Subgroup Analysis of Interval-censored Failure Time Data With Application to Alzheimer's Disease.

Subgroup analysis provides a useful tool for dealing with the heterogeneity in various situations, such as disease treatments, and has attracted a lot of attention in many areas, such as precision medicine. In this paper, we discuss the subgroup analysis for interval-censored failure time data under a heterogeneous Cox proportional hazards model, and a sieve penalized maximum likelihood estimation procedure is proposed. The proposed method can classify study subjects into different subgroups and determine the number of subgroups, the important predictors, and their estimated effects simultaneo

Neural correlates of 3D versus 2D perception: An activation likelihood estimation meta-analysis.

Despite hundreds of neuroimaging studies examining the neural correlates of 3D shape perception (as opposed to 2D), there is no consensus because of the diversity of stimuli and depth cues used. We addressed this problem through an activation likelihood estimation (ALE) coordinate-based meta-analysis, pooling together studies that examined the 3D vs 2D shape contrast across multiple depth cues used to render the 3D shapes. A systematic review was performed using Medline, PsychInfo and Embase databases and yielded 25 empirical studies after screening. Articles were split into cue types-disparit

Spatial memory encoding is associated with the anterior and posterior hippocampus: An fMRI activation likelihood estimation meta-analysis.

It has been hypothesized that differential processing occurs along the longitudinal (anterior-posterior) axis of the hippocampus. One hypothesis is that spatial memory (during both encoding and retrieval) is associated with the posterior hippocampus. An alternative hypothesis is that memory encoding (either spatial or nonspatial) is associated with the anterior hippocampus and memory retrieval is associated with the posterior hippocampus. Of importance, during spatial memory encoding, the spatial-posterior hypothesis predicts posterior hippocampal involvement, whereas the encoding-retrieval hy

A Causal View on Bias in Missing Data Imputation: The Impact of Evil Auxiliary Variables on Norming of Test Scores.

Among the most important merits of modern missing data techniques such as multiple imputation (MI) and full-information maximum likelihood estimation is the possibility to include additional information about the missingness process via auxiliary variables. During the past decade, the choice of auxiliary variables has been investigated under a variety of different conditions and more recent research points to the potentially biasing effect of certain auxiliary variables, particularly colliders (Thoemmes & Rose, 2014). In this article, we further extend biasing mechanisms of certain auxiliary v

Computational prediction of heteromeric protein complex disassembly order using hybrid Monte Carlo/molecular dynamics simulation.

The physicochemical entities comprising the biological phenomena in the cell form a network of biochemical reactions and the activity of such a network is regulated by multimeric protein complexes. Mass spectroscopy (MS) experiments and multimeric protein docking simulations based on structural bioinformatics techniques have revealed the molecular-level stoichiometry and static configuration of subcomplexes in their bound forms, thus revealing the subcomplex population and formation orders. Meanwhile, these methodologies are not designed to straightforwardly examine the temporal dynamics of mu

Fitting a shared frailty illness-death model to left-truncated semi-competing risks data to examine the impact of education level on incident dementia.

BACKGROUND: Semi-competing risks arise when interest lies in the time-to-event for some non-terminal event, the observation of which is subject to some terminal event. One approach to assessing the impact of covariates on semi-competing risks data is through the illness-death model with shared frailty, where hazard regression models are used to model the effect of covariates on the endpoints. The shared frailty term, which can be viewed as an individual-specific random effect, acknowledges dependence between the events that is not accounted for by covariates. Although methods exist for fitting

Improved estimation of the initial number of susceptible individuals in the general stochastic epidemic model using penalized likelihood.

The initial size of a completely susceptible population in a group of individuals plays a key role in drawing inferences for epidemic models. However, this can be difficult to obtain in practice because, in any population, there might be individuals who may not transmit the disease during the epidemic. This short note describes how to improve the maximum likelihood estimators of the infection rate and the initial number of susceptible individuals and provides their approximate Hessian matrix for the general stochastic epidemic model by using the concept of the penalized likelihood function. Animal and human dose-response models for Brucella species.

Human Brucellosis is one of the most common zoonotic diseases worldwide. Disease transmission often occurs through the handling of domestic livestock, as well as ingestion of unpasteurized milk and cheese, but can have enhanced infectivity if aerosolized. Because there is no human vaccine available, rising concerns about the threat of Brucellosis to human health and its inclusion in the Center for Disease Control's Category B Bioterrorism/Select Agent List make a better understanding of the dose-response relationship of this microbe necessary. Through an extensive peer-reviewed literature sear

HIV incidence among needle exchange participants: estimates from syringe tracking and testing data.

This paper develops a statistical procedure for estimating the HIV infection rate among needle exchange clients without using any self-reported information. Instead, data are accumulated by following the distribution and return of sequentially labeled syringes and by testing a sample of returns for the presence of HIV-1 proviral DNA using polymerase chain reaction. For each drug injector in the sample, a maximum likelihood change point model is constructed to determine if a statistically significant upward shift in the fraction of needles testing HIV positive is evident, as would occur if the

Backward joint model for the joint dynamic prediction of time-to-event and longitudinal data: basic formulation and new developments.

