Eukaryotic DNA repair: glimpses through the yeast Saccharomyces cerevisiae.

Eukaryotic cells are able to mount several genetically complex cellular responses to DNA damage. The yeast Saccharomyces cerevisiae is a genetically well characterized organism that is also amenable to molecular and biochemical studies. Hence, this organism has provided a useful and informative model for dissecting the biochemistry and molecular biology of DNA repair in eukaryotes.

Gastrointestinal histoplasmosis in a hepatitis C-infected individual.

Gastrointestinal histoplasmosis is a rare manifestation of this fungal infection, typically identified in immunocompromised patients, such as those with HIV/AIDS. Here, we report a case of disseminated histoplasmosis with gastrointestinal involvement in a Hepatitis C-infected patient. The fungal agent was confirmed to be Histoplasma capsulatum by a DNA probe assay performed on a bone marrow sample. We propose that this fungal disease should be kept on the differential of patients infected with the Hepatitis C virus, as it has been reported to have numerous damaging effects on the adaptive immu

Molecular probes for the detection of pathogenic fungi in the presence of human tissue.

Four primer systems, amplifying fragments of the gene coding for the small ribosomal subunit (18S rRNA) were characterised with pure cultures of 65 medically relevant fungal species plus two mushrooms. A primer cocktail (TR1/CA1-TR2/AF2) amplified 59 of 67 fungal species; the universal fungal primer 1 (UF1) in combination with the eukaryotic primers S3 or EU1 amplified 64 and 65 of 67 fungal species, respectively. The design of an additional primer (RZY1) enabled the amplification of the missing members of the zygomycetes. The primer systems amplified all the medically relevant fungi tested. T

Genome-wide transcriptional profiling identifies HNV1 as a hydroxyurea-responsive negative regulator of virulence in Candida albicans.

Precise DNA replication is essential for maintaining genomic stability, ensuring cellular homeostasis and faithful genetic transmission. Nevertheless, intrinsic and extrinsic factors frequently compromise replication fidelity, leading to replication stress-induced genomic instability, a potential contributor to pathogen virulence. In the fungal pathogen Candida albicans, the global transcriptomic adaptations underpinning the replication stress response and their potential contributions to fungal pathogenicity remain poorly understood. This study employed genome-wide RNA sequencing to map trans

Evaluation of a PCR-based lateral flow device for detecting Aspergillus and Candida species from clinical specimens.

OBJECTIVES: The diagnosis of invasive fungal diseases (IFDs) is time consuming and lacks sensitivity. In this research a rapid and easy to use immunochromatography-based DNA biosensor system was developed to detect Candida and Aspergillus pathogens at genus level, while specifically detecting Candida glabrata, Candida krusei and Aspergillus terreus. This system combines multiplex PCR with a lateral flow assay (LFA) dipstick. METHODS: Three separate multiplexed PCR reactions were designed together with a testing algorithm, using biotin, digoxigenin and Tamra fluorophore-labelled fungal interna

Distribution of incompatibility factors in natural populations of Hypsizygus marmoreus in Japan.

Hypsizygus marmoreus (bunashimeji in Japanese) is a major cultivated edible mushroom in Japan. Characterizing its mating incompatibility factors in natural populations is essential for improving breeding efficiency. In this study, 71 wild isolates of H. marmoreus collected from different regions in Japan were analyzed to determine the composition and distribution of incompatibility factors. Mating tests using tester monokaryotic strains identified 82 cases of monokaryons that were carrying different alleles at both the A and B mating locus, whereas another 60 factors were shared among isolates

Protocol to identify genes important for Candida albicans fitness in diverse environmental conditions using pooled bar-seq screening approach.

Identifying genes important for fitness in Candida albicans advances our understanding of this important pathogen of humans. Here, we present a functional genomics approach for assessing fitness through the quantification of strain-specific barcodes. We describe steps for library preparation, propagation of strains, genomic DNA extraction, amplification of barcodes, and sequencing. We then detail the computational analysis of data to determine effect size and statistical significance. For complete details on the use and execution of this protocol, please refer to Xiong et al.1.

DNA Sequencing to Evaluate Nail Pathogens: An Investigation into Bacteria and Fungi.

BACKGROUND: It is well established and accepted that fungi are a major contributing factor in nail dystrophy. It has also been recognized that bacteria play a crucial role in onycholysis. However, the bacteria and fungi that can be grown on culture media in the laboratory are only a small fraction of the total diversity that exists in nature. Contemporary studies have revealed that fungi and bacteria often form physically and metabolically interdependent consortia that harbor properties and pathogenicity distinct from those of their individual components. Metagenomic DNA "shotgun" sequencing h

Fungal infection in a patient with multiple sclerosis.

