An echo from the past: open access repository of over 10,000 annotated Doppler audio recordings of venous gas emboli.

INTRODUCTION: Doppler ultrasound measurements have been recorded since the 1970s across the world and provide a valuable data resource for learning, analysis, and potential training of deep learning algorithms to recognise and grade venous gas emboli (VGE) allowing assessment of decompression sickness (DCS) risk. METHODS: We collected a 'big database' of Doppler recordings and associated metadata. Audio tapes with recorded Doppler data were converted to digital files, then cut into individual recordings and matched with their metadata, including subject and pressure profile information. The a

A Neural Network Approach to Identify Left-Right Orientation of Anatomical Brain MRI.

PURPOSE: This study presents a novel application of deep learning to enhance the accuracy of left-right orientation identification in anatomical brain MRI scans. Left-right orientation misidentification in brain MRIs presents significant challenges due to several factors, including metadata loss or ambiguity, which often occurs during the de-identification of medical images for research, conversion between image formats, software operations that strip or overwrite metadata, and the use of older imaging systems that stored orientation differently. METHOD: A three-dimensional convolutional neur

Temporary dense seismic network during the 2016 Central Italy seismic emergency for microzonation studies.

In August 2016, a magnitude 6.0 earthquake struck Central Italy, starting a devastating seismic sequence, aggravated by other two events of magnitude 5.9 and 6.5, respectively. After the first mainshock, four Italian institutions installed a dense temporary network of 50 seismic stations in an area of 260 km2. The network was registered in the International Federation of Digital Seismograph Networks with the code 3A and quoted with a Digital Object Identifier ( https://doi.org/10.13127/SD/ku7Xm12Yy9 ). Raw data were converted into the standard binary miniSEED format, and organized in a structu

Edge seismic phase picking: Model distillation for multimodal early-warning systems.

Seismic monitoring is entering a high data volume, multimodal sensing regime driven by dense sensor deployments, including micro-electro-mechanical systems arrays, large-N (100s-1000s) Nodal arrays, distributed acoustic sensing, and other geophysical instruments. Machine learning models, with appropriate tuning and calibration, are capable of achieving close to expert-level performance in seismic detection and phase picking. The emerging operational challenge is how to scale that machine intelligence across future multimodal sensing networks. Effective incorporation of these capabilities remai

Genetic Epidemiology of Bovine Leptospirosis: A Global Perspective from Sequence and Genome Datasets.

Leptospirosis is an important reproductive disease in bovine hosts, yet its epidemiology is still largely inferred from serology, which provides limited resolution in bovines. Although genetic studies based on genotyping and whole-genome sequencing approaches are increasing, a comprehensive overview is still lacking. We analyzed bovine-origin sequences and genome metadata from databases to characterize patterns of Leptospira species and serogroups and to describe genotyping methods and molecular markers. Metadata were retrieved from GenBank and the Institut Pasteur cgMLST databases until Janua

A reproducible R workflow to preserve variable and value labels in Stata, SPSS, and SAS datasets for transparent and reproducible health research.

INTRODUCTION: Large-scale health surveys like the Demographic and Health Surveys (DHS) and WHO STEPS are essential for tracking health trends and guiding policies in low- and middle-income countries. However, when these datasets are imported into tools like R, they often lose crucial metadata, variable and value labels, turning clear categories into cryptic codes. This slows analysis, risks errors, and weakens data reuse. METHODS: We developed a reproducible workflow in R to import and process survey data while preserving variable and value labels. Using open-source packages such as haven, la

Targeted lipidomics dataset of central nervous system and plasma from mice with experimental autoimmune encephalomyelitis.

This dataset was generated from a preclinical study that used the relapsing-remitting experimental autoimmune encephalomyelitis (EAE) model in SJL/J mice to examine lipid signalling in neuroinflammation. The study examined how the reference compounds FTY720 (fingolimod, 0.5 mg/kg/day) affected the autotaxin/lysophosphatidic acid (ATX/LPA) axis and related lipid mediators. The mice were divided into three groups: control (no EAE), EAE, and EAE plus fingolimod. Tissue samples were collected from the plasma, cerebellum, hippocampus, and prefrontal cortex, resulting in 26 biological samples. Targe

OMICON: a community resource for studying gene coexpression networks in normal and neoplastic human brain samples.

Genome-wide coexpression analysis of intact tissue samples is a powerful approach for identifying reproducible signatures of cell types and states, since it can survey vast numbers of individuals, cells, and transcripts. However, it can be difficult to optimize gene coexpression network construction and compare results from independent analyses. To address these challenges, we developed OMICON (theomicon.ucsf.edu) for research on human brain gene coexpression networks. OMICON contains gene expression data from >17K normal and neoplastic human brain samples with standardized metadata. Systemati

Antimicrobial-resistant Neisseria gonorrhoeae in Europe in 2020 compared with in 2013 and 2018: a retrospective genomic surveillance study.

