Automatic speech recognition and training for severely dysarthric users of assistive technology: the STARDUST project.

The STARDUST project developed robust computer speech recognizers for use by eight people with severe dysarthria and concomitant physical disability to access assistive technologies. Independent computer speech recognizers trained with normal speech are of limited functional use by those with severe dysarthria due to limited and inconsistent proximity to "normal" articulatory patterns. Severe dysarthric output may also be characterized by a small mass of distinguishable phonetic tokens making the acoustic differentiation of target words difficult. Speaker dependent computer speech recognition

Towards Unbiased Fluorophore Counting in Superresolution Fluorescence Microscopy.

With the advent of fluorescence superresolution microscopy, nano-sized structures can be imaged with a previously unprecedented accuracy. Therefore, it is rapidly gaining importance as an analytical tool in the life sciences and beyond. However, the images obtained so far lack an absolute scale in terms of fluorophore numbers. Here, we use, for the first time, a detailed statistical model of the temporal imaging process which relies on a hidden Markov model operating on two timescales. This allows us to extract this information from the raw data without additional calibration measurements. We

Recognition of Signed Expressions in an Experimental System Supporting Deaf Clients in the City Office.

The paper addresses the recognition of dynamic Polish Sign Language expressions in an experimental system supporting deaf people in an office when applying for an ID card. A method of processing a continuous stream of RGB-D data and a feature vector are proposed. The classification is carried out using the k-nearest neighbors algorithm with dynamic time warping, hidden Markov models, and bidirectional long short-term memory. The leave-one-subject-out protocol is used for the dataset containing 121 Polish Sign Language sentences performed five times by four deaf people. A data augmentation meth

Information transfer rate in a five-classes brain-computer interface.

The information transfer rate, given in bits per trial, is used as an evaluation measurement in a brain-computer interface (BCI). Three subjects performed four motor-imagery (left hand, right hand, foot, and tongue) and one mental-calculation task. Classification of the electroencephalogram (EEG) patterns is based on band power estimates and hidden Markov models (HMMs). We propose a method that combines the EEG patterns based on separability into subsets of two, three, four, and five mental tasks. The information transfer rates of the BCI systems comprised of these subsets are reported. The ac

Automated kinetic-scheme-free sorting of single-molecule fluorescence events using a deep learning based hidden-state method.

Single-molecule fluorescence techniques have revolutionized our ability to probe biomolecular dynamics by resolving molecular heterogeneity and transient states inaccessible to ensemble measurements. However, conventional analysis pipelines remain constrained by several factors that compromise both reproducibility and the detection of rare but biologically significant events. To overcome these challenges, we developed DASH, an automated framework that integrates bidirectional long short-term memory networks, conditional random fields, and hidden Markov models for unbiased analysis of single-mo

Runtime verification in uncertain environment based on probabilistic model learning.

Runtime verification (RV) is a lightweight approach to detecting temporal errors of system at runtime. It confines the verification on observed trajectory which avoids state explosion problem. To predict the future violation, some work proposed the predictive RV which uses the information from models or static analysis. But for software whose models and codes cannot be obtained, or systems running under uncertain environment, these predictive methods cannot take effect. Meanwhile, RV in general takes multi-valued logic as the specification languages, for example the true, false and inconclusiv

Different classification techniques considering brain computer interface applications.

In this work the application of different machine learning techniques for classification of mental tasks from electroencephalograph (EEG) signals is investigated. The main application for this research is the improvement of brain computer interface (BCI) systems. For this purpose, Bayesian graphical network, neural network, Bayesian quadratic, Fisher linear and hidden Markov model classifiers are applied to two known EEG datasets in the BCI field. The Bayesian network classifier is used for the first time in this work for classification of EEG signals. The Bayesian network appeared to have a s

Brain-inspired cognitive state modeling of complex English discourse reading: an LLM-parameterized hierarchical semi-Markov approach.

