Evaluation of TRIM63 RNA in situ hybridization (RNA-ISH) as a potential biomarker for alveolar soft-part sarcoma (ASPS).

Alveolar soft-part sarcoma (ASPS) is a rare soft tissue tumor with a broad morphologic differential diagnosis. While histology and immunohistochemistry can be suggestive, diagnosis often requires exclusion of other entities followed by confirmatory molecular analysis for its characteristic ASPSCR1-TFE3 fusion. Current stain-based biomarkers (such as immunohistochemistry for cathepsin K and TFE3) show relatively high sensitivity but may lack specificity, often showing staining in multiple other entities under diagnostic consideration. Given the discovery of RNA in situ hybridization (RNA-ISH) f

Computational investigation of the inhibitory interaction of IRF3 and SARS-CoV-2 accessory protein ORF3b.

ORF3b is one of the SARS-CoV-2 accessory proteins. Previous experimental study suggested that ORF3b prevents IRF3 translocating to nucleus. However, the biophysical mechanism of ORF3b-IRF3 interaction is elusive. Here, we explored the conformation ensemble of ORF3b using all-atom replica exchange molecular dynamics simulation. Disordered ORF3b has mixed α-helix, β-turn and loop conformers. The potential ORF3b-IRF3 binding modes were searched by docking representative ORF3b conformers with IRF3, and 50 ORF3b-IRF3 complex poses were screened using molecular dynamics simulations ranging from 500

Fibroblasts as an in vitro model of circadian genetic and genomic studies.

Bipolar disorder (BD) is a heritable disorder characterized by shifts in mood that manifest in manic or depressive episodes. Clinical studies have identified abnormalities of the circadian system in BD patients as a hallmark of underlying pathophysiology. Fibroblasts are a well-established in vitro model for measuring circadian patterns. We set out to examine the underlying genetic architecture of circadian rhythm in fibroblasts, with the goal to assess its contribution to the polygenic nature of BD disease risk. We collected, from primary cell lines of 6 healthy individuals, temporal genomic

19F-NMR Unveils the Ligand-Induced Conformation of a Catalytically Inactive Twisted Homodimer of tRNA-Guanine Transglycosylase.

Understanding the structural arrangements of protein oligomers can support the design of ligands that interfere with their function in order to develop new therapeutic concepts for disease treatment. Recent crystallographic studies have elucidated a novel twisted and functionally inactive form of the homodimeric enzyme tRNA-guanine transglycosylase (TGT), a putative target in the fight against shigellosis. Active-site ligands have been identified that stimulate the rearrangement of one monomeric subunit by 130° against the other one to form an inactive twisted homodimer state. To assess whethe

Structural Analysis of an Epitope Candidate of Triosephosphate Isomerase in Opisthorchis viverrini.

Opisthorchis viverrini, a parasitic trematode, was recategorized as a group 1 biological carcinogen because it causes opisthorchiasis, which may result in cholangiocarcinoma. A new strategy for controlling opisthorchiasis is needed because of issues such as drug resistance and reinfection. Triosephosphate isomerase (TIM), a key enzyme in energy metabolism, is regarded as a potential drug target and vaccine candidate against various pathogens. Here, we determined the crystal structures of wild-type and 3 variants of TIMs from O. viverrini (OvTIM) at high resolution. The unique tripeptide of par

A mini-review of the molecular mechanisms, mutational landscape, and therapeutic opportunities of TWIST1 in oncology.

TWIST1 is a deeply conserved basic helix-loop-helix (bHLH) transcription factor that has emerged as a central transcriptional regulator bridging developmental biology and cancer pathogenesis. This key regulator orchestrates mesoderm formation, neural crest migration, and craniofacial morphogenesis through precise dimerization-dependent mechanisms. The TWIST1 bHLH domain mediates DNA binding at E-box motifs (CANNTG), with its regulatory role determined by homodimer versus E-protein heterodimer formation. Recent reports demonstrate that post-translational modifications (PTMs) are critical for TW

Insulin gene: organisation, expression and regulation.

Insulin, a major hormone of the endocrine pancreas, plays a key role in the control of glucose homeostasis. This review discusses the mechanisms of cell-specific expression and regulation of the insulin gene. Whereas expression is restricted to islet beta-cells in adults, the insulin gene is more widely expressed at several embryonic stages, although the role of extrapancreatic expression is still unclear. beta-cell-specific expression relies on the interactions of 5'-flanking sequence motifs of the promoter with a number of ubiquitous and islet-specific transcription factors. IEF1 and IPF-1,

Critical Role of Mg2+ Ions in RNA Folding Transitions: Anchoring the A-Minor Twist in the SAM-II Riboswitch.

