Harnessing male germline epigenomics for the genetic improvement in cattle.

Sperm is essential for successful artificial insemination in dairy cattle, and its quality can be influenced by both epigenetic modification and epigenetic inheritance. The bovine germline differentiation is characterized by epigenetic reprogramming, while intergenerational and transgenerational epigenetic inheritance can influence the offspring's development through the transmission of epigenetic features to the offspring via the germline. Therefore, the selection of bulls with superior sperm quality for the production and fertility traits requires a better understanding of the epigenetic mec

Epigenetics/Epigenomics and Prevention of Early Stages of Cancer by Isothiocyanates.

Cancer is a complex disease and cancer development takes 10-50 years involving epigenetics. Evidence suggests that approximately 80% of human cancers are linked to environmental factors impinging upon genetics/epigenetics. Because advanced metastasized cancers are resistant to radiotherapy/chemotherapeutic drugs, cancer prevention by relatively nontoxic chemopreventive "epigenetic modifiers" involving epigenetics/epigenomics is logical. Isothiocyanates are relatively nontoxic at low nutritional and even higher pharmacologic doses, with good oral bioavailability, potent antioxidative stress/ant

A genomic and epigenomic lens into the biology of acute lymphoblastic leukaemia.

Acute lymphoblastic leukaemia (ALL) is characterized by uncontrolled proliferation of lymphoid progenitor cells. Advances in genomic and epigenomic profiling have enabled the identification of over 40 molecular subtypes defined by distinct genetic drivers, transcriptional programmes and regulatory alterations. These insights have refined the classification, particularly of B cell precursor ALL (B-ALL) and are increasingly informing risk stratification, therapeutic decision-making and disease monitoring. By contrast, the classification of T cell ALL (T-ALL) has historically relied on immunophen

Epigenomic insights into the immune regulatory mechanism of GBP4L in poultry.

High-temperature environments induce heat stress in poultry, leading to compromised immune function and reduced disease resistance. In the Dexamethasone-induced stress-related immune suppression model in chickens, both transcriptomic and proteomic analyses revealed significantly low expression of GBP4L, highlighting its potential as a key target for combating stress. It is currently unclear whether GBP4L can alleviate the heat stress response in the body. We conducted this study to explore the role of GBP4L in stress resistance. First, to evaluate the role of GBP4L in immune function, we estab

Periconceptional and prenatal nutrition shapes the fetal epigenomic landscape.

Nutrition during pregnancy can influence fetal development and health across the lifespan. Prenatal nutrition is mechanistically linked to the epigenetic landscape because nutrients supply methyl groups and regulate microRNAs and proteins involved in epigenetic modifications. This review focuses on the epigenomic landscape in both the umbilical cord blood, as a window into fetal development, and in the placenta, as the master regulator of fetal nutrition. We highlight associations between the epigenome and nutrients found in prenatal multiple micronutrient supplements, including one carbon met

A Comprehensive narrative review of transcriptomics and epigenomics of gallbladder cancer.

Gallbladder cancer (GBC) is one of the quiet prevalent and aggressive biliary tract malignant neoplasms distinguished by significant cellular heterogeneity, metastatic activity, and a poor prognosis, with varied frequency worldwide. Most cases are detected incidentally while routine screening imaging or pathological investigation of cholecystectomy tissues and usually present with advanced disease. The surgical resection is usually done in the initial clinical stage having limited spread. Despite the surgical therapy, the death rate is significant. Furthermore, the molecular mechanisms affecti

Epigenomic signature of accelerated ageing in progeroid Cockayne syndrome.

Cockayne syndrome (CS) and UV-sensitive syndrome (UVSS) are rare genetic disorders caused by mutation of the DNA repair and multifunctional CSA or CSB protein, but only CS patients display a progeroid and neurodegenerative phenotype, providing a unique conceptual and experimental paradigm. As DNA methylation (DNAm) remodelling is a major ageing marker, we performed genome-wide analysis of DNAm of fibroblasts from healthy, UVSS and CS individuals. Differential analysis highlighted a CS-specific epigenomic signature (progeroid-related; not present in UVSS) enriched in three categories: developme

A Global Vista of the Epigenomic State of the Mouse Submandibular Gland.