INTRODUCTION: Complex English discourse reading requires readers to integrate lexical access, syntactic parsing, local meaning construction, cross-sentence inference, and discourse monitoring over time. METHODS: We developed a brain-inspired, large-language-model-parameterized hierarchical hidden semi-Markov model that encodes lexical-, sentence-, and discourse-level representations and maps contextual embeddings to state-emission, transition, and duration parameters. Discourse-structure and cognitive-load constraints were incorporated into global decoding. RESULTS: Experiments on 1,200 Engl

Factors Associated With Residual Apnea-Hypopnea Index Variability During CPAP Treatment.

BACKGROUND: CPAP is the first-line therapy for OSA. A high or variable residual apnea-hypopnea index (rAHI) reflects treatment failure and potentially is triggered by exacerbation of cardiovascular comorbidities. Previous studies showed that high rAHI and large rAHI variability are associated with underlying comorbidities, OSA characteristics at diagnosis, and CPAP equipment, including mask type and settings. RESEARCH QUESTION: What factors are associated with predefined groups with low to high rAHI variability? STUDY DESIGN AND METHODS: This registry-based study included patients with a dia

Hidden mover-stayer model for disease progression accounting for misclassified and partially observed diagnostic tests: Application to the natural history of human papillomavirus and cervical precancer.

Hidden Markov models (HMMs) have been proposed to model the natural history of diseases while accounting for misclassification in state identification. We introduce a discrete time HMM for human papillomavirus (HPV) and cervical precancer/cancer where the hidden and observed state spaces are defined by all possible combinations of HPV, cytology, and colposcopy results. Because the population of women undergoing cervical cancer screening is heterogeneous with respect to sexual behavior, and therefore risk of HPV acquisition and subsequent precancers, we use a mover-stayer mixture model that ass

Unidentifiability and false-positive inference in state-dependent diversification models.

A recent study by Louca and Pennell (2020) spotlighted model congruence (i.e., asymptotic unidentifiability) in phylogenetic diversification models, transforming analytical practices. An unanswered question is whether congruence is ubiquitous, implying that other phylogenetic methods warrant reconsideration. Herein, we investigate State-Dependent Speciation and Extinction (SSE) models, widely used to assess trait effects on diversification. Our findings indicate that unidentifiability is universal in SSEs due to hidden states commonly used to correct for unobserved factors. Notably, every trai

A Novel Method for ECG-Free Heart Sound Segmentation in Patients with Severe Aortic Valve Disease.

Severe aortic valve diseases (AVD) cause changes in heart sounds, making phonocardiogram (PCG) analyses challenging. This study presents a novel method for segmenting heart sounds without relying on an electrocardiogram (ECG), specifically targeting patients with severe AVD. Our algorithm enhances traditional Hidden Semi-Markov Models by incorporating signal envelope calculations and statistical tests to improve the detection of the first and second heart sounds (S1 and S2). We evaluated the method on the PhysioNet/CinC 2016 Challenge dataset and a newly acquired AVD-specific dataset. The meth

Investigation of the Effects of Speech Signal Length on Vocal Disorder Sorting Done Via Dynamic Pattern Modeling.

OBJECTIVES: Development of a noninvasive method for separating different vocal fold diseases is an important issue concerning vocal analysis. Due to the time variations along a pathologic vocal signal, application of dynamic pattern modeling tools is expected to help in the detection of defects that occur in the speech production mechanism. MATERIALS AND METHODS: In the present study, the hidden Markov model, which is a state space model, is employed to sort some of the vocal diseases. Moreover, this research mainly investigates the effects of the processed vocal signal lengths on the mention

FastHiC: a fast and accurate algorithm to detect long-range chromosomal interactions from Hi-C data.

MOTIVATION: How chromatin folds in three-dimensional (3D) space is closely related to transcription regulation. As powerful tools to study such 3D chromatin conformation, the recently developed Hi-C technologies enable a genome-wide measurement of pair-wise chromatin interaction. However, methods for the detection of biologically meaningful chromatin interactions, i.e. peak calling, from Hi-C data, are still under development. In our previous work, we have developed a novel hidden Markov random field (HMRF) based Bayesian method, which through explicitly modeling the non-negligible spatial dep

A Machine Learning Framework for Gait Classification Using Inertial Sensors: Application to Elderly, Post-Stroke and Huntington's Disease Patients.

