Single cell multiomics unravel the transcription networks controlling the different EMT tumor states.

Epithelial-to-mesenchymal transition (EMT) is a dynamic process during which cells lose their epithelial characteristics and acquire mesenchymal traits. In cancer, EMT is closely associated with tumor initiation, progression, invasion, metastasis, and therapy resistance. Rather than being a binary state switch, EMT encompasses a spectrum of tumor states with distinct functional properties. However, the transcription factors (TFs) that govern transitions between these EMT states remain poorly defined. Here, using multi-omic approaches combining single-cell RNA-seq and single-cell ATAC-seq, we d

DIVAS: an R package for identifying shared and individual variations of multiomics data.

MOTIVATION: Multiomics data integration aims to identify biological patterns shared across molecular modalities. Most existing methods detect either jointly shared variation, across all modalities, or individual variation, unique to a single modality, but overlook partially shared variation, shared by only a subset of modalities. This is a critical limitation, because many biological mechanisms manifest in some but not all molecular modalities. RESULTS: We present an open-source R package implementing data integration via analysis of subspaces (DIVAS), a framework for systematically identifyi

Multiomics profiling reveals the adaptive responses of largemouth bass to high temperature stress.

BACKGROUND: Largemouth bass (Micropterus salmoides) is among the most economically important freshwater fish species. High temperature is a major abiotic stressor, leading to increased mortality and significant economic losses. However, research on the regulatory mechanisms of heat stress response in largemouth bass is limited. This study aims to elucidate the mechanisms of adaptability in largemouth bass during heat stress and subsequent recovery. RESULTS: The morphobiochemical alterations and adaptive mechanisms induced by high water temperature in the gill, brain and liver tissues of large

Elucidating the Pathophysiology and Diagnostic Biomarkers of Sepsis-Associated Encephalopathy: A Multiomics Approach.

Sepsis-associated encephalopathy (SAE) is a diffuse neurological injury that results from severe sepsis, and its underlying pathophysiological mechanisms remain largely unknown. This study aimed to elucidate the pathological basis of SAE and identify potential diagnostic biomarkers by integrating analyses of the intestinal microbiome, plasma metabolomics, and circulating microRNAs (miRNAs). We analyzed data from 50 patients who were divided into SAE or non-SAE groups. The results revealed significant differences in microbial composition between these groups, with a marked decrease in Bacteroid

Single-cell multiomics and chromatin structure reveal gene-regulatory dynamics in heart failure.

Heart failure is a leading cause of morbidity and mortality, yet gene-regulatory mechanisms driving cell type-specific pathologic responses remain undefined. Here, we present the cell type-resolved transcriptomes, chromatin accessibility, histone modifications, and chromatin organization of 13 nonfailing and 23 failing human hearts across all cardiac chambers. Integrative analyses revealed dynamic changes in cell type composition, gene-regulatory programs, and chromatin organization, particularly in cardiomyocytes and fibroblasts. Mapping cell type-specific enhancer-gene interactions from thes

Beyond eGFR and Albuminuria: Biological Pathways and Multiomics in Cardiovascular-Kidney-Metabolic Disease.

Cardiovascular-kidney-metabolic disease (CKM) represents a growing public health challenge driven by the convergence of obesity, diabetes, and cardiovascular risk within aging populations. Despite major therapeutic advances, risk stratification remains anchored to conventional markers such as creatinine, urine albumin-to-creatinine ratio, natriuretic peptides, troponins, lipids, and glycated hemoglobin. Although prognostically useful, these parameters largely reflect established organ dysfunction rather than the upstream biological processes responsible for disease initiation and progression.

Comprehensive Evaluation of Coextraction Workflows for Enhanced Multiomics Integration in Complex Biological Samples.

Integrative multiomics analysis offers valuable insights into complex biological systems, yet conventional stepwise extraction methods are often limited by tissue spatial heterogeneity and technical biases introduced through repeated processing, which may compromise cross-omics comparability. To address this, we evaluated a coextraction strategy for multiomics profiling of mouse brain tissue. This approach increased RNA yield per milligram of tissue by 32.55% compared with traditional methods while maintaining comparable sequence coverage (88.14%) and reproducibility (r > 0.98). At the proteom

Multiomics analysis focusing on genome-wide DNA methylation in paediatric acute promyelocytic leukaemia.