Magnesium ions (Mg2+) play a crucial role in stabilizing various RNA tertiary motifs, such as pseudoknots, G-quadruplexes, kissing loops, and A-minor motifs, to name a few. Despite their importance, the precise location and role of Mg2+ ions in RNA folding are challenging to characterize both experimentally and computationally. In this study, we employ an all-atom structure-based model integrated with the dynamic counterion condensation (DCC) model to investigate the folding and unfolding transitions of apo SAM-II riboswitch RNA at physiological concentrations of Mg2+. Using the Energy Landsca

A ShbHLH34-ShPUR Module Activates ShTPS1-mediated β-caryophyllene Biosynthesis for Insect Resistance in Sugarcane.

Terpenoids represent one of the largest and most structurally diverse classes of plant secondary metabolites, playing essential roles in defense against herbivorous insects. Despite their importance, the mechanisms regulating terpenoid biosynthesis remain largely unexplored. Here, in sugarcane, we identified and characterized a terpene synthase gene from Saccharum spp. Hybrids, ShTPS1, which is strongly induced by feeding from fall armyworm Spodoptera frugiperda and sugarcane stem borer Chilo infuscatellus. Enzymatic assays in vitro revealed that ShTPS1 catalyzes the biosynthesis of volatile t

Genome-wide identification of the PIF gene family in blueberry reveals VcPIF7 as a far red light-induced repressor of fruit ripening.

Phytochrome-interacting factors (PIFs) are a family of basic helix-loop-helix (bHLH) transcription factors that serve as central integrators of light signaling and developmental programs. Although PIFs have been well characterized in model species, their genome-wide landscape in blueberry (Vaccinium duclouxii) and the mechanisms by which they regulate fruit ripening have not been fully explored. Here, systematic analysis of the V. duclouxii genome identified eight VcPIF genes, which were comprehensively characterized with respect to their physicochemical properties, evolutionary relationships,

A Three Amino Acid Sequence Gates Protein Stability Control of bHLH104 and Iron Uptake in Arabidopsis thaliana.

Iron (Fe) homeostasis is regulated to prevent iron imbalance, with the help of redundant basic helix-loop-helix (bHLH) IVc transcription factors that can be controlled by Fe-binding E3 ligases such as BRUTUS (BTS) in Arabidopsis thaliana. However, knowledge gaps remain to fully explain the mechanistic basis of this redundant protein interaction module. The C-terminus of bHLH104 is known to interact with BTS, and structural predictions implicate the three terminal amino acids, proline-alanine-alanine (PAA). However, the importance of the PAA sequence for post-translational regulation of bHLH104

STIM1 GoF Mutants: Genotype-Phenotype Relationships Across the Stormorken/TAM/YPS Spectrum.

Store-operated Calcium (Ca2+) entry (SOCE), mediated by stromal interaction molecule 1 (STIM1) and Orai1, is a central pathway controlling intracellular Ca2+ homeostasis. Gain-of-function (GoF) mutations in STIM1 cause a spectrum of clinically overlapping disorders historically classified as Stormorken Syndrome (STK), tubular aggregate myopathy (TAM), and York Platelet Syndrome (YPS). However, increasing evidence indicates that these entities could represent a shared disease spectrum rather than distinct conditions. At the molecular level, STIM1 activation is governed by a series of autoinhibi

A novel peptide antagonist for SATB1 in the immune response to Leishmania infection.

Peptide-based therapies are emerging as powerful tools in the treatment of inflammatory and infectious diseases, offering high specificity, low toxicity, and minimal side effects. In this study, we identify Special AT-rich Binding Protein-1 (SATB1) as a novel immunotherapy target for cutaneous leishmaniasis (CL). As a global chromatin regulator, SATB1 is initially confined to the cytoplasm, but as infection progresses, it translocates to the nucleus, triggering Basic Helix-Loop-Helix Family Member E40 (Bhlehe40) - mediated Granulocyte-macrophage colony-stimulating factor (GM-CSF) production an

Expression of GCIP in transgenic mice decreases susceptibility to chemical hepatocarcinogenesis.