Dynamic prediction of future clinical outcomes based on longitudinally measured predictors plays a crucial role in disease management and patient counseling, particularly when conventional static models are inadequate. Joint modeling of longitudinal and time-to-event data provides a useful framework for addressing this challenge. In this paper, we present a comprehensive development of the recently proposed backward joint model (BJM; Shen and Li, 2021), which factorizes the likelihood into the distribution of time-to-event data and the conditional distribution of longitudinal data given the ev

A bounded hazard ratio Cox model for the effect of time to treatment on mortality.

In resource-limited or time-sensitive care settings, there is interest in assessing the impact of time to treatment (TTT) on mortality. Traditional Cox proportional hazards models, which specify the effect of TTT as an unrestricted term in the log hazard ratio, can produce counterintuitive results where the survival probability may not decrease monotonically with longer delays. Moreover, hazard ratios from such models quantify the effect of TTT conditional on surviving until treatment, rather than the effect of delayed treatment at baseline. We propose a class of bounded hazard ratio (BHR) Cox

A flexible bivariate cure model with shared random effect and associated inference and application to diabetic retinopathy data.

In lifetime studies, a proportion of subjects may never experience the event of interest, giving rise to the notion of cure rate. While traditional cure models address this in univariate set-up, many applications involve paired lifetimes, such as twin survival studies, paired organs, or dependent components in a system. In such cases, both the possibility of cure in one or both marginals and the dependence between lifetimes need to be modeled simultaneously, motivating bivariate cure models. We propose here a flexible framework for analyzing bivariate cure data by combining parametric modeling

Statistical support for identification using epigenetic traits of the human skeleton.

Radiologic comparison is a potentially reliable means of identification in forensic contexts. Most radiologic comparisons are subjective and involve a qualitative visual comparison of the degree of similarity between antemortem and postmortem images, which is insufficient for quantitatively assessing the evidentiary value of an identification. Rather than simply concluding that antemortem and postmortem radiologic comparisons appear the same in the opinion of the examiner, results should be expressed quantitatively. This bolsters conclusions by providing statistical support for the probability

Best practices for your confirmatory factor analysis: A JASP and lavaan tutorial.

Confirmatory factor analysis (CFA) is a fundamental method for evaluating the internal structural validity of measurement instruments. In most CFA applications, the measurement model serves as a means to an end rather than an end in itself. To select the appropriate model, prior validity evidence is crucial, and items are typically assessed on an ordinal scale, which has been used in the applied social sciences. However, textbooks on structural equation modeling (SEM) often overlook this specific case, focusing on applications estimable using maximum likelihood (ML) instead. Unfortunately, sev

Development and validation of a multiplex panel with 232 microhaplotypes and software for forensic kinship analysis.

In this study, we developed and validated a novel microhaplotype (MH) panel, the FGID Microhaplotype Kit, which contains 232 loci and was specifically designed for forensic kinship analysis. The performance of the panel was evaluated through rigorous testing that included sensitivity, species specificity, inhibitor resistance, uniformity, stability, accuracy and mixture deconvolution. The results showed that the kit is capable of reliably detecting all loci with minimal DNA input. It showed high species specificity for 12 non-human DNA samples and resistance to common inhibitors. In addition,

On semiparametric accelerated failure time models with time-varying covariates: A maximum penalised likelihood estimation.

The accelerated failure time (AFT) model offers an important and useful alternative to the conventional Cox proportional hazards model, particularly when the proportional hazards assumption for a Cox model is violated. Since an AFT model is basically a log-linear model, meaningful interpretations of covariate effects on failure times can be made directly. However, estimation of a semiparametric AFT model imposes computational challenges even when it only has time-fixed covariates, and the situation becomes much more complicated when time-varying covariates are included. In this paper, we propo

External validation of novel clinical likelihood models to predict obstructive coronary artery disease and prognosis.

OBJECTIVES: The risk factor-weighted and coronary artery calcium score-weighted clinical likelihood (RF-CL and CACS-CL, respectively) models improve discrimination of patients with suspected obstructive coronary artery disease (CAD). However, external validation is warranted.Compared to the 2019 European Society of Cardiology pretest probability (ESC-PTP) model, the aims were (1) to validate the RF-CL and CACS-CL models for identification of obstructive CAD and revascularisation, and (2) to investigate prognosis by CL thresholds. METHODS: Stable de novo chest pain patients (n=1585) undergoing

A stochastic alternative technique for Compton Maximum Likelihood Expectation-Maximization (MLEM) reconstruction.

Even though iterative methods and particularly Maximum Likelihood Expectation-Maximization (MLEM) algorithms have been established in reconstruction with Compton data, their detailed design with respect to physical rules and processes dominate their plain implementation in the form of a system matrix. A new elementary but efficient alternative for the well-known system matrix with respect to Compton Camera image reconstruction is presented in this work. For each detected event there is a weighting factor inserted as an accumulated probability which carries all the necessary information. This p

Modeling and maximum likelihood based inference of interval-censored data with unknown upper limits and time-dependent covariates.

Due to the nature of study design or other reasons, the upper limits of the interval-censored data with multiple visits are unknown. A naïve approach is to treat the last observed time as the exact event time, which may induce biased estimators of the model parameters. In this paper, we first develop a Cox model with time-dependent covariates for the event time and a proportional hazards model with frailty for the gap time. We then construct the upper limits using the latent gap times to resolve the issue of interval-censored event time data with unknown upper limits. A data-augmentation techn
