The Earth's estimated 1031 virions, primarily phages, significantly impact microbial ecosystems. Despite their abundance, viromes remain relatively understudied-particularly in domestic animals. While recent studies have described a dynamic commensal microbiome in mammalian uteri, no research has yet characterized the commensal virome in a mammalian uterus. In this study, we report for the first time the presence of a sparse, but diverse native virome in the equine uterus. The resulting virome database consists of 513 non-redundant viral genomes (> 2 kb). Taxonomic annotations revealed the pre

Haemaphysalis concinna is a prevalent tick vector in Northeastern China, exhibiting a broad host range and the capacity to transmit over 40 human pathogens. Although numerous virome studies have investigated this tick species in Northeastern China, individual-level viral prevalence, coinfection dynamics, and the host spectra of the harbored pathogenic viruses remain poorly characterized. In this study, we conducted metatranscriptomic sequencing combined with TaqMan-based real-time quantitative PCR (RT-qPCR) validation on individual ticks to systematically profile the RNA virome of 112 adult H.

Emerging tick-borne viruses are considered a significant public health threat. The understanding of the tick virome has been revolutionized by high-throughput meta-transcriptomic sequencing, and numerous novel pathogens have been unveiled. However, effective data integration and comparative analyses have been hindered by inconsistent research protocols. In response, standardized protocols are proposed, covering field surveys, sample processing, sequencing library construction, virus assembly, phylogenetic analysis, and classification, offering a unified framework for tick-virome research. Hospital-acquired pneumonia (HAP) is one of the most common nosocomial infections, leading to significant morbidity and mortality in critically ill patients. HAP is previously associated with dysbiosis of the microbiota. However, the composition of the lung virome and its role in HAP pathogenesis remain unclear. Here, we longitudinally analyze the endotracheal virome in 87 critically ill patients, including 48 with HAP. Within the virome dominated by Caudoviricetes, a decrease in viral beta-diversity toward a bacteriophage-dominated signature and a distinct viral-bacterial interactome is obser

The poultry industry is a major global source of animal protein but remains vulnerable to immunosuppressive viral infections that compromise bird health and productivity. This study evaluated five viral purification methods for metagenomic analysis of respiratory samples from broiler chickens in Santa Catarina, Brazil. Tracheal swabs from ten flocks (one per farm) were pooled, and 50 µL of a herpes simplex virus type 2 (HSV-2) and murine norovirus (MNV-1) mix was added as an internal positive control. The sample was centrifuged (2000 × g for 30 min), filtered (0.45 μm), and subjected to five p

Water buffalo (Bubalus bubalis) farming is increasing in many regions of the world due to the species' ability to thrive in environments where bovine cattle would struggle. Despite water buffaloes being known for their resistance to diseases, there is a lack of data about the diversity of the microbiome of the species. In this study, we examined the virome diversity in palatine tonsils collected from animals from the island of Marajó, northern Pará state, Brazil, which harbors the largest bubaline flock in the country. Tonsil fragments from 60 clinically healthy bubalines were randomly selecte

BACKGROUND: Haemaphysalis longicornis is drawing attentions for its geographic invasion, extending population, and emerging disease threat. However, there are still substantial gaps in our knowledge of viral composition in relation to genetic diversity of H. longicornis and ecological factors, which are important for us to understand interactions between virus and vector, as well as between vector and ecological elements.
RESULTS: We conducted the meta-transcriptomic sequencing of 136 pools of H. longicornis and identified 508 RNA viruses of 48 viral species, 22 of which have never been repor

In recent years, the interaction between the gut microflora and liver diseases has attracted much attention. The intestinal microflora is composed of bacteria, archaea, fungi and viruses. There are few studies on the intestinal virome, and whether it has a causal relationship with bacterial changes in the gut is still unclear. However, it is undeniable that the intestinal virome is also a very important portion of the blueprint for the development of liver diseases and the diagnosis and therapeutic modalities in the future.