BACKGROUND: Regular quality-assured whole-genome sequencing linked to antimicrobial resistance (AMR) and patient metadata is imperative to elucidate the shifting gonorrhoea epidemiology, both nationally and internationally. We aimed to examine the gonococcal population in the European Economic Area (EEA) in 2020, elucidate emerging and disappearing gonococcal lineages associated with AMR and patient metadata, compare with 2013 and 2018 whole-genome sequencing data, and explain changes in gonococcal AMR and gonorrhoea epidemiology. METHODS: In this retrospective genomic surveillance study, we

Towards a holistic epidemiology of Streptococcus agalactiae using the BakRep repository.

BACKGROUND: Streptococcus agalactiae is a versatile multi-host pathogen that can cause severe neonatal disease in humans and mastitis in dairy animals. Its ability to infect a wide range of hosts is largely driven by its high genomic plasticity and the acquisition of distinct accessory genes. The global population of S. agalactiae is characterized by multiple capsular serotypes and clonal complexes that differ in their propensity to cause invasive disease, including hypervirulent CC17 (often serotype III) associated with neonatal meningitis, whereas CC1/CC19/CC23 are more often colonizing line

Systematic evaluation of deep learning design choices for image-based organ-on-chip quality assessment.

Label-free brightfield microscopy is widely used to monitor organ-on-chip (OOC) cultures, but manual quality assessment can be subjective, labor-intensive, and difficult to standardize across biological conditions. Using a public dataset of 3072 microscopy images from six cell lines, we systematically evaluated four questions relevant to automated OOC quality assessment: (1) how model architecture and image resolution affect performance, (2) whether predictive information is localized or distributed across the image, (3) whether biological metadata provides complementary information beyond the

Refine Then Fusion: Robust 3D Brain MRI Synthesis via Vision-Language Collaboration.

Metadata-guided cross-modality 3D MRI synthesis aims to generate target-contrast volumes from source-modality data conditioned on clinically available metadata, which is important for enhancing clinical imaging flexibility. However, existing methods still suffer from two main limitations: 1) They neglect spatial dependencies within volumetric representations, yielding structurally ambiguous features that blur anatomical boundaries and hinder precise semantic integration. 2) They rely on conventional cross-attention between visual and textual features, limiting the precision of visual-semantic

Graph-Aware and Sequence-Aware Multimodal Deep Learning Framework for Cancer Detection and Risk Analysis from Medical Imaging.

Early and accurate cancer detection from medical imaging remains challenging because clinically relevant evidence is distributed across local image appearance, structural relationships between suspicious regions, and ordered imaging context. This study proposes a graph-aware and sequence-aware deep learning framework that combines a convolutional neural network (CNN) backbone for spatial feature extraction, a Graph Attention Network (GAT) for lesion-structure modelling, and a Bidirectional Long Short-Term Memory (BiLSTM) module for ordered-view or slice-sequence representation learning. scBaseCount: An AI agent-curated, standardized, auto-updated single-cell data repository.

Single-cell RNA sequencing has transformed cell biology by enabling precise transcriptomic measurements of individual cells. The Sequence Read Archive (SRA) is the largest public repository of sequencing reads, yet much of it remains underutilized due to unstandardized metadata. Here, we introduce scBaseCount, a database that leverages an AI agent to automate discovery and metadata extraction and standardize data processing. Built by mining all 10x Genomics datasets, scBaseCount is the largest public repository of single-cell gene expression data, comprising over 502 million cells across 27 or

A new AI assisted approach aligns data standards and accelerates interoperability in biomedical research.

We demonstrate how Large Language Models (LLMs) accelerate biomedical data harmonization through automated Common Data Element (CDE) generation. We processed 31 datasets including clinical taxonomies and research data dictionaries through OpenAI's Generative Pre-trained Transformer - 4 (API Model gpt-4-0613), generating comprehensive metadata for each element using a template-based system. Subject-matter experts validated outputs, finding 94% of generated metadata fields required no revision overall, with an unweighted accuracy of 83.8%, unweighted, for semi-structured sources. Radiology research platform: automating multicenter radiological research workflows using a cloud-native platform.

Large-scale, multi-institutional radiological datasets, requisite for next-generation AI and epidemiological studies, remain an unmet need due to fragmented infrastructure, institutional firewalls, and the laborious manual entry of data into research-specific electronic data capture tools. We present a proof-of-concept, cloud-native platform to facilitate multicenter radiological collaboration. The platform architecture enforces a clean separation between a React-based client UI, a cloud backend in Google Firebase, and secure local networks. DermaCalibra: A Robust and Explainable Multimodal Framework for Skin Lesion Diagnosis via Bayesian Uncertainty and Dynamic Modulation.

Background: Accurate and timely diagnosis of skin lesions, including Melanoma (MEL), Basal Cell Carcinoma (BCC), Squamous Cell Carcinoma (SCC), Actinic Keratosis (ACK), Seborrheic Keratosis (SEK), and Nevus (NEV), is often hindered by the severe class imbalance and high morphological similarity among pathologies in clinical practice. Although multimodal learning has shown potential in resolving these issues, existing approaches often fail to address predictive uncertainty or effectively integrate heterogeneous clinical metadata. Therefore, this study proposes DermaCalibra, a robust and explain
