Histone modifications associated with gene expression and genome accessibility are dynamically enriched at Plasmodium falciparum regulatory sequences.

BACKGROUND: The malaria parasite Plasmodium falciparum has an unusually euchromatic genome with poorly conserved positioning of nucleosomes in intergenic sequences and poorly understood mechanisms of gene regulation. Variant histones and histone modifications determine nucleosome stability and recruit trans factors, but their combinatorial contribution to gene regulation is unclear. RESULTS: Here, we show that the histone H3 acetylations H3K18ac and H3K27ac and the variant histone Pf H2A.Z are enriched together at regulatory sites upstream of genes. H3K18ac and H3K27ac together dynamically ma

[Genetic control of the ethanol effect on the human EEG].

26 identical and 26 fraternal twin pairs were subjected to 1,2 ml/kg alcohol loading under standardized conditions; furthermore, 13 non-twin persons were repeatedly subjected to the same procedure in order to test the intraindividual variability. The alcohol effect was pursued by repeated EEG recordings. The EEGs of identical twins proved to react identically to alcohol loading, whereas the EEGs of fraternal twins became more dissimilar during the course of the experiment. The identical reaction of the brain wave pattern in monozygotic twins cannot be attributed to more similar blood alcohol c

Analysis of synonymous codon usage bias in Chlamydia.

Chlamydiae are obligate intracellular bacterial pathogens that cause ocular and sexually transmitted diseases, and are associated with cardiovascular diseases. The analysis of codon usage may improve our understanding of the evolution and pathogenesis of Chlamydia and allow reengineering of target genes to improve their expression for gene therapy. Here, we analyzed the codon usage of C. muridarum, C. trachomatis (here indicating biovar trachoma and LGV), C. pneumoniae, and C. psittaci using the codon usage database and the CUSP (Create a codon usage table) program of EMBOSS (The European Mole

Epigenetics in diabetic cardiomyopathy.

Diabetic cardiomyopathy (DCM) is a critical complication that poses a significant threat to the health of patients with diabetes. The intricate pathological mechanisms of DCM cause diastolic dysfunction, followed by impaired systolic function in the late stages. Accumulating researches have revealed the association between DCM and various epigenetic regulatory mechanisms, including DNA methylation, histone modifications, non-coding RNAs, and other epigenetic molecules. Recently, a profound understanding of epigenetics in the pathophysiology of DCM has been broadened owing to advanced high-thro

Dysregulation of Epigenetic Mechanisms of Gene Expression in the Pathologies of Hyperhomocysteinemia.

Hyperhomocysteinemia (HHcy) exerts a wide range of biological effects and is associated with a number of diseases, including cardiovascular disease, dementia, neural tube defects, and cancer. Although mechanisms of HHcy toxicity are not fully uncovered, there has been a significant progress in their understanding. The picture emerging from the studies of homocysteine (Hcy) metabolism and pathophysiology is a complex one, as Hcy and its metabolites affect biomolecules and processes in a tissue- and sex-specific manner. Because of their connection to one carbon metabolism and editing mechanisms

Epigenetic alterations in primary Sjögren's syndrome - an overview.

Primary Sjögren's syndrome (pSS) is a chronic autoimmune rheumatic disease characterized by inflammation of exocrine glands, mainly salivary and lacrimal glands. In addition, pSS may affect multiple other organs resulting in systemic manifestations. Although the precise etiology of pSS remains elusive, pSS is considered to be a multi-factorial disease, where underlying genetic predisposition, environmental factors and epigenetic mechanisms contribute to disease development. Epigenetic mechanisms, such as DNA methylation, histone modifications and non-coding RNAs, may constitute a dynamic link

Histone modification cross-talk: analytical tools and molecular mechanisms.

Chromatin function emerges from combinatorial patterns of histone post-translational modifications (PTMs) that are read, written, and erased by dedicated enzymes. Over the past 30 years, increasing evidence suggests that specific histone PTMs or combinations of PTMs influence one another, constituting epigenetic cross-talk that shapes chromatin structure, protein-protein interactions, and catalytic efficiency of nucleosome-targeting enzymes. Here, we summarize mechanistic and methodological advances that enable rigorous interrogation of histone PTM interplay. We highlight selected nucleosome e

Epigenetic control of tissue resident memory T cells.

Tissue-resident memory T cells (TRM) represent a heterogeneous population of T cells that exhibit both effector and memory functionalities. They express specific gene signatures that enable them to occupy tissues without recirculating, thus providing a first response against reencountered pathogens or antigens. TRM have been implicated in the pathogenesis of various diseases, including autoimmune disorders, infections, and cancers. This has prompted interest in targeting TRM as a potential therapeutic strategy. Epigenetic modifications, which frequently occur in immune cells across various dis

Histone Modifications in Alzheimer's Disease.