The parotid, submandibular, and sublingual glands represent a trio of oral secretory glands whose primary function is to produce saliva, facilitate digestion of food, provide protection against microbes, and maintain oral health. While recent studies have begun to shed light on the global gene expression patterns and profiles of salivary glands, particularly those of mice, relatively little is known about the location and identity of transcriptional control elements. Here we have established the epigenomic landscape of the mouse submandibular salivary gland (SMG) by performing chromatin immuno

The Roles of Human DNA Methyltransferases and Their Isoforms in Shaping the Epigenome.

A DNA sequence is the hard copy of the human genome and it is a driving force in determining the physiological processes in an organism. Concurrently, the chemical modification of the genome and its related histone proteins is dynamically involved in regulating physiological processes and diseases, which overall constitutes the epigenome network. Among the various forms of epigenetic modifications, DNA methylation at the C-5 position of cytosine in the cytosine⁻guanine (CpG) dinucleotide is one of the most well studied epigenetic modifications. DNA methyltransferases (DNMTs) are a family of en

Air Pollution and the Epigenome: A Model Relationship for the Exploration of Toxicoepigenetics.

The field of toxicoepigenetics is rapidly emerging to provide new insights into the relationship between environmental factors, the epigenome, and public health. Toxicoepigenetic data have the potential to revolutionize our understanding of environmental exposure effects and susceptibility. Studies in recent years have demonstrated that exposure to air pollution alters epigenetic modification states; however, continued advancement of the field is limited by the intrinsic complexity of the epigenome and inherent limitations of different types of studies (epidemiological, clinical, and in vitro)

An epigenomic signature of postprandial hyperglycemia in peripheral blood leukocytes.

Postprandial hyperglycemia is known to be one of the earliest signs of abnormal glucose homeostasis associated with type 2 diabetes. This study aimed to assess clinical significance of a 1-h postprandial glucose level for the development of diabetes, and identify epigenetic biomarkers of postprandial hyperglycemia. We analyzed clinical data from the oral glucose tolerance tests for healthy subjects (n=4502). The ratio (Glu60/Glu0) of 1-h glucose levels to fasting glucose levels was significantly associated with an insulin sensitive index (QUICKI, quantitative insulin sensitivity check index) (

An integrative genomic and epigenomic approach for the study of transcriptional regulation.

The molecular heterogeneity of acute leukemias and other tumors constitutes a major obstacle towards understanding disease pathogenesis and developing new targeted-therapies. Aberrant gene regulation is a hallmark of cancer and plays a central role in determining tumor phenotype. We predicted that integration of different genome-wide epigenetic regulatory marks along with gene expression levels would provide greater power in capturing biological differences between leukemia subtypes. Gene expression, cytosine methylation and histone H3 lysine 9 (H3K9) acetylation were measured using high-densi

Ryder: Epigenome normalization using a two-tier model and internal reference regions.

MOTIVATION: Sequencing-based epigenomic profiling methods are powerful but suffer from technical variability that complicates cross-sample comparisons and can obscure true biological signals. While existing normalization methods using spike-in controls or computational approaches have been proposed, they often rely on assumptions that may not hold across diverse experimental conditions or require additional data types. RESULTS: We present Ryder, a flexible and robust Python package for the normalization of epigenomic signal tracks. Ryder leverages stable internal reference regions, such as in

Interplay of the 3D genome and epigenome in androgen-driven prostate cancer.