Multiple sclerosis (MS) is a chronic, inflammatory disease of the central nervous system, whose causes are still unknown. We have proposed that MS, as well as some ophthalmologic diseases, are associated with fungal infection. In the present study, we closely monitored a patient with MS over a three-year period. Antibodies against different Candida spp. were detected in peripheral blood serum, although the titer of these antibodies fluctuated. The presence of fungal macromolecules, such as proteins, polysaccharides, and DNA, was also tested. In several sera samples, antigens related to C. fama

A fungal ball within a maxillary sinus with dental root canal filler and rare fungal propagules.

A fungal ball of a maxillary sinus sometimes includes dental treatment-related foreign material because the sinus is close to the root of the upper teeth. We present a case of right maxillary sinus fungal ball with a gutta-percha point, a dental root canal filler. X-ray analysis of the foreign material in the paraffin section of the fungal ball successfully detected zinc, sulfur, and barium, all of which were constituents of the gutta-percha point. The gutta-percha point might have facilitated the formation of the fungal ball through disruption of the sinus-clearing mechanism. Another interest

Alzheimer's disease after mild traumatic brain injury.

Velvet regulators, characterized by a conserved velvet domain, function as central hubs that coordinately govern fungal development, secondary metabolism, stress adaptation, and pathogenicity. The velvet domain is organized into an N-terminal DNA-binding region of approximately 30 amino acids and a C-terminal dimerization region of approximately 100 amino acids. In this study, Aspergillus nidulans VelB was used as a paradigm to systematically dissect the velvet DNA-binding region. The three arginine residues R71, R80, and R81 in the N-terminal velvet domain that are indispensable for VelB func

An inducible tool for random mutagenesis in Aspergillus niger based on the transposon Vader.

The ascomycete Aspergillus niger is widely used in the biotechnology, for instance in producing most of the world's citric acid. It is also known as a major food and feed contaminant. While generation of gene knockouts for functional genomics has become feasible in ku70 mutants, analyzing gene functions or metabolic pathways remains a laborious task. An unbiased transposon-based mutagenesis approach may aid this process of analyzing gene functions by providing mutant libraries in a short time. The Vader transposon is a non-autonomous DNA-transposon, which is activated by the homologous tan1-tr

Allolecanicillium elzae gen. et sp. nov. (Cordycipitaceae): revised taxonomy with new combinations, its entomopathogenicity and mass production.

In a previous study, an isolate identified as Akanthomyces sensu lato, obtained from the citrus blackfly Aleurocanthus woglumi in Brazil, was shown to be pathogenic towards its host. Phylogenetic evidence indicated that this isolate belongs to a new taxon. This study aimed to describe this new taxon based on both morphological and molecular phylogenetic markers, to assess its potential for the biological control of the conehead termite (Nasutitermes corniger) and the citrus orthezia (Praelongorthezia praelonga) and to evaluate substrates for the mass production of this fungus. Phylogenomic systematics of Lanmaoa (Boletaceae) reveals cryptic diversity, resolves global evolutionary relationships, and suggests a novel psychoactive lineage.

The genus Lanmaoa is a globally distributed, economically important group of mushroom-forming fungi in the family Boletaceae containing edible and psychoactive species. Despite the growing interest in its hallucinogenic properties, the fundamental systematics of this genus remains poorly resolved due to limited taxon sampling and limited genetic characterization. This study combines a comprehensive sampling of all Lanmaoa species, including 21 type specimens, with whole genome sequencing of 53 specimens. A phylogeny of Lanmaoa is generated based upon an alignment of 1515 single-copy orthologs

A novel Cryphonectria species (Cryphonectriaceae, Diaporthales) discovered on Eucalyptus, including insights into the mating biology of the genus.

The Cryphonectriaceae (Diaporthales, Ascomycota) accommodates numerous important fungal pathogens that cause branch and stem canker diseases on woody plants worldwide. These include, for example, Cryphonectria (Cry.) parasitica, the causal agent of chestnut blight, which caused the near eradication of the American chestnut (Castanea dentata) in North America. The profound ecological and economic impact of Cry. parasitica has prompted considerable research interest in the diversity, biology, and pathogenicity of other species in the Cryphonectriaceae globally.
