Long-read sequencing unveils high-resolution HPV integration and its oncogenic progression in cervical cancer.

Integration of human papillomavirus (HPV) DNA into the human genome is considered as a key event in cervical carcinogenesis. Here, we perform comprehensive characterization of large-range virus-human integration events in 16 HPV16-positive cervical tumors using the Nanopore long-read sequencing technology. Four distinct integration types characterized by the integrated HPV DNA segments are identified with Type B being particularly notable as lacking E6/E7 genes. We further demonstrate that multiple clonal integration events are involved in the use of shared breakpoints, the induction of inter-

De novo deletions and duplications at recombination hotspots in mouse germlines.

Numerous DNA double-strand breaks (DSBs) arise during meiosis to initiate homologous recombination. These DSBs are usually repaired faithfully, but here, we uncover a distinct type of mutational event in which deletions form via joining of ends from two closely spaced DSBs (double cuts) within a single hotspot or at adjacent hotspots on the same or different chromatids. Deletions occur in normal meiosis but are much more frequent when DSB formation is dysregulated in the absence of the ATM kinase. Events between chromosome homologs point to multi-chromatid damage and aborted gap repair. Some d

Environmental and epigenetic regulation of Rider retrotransposons in tomato.

Transposable elements in crop plants are the powerful drivers of phenotypic variation that has been selected during domestication and breeding programs. In tomato, transpositions of the LTR (long terminal repeat) retrotransposon family Rider have contributed to various phenotypes of agronomical interest, such as fruit shape and colour. However, the mechanisms regulating Rider activity are largely unknown. We have developed a bioinformatics pipeline for the functional annotation of retrotransposons containing LTRs and defined all full-length Rider elements in the tomato genome. Subsequently, we

Plasmids in Listeria monocytogenes in relation to cadmium resistance.

One hundred and seventy-three unrelated Listeria monocytogenes strains isolated from humans, animals, the environment, and food were analyzed for the presence of plasmids. Extrachromosomal DNA was found in 28% of the strains. Plasmid DNA was extracted more frequently from L. monocytogenes serogroup 1 strains (35%) than from serogroup 4 strains (15%). Among strains from food and the environment, 40% and 29%, respectively, harbored plasmids, whereas only 13% of the strains from humans and animals with listeriosis bore plasmids. We also investigated the susceptibility of 90 strains to seven antib

Transcription of episomal papillomavirus DNA in human condylomata acuminata and Buschke-Löwenstein tumours.

Condylomata acuminata and Buschke-Löwenstein tumours were analysed for the presence of human papillomavirus (HPV) transcripts. HPV DNA and RNA sequences were present in all 13 samples investigated. Ten contained HPV6 and three harboured HPV11. The HPV genomes were found exclusively as extrachromosomal circular molecules. In six biopsy specimens, viral RNA transcripts were not detectable by Northern blot analysis but could be demonstrated in dot blots. From seven HPV6-containing samples it was possible to obtain sufficient amounts of undegraded mRNA. We have found consistently one major species

Chromosomal origin of acetyltransferase AAC(6') specifying amikacin resistance in Serratia marcescens.

Two clinical isolates of Serratia marcescens resistant to aminoglycoside-aminocyclitols and other antibiotics have been examined for aminoglycoside-modifying enzymes. Both strains were amikacin-resistant, and this resistance was mediated by an acetyltransferase AAC(6'). S. marcescens 737 contains a single conjugative plasmid, pUZ 737, of 135 kilobases, which confers resistance to gentamicin and tobramycin by a nucleotidyltransferase, ANT(2"), and to kanamycin, neomycin, butirosin and lividomycin by a phosphotransferase, APH(3'). S. marcescens 1830 does not contain extrachromosomal DNA, and it

Generation of HBV cccDNA using single-stranded M13 phage DNA for authentic minichromosome functionality.

UNLABELLED: Hepatitis B virus (HBV) covalently closed circular DNA (cccDNA) persists as minichromosomes in the nuclei of hepatocytes and serves as the transcriptional template for viral RNAs. The stable cccDNA pool, characterized by a very low copy number, poses challenges for studying its molecular characteristics and developing targeted therapeutics. To accurately mimic the full-length sequences and structure of HBV cccDNA, we developed a novel method using an M13 phage-based system and deoxyribozyme to produce full-length single-stranded DNA (ssDNA) corresponding to both the positive and ne

An RPA-assisted homogeneous electrochemical DNA sensor for on-site eDNA detection toward early warning of crown-of-thorns starfish outbreaks.