We conducted a multiomics analysis of paediatric acute promyelocytic leukaemia (APL) in 36 patients enrolled in the Japanese AML-P05 study. Targeted deep sequencing identified EP300 mutations (n = 2) and MYC-internal tandem duplication (ITD) (n = 1), which have not been previously reported in APLs. DNA methylation analysis classified 34 paediatric APLs into two groups: hypermethylation and hypomethylation. Patients in the hypermethylation group had significantly worse outcomes compared to those in the hypomethylation group (3-year overall survival: 80% vs. 100%, p = 0.043; 3-year event-free su

Variant-to-Biomarker Pathways in Peripheral Artery Disease: Multiomics Integration and Clinical Translation.

Peripheral artery disease (PAD) is a prevalent, disabling manifestation of systemic atherosclerosis that carries high risks of major adverse cardiovascular and limb events, yet remains incompletely explained by conventional risk factors and haemodynamic indices. Although genome-wide association studies have nominated reproducible susceptibility loci and high-throughput profiling has expanded the landscape of circulating, imaging, vascular and skeletal muscle biomarkers, most signals are noncoding, mechanistic attribution is often uncertain and few biomarkers have demonstrated durable increment

Multiomics analysis of red blood cells reveals thalassemia severity beyond globin gene mutations.

Hemoglobinopathies are the most common monogenic genetic disorders, primarily managed through blood transfusions or bone marrow transplantation. Clinical severity other than mutational effect is not well investigated and still unknown. This study aimed to identify dysregulated molecular pathways in red blood cells (RBCs) contributing to thalassemia severity. From a cohort of 285 patients with hemoglobinopathy, 10 age-matched individuals with identical compound heterozygous mutations (IVS 1-5 G>C and CD 26 G>A) were screened. Five had severe thalassemia requiring regular transfusions, whereas 5

Unraveling the genetics of feline hypertrophic cardiomyopathy: a multiomics study of 138 cats.

Hypertrophic cardiomyopathy (HCM) is the most common inherited cardiac disease in cats, often leading to congestive heart failure, arterial thromboembolism, and sudden cardiac death. The genetics of feline HCM are poorly understood and limited genetic discoveries remain breed- or family-specific. We aimed to identify novel causative or disease-modifying variants in a large cohort of cats reflective of the general cat population. In a second cohort, we sought to characterize transcriptomics differences between HCM-affected cats and healthy controls. DNA was isolated from 138 domestic cats (109

Subtype specific immune-metabolic reprogramming in preeclampsia revealed by multiomics and serum biomarkers.

Preeclampsia comprises early-onset (EOPE) and late-onset (LOPE) subtypes with distinct etiologies, placental pathology, and severity, but cellular/metabolic drivers and early biomarkers remain unclear. We integrated placental single-cell RNA-seq, spatial transcriptomics, and spatial metabolomics from EOPE, LOPE, and matched controls, and performed maternal serum metabolomics in a prospective cohort of 199 pregnancies. The scRNA-seq identified 14 cell types; Hofbauer cells and trophoblasts resolved into 7 and 3 subclusters. EOPE placentas showed increased macrophages and extravillous trophoblas

Development of disease diagnosis technology based on coattention cross-fusion of multiomics data.

BACKGROUND: Early diagnosis is vital for increasing the rates of curing diseases and patient survival in medicine. With the advancement of biotechnology, the types of bioomics data are increasing. The integration of multiomics data can provide more comprehensive biological information, thereby achieving more accurate diagnoses than single-omics data can. Nevertheless, current multiomics research is often limited to the intelligent diagnosis of a single disease or a few types of omics data and lacks a multiomics disease diagnosis model that can be widely applied to different diseases. Therefore

Deciphering gene regulatory programs in mouse embryonic skin through single-cell multiomics analysis.

BACKGROUND: Cell type-specific transcriptional heterogeneity in embryonic mouse skin is well-documented, but few studies have investigated the regulatory mechanisms. Here, we present high-throughput single-cell chromatin accessibility and transcriptome sequencing (HT-scCAT-seq), a method that simultaneously profiles transcriptome and chromatin accessibility. We utilized HT-scCAT-seq to dissect the gene regulatory mechanism governing epidermal stratification, periderm terminal differentiation, and fibroblast specification. RESULTS: By linking chromatin accessibility to gene expression, we iden
