Groundwater microbial community structure under contrasting hydrological conditions in a sulfate-rich karst aquifer.

Karst aquifers represent dynamic subsurface environments where hydrological fluctuations and redox variability can strongly influence groundwater microbiomes and associated biogeochemical processes. However, microbial sulfur cycling in sulfate-rich karst aquifers remains poorly understood, particularly from a genome-resolved perspective that links hydrochemical gradients to microbial metabolic potential. Here, we investigated how hydrochemical heterogeneity and contrasting hydrological conditions relate to microbial community composition and sulfur-cycling potential in the Irecê Basin karst aq

Genomic and metabolomic insights into carotenoid biosynthesis in a novel deep-sea bacterium, Paracoccus niotae sp. nov., isolated from an Arabian Sea seamount.

Natural microbial carotenoids are increasingly recognized as alternatives to synthetic pigments because of their broad applications in the food, pharmaceutical, nutraceutical, cosmetic, feed, and aquaculture industries. In this study, a bright orange-pigmented deep-sea bacterium, strain NIOT.M2S5SZ12ᵀ, isolated from Arabian Sea seamount sediment, was comprehensively characterized to evaluate its carotenoid biosynthetic potential and taxonomic status. Phylogenetic analysis placed the strain within the genus Paracoccus, while whole-genome sequencing generated a 3.6 Mb draft genome with a GC cont

Evolution and population genomics of the Lyme borreliosis pathogen, Borrelia burgdorferi.

Population genomic studies have the potential to address many unresolved questions about microbial pathogens by facilitating the identification of genes underlying ecologically important traits, such as novel virulence factors and adaptations to humans or other host species. Additionally, this framework improves estimations of population demography and evolutionary history to accurately reconstruct recent epidemics and identify the molecular and environmental factors that resulted in the outbreak. The Lyme disease bacterium, Borrelia burgdorferi, exemplifies the power and promise of the applic

Strengthening Bordetella pertussis genomic surveillance by direct sequencing of residual positive specimens.

Whole-genome sequencing (WGS) of microbial pathogens recovered from patients with infectious disease facilitates high-resolution strain characterization and molecular epidemiology. However, increasing reliance on culture-independent methods to diagnose infectious diseases has resulted in few isolates available for WGS. Here, we report a novel culture-independent approach to genome characterization of Bordetella pertussis, the causative agent of pertussis and a paradigm for insufficient genomic surveillance due to limited culture of clinical isolates. Sequencing libraries constructed directly f

Genome-resolved metagenomics reveals gastrointestinal microbiome adaptations in sheep responding to fiber- and starch-rich diets.

The gastrointestinal tract of ruminants hosts a specialized microbial ecosystem that has evolved to efficiently digest fiber. However, modern intensive farming practices, which often involve reduced dietary fiber and increased grain supplementation, are linked to metabolic disorders in ruminants. Despite this, the understanding of the taxonomic and functional adaptations of the gastrointestinal microbiome to dietary changes remains limited, largely due to the challenges in obtaining high-resolution characterization of microbial communities. This study employed genome-resolved metagenomics to e

An integrated respiratory microbial gene catalogue to better understand the microbial aetiology of Mycoplasma pneumoniae pneumonia.

BACKGROUND: The imbalanced respiratory microbiota observed in pneumonia causes high morbidity and mortality in childhood. Respiratory metagenomic analysis demands a comprehensive microbial gene catalogue, which will significantly advance our understanding of host-microorganism interactions. RESULTS: We collected 334 respiratory microbial samples from 171 healthy children and 76 children with pneumonia. The respiratory microbial gene catalogue we established comprised 2.25 million non-redundant microbial genes, covering 90.52% of prevalent genes. The major oropharyngeal microbial species found

Uncovering Listeria monocytogenes hypervirulence by harnessing its biodiversity.

Microbial pathogenesis studies are typically performed with reference strains, thereby overlooking within-species heterogeneity in microbial virulence. Here we integrated human epidemiological and clinical data with bacterial population genomics to harness the biodiversity of the model foodborne pathogen Listeria monocytogenes and decipher the basis of its neural and placental tropisms. Taking advantage of the clonal structure of this bacterial species, we identify clones epidemiologically associated either with food or with human central nervous system (CNS) or maternal-neonatal (MN) listerio

Small and Equipped: the Rich Repertoire of Antibiotic Resistance Genes in Candidate Phyla Radiation Genomes.

Microbes belonging to Candidate Phyla Radiation (CPR) have joined the tree of life as a new branch, thanks to the intensive application of metagenomics and sequencing technologies. CPR have been eventually identified by 16S rRNA analysis, and they represent more than 26% of microbial diversity. Despite their ultrasmall size, reduced genome, and metabolic pathways which mainly depend on exosymbiotic or exoparasitic relationships with the bacterial host, CPR microbes were found to be abundant in almost all environments. They can be considered survivors in highly competitive circumstances within

Microbial contributions to aromatic amino acid acquisition in insects.

