Enhancing protein expression in humans through codon optimization with transformer and contrastive learning.

Following the success of COVID-19 vaccines and therapies, mRNA-based therapeutics have attracted significant attention. Codon optimization is crucial for improving translation efficiency and mRNA stability, both of which are necessary for developing effective mRNA vaccines and drugs. Traditional approaches often rely on codon usage tables and other frequency-based heuristics, which neglect sequence context and show limited scalability. We introduce COformer, a deep learning framework for codon optimization that captures codon-level features related to protein expression in Homo sapiens cells.

Essentiality and dynamic expression of the human tRNA pool during viral infection.

Human viruses rely on host translation resources, including the cellular tRNA pool, because they lack tRNA genes. Using tRNA sequencing, we profiled mature tRNAs during infections with human cytomegalovirus (HCMV) and SARS-CoV-2. HCMV-induced alterations in mature tRNA levels were predominantly virus-driven, with minimal influence from the cellular immune response. Certain post-transcriptional modifications, correlated with tRNA stability, were actively manipulated by HCMV. By contrast, SARS-CoV-2 caused minimal changes in mature tRNA levels or modifications. Comparing viral codon usage with p

Divergent host adaptation in Marburg virus: a hypothesis-generating framework for prioritizing non-traditional reservoirs.

BACKGROUND: Although Rousettus aegyptiacus is the primary natural reservoir of Marburg virus (MARV), recent atypical outbreaks and viral genomic diversification suggest a highly complex host-pathogen ecology. Here, we systematically evaluated the molecular homologies between MARV and diverse mammalian taxa to identify putative reservoir hosts and guide targeted surveillance. METHODS: A multi-dimensional molecular characterization of the Marburg virus (MARV) genome was performed using an integrative suite of computational approaches. Distant sequence homology was interrogated via BLAST in conj

Characteristics, comparative genomics, and phylogenetic analysis of the chloroplast genome of Rosaplatyacantha.

OBJECTIVE: As a new LncRNA, anti-differentiated non-coding RNA (DANCR) plays an important role in tumorigenesis and development, and its molecular mechanism in osteosarcoma is unclear. In this study, by investigating osteosarcoma tissue and cells, we explored the molecular mechanism by which lncRNA DANCR regulates the occurrence and development of osteosarcoma by targeting the miR-149 / MSI2 axis. PATIENTS AND METHODS: In this study, osteosarcoma tissues and adjacent tissues in 109 patients were collected, and the relative expression of DANCR was detected by qPCR. The correlation between DANC

A giant virus forms a specialized subcellular environment within its amoeba host for efficient translation.

Many eukaryotic viruses, including amoeba-infecting mimiviruses, have codon usage that deviates from their hosts. However, codon usage patterns that align with the cellular tRNA pool enable efficient translation. How these viruses cope with the mismatch between tRNA supply and demand is unclear. Here we show that Acanthamoeba polyphaga mimivirus (APMV) generates a subcellular area to translate viral mRNAs. tRNA sequencing showed that the tRNA pool was not substantially altered during the infection, even though the virus encodes tRNA genes. Using in situ labelling, we found that viral mRNAs and

Transcripts enriched in codons that trigger P-site tRNA-mediated mRNA decay possess stable mRNA.

Synonymous codon usage significantly influences mRNA stability in yeast by guiding mRNA decay during translation. The CCR4-NOT complex is central to this process, interacting with ribosomes when the A and E sites are unoccupied, a state that arises when a nonoptimal codon with low tRNA availability is at the A site. This triggers recruitment of decay factors, reducing the stability of transcripts enriched in such codons. In humans, codon-mediated mRNA decay is less well-understood. Recent research has identified a related but distinct mechanism called P-site tRNA-mediated decay (PTMD). Unlike

CHIKV infection reprograms codon optimality to favor viral RNA translation by altering the tRNA epitranscriptome.

