Semantic Harmonization Workflow of Health Data: Application in the Post-COVID Network Netherlands.

Semantic interoperability in multi-source health datasets is a key barrier to data integration and reuse in biomedical research. FAIR principles promote standardization, but operationalizing them for heterogeneous clinical and patient-reported data remains challenging. We introduced a structured workflow that yields metadata-rich codebooks to support semantic interoperability. It integrates manual curation, expert-driven semantic annotation using biomedical ontologies and contextual suffixes for measurement nuances. The workflow was applied to the Post-COVID Network Netherlands (PCNN) dataset.

aBiofilm: a resource of anti-biofilm agents and their potential implications in targeting antibiotic drug resistance.

Biofilms play an important role in the antibiotic drug resistance, which is threatening public health globally. Almost, all microbes mimic multicellular lifestyle to form biofilm by undergoing phenotypic changes to adapt adverse environmental conditions. Many anti-biofilm agents have been experimentally validated to disrupt the biofilms during last three decades. To organize this data, we developed the 'aBiofilm' resource (http://bioinfo.imtech.res.in/manojk/abiofilm/) that harbors a database, a predictor, and the data visualization modules. The database contains biological, chemical, and stru

Landmark Recognition Beyond Curated Benchmarks: Cross-Domain Evaluation of a Multi-Threshold Selective YOLO11 Ensemble on User-Generated Imagery, with a Zero-Shot Multimodal LLM Baseline.

Landmark recognition for smart tourism is usually validated on curated benchmark images. In deployment, however, the classifier must handle user-generated photographs whose viewpoint, lighting, resolution, occlusion, and compression differ sharply from curated data. This paper evaluates a previously published multi-threshold enhancement and selective YOLO11n-cls ensemble under this shift, and provides a preliminary zero-shot comparison of three general-purpose multimodal large language models (MLLMs) on the same task. To measure the shift, we build Samarkand v2-SNS, a 300-image out-of-distribu

The Cancer Epitope Database and Analysis Resource (CEDAR): current capabilities and future directions.

Cancer epitopes, the molecular structures recognized by T and B cells at the tumor interface, are central to understanding antitumor immunity and developing immunotherapies. Yet despite the rapid growth of cancer immunology data, a comprehensive, continuously updated, and accessible resource for cancer epitope data has been lacking. The Cancer Epitope Database and Analysis Resource (CEDAR, cedar.iedb.org) was established in 2021 to fill this gap, providing curated experimental epitope data alongside a suite of cancer-specific computational tools for epitope prediction and analysis. Built on th

Using whole genome scores to compare three clinical phenotyping methods in complex diseases.

Genome-wide association studies depend on accurate ascertainment of patient phenotype. However, phenotyping is difficult, and it is often treated as an afterthought in these studies because of the expense involved. Electronic health records (EHRs) may provide higher fidelity phenotypes for genomic research than other sources such as administrative data. We used whole genome association models to evaluate different EHR and administrative data-based phenotyping methods in a cohort of 16,858 Caucasian subjects for type 1 diabetes mellitus, type 2 diabetes mellitus, coronary artery disease and bre

An in vivo microscopy dataset for the characterization of leukocyte death.

Recent advancements in intravital microscopy have enabled the study of cell death in vivo under various experimental conditions, such as infection and cancer. However, the limited throughput of this technology, together with a lack of openly accessible datasets, affects the development of algorithms for the automatic detection and characterization of cell death, which in turn require the integration of extensive and curated datasets. To address these needs, we present a curated dataset of microscopy videos depicting the death of neutrophils, eosinophils, and dendritic cells, acquired in the sp

GenomeGraphR: A user-friendly open-source web application for foodborne pathogen whole genome sequencing data integration, analysis, and visualization.

Food safety risk assessments and large-scale epidemiological investigations have the potential to provide better and new types of information when whole genome sequence (WGS) data are effectively integrated. Today, the NCBI Pathogen Detection database WGS collections have grown significantly through improvements in technology, coordination, and collaboration, such as the GenomeTrakr and PulseNet networks. However, high-quality genomic data is not often coupled with high-quality epidemiological or food chain metadata. We have created a set of tools for cleaning, curation, integration, analysis

MCC: automated mass and charge curation at the genome scale applied to C. tuberculostearicum.

For many years, antibiotics reliably protected mankind against bacterial infections, including the respiratory tract colonizer Corynebacterium tuberculostearicum. However, the spread of antimicrobial resistance necessitates the search for new treatment options, where the microbiota may play a crucial role. One way to investigate the complex nature of bacteria and their interactions with human hosts or microbiota is through genome-scale metabolic models (GEMs). Constructing GEMs is labor-intensive and time-consuming. We introduce the Python package Mass and Charge Curation (MCC), which implemen

Response to "Caution: Fundamental data quality issues underlying intelligent prediction of enzyme optimal pH".

We respond to concerns regarding fundamental data quality issues in datasets used for machine learning prediction of enzyme optimal pH (pHopt). We re-examined six questioned protein entries by tracing their annotated pH values to the original literature. Our analysis confirmed substantial discrepancies for several entries, including incorrect experimental values, misassigned protein identities, and proteins lacking the reported catalytic activity, whereas one entry was consistent with the literature. These findings support the need for rigorous verification of biochemical data underlying predi

Gene2Phenotype: A Database of Structured Human Monogenic Diseases and Pathomechanisms.

To facilitate both disease research and personalised medicine, there is an urgent need for accessible, structured data models describing the molecular basis of genetically determined disease. Gene2Phenotype is a database of expert-curated monogenic gene-disease associations, which was established in 2012 to enable efficient prioritisation of likely diagnostic genomic variants. Initially focused on developmental disorders, it has since been extended to support cardiac, eye, skeletal and skin disorders and germline cancer predisposition. We have redesigned and extended Gene2Phenotype, which now

Construction of lumped-parameter cardiovascular models using the CellML language.

Lumped-parameter models are widely used by cardiovascular researchers in the analysis of the circulatory dynamics. However, portability and model exchange have always been a problem, with different researchers implement the model differently. To improve the situation, in this study, a group of lumped-parameter cardiovascular system models with different levels of complexity have been implemented using the CellML mark-up language. The models have been curated and made publicly available in the CellML model repository, and the purpose of this paper is to provide further technical details to supp

A curated resource of chemolithoautotrophic genomes and marker genes for CO₂ fixation pathway prediction.

Autotrophic CO₂ fixation is a fundamental metabolic process that enables microorganisms to inhabit carbon-limited environments. Multiple pathways mediate this process, with variants distributed across diverse taxa and some genes shared among pathways, making their identification from genomic data challenging. Here, we present a curated resource comprising pathway-specific KEGG Orthology marker genes and a lightweight, rule-based tool AutoFixMark for predicting the presence of seven known CO₂ fixation pathways in microbial genomes. To support marker gene identification and benchmarking, we comp

Copy number variation in the human Y chromosome in the UK population.

We have assessed copy number variation (CNV) in the male-specific part of the human Y chromosome discovered by array comparative genomic hybridization (array-CGH) in 411 apparently healthy UK males, and validated the findings using SNP genotype intensity data available for 149 of them. After manual curation taking account of the complex duplicated structure of Y-chromosomal sequences, we discovered 22 curated CNV events considered validated or likely, mean 0.93 (range 0-4) per individual. 16 of these were novel. Curated CNV events ranged in size from <1 kb to >3 Mb, and in frequency from 1/411