BACKGROUND & AIMS: The gut virome includes eukaryotic viruses and bacteriophages that can shape the gut bacterial community and elicit host responses. The virome can be implicated in diseases, such as irritable bowel syndrome (IBS), where gut bacteria play an important role in pathogenesis. We provide a comprehensive and longitudinal characterization of the virome, including DNA and RNA viruses and paired multi-omics data in a cohort of healthy subjects and patients with IBS.
METHODS: We selected 2 consecutive stool samples per subject from a longitudinal study cohort and performed metagenomi

Immunoglobulin A (IgA) is the dominant antibody found in our mucosal secretions and has long been recognized to play an important role in protecting our epithelium from pathogens. Recently, IgA has been shown to be involved in gut homeostatic regulation by 'recognizing' and shaping our commensal microbes. Paradoxically, yet selective IgA-deficiency is often described as asymptomatic and there is a paucity of studies only focused on the mice and human gut microbiome context fully ignoring other niches of our body and our commensal viruses. Here, we used as a model the human oral cavity and empl

Periodontal disease is a microbially-mediated inflammatory disease of tooth-supporting tissues that leads to bone and tissue loss around teeth. Although bacterially-mediated mechanisms of alveolar bone destruction have been widely studied, the effects of a polymicrobial infection on the periodontal ligament and microbiome/virome have not been well explored. Therefore, the current investigation introduced a new mouse model of periodontal disease to examine the effects of a polymicrobial infection on periodontal ligament (PDL) properties, changes in bone loss, the host immune response, and the m

The golden orb-weaver spider Nephila clavipes, known for its sexual size dimorphism, is abundant and widespread in the New World. The first annotated genome of orb-weaver spiders, exploring N. clavipes, has recently been reported. The study, focused primarily on the diversity of silk specific genes, shed light into the complex evolutionary history of spiders. Furthermore, a robust transcriptome analysis provided a massive resource for N. clavipes RNA survey. Here, I present evidence of viral sequences corresponding to the first 10 extant virus species associated to N. clavipes and indeed, neph

The human gastrointestinal tract is home to a diverse community of microorganisms from all domains of life, collectively referred to as the gut microbiome. While gut bacteria have been studied extensively in relation to human host health and physiology, other constituents remain underexplored. This includes the gut virome, the collection of bacteriophages, eukaryotic viruses, and other mobile genetic elements present in the intestine. Like gut bacteria, the gut virome has been causatively linked to human health and disease. However, the gut virome is substantially more difficult to characteriz

Gastrointestinal (GI) cancers remain a significant global health challenge. For decades, research has concentrated on the bacterial microbiome's role in tumour development, largely neglecting the important roles of the non-bacterial kingdoms, including mycobiome (fungi), the virome (viruses), and archaeome (archaea). These elements represent an underexplored and crucial "dark matter" of the microbiome. This review aims to systematically summarize current evidence on the compositional alterations of viruses, fungi, and archaea across the major types of GI cancer, including colorectal, hepatocel

The gut virome is emerging as a key contributor to host physiology, yet it remains underexplored relative to the gut bacteriome. Despite comprehensive viral catalogs for the human gut, comparable resources for mice, the principal model organism in biomedical research, remain lacking, limiting our understanding of virome-host interactions and their implications for host health and disease. Here, we present Mouse Reference Gut Virome (MRGV), a comprehensive catalog comprising 109,778 viral genomes with ≥50% completeness and representing 28,824 species, expanding known mouse gut viral diversity b

The gut virome, comprising bacteriophages and eukaryotic viruses, represents a complex and dynamic component of the intestinal microbiome whose functional significance has long been underestimated. Emerging evidence highlights the gut virome as a pivotal modulator of the host immune system, particularly in regulating the balance and function of regulatory T cells (Tregs), which are essential for maintaining immune homeostasis. This review distinguishes two mechanistic axes by which the virome influences Tregs: (i) an indirect 'virome-bacteriome-metabolite-Treg axis', and (ii) a direct 'viral p

Culinary rhubarb (Rheum spp.) comprises herbaceous perennials that are primarily clonally propagated. Like other asexually reproduced crops, rhubarb is vulnerable to virus transmission, but its virome remains poorly characterized. In April 2024, foliar virus-like symptoms including chlorotic and necrotic leaf spots, chlorosis, and stunting were observed on cultivar 'Kerwin' in the rhubarb collection at Cornell AgriTech in Geneva, NY. Symptomatic leaf tissue tested positive for tomato ringspot virus (ToRSV) in double antibody sandwich enzyme-linked immunosorbent assay using specific antibodies.

Ticks are important vectors for zoonotic viruses and other pathogens, and pose a significant risk to public health due to their global distribution and ability to circulate between vertebrate species. Surveillance of tick viromes can act as a warning system to detect and monitor the circulation of local pathogenic virus variants and the risk of zoonotic outbreaks, but this approach remains underused. We collected 58 Rhipicephalus microplus adults from cattle in Buea, Cameroon, with an additional 9 clusters of eggs produced after capture. RNA was extracted from the eggs and the heads of the adu