Ample evidence indicates that codon usage bias regulates gene expression. How viruses, such as the emerging mosquito-borne Chikungunya virus (CHIKV), express their genomes at high levels despite an enrichment in rare codons remains a puzzling question. Using ribosome footprinting, we analyze translational changes that occur upon CHIKV infection. We show that CHIKV infection induces codon-specific reprogramming of the host translation machinery to favor the translation of viral RNA genomes over host mRNAs with an otherwise optimal codon usage. This reprogramming was mostly apparent at the endop

Complete mitogenomes of two major dengue vectors Aedes aegypti and Aedes albopictus from Bangladesh: Insights from comparative genomics with global mitogenome diversity and phylogenetics.

Aedes aegypti and Aedes albopictus are the most competent vectors of multiple human arboviral diseases, posing a global public health concern, particularly in Bangladesh. While there are numerous genomic resources available worldwide, the genomic resources from Southeast Asian countries are scarce. Current study reported the first characterization of the complete mitochondrial (mt) genomes of Ae. aegypti and Ae. albopictus from Bangladesh. The circular mitogenomes are 16,662 bp and 16,585 bp in size, with AT contents of 79.02% and 78.81%, respectively. Both mitogenomes contain all 37 functiona

Transcription factor gene GATA2: Association of leukemia and nonsynonymous to the synonymous substitution rate across five mammals.

GATA2 gene encodes a member of the GATA family of zinc-finger transcription factors that play a pivotal role during the transition of primitive blood forming cells into white blood cells. Mutation in GATA2 results in the loss of function or even gain of function, including abnormal proliferation of white blood cells that may predispose to acute myeloid leukemia. Our results showed that the codon usage in GATA2 has been influenced by GC mutation bias where nature has highly favored fourteen most over represented codons but disfavored the ATA codon across five mammals. Purifying natural selectio

Mutability and hypermutation antagonize immunoglobulin codon optimality.

The efficacy of antibody responses is inherently linked to paratope diversity, as generated through V(D)J recombination and somatic hypermutation. Despite this, it is unclear how genetic diversification mechanisms evolved alongside codon optimality and affect antibody expression. Here, we analyze germline immunoglobulin (IG) genes, natural V(D)J repertoires, serum IgG, and monoclonal antibody (mAb) expression through the lens of codon optimality. Germline variable genes (IGVs) exhibit diverse optimality that is inversely related to mutability. Hypermutation deoptimizes heavy-chain (IGH) VDJ re

Sequence analysis of SARS-CoV-2 genome reveals features important for vaccine design.

As the SARS-CoV-2 pandemic is rapidly progressing, the need for the development of an effective vaccine is critical. A promising approach for vaccine development is to generate, through codon pair deoptimization, an attenuated virus. This approach carries the advantage that it only requires limited knowledge specific to the virus in question, other than its genome sequence. Therefore, it is well suited for emerging viruses, for which we may not have extensive data. We performed comprehensive in silico analyses of several features of SARS-CoV-2 genomic sequence (e.g., codon usage, codon pair us

Prediction of the effects of the top 10 synonymous mutations from 26645 SARS-CoV-2 genomes of early pandemic phase.

BACKGROUND: The emergence of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) had led to a global pandemic since December 2019. SARS-CoV-2 is a single-stranded RNA virus, which mutates at a higher rate. Multiple works had been done to study nonsynonymous mutations, which change protein sequences. However, there is little study on the effects of SARS-CoV-2 synonymous mutations, which may affect viral fitness. This study aims to predict the effect of synonymous mutations on the SARS-CoV-2 genome. METHODS: A total of 26645 SARS-CoV-2 genomic sequences retrieved from Global Initiative

Fowl adenovirus strains 1/A and 11/D isolated from birds with reovirus infection.

Inclusion body hepatitis (IBH) is, in some cases, a fatal disease affecting fowl by adenovirus strains which are subdivided into 5 species (A-E). In the current study, we investigated sequences from the Loop L1 region of the hexon gene of sequences of adenovirus field stains 1/A and 11/D isolated from a poultry flock co-infected with IBH and avian reoviruses ARVs. In early 2021, an epidemiologic survey highlighted the coinfection adenoviruses with other viruses (orthoreovirus infection) as being particularly deleterious within the poultry industry. Here, we investigated the Loop L1 HVR1-4 regi

Genome variability and capsid structural constraints of hepatitis a virus.

