStudio commercial software simulation to demonstrate our simulator's easy accessibility and high reliability. The tool can input the radiant profile of the flexible LED source and accurately yield the irradiance distribution emitted from an LED-based system in 3D environments. The UV-C operating space can be divided into the safe, buffer, and germicidal zones for setting up a UV-C LED s

Replica Exchange Molecular Dynamics: A Practical Application Protocol with Solutions to Common Problems and a Peptide Aggregation and Self-Assembly Example.

Protein aggregation is associated with many human diseases such as Alzheimer's disease (AD), Parkinson's disease (PD), and type II diabetes (T2D). Understanding the molecular mechanism of protein aggregation is essential for therapy development. Molecular dynamics (MD) simulations have been shown as powerful tools to study protein aggregation. However, conventional MD simulations can hardly sample the whole conformational space of complex protein systems within acceptable simulation time as it can be easily trapped in local minimum-energy states. Many enhanced sampling methods have been develo

A Method for Treating Significant Conformational Changes in Alchemical Free Energy Simulations of Protein-Ligand Binding.

Relative binding free energy (RBFE) simulation is a rigorous approach to the calculation of quantitatively accurate binding free energy values for protein-ligand binding in which a reference binder is gradually converted to a target binder through alchemical transformation during the simulation. The success of such simulations relies on being able to accurately sample the correct conformational phase space for each alchemical state; however, this becomes a challenge when a significant conformation change occurs between the reference and target binder-receptor complexes. Increasing the simulati

Efficient exploration of complex free energy landscapes by stepwise multi-subphase space metadynamics.

We present an efficient method based on an extension of metadynamics for exploring complex free energy landscapes (FELs). The method employs two-step metadynamics simulations. In the first step, rapid metadynamics simulations using broad and tall Gaussians are performed to identify a free energy pathway (FEP) connecting the two states of interest. The FEP is then divided into a series of independent subphase spaces that comprise selected discrete images of the system. Using appropriate collective variables (CVs) chosen according to the FEP, the accurate FEL of each subphase space is separately

Feasibility and Clinical Effectiveness of Three-Dimensional Printed Model-Assisted Nuss Procedure.

BACKGROUND: The Nuss procedure is a minimally invasive technique for correcting pectus excavatum. We hypothesized that three-dimensional (3D) simulation may shorten operation time and provide better morphologic outcome. This study aimed to demonstrate the feasibility of the 3D model-assisted Nuss procedure and to compare its potential benefits with those of the traditional Nuss procedure. METHODS: We simulated the targeted curvature, length, and planned intercostal space of a metallic bar, based on the preoperative chest computed tomographic images. After the use of a 3D printing technique, a

Computational fluid dynamics modeling of ventilation of confined-space manure storage facilities: applications.

Fatalities associated with entry into on-farm confined-space manure storage tanks occur each year The fatalities are due to asphyxiation or poisoning by exposure to high concentrations of hydrogen sulfide, methane, and carbon dioxide. Forced ventilation has been shown to be an effective way to reduce concentrations of these noxious gases to levels that are safe for human entry into these storage tanks. Hydrogen sulfide (H2S) was used as an indicator gas to investigate the effectiveness of forced ventilation strategies for eliminating the toxic and oxygen-deficient atmospheres in confined-space
