Modelling dynamic structures of biological systems with quantitative coloured Petri nets.

Biological systems often exhibit dynamic structures that generate numerous repeated or similar structures driven by fundamental evolutionary, biochemical, and systematic principles. These structures hinder the modelling and analysis of such systems due to their inherent complexity. To address this challenge, we propose a workflow for modelling and analysing dynamic structures of biological systems using quantitative coloured Petri nets (QPNC). The workflow describes a stepwise approach toward modelling and simulating dynamic and scalable structures of biological systems using three classes of

From viral evolution to spatial contagion: a biologically modulated Hawkes model.

SUMMARY: Mutations sometimes increase contagiousness for evolving pathogens. During an epidemic, scientists use viral genome data to infer a shared evolutionary history and connect this history to geographic spread. We propose a model that directly relates a pathogen's evolution to its spatial contagion dynamics-effectively combining the two epidemiological paradigms of phylogenetic inference and self-exciting process modeling-and apply this phylogenetic Hawkes process to a Bayesian analysis of 23 421 viral cases from the 2014 to 2016 Ebola outbreak in West Africa. The proposed model is able t

Rabbit as an animal model for the study of biological grafts in pelvic floor dysfunctions.

The aims of this study were to evaluate the feasibility of the New Zealand White (NZW) rabbit for studying implanted biomaterials in pelvic reconstructive surgery; and to compare the occurrence of graft-related complications of a commercial polypropylene (PP) mesh and new developed human dermal matrix implanted at vaginal and abdominal level. 20 white female NZW rabbits were randomized into two groups, experimental group (human acellular dermal matrices-hADM-graft) and control group (commercial PP graft). In each animal, grafts were surgically implanted subcutaneously in the abdominal wall and

A comparison of computational methodologies for the structural modelling of biologically relevant zinc complexes.

The impact of a variety of modern computational methods on the structure of biologically relevant zinc complexes is studied. Different density functionals and a Hartree-Fock-based method, scalar-relativistic effects, and basis set integration grid choices, among others, are assessed for set of high-resolution crystallographic structures. While a previous study recommends incorporating relativistic effects into density functional theory calculations in order to improve the accuracy of obtained geometries for small Zn(II) coordination compounds, we show that, for the set in study, relativistic e

Biological effects of desert dust in respiratory epithelial cells and a murine model.

As a result of the challenge of recent dust storms to public health, we tested the postulate that desert dust collected in the southwestern United States imparts a biological effect in respiratory epithelial cells and an animal model. Two samples of surface sediment were collected from separate dust sources in northeastern Arizona. Analysis of the PM20 fraction demonstrated that the majority of both dust samples were quartz and clay minerals (total SiO₂ of 52 and 57%). Using respiratory epithelial and monocytic cell lines, the two desert dusts increased oxidant generation, measured by Amplex R

A model of federal interagency cooperation: the National Interagency Confederation for Biological Research.

The terrorist attacks of September 11 and the anthrax mailings a month later prompted a sweeping response by the federal government to improve the preparedness of the US to meet the potential threat posed by a terrorist using a biological agent. This response transcended traditional interagency boundaries, creating new opportunities while producing unique fiscal and leadership challenges. The National Interagency Confederation for Biological Research has made significant progress over the past 12 years because of its ability to adapt to the need for interagency cooperation and overcome many of

Biological experimental observations of an unnoticed chaos as simulated by the Hindmarsh-Rose model.

An unnoticed chaotic firing pattern, lying between period-1 and period-2 firing patterns, has received little attention over the past 20 years since it was first simulated in the Hindmarsh-Rose (HR) model. In the present study, the rat sciatic nerve model of chronic constriction injury (CCI) was used as an experimental neural pacemaker to investigate the transition regularities of spontaneous firing patterns. Chaotic firing lying between period-1 and period-2 firings was observed located in four bifurcation scenarios in different, isolated neural pacemakers. These bifurcation scenarios were in

Biological implications of the phenotypic plasticity in the Schistosoma mansoni-Nectomys squamipes model.

The water-rat Nectomys squamipes is mostly important non-human host in schistosomiasis mansoni transmission in Brazil, due to its susceptibility, high abundance and water-contact pattern. During experimental infection of N. squamipes with Schistosoma mansoni, adult worms show phenotypic plasticity. This finding led us to investigate whether biological behavior is also affected. This was assessed comparing the biological characteristics of four S. mansoni strains: BE (State of Belém do Pará), CE (State of Pernambuco), CMO (State of Rio Grande do Norte) and SJ (State of São Paulo) using laborato

A neuropsychiatric model of biological and psychological processes in the remission of delusions and auditory hallucinations.