Crown-of-thorns starfish (COTS) outbreaks seriously threaten coral reef ecosystems, while conventional monitoring approaches are time-consuming and often lack sufficient sensitivity for early warning. Existing electrochemical DNA sensors usually require complex electrode-surface immobilization procedures, which can lead to uneven probe distribution, significant steric hindrance, and poor stability. Meanwhile, the low concentration of environmental DNA (eDNA) in marine environments further complicates detection. To overcome these challenges, this study developed a homogeneous electrochemical DN

Extracellular membrane vesicles-previously unrecognized components of Staphylococcus aureus biofilms.

UNLABELLED: Staphylococcus aureus is a leading cause of biofilm-associated infections, in which communities of bacterial cells are encased in an extracellular matrix composed of polysaccharides, proteins, and extracellular DNA (eDNA) that protect bacteria from host immune defense and antibiotics. Despite their importance, the mechanisms by which matrix components are released from bacterial cells and incorporated into the biofilm matrix remain poorly understood. Using a drip-flow biofilm system, we showed that membrane vesicles (MVs) were associated with the biofilm matrix formed by S. aureus

MMEJ repair of breaks at TA repeats maintains ecDNA and cancer fitness.

Extrachromosomal DNA (ecDNA) comprises megabase-sized circular DNA elements that frequently carry oncogene amplifications, driving aggressive tumour phenotypes, therapeutic resistance and poor clinical outcomes across many cancers1-4. Although ecDNA is thought to arise from canonical double-strand break repair, the pathways that maintain it remain unclear. Here we show that inhibition of microhomology-mediated end joining, but not non-homologous end joining or homologous recombination, selectively depletes ecDNA, induces ecDNA-specific damage and promotes its sequestration into micronuclei, co

Highly efficient endogenous human gene correction using designed zinc-finger nucleases.

Permanent modification of the human genome in vivo is impractical owing to the low frequency of homologous recombination in human cells, a fact that hampers biomedical research and progress towards safe and effective gene therapy. Here we report a general solution using two fundamental biological processes: DNA recognition by C2H2 zinc-finger proteins and homology-directed repair of DNA double-strand breaks. Zinc-finger proteins engineered to recognize a unique chromosomal site can be fused to a nuclease domain, and a double-strand break induced by the resulting zinc-finger nuclease can create

Microdissected double-minute DNA detects variable patterns of chromosomal localizations and multiple abundantly expressed transcripts in normal and leukemic cells.

Double-minute (dm) chromosomes are cytogenetically resolvable DNA amplification-mediating acentric extrachromosomal structures that are commonly seen in primary tumors, tumor cell lines, and drug-resistant cells grown in vitro. Selective isolation of dm DNAs with standard molecular biological techniques is difficult, and thus, detailed studies to elucidate their structure, site of chromosomal origin, and chromosomal reintegration patterns have been limited. In those instances in which a gene has been localized on dms, characterization of the remainder of the DNA, which far exceeds the size of

Germline cysts and asymmetry in early previtellogenic ovarian follicles in cultured albino females of sterlet Acipenser ruthenus L. 1758 (Chondrostei, Acipenseriformes).

It is a first report on the structure of germline cells in ovaries of albino sterlet Acipenser ruthenus L. 1758. Ovarian nests, follicles, and germinal epithelium have been examined in gynogenetic and control specimens of this species. The structure of oogonia (named the cystoblasts) and of germline cysts in the nests has been described in detail. Also, the asymmetry in the cytoplasm and early growth of cystocytes in the cysts and of early previtellogenic oocytes has been described. In the cytoplasm of cystoblasts and in all cystocytes, a precursor of granular cytoplasm (Balbiani cytoplasm) is

The F-box protein Dia2 overcomes replication impedance to promote genome stability in Saccharomyces cerevisiae.