Machine learning methods have been widely used for gait assessment through the estimation of spatio-temporal parameters. As a further step, the objective of this work is to propose and validate a general probabilistic modeling approach for the classification of different pathological gaits. Specifically, the presented methodology was tested on gait data recorded on two pathological populations (Huntington's disease and post-stroke subjects) and healthy elderly controls using data from inertial measurement units placed at shank and waist. By extracting features from group-specific Hidden Markov

Vocal folds disorder detection using pattern recognition methods.

Diagnosis of pathological voice is one of the most important issues in biomedical applications of speech technology. This study focuses on the classification of pathological voice using the HMM(Hidden Markov Model), the GMM(Gaussian Mixture Model) and a SVM (Support Vector Machine), and then compares the results to work done previously using an ANN (Artificial Neural Network). Speech data were collected from those without and those with vocal disorders. Normal and pathological speech data were mixed in out experiment. Six characteristic parameters (Jitter, Shimmer, NHR, SPI, APQ and RAP) were

Comparative sequence analysis of ribonucleases HII, III, II PH and D.

Escherichia coli ribonucleases (RNases) HII, III, II, PH and D have been used to characterise new and known viral, bacterial, archaeal and eucaryotic sequences similar to these endo- (HII and III) and exoribonucleases (II, PH and D). Statistical models, hidden Markov models (HMMs), were created for the RNase HII, III, II and PH and D families as well as a double-stranded RNA binding domain present in RNase III. Results suggest that the RNase D family, which includes Werner syndrome protein and the 100 kDa antigenic component of the human polymyositis scleroderma (PMSCL) autoantigen, is a 3'-->

PathoFact 2.0: an integrative pipeline for the prediction of antimicrobial resistance genes, virulence factors, toxins and toxin-associated proteins, and biosynthetic gene clusters in metagenomes.

BACKGROUND: Antimicrobial resistance genes (ARGs) and virulence factors (VFs) are central contributors to the global health crisis surrounding drug-resistant infections. FINDINGS: We introduce PathoFact 2.0, an enhanced pipeline for improved ARG, VF, toxin, and biosynthetic gene clusters (BGCs) prediction. Key improvements include an updated machine learning (ML) model for VF identification, expanded hidden Markov model profiles for VFs and toxin-associated proteins, a new ML model for toxin and toxin-associated proteins identification, and the integration of antiSMASH 7.0 for predicting BGCs

Spider Neurotoxins, Short Linear Cationic Peptides and Venom Protein Classification Improved by an Automated Competition between Exhaustive Profile HMM Classifiers.

Spider venoms are rich cocktails of bioactive peptides, proteins, and enzymes that are being intensively investigated over the years. In order to provide a better comprehension of that richness, we propose a three-level family classification system for spider venom components. This classification is supported by an exhaustive set of 219 new profile hidden Markov models (HMMs) able to attribute a given peptide to its precise peptide type, family, and group. The proposed classification has the advantages of being totally independent from variable spider taxonomic names and can easily evolve. In

Galactocerebroside biosynthesis pathways of Mycoplasma species: an antigen triggering Guillain-Barré-Stohl syndrome.

Infection by Mycoplasma pneumoniae has been identified as a preceding factor of Guillain-Barré-Stohl syndrome. The Guillain-Barré-Stohl syndrome is triggered by an immune reaction against the major glycolipids and it has been postulated that M. pneumoniae infection triggers this syndrome due to bacterial production of galactocerebroside. Here, we present an extensive comparison of 224 genome sequences from 104 Mycoplasma species to characterize the genetic determinants of galactocerebroside biosynthesis. Hidden Markov models were used to analyse glycosil transferases, leading to identification