Understanding of the therapeutic landscape for androgen-driven prostate cancer has undergone significant evolution, yet treatment resistance remains an ongoing challenge. The androgen receptor (AR) plays a central role in androgen-dependent prostate tumor growth, and therapeutic agents targeting AR represent the main treatment modality for prostate cancer. AR transcriptional activity is tightly regulated by coregulatory transcription factors and their DNA binding and activity. However, the precise interactions between AR and three-dimensional (3D) chromatin structure and its dynamic remodeling

Estrogen receptors, via paternal epigenome, regulate genes and pathways involved in embryogenesis.

In brief: Activation of ER signaling during spermatogenesis in rats alters sperm epigenetic marks and decreases male fertility. This study shows that altered sperm DNA methylation marks can be transmitted to the developing embryo and impede its development, thereby contributing to decreased male fertility. Abstract: Activation of estrogen receptors (ER) signaling in adult male rats leads to subfertility, and whole-genome bisulfite sequencing revealed large-scale genome-wide changes in sperm DNA methylation. In this study, we further probed the developmental consequences of altered sperm methyl

Functional landscape of ubiquitin linkages couples K29-linked ubiquitylation to epigenome integrity.

Linkage-specific ubiquitin chains govern the outcome of numerous critical ubiquitin-dependent signaling processes, but their targets and functional impacts remain incompletely understood due to a paucity of tools for their specific detection and manipulation. Here, we applied a cell-based ubiquitin replacement strategy enabling targeted conditional abrogation of each of the seven lysine-based ubiquitin linkages in human cells to profile system-wide impacts of disabling formation of individual chain types. This revealed proteins and processes regulated by each of these poly-ubiquitin topologies

Placental Epigenome Impacts Fetal Development: Effects of Maternal Nutrients and Gut Microbiota.

Evidence is emerging on the role of maternal diet, gut microbiota, and other lifestyle factors in establishing lifelong health and disease, which are determined by transgenerationally inherited epigenetic modifications. Understanding epigenetic mechanisms may help identify novel biomarkers for gestation-related exposure, burden, or disease risk. Such biomarkers are essential for developing tools for the early detection of risk factors and exposure levels. It is necessary to establish an exposure threshold due to nutrient deficiencies or other environmental factors that can result in clinically

Dichotomy in the Impact of Elevated Maternal Glucose Levels on Neonatal Epigenome.

CONTEXT: Antenatal hyperglycemia is associated with increased risk of future adverse health outcomes in both mother and child. Variations in offspring's epigenome can reflect the impact and response to in utero glycemic exposure, and may have different consequences for the child. OBJECTIVE: We examined possible differences in associations of basal glucose status and glucose handling during pregnancy with both clinical covariates and offspring cord tissue DNA methylation. RESEARCH DESIGN AND METHODS: This study included 830 mother-offspring dyads from the Growing Up in Singapore Towards Healt

Epigenome-wide association of neonatal methylation and trimester-specific prenatal PM2.5 exposure.

UNLABELLED: Exposure to particulate matter with an aerodynamic diameter smaller than 2.5 microns (PM2.5) can affect birth outcomes through physiological pathways such as inflammation. One potential way PM2.5 affects physiology could be through altering DNA methylation (DNAm). Considering that exposures during specific windows of gestation may have unique effects on DNAm, we hypothesized a timing-specific association between PM2.5 exposure during pregnancy and DNAm in the neonatal epithelial-cell epigenome. METHODS: After collecting salivary samples from a cohort of 91 neonates, DNAm was asses

Ancestral plastics exposure induces transgenerational disease-specific sperm epigenome-wide association biomarkers.

Plastic-derived compounds are one of the most frequent daily worldwide exposures. Previously a mixture of plastic-derived toxicants composed of bisphenol A, bis(2-ethylhexyl) phthalate, and dibutyl phthalate at low-dose exposures of a gestating female rats was found to promote the epigenetic transgenerational inheritance of disease to the offspring (F1 generation), grand-offspring (F2 generation), and great-grand-offspring (F3 generation). Epigenetic analysis of the male sperm was found to result in differential DNA methylation regions (DMRs) in the transgenerational F3 generation male sperm.