The maintenance of DNA replication fork stability under conditions of DNA damage and at natural replication pause sites is essential for genome stability. Here, we describe a novel role for the F-box protein Dia2 in promoting genome stability in the budding yeast Saccharomyces cerevisiae. Like most other F-box proteins, Dia2 forms a Skp1-Cdc53/Cullin-F-box (SCF) E3 ubiquitin-ligase complex. Systematic analysis of genetic interactions between dia2Delta and approximately 4400 viable gene deletion mutants revealed synthetic lethal/synthetic sick interactions with a broad spectrum of DNA replicati

Chemotactic sensing of extracellular antibiotic resistance genes enables their efficient removal by Stutzerimonas stutzeri.

The dissemination of antibiotic resistance genes (ARGs) in wastewater environments poses a severe threat to public health. Extracellular ARGs (eARGs) persist as free DNA fragments that are refractory to efficient removal by conventional physicochemical treatment technologies. Here, we isolated Stutzerimonas stutzeri CHY07 from municipal sewage and demonstrated that extracellular DNA fragments, including eARGs, can serve as chemoattractants for environmental bacteria. Through genomic mining, molecular docking, surface plasmon resonance (SPR), isothermal titration calorimetry (ITC) and protein-l

Effects of different alleles of the E. coli K12 pol A gene on the replication of non-transferring plasmids.

The effects of eight different polA alleles on the replication of six different non-transferring enterobacterial plasmids have been tested. Using phage P1CM transduction, different allelic polA mutations were introduced into E. coli K12 strains carrying one of several antibiotic resistance plasmids. Plasmid stability in the transductants was examined by testing clones for drug resistance after growth under various conditions. From the results, the R factors may be divided into three different classes. One plasmid is only affected by PolA conditions which inhibit host cell growth, 3 plasmids (f

eDNA-based assessment of microbial dynamics in response to persistent contaminants and degraded water quality in a hypereutrophic urban reservoir.

Urban freshwater ecosystems are increasingly exposed to mixtures of pollutants, including per- and polyfluoroalkyl substances (PFAS). However, their ecological effects remain poorly understood, especially in tropical regions with limited sanitation infrastructure. This study investigated PFAS contamination, water quality, and microbial community structure in Pampulha Lake, a tropical urban reservoir in southeastern Brazil. Spatiotemporal patterns in prokaryotic and eukaryotic diversity were assessed over a year (2022-2023) using environmental DNA metabarcoding of 16S and 18S rRNA genes by inte

Mitochondrial DNA efflux as a potential amplifier of systemic inflammatory network rewiring in heart failure with preserved ejection fraction.

Heart failure with preserved ejection fraction (HFpEF) is a systemic inflammatory disease that affects multiple organs. However, the integration of different comorbid stress factors into a persistent and organ-specific inflammatory network remains unclear. Under the background of HFpEF, mitochondrial DNA (mtDNA) may not only play a role as a damage-associated molecular pattern (DAMP), but also act as a cross-organ inflammatory signal, linking the comorbid-driven mitochondrial stress with endothelial dysfunction, myocardial remodeling, and extracardiac organ involvement. Under the influence of

Long Terminal Repeat Circular DNA as Markers of Active Viral Replication of Human T Lymphotropic Virus-1 in Vivo.

Clonal expansion of human T-lymphotropic virus type-1 (HTLV-1) infected cells in vivo is well documented. Unlike human immunodeficiency virus type 1 (HIV-1), HTLV-1 plasma RNA is sparse. The contribution of the "mitotic" spread of HTLV-1 compared with infectious spread of the virus to HTLV-1 viral burden in established infection is uncertain. Since extrachromosomal long terminal repeat (LTR) DNA circles are indicators of viral replication in HIV-1 carriers with undetectable plasma HIV RNA, we hypothesised that HTLV-1 LTR circles could indicate reverse transcriptase (RT) usage and infectious ac

Development of a diagnostic test for Yersinia pestis by the polymerase chain reaction.

A 501 bp caf1 gene fragment and a 443 bp of pla gene fragment carried by 100 kb (pFra) and 10 kb (pPst) species-specific extrachromosomal replicons, respectively, were used as targets to study the conditions under which DNA amplification by polymerase chain reaction (PCR) may be applied to detect and identify Yersinia pestis DNA in cell lysates of pure cultures and biological samples. The sensitivity limit of PCR with the crude cell lysates of Y. pestis EV was estimated as 10-50 cfu in reaction mixture.