Aromatic amino acids (AAA) are essential for insect development and survival, serving as precursors for cuticle formation, immune defenses, and neurotransmitter synthesis. Because insect genomes lack the shikimate pathway, they must obtain AAA from external sources, raising the question of how microorganisms contribute to host AAA availability. Here, we review evidence spanning the continuum of insect-microbe associations, from obligate intracellular symbioses to diverse gut microbial communities. Comparative genomics reveals the repeated retention of shikimate and AAA biosynthetic pathways in

Diverse biosynthetic pathways in Arctic hydrothermal biofilms.

Biosynthetic gene clusters (BGCs) which encode diverse secondary metabolites are ubiquitous across microbiomes and support critical ecological functions. They also serve as attractive targets for new drug discovery. Here we combined genome-resolved metagenomics with long-read Nanopore RNA sequencing, yielding 1016 bacterial and 124 archaeal medium-to-high quality MAGs from previously unchartered microbial communities in Arctic hydrothermal vent biofilms. We identified 2965 BGCs from 870 metagenome-assembled genomes (MAGs) comprising a distinctive and rich diversity of BGCs, with ribosomally sy

Profiling novel lateral gene transfer events in the human microbiome.

Lateral gene transfer (LGT) is an important mechanism for genome diversification in microbial populations, including the human microbiome. While prior work has surveyed LGT events in human-associated microbial isolate genomes, the scope and dynamics of novel LGT events arising in personal microbiomes are not well understood, as there are no widely adopted computational methods to detect, quantify, and characterize LGT from complex microbial communities. We addressed this by developing, benchmarking, and experimentally validating a computational method (WAAFLE) to profile novel LGT events from

Metagenomic features of bioburden serve as outcome indicators in combat extremity wounds.

Battlefield injury management requires specialized care, and wound infection is a frequent complication. Challenges related to characterizing relevant pathogens further complicates treatment. Applying metagenomics to wounds offers a comprehensive path toward assessing microbial genomic fingerprints and could indicate prognostic variables for future decision support tools. Wound specimens from combat-injured U.S. service members, obtained during surgical debridements before delayed wound closure, were subjected to whole metagenome analysis and targeted enrichment of antimicrobial resistance gen

Genome-resolved ecology and evolution of the microbiome enabled by quantitative long-read metagenomics.

Standard metagenomics resolves microbial communities only in relative terms and at coarse taxonomic resolution, obscuring how individual strains change in absolute abundance and evolve within a host. We present long-read quantiomics (LRQ), a quantitative metagenomics platform coupling long-read sequencing with plasmid-based internal standards to recover high-quality genomes, including from degraded or low-input stool, and measure absolute, genome-resolved strain abundances. We validate LRQ using large plasmid standards and bacterial spike-ins, then apply it to eight years of dense sampling fro

Metagenomic analysis of the biofilm community at the oxic-anoxic interface of a deep-underground saline spring at the Baksan Neutrino Observatory.

In this work, the first-ever metagenomic study of the microbial community from the deep-underground saline spring located at the Baksan Neutrino Observatory (BNO) (Kabardino-Balkaria, Russia) is presented. Using the metagenomic approach, we obtained 19 metagenome-assembled genomes (MAGs) attributed to the phyla Pseudomonadota (the dominant phyla), Planctomycetota, Myxococcota, Nitrospirota, Gemmatimonadota, Armatimonadota, and Cyanobacteriota. Archaea are generally absent in the metagenome. The microbial community of the Baksan Neutrino Observatory demonstrates a high metabolic diversity, incl

Accurate genome relative abundance estimation for closely related species in a metagenomic sample.

BACKGROUND: Metagenomics has a great potential to discover previously unattainable information about microbial communities. An important prerequisite for such discoveries is to accurately estimate the composition of microbial communities. Most of prevalent homology-based approaches utilize solely the results of an alignment tool such as BLAST, limiting their estimation accuracy to high ranks of the taxonomy tree. RESULTS: We developed a new homology-based approach called Taxonomic Analysis by Elimination and Correction (TAEC), which utilizes the similarity in the genomic sequence in addition

Replication stress increases de novo CNVs across the malaria parasite genome.

Changes in the copy number of large genomic regions, termed copy number variations (CNVs), contribute to important phenotypes. CNVs are readily identified using conventional approaches when present in a large fraction of the cell population. However, CNVs in only a few genomes are often overlooked but important; if beneficial, a de novo CNV that arises in a single genome can expand during selection to create a population of cells with novel characteristics. While single cell methods for studying de novo CNVs are increasing, we continue to lack information about CNV dynamics in rapidly evolving