Transcription factors with helix-loop-helix (HLH) motif play critical roles in controlling the expression of genes involved in lineage commitment, cell fate determination, proliferation, and tumorigenesis. To examine whether the newly identified HLH protein GCIP/CCNDBP1 modulates cell fate determination and plays a role in hepatocyte growth, proliferation, and hepatocarcinogenesis, we generated transgenic mice with human GCIP gene driven by a liver-specific albumin promoter. We demonstrated that in GCIP transgenic mice, the overall liver growth and regeneration occurred normally after liver in

Binding of upstream stimulatory factor and a cell-specific activator to the calcitonin/calcitonin gene-related peptide enhancer.

The calcitonin/calcitonin gene-related peptide (CT/CGRP) gene is selectively transcribed in thyroid C cells and neurons. We have previously shown that the rat CT/CGRP cell-specific enhancer is synergistically regulated by a helix-loop-helix (HLH) protein and the OB2 octamer-binding protein. In this report, we show that the HLH-OB2 enhancer is required for full promoter activity, even in the context of other HLH elements. Since this enhancer appears to be a major controlling element, we have characterized the HLH and OB2 DNA binding proteins. We have identified the major HLH complex as a hetero

Insulin upstream factor 1 and a novel ubiquitous factor bind to the human islet amyloid polypeptide/amylin gene promoter.

The islet amyloid polypeptide (IAPP) gene is expressed primarily in the islet beta-cell and the peptide is co-secreted with insulin. To investigate mechanisms important in its regulation, we have used the electrophoretic mobility-shift assay and methylation interference to determine systematically sites of DNA-protein interactions in the human IAPP promoter. We identified beta-cell-specific DNA-protein complexes at three sites, each of which contained a consensus binding site for insulin upstream factor I (IUF-I). This complex was displaced with an antiserum to IUF-1, confirming that IUF-1 bin

Preferred sequences for DNA recognition by the TAL1 helix-loop-helix proteins.

Tumor-specific activation of the TAL1 gene is the most common genetic alteration seen in patients with T-cell acute lymphoblastic leukemia. The TAL1 gene products contain the basic helix-loop-helix (bHLH) domain, a protein dimerization and DNA-binding motif common to several known transcription factors. A binding-site selection procedure has now been used to evaluate the DNA recognition properties of TAL1. These studies demonstrate that TAL1 polypeptides do not have intrinsic DNA-binding activity, presumably because of their inability to form bHLH homodimers. However, TAL1 readily interacts wi

The mouse tyrosinase gene. Promoter modulation by positive and negative regulatory elements.

Tyrosinase, the key enzyme in melanin synthesis, is expressed specifically in pigment-producing cells. Studies with transgenic mice and gene transfer experiments have demonstrated that the 270-base pair 5'-flanking sequence of the mouse tyrosinase gene leads to weak but cell type-specific and developmentally regulated expression. To elucidate the underlying transcriptional control, we focused on the identification of cis-acting elements within this 270-base pair minimal promoter. We also addressed the potential role of promoter elements in the control of cAMP regulation of the tyrosinase gene.

Refined solution structure of the anti-mammal and anti-insect LqqIII scorpion toxin: comparison with other scorpion toxins.

The solution structure of the anti-mammal and anti-insect LqqIII toxin from the scorpion Leiurus quinquestriatus quinquestriatus was refined and compared with other long-chain scorpion toxins. This structure, determined by 1H-NMR and molecular modeling, involves an alpha-helix (18-29) linked to a three-stranded beta-sheet (2-6, 33-39, and 43-51) by two disulfide bridges. The average RMSD between the 15 best structures and the mean structure is 0.71 A for C alpha atoms. Comparison between LqqIII, the potent anti-mammal AaHII, and the weakly active variant-3 toxins revealed that the LqqIII three

Melanocyte-specific expression of the human tyrosinase promoter: activation by the microphthalmia gene product and role of the initiator.

The tyrosinase gene is expressed specifically in melanocytes and the cells of the retinal pigment epithelium, which together are responsible for skin, hair, and eye color. By using a combination of DNase I footprinting and band shift assays coupled with mutagenesis of specific DNA elements, we examined the requirements for melanocyte-specific expression of the human tyrosinase promoter. We found that as little as 115 bp of the upstream sequence was sufficient to direct tissue-specific expression. This 115-bp stretch contains three positive elements: the M box, a conserved element found in othe
