WDGTA: a wavelet-denoised graph attention framework for spatial transcriptomics deconvolution.

Spatial transcriptomics (ST) facilitates the spatial resolution of gene expression profiling; however, many widely used spot-based sequencing platforms capture transcripts from multiple neighboring cells at each location, producing mixed profiles that require accurate cell-type deconvolution. The wavelet-denoised graph attention framework for spatial transcriptomics deconvolution (WDGTA), a graph attention-based framework for ST cell-type deconvolution, was developed and validated on five datasets from two species and four organs. Through the integration of real with pseudo-ST spots, WDGTA int

Spatial transcriptomics profiling across tissue boundaries in the developing mouse brain.

Tissue boundaries preserve structural integrity and guide cell differentiation during development, despite constant stress from proliferation, cell death, and tissue deformation. To study gene regulation in these regions we developed REBOSEP, a workflow for analyzing spatial transcriptomics data to detect tissue boundaries and measure gene expression relative to boundary distance. REBOSEP uses hierarchical clustering to uncover shared regulatory patterns among genes, revealing highly diverse expression changes that can shift sharply across just a few cell layers. Using this approach, the study

Serval: A modular framework for decoding imaging based spatial transcriptomics data.

MOTIVATION: Imaging-based spatial transcriptomics technologies have opened new avenues for studying cellular organization and gene expression within intact tissues. However, the accuracy of downstream analyses depends critically on the decoding step that reconstructs barcodes from fluorescence patterns and maps them to gene identities. Despite a growing number of decoding methods, systematic benchmarking has been limited. RESULTS: Here, we introduce Serval, a modular framework for developing and benchmarking decoding methods across diverse spatial transcriptomics platforms. Serval separates k

ST2HE: enhancing spatial transcriptomics interpretability via virtual staining for histological annotation.

High-resolution spatial transcriptomics (HR-ST) technologies offer unprecedented insights into tissue architecture but lack standardized frameworks for histological annotation. We present ST2HE, a cross-platform generative framework that synthesizes virtual hematoxylin and eosin images directly from HR-ST data. ST2HE integrates nuclei morphology and spatial transcript coordinates using a one-step diffusion model, enabling histologically informative image generation across diverse tissue types and HR-ST platforms. Conditional and tissue-independent variants support both known and novel tissue c

Integrated single‑cell and spatial transcriptomics reveal the colorectal cancer microenvironment.

Colorectal cancer (CRC) is a malignancy with high global incidence and mortality rates, necessitating innovative approaches to decipher its biological characteristics and clinical behaviors. The integration of single-cell sequencing and spatial transcriptomics has emerged as a revolutionary tool in CRC research. Single-cell sequencing uncovers tumor heterogeneity and interaction networks, while spatial transcriptomics precisely maps the cellular distribution and tissue architecture within the tumor microenvironment (TME). This integrated approach has revealed spatially organized tumor-stroma-i

Insights from integrative spatial transcriptomics in sepsis-associated acute kidney injury.

Sepsis-associated acute kidney injury (SA-AKI) remains a frequent and life-threatening complication of sepsis, yet its pathophysiology is still not fully understood, owing to the complex interplay of immune, vascular and parenchymal responses. Closing this knowledge gap is essential for developing urgently needed targeted therapies. Although bulk and single-cell transcriptomics, as well as proteomic approaches, have advanced our understanding of the molecular mechanisms involved in SA-AKI, they lack the spatial context required to fully interpret tissue heterogeneity and microenvironmental cha

Decoding cardiac homeostasis and injury: the evolving landscape of spatial transcriptomics.

The heart is a structurally complex organ where function is intimately tied to the precise spatial organization of diverse cell types. While single-cell RNA sequencing (scRNA-seq) has revolutionized cardiovascular research by providing a high-resolution "parts list" of the heart, the requisite tissue dissociation destroys the critical spatial context of intercellular communication and microenvironmental niches. Spatial transcriptomics (ST) has emerged as a transformative technology that bridges this gap, enabling the mapping of gene expression back to its histological coordinates. This review

Fishing with two lines: a hybrid approach to spatial transcriptomics discovery.

Spatial transcriptomics faces a trade-off between the number of genes assayed and depth of per-gene sensitivity. We developed a "dual-chemistry" method that combines the high sensitivity of a 10x Genomics Xenium V1 custom panel (up to 480 genes) with the broad coverage of the Prime 5K panel (5,001 genes) on a single tissue section. This involved co-hybridizing Prime and V1 probes and sequentially running the V1 and Prime decoding chemistries. Applied to a human lung tissue microarray, we observed high concordance between the V1 and Prime chemistries when run independently (on serial sections)

Integrating AI-Based Digital Pathology with Spatial Transcriptomics for Deeper Insight.

Histopathology preserves tissue architecture, whereas spatial transcriptomics measures gene expression within its native spatial context. Integrating these modalities with artificial intelligence (AI) can link morphology to spatial molecular states and scale spatial discoveries to routine pathology cohorts. Early hematoxylin and eosin (H&E)-to-spatial models demonstrated the feasibility of local gene-expression prediction. However, transcriptome-wide reconstruction remains constrained by gene-specific predictability, molecular sparsity, image quality, platform heterogeneity, and limited genera

A categorization of spatial transcriptomics methods for cell-cell communication analysis.