Since Late-onset Alzheimer's disease (LOAD) derives from a combination of genetic variants and environmental factors, epigenetic modifications have been predicted to play a role in the etiopathology of LOAD. Along with DNA methylation, histone modifications have been proposed as the main epigenetic modifications that contribute to the pathologic mechanisms of LOAD; however, little is known about how these mechanisms contribute to the disease's onset or progression. In this review, we highlighted the main histone modifications and their functional role, including histone acetylation, histone me

Enhanced targeted DNA methylation of the CMV and endogenous promoters with dCas9-DNMT3A3L entails distinct subsequent histone modification changes in CHO cells.

With the emergence of new CRISPR/dCas9 tools that enable site specific modulation of DNA methylation and histone modifications, more detailed investigations of the contribution of epigenetic regulation to the precise phenotype of cells in culture, including recombinant production subclones, is now possible. These also allow a wide range of applications in metabolic engineering once the impact of such epigenetic modifications on the chromatin state is available. In this study, enhanced DNA methylation tools were targeted to a recombinant viral promoter (CMV), an endogenous promoter that is sile

Current knowledge of tooth development: patterning and mineralization of the murine dentition.

The integument forms a number of different types of mineralized element, including dermal denticles, scutes, ganoid scales, elasmoid scales, fin rays and osteoderms found in certain fish, reptiles, amphibians and xenarthran mammals. To this list can be added teeth, which are far more widely represented and studied than any of the other mineralized elements mentioned above, and as such can be thought of as a model mineralized system. In recent years the focus for studies on tooth development has been the mouse, with a wealth of genetic information accrued and the availability of cutting edge te

Histone modifications in skin fibrosis: linking immune dysregulation, metabolic reprogramming, and persistent fibrotic remodeling.

Skin fibrosis encompasses a spectrum of disorders, including hypertrophic scars, keloids, systemic sclerosis and lymphedema, that arise from distinct initiating insults but converge on persistent fibroblast activation, immune dysregulation and excessive extracellular matrix deposition. Although inflammatory, metabolic and mechanical abnormalities are increasingly recognized in these diseases, the mechanisms through which these signals are integrated into sustained profibrotic transcriptional programs remain incompletely understood. Histone modifications provide a dynamic and potentially revers

CUT&Tag for Chromatin Profiling in Cancer Tissue.

Cancer initiation and progression are intricately linked with abnormal epigenetic modifications. The detection of these epigenetic alterations throughout tumorigenesis is essential for early cancer diagnosis and effective treatment. Cleavage Under Targets and Tagmentation (CUT&Tag) is a relatively new method for profiling diverse chromatin components. Here, we describe the genome-wide profiling of histone modifications by CUT&Tag in cancer tissues. Lightly cross-linked nuclei are immobilized on beads and incubated with a specific primary antibody against histone modifications. Then a secondary

Histone modification-mediated epigenetic regulation in AKI-to-CKD transition: a cell-type-specific perspective.

The transition from acute kidney injury (AKI) to chronic kidney disease (CKD) is a multifaceted process that involves various pathological events such as injury to renal tubular epithelial cells (RTECs) and vascular endothelial cells, followed by cell cycle arrest, activation of inflammatory responses, capillary rarefaction, and tissue hypoxia. Histone modifications, as critical epigenetic regulators, orchestrate gene expression patterns that govern renal repair, immune response, and fibrotic remodeling during this transition. Despite some advancements, the specific mechanisms underlying the A

Laboratory methods to decipher epigenetic signatures: a comparative review.

Epigenetics refers to nucleotide sequence-independent events, and heritable changes, including DNA methylation and histone modification (as the two main processes), contributing to the phenotypic features of the cell. Both genetics and epigenetics contribute to determining the outcome of regulatory gene expression systems. Indeed, the flexibility of epigenetic effects and stability of genetic coding lead to gene regulation complexity in response signals. Since some epigenetic changes are significant in abnormalities such as cancers and neurodegenerative diseases, the initial changes, dynamic a

[Genetic, biochemical, pathogenetic and laboratory aspects of thalassemia. Heterozygote thalassemia in Alghero].

After reviewing the most recent genetic, biochemic, pathogenetic and laboratory aspects of thalassemia, the Authors refer to a statistical survey of the population of Alghero regarding the thalassemia heterozygote. In order to arrive at the "microcytosis" condition, a study of the average corpuscle volume is recommended as a screening standard. For this purpose, and for technical and economical reasons, automatic continuous flows apparatus are most suitable such as the Technicon SMA 7/A. After emphasizing the difficulty that the laboratory often encounters in diagnosing a heterozygote conditio