This selective review combines cognitive models and biological models of psychosis into a tentative integrated neuropsychiatric model. The aim of the model is to understand better, how pharmacotherapy and cognitive-behavior therapy come forward as partners in the treatment of psychosis and play complementary and mutually reinforcing roles. The article reviews the dominant models in literature. The focus in this review is on one hand on neural circuits that are involved in cognitive models and on the other hand on cognitive processes and experiences involved in biological models. In this way, a

A biologically based pharmacodynamic model for lipid peroxidation stimulated by trichloroethylene in vitro.

It is often necessary for chemical risk assessment to determine a quantitative relationship between the internal dose of a chemical and its biological effect. The tool best suited for this purpose is a biologically based pharmacodynamic (BBPD) model. Such a BBPD model was developed previously (10) to simulate chemically induced lipid peroxidation, and it was experimentally calibrated in precision-cut mouse liver slices in vitro. The BBPD model simulated formation of lipid hydroperoxides and thiobarbituric acid reactive substances (TBARS) over time and was originally calibrated with different c

The role of technical, biological and pharmacological factors in the laboratory evaluation of anticonvulsant drugs. III. Pentylenetetrazole seizure models.

Although seizure models using systemic administration of the chemoconvulsant pentylenetetrazol (PTZ) for induction of generalized clonic seizures in rodents are widely employed to identify potential anticonvulsants, the important role of diverse technical, biological and pharmacological factors in interpretation of results obtained with these models is often not recognized. The aim of this study was to delineate factors other than sex, age, diet, climate, and circadian rhythms, which are generally known. For this purpose, experiments with 8 clinically established antiepileptic drugs were under

Technical and biological factors driving inter-individual body burden of arsenic species in murine models of human arsenic exposure.

Arsenic is one of the most important environmental toxicants, requiring advanced analytical techniques to resolve individual species. There is little consensus on arsenic speciation methodology for in vivo studies. The objectives of this study were to generate a robust framework for arsenic speciation in murine models of human exposure and evaluate factors influencing the levels of arsenobetaine, inorganic arsenite, dimethylarsinate, monomethylarsonate, and inorganic arsenate resolved by high-performance liquid chromatography (HPLC)-inductively coupled plasma mass spectrometry (ICPMS). A VFM approach for identifying material parameters and data-driven constitutive models for biphasic hyperelasticity of soft biological tissues.

In a soft biological tissue with a fibrous network and interstitial fluid, osmotic pressure arises primarily from Donnan ion effects and macromolecular confinement, typically ranging from kPa to hundreds of kPa, and is mechanically balanced by stresses in the solid matrix. This study introduces a new data-driven framework based on the Virtual Fields Method (VFM) for identifying full-field material parameters and discovering constitutive models of osmotic pressure in biphasic hyperelasticity. In this framework, a two-step VFM strategy is proposed: (1) the virtual fields with zero-trace strains

Evaluation of phenolic profile and multi-biological activities of Lepista glaucocana extracts optimized by ANN-GA and RSM models.

In this study, extraction parameters were optimized using Response Surface Methodology (RSM) and Artificial Neural Network-Genetic Algorithm (ANN-GA) approaches to determine the highest levels of biological activities of Lepista glaucocana (Bres.) Singer. Optimization parameters included temperature, time, and ethanol/water ratio. Subsequently, antioxidant, anticholinesterase, and antiproliferative activities, as well as phenolic contents, of the extracts produced under optimum conditions were determined. The results showed that the ANN-GA optimized extract exhibited significantly higher total

Novel Pyrazolo [1,5-a]-1,3,5-Triazine Derivatives as CDK7 Inhibitors: Synthesis and Biological Insights in Pancreatic Ductal Adenocarcinoma Models.

Pancreatic ductal adenocarcinoma (PDAC), the most prevalent form of pancreatic tumor, is one of the most aggressive and lethal tumor types. Cyclin-dependent kinase 7 (CDK7) has been recently identified as a promising target in multiple human and mouse PDAC preclinical tumor models, due to significant downregulation of gene transcription and preferential inhibition of the mitotic cell cycle. With the aim of finding new CDK7 inhibitors, new indolyl and 7-aza-indolyl pyrazolo [1,5-a]-1,3,5-triazine derivatives are efficiently synthesized and screened for antiproliferative activity against three i

Effects of pharmaceuticals and other active chemicals at biological targets: mechanisms, interactions, and integration into PB-PK/PD models.

Biologically active molecules, that is pharmaceuticals and other chemical substances, exert their therapeutic and/or toxic effects by complex interactions with their biological targets/active sites. This review discusses the factors and processes governing the kinetics and effects of active molecules at their cellular targets, the chain of events leading to clinical effects, and the crosstalk between regulatory pathways controlling these processes. Special attention is given to the discussion of effects of a single drug or other chemical on multiple targets, to the interaction of multiple liga