Cell-cell communication (CCC) is involved in regulating cellular behavior in tissues. Spatial transcriptomics adds local context to gene expression, enabling more biologically grounded CCC inference than single-cell RNA-seq alone. Rapid method development has yielded diverse CCC methods, each addressing distinct biological questions through varied analytical frameworks. We review 33 recent methods and organize them into three categories: inference of communication networks at cell-type or single-cell resolution, modeling of microenvironment-driven transcriptional variability and regulatory mod

SECTOR: structural entropy-based learning of spatiotemporal organisation in spatial transcriptomics.

MOTIVATION: Spatial transcriptomics (ST) profiles gene expression in tissue context, enabling spatial domain detection. However, relatively few methods jointly recover discrete spatial domains and continuous within-section pseudotemporal trends in a single framework. Current spatiotemporal approaches often emphasise trajectory continuity to recover smooth progression-associated gradients, but this may blur neighbouring domain boundaries and reduce clustering accuracy. Conversely, specialised spatial clustering algorithms typically rely on external single-cell trajectory tools rather than provi

Single-Cell and Spatial Transcriptomics in Renal Injury and Fibrosis Research.

BACKGROUND: Kidney diseases, which are broadly classified into acute kidney injury (AKI) and chronic kidney disease (CKD), represent a significant and ongoing health burden in China and across the globe. AKI is a clinical syndrome marked by a rapid decline in renal function within 48 h due to diverse causes. Despite its high prevalence among hospitalized patients as a common complication, current therapeutic outcomes remain unsatisfactory. Therefore, a critical step toward resolving this issue is the precise identification of the specific cell types that drive renal regeneration during AKI rep

NicheDeSig: niche-aware deconvolution and adaptive signature analysis for spatial transcriptomics.

MOTIVATION: For spot-based spatial transcriptomics (ST), accurate cell-type deconvolution is essential for downstream analysis since each spot captures mixtures of multiple cell types. Meanwhile, spatial niches define distinct micro-environmental contexts, also salient for biological interpretation. However, existing deconvolution methods usually rely on fixed reference signatures or mapping single cells onto ST spots, without incorporating niche priors or modeling niche-dependent shifts. Consequently, existing methods remain focused on spot-level proportion estimation, with limited ability to

Spatial Transcriptomics and Mechanisms of Immune Checkpoint Inhibitor-Associated Interstitial Nephritis.

INTRODUCTION: Immune checkpoint inhibitor-associated acute interstitial nephritis (ICI-AIN) is the most common finding on histopathology among patients with ICI-associated acute kidney injury (ICI-AKI). Patients with ICI-AIN often have T cell-dominant infiltration of the kidney and high tissue levels of CXCR3 ligands such as CXCL9, 10, and 11; however, the mechanisms of inflammation in ICI-AIN are not well-understood. METHODS: We applied a subcellular spatial transcriptomics platform (Xenium Prime 5K) to compare the cellular composition of kidney biopsy tissue from patients with ICI-AIN with

Enhancing pan-cancer spatial transcriptomics at single-cell resolution with stPainter.

Subcellular spatial transcriptomics can resolve tissue architecture at cellular scale, but sparse gene panels and limited detection sensitivity constrain downstream analysis. Existing enhancement methods often require tissue-matched single-cell RNA sequencing (scRNA-seq) references and dataset-specific retraining. Here we show that stPainter, a conditional generative model pretrained on a pan-cancer scRNA-seq atlas, can enhance spatial transcriptomics data without matched references or retraining. Using a latent diffusion architecture guided by Stochastic Differential Equations (SDE), stPainte

Spatial transcriptomics reveals immune remodeling in lymph nodes of gastric adenocarcinoma.

Lymph node (LN) metastasis is a major determinant of prognosis in gastric cancer, yet the immune microenvironment of metastatic versus non-metastatic nodes remains incompletely defined. Spatial resolution of tumor-immune interactions may clarify mechanisms of immune escape associated with nodal progression. We performed compartment-resolved spatial transcriptomic profiling to characterize immune gene expression in gastric cancer LNs. Forty-seven formalin-fixed paraffin-embedded LNs from 13 patients with T2-T4, M0 gastric adenocarcinoma (N1-2: n = 7; N3: n = 6) were analyzed using the NanoStrin

SOAR elucidates biological insights and empowers drug discovery through spatial transcriptomics.

Spatial transcriptomics enables multiplex profiling of gene cellular expression and location within the tissue context. Although large volumes of spatial transcriptomics data have been generated, the lack of systematic curation and analysis limits biological discovery. We present Spatial transcriptOmics Analysis Resource (SOAR), a comprehensive spatial transcriptomics platform with 3461 uniformly processed samples across 13 species, 42 tissue types, and 19 different spatial transcriptomics technologies. Using SOAR, we found that CXCL16/SPP1 macrophage polarity characterizes the coordination of