The number of synonymous mutations per synonymous site (K(s)), the number of nonsynonymous mutations per nonsynonymous site (K(a)), and the codon usage statistic (N(c)) were calculated for several hepatitis A virus (HAV) isolates. While K(s) was similar to those of poliovirus (PV) and foot-and-mouth disease virus (FMDV), K(a) was 1 order of magnitude lower. The N(c) parameter provides information on codon usage bias and decreases when bias increases. The N(c) value in HAV was about 38, while in PV and FMDV, it was about 53. The emergence of 22 rare codons in front of 8 in PV and 7 in FMDV was

Coronaviruses reprogram the tRNA epitranscriptome to favor viral protein expression.

Coronaviruses genomes are enriched in suboptimal A- and U-ending codons, which are typically associated with reduced translation efficiency due to limited cognate tRNA availability. How coronavirus efficiently express their proteins despite this limitation remains unclear. By analyzing their codon usage, we identify four tRNA modifications-inosine (I), queuosine (Q), 5-methylcarboxymethyluridine/ 5-methylcarboxymethyl-2-thiouridine (mcm5U/mcm5s2U), and 5-methylcytidine/ 5-formylcytidine (m5C/f5C)-as essential for decoding their suboptimal codons. Notably, SARS-CoV-2 and HCoV-OC43 infections, r

Molecular target analysis of stearoyl-CoA desaturase genes of protozoan parasites.

Protozoan parasites can synthesize polyunsaturated fatty acids. They possess stearoyl-CoA desaturase to convert stearate into oleate and linoleate. Stearoyl-CoA desaturase are the key enzymes required for the synthesis of unsaturated fatty acids. It seems attractive to evaluate the possibility of using unsaturated fatty acid biosynthesis pathways as drug targets. In this study, the authors investigate codon usage bias, base composition variations and protein sequence in ten available complete stearoyl-CoA desaturase gene sequences from Toxoplasma gondii, Neospora caninum etc. The results show

Evolution of monkeypox virus from 2017 to 2022: In the light of point mutations.

Monkeypox virus (MPXV) causing multi-country outbreak-2022 is related to viruses caused outbreak-2017-2018 in West Africa. Still not fully understood which proteins of the MPXV discovered in Nigeria in 2017 have mutated through different lineages to the extent that it could cause a multi-country outbreak in 2022; similarly, codon usage bias, host adaptation indices, and the role of selection or mutation pressure in the mutated genes are also not fully studied. Here we report that according to the available sequence data this monkeypox virus acquires point mutations in multiple proteins in each

Comparative analysis of evolutionary modes in Mc1r coat color gene in wild mice and mustelids.

Sequences from ten species of Mus (Rodentia, Muridae) of the melanocortin-1 receptor (Mc1r) gene (945 bp), which plays a key role in coat color determination, were compared with an existing Mc1r dataset (ca. 498 bp) from 12 species of Mustela and Martes (Carnivora, Mustelidae). The dN/dS ratio (omega) was estimated at 0.19 for Mus and 0.35 for the mustelids, using a likelihood-based one-ratio model with empirical codon frequencies. Running the model with equal codon frequencies gave a dramatic increase in omega for the mustelids (1.02) but not for Mus (0.31), indicating stronger codon usage bi

VeloHARMO: a deep learning framework for mRNA coding sequence generation and design via translation velocity harmonization.

Heterologous gene expression often results in suboptimal protein yield or activity, potentially influenced by differences in translation dynamics between native and host organisms. Conventional mRNA design approaches based on codon usage frequency can improve expression efficiency. However, codon usage frequency alone does not necessarily reflect codon-level translation velocity. Here, we present VeloHARMO, a computational framework for mRNA coding sequence design based on translation velocity harmonization. VeloHARMO combines organism-specific deep learning models trained on Ribo-seq data wit
