Probing the HIV-1 NCp7 Nucleocapsid Protein with Site-Specific Gold(I)-Phosphine Complexes.

In this work, we examined a series of thiophilic Au(I) compounds based on [Au(L)(PR3)] (L = Cl-, 4-dimethylaminopyridine (dmap); R= ethyl (Et), cyclohexyl (Cy)) for chemoselective auration of the C-terminal HIV nucleocapsid protein NCp7 F2 and the "full" HIV NCp7 (NC, zinc finger (ZnF)) as probes of nucleocapsid topography. The choice of phosphine allowed electronic and steric effects to be considered. The use of the heterocycle "leaving group" allowed us to study the effect of possible π-stacking with the essential tryptophan residue of NC on the reactivity and selectivity, mimicking the natu

Sequence-specific binding of human immunodeficiency virus type 1 nucleocapsid protein to short oligonucleotides.

We have analyzed the binding of recombinant human immunodeficiency virus type 1 nucleocapsid protein (NC) to very short oligonucleotides by using surface plasmon resonance (SPR) technology. Our experiments, which were conducted at a moderate salt concentration (0.15 M NaCl), showed that NC binds more stably to runs of d(G) than to other DNA homopolymers. However, it exhibits far more stable binding with the alternating base sequence d(TG)n than with any homopolymeric oligodeoxyribonucleotide; thus, it shows a strong sequence preference under our experimental conditions. We found that the minim

SADS-CoV nucleocapsid protein antagonizes DAD1-mediated STING activation to prevent cytosolic DNA sensing.

The STING pathway is pivotal in defense against RNA viruses; however, its involvement in swine acute diarrhea syndrome coronavirus (SADS-CoV) infection remains unclear. This study reveals a dual mechanism where in SADS-CoV triggers STING activation via nuclear envelope rupture but subsequently evades immunity through its nucleocapsid (N) protein. Mechanistically, this process involves chromatin leakage that activates the cGAS-STING pathway, triggering interferon responses. The endoplasmic reticulum-resident protein defender against cell death 1 (DAD1) plays a key role in promoting STING phosph

The SARS-CoV-2 nucleocapsid protein induces microglia senescence-mediated cognitive impairment via Glycolysis.

The COVID-19 pandemic has precipitated a surge in neurocognitive dysfunction, with long-term implications for global health systems and socioeconomic stability. Despite growing clinical recognition of post-COVID cognitive deficits ("brain fog"), the molecular mechanisms driving these impairments remain poorly understood. Our study addresses this critical gap by identifying SARS-CoV-2 nucleocapsid protein (SARS-CoV-2 N protein), a core structural component of the virus, as a novel etiological factor in senescence-mediated cognitive decline. We observed that SARS-CoV-2 N protein caused microglia

From first infection to reinfection: Comparing Nucleocapsid antibody kinetics in vaccinated and unvaccinated adults.

OBJECTIVES: Determining infection histories of individuals with prior immunity is critical to studying SARS-CoV-2 imprinting and vaccine responses. To better understand the response to infection, we examine nucleocapsid protein antibody dynamics around first and second SARS-CoV-2 infections in vaccinated and unvaccinated adults. METHODS: The presence and levels of nucleocapsid-antibodies were measured around first and second SARS-CoV-2 infections. Antibody waning was measured with accelerated failure time models. RESULTS: After first-infections 95.8 % (88.5-98.6 %) of unvaccinated and 89.4 %

SARS-CoV-2 Nucleocapsid Protein Does Not Induce Inflammation in Endothelial Cells or Monocytes.

The nucleocapsid (N) protein of SARS-CoV-2 is critical for viral replication and genome packaging. However, whether it induces inflammation through endothelial cell and monocyte activation remains controversial. One aspect that has been overlooked is the consideration of residual endotoxins in recombinant proteins when conducting immune response studies. We aimed to assess whether N-protein induces an inflammatory response in mouse and human microvascular endothelial cells (MEC and HMEC) and THP-1 cells, independent of endotoxin contamination. MEC, HMEC, and THP-1 cells were treated with vehic

Experimental analyses of RFdiffusion designed Miniproteins for binding to SARS-CoV-2 nucleocapsid protein.

Miniprotein designs are emerging as promising antibody alternatives for therapeutic and diagnostic use. Using RFdiffusion, we designed 538 binder candidates targeting both N and C-terminal domains of the SARS-CoV-2 nucleocapsid protein, selecting 19 for recombinant production in E. coli. All were soluble and purified (8-10 mg/L yield), though 13 unexpectedly formed oligomers. CD spectroscopy confirmed proper folding and thermal refolding, with 9 miniproteins exhibiting Tm > 75°C. Binding assay revealed three miniproteins with affinities of 115 nM, 4.8 μM, and 7.32 μM. The 1.8 Å resolution crys

SARS-CoV-2 Nucleocapsid Protein Is a Potential Therapeutic Target for Anticoronavirus Drug Discovery.

SARS-CoV-2, the etiologic agent of the COVID-19 pandemic, is a highly contagious positive-sense RNA virus. Its explosive community spread and the emergence of new mutant strains have created palpable anxiety even in vaccinated people. The lack of effective anticoronavirus therapeutics continues to be a major global health concern, especially due to the high evolution rate of SARS-CoV-2. The nucleocapsid protein (N protein) of SARS-CoV-2 is highly conserved and involved in diverse processes of the virus replication cycle. Despite its critical role in coronavirus replication, N protein remains a

Immunization with SARS-CoV-2 Nucleocapsid protein triggers a pulmonary immune response in rats.

The SARS-CoV-2 pandemic have been affecting millions of people worldwide, since the beginning of 2020. COVID-19 can cause a wide range of clinical symptoms, which varies from asymptomatic presentation to severe respiratory insufficiency, exacerbation of immune response, disseminated microthrombosis and multiple organ failure, which may lead to dead. Due to the rapid spread of SARS-CoV-2, the development of vaccines to minimize COVID-19 severity in the world population is imperious. One of the employed techniques to produce vaccines against emerging viruses is the synthesis of recombinant prote

SARS-CoV-2 Nucleocapsid Protein is Associated With Lower Testosterone Levels: An Experimental Study.

The ongoing COVID-19 pandemic represents an extra burden in the majority of public and private health systems worldwide beyond the most pessimistic expectations, driving an urgent rush to develop effective vaccines and effective medical treatments against the SARS-CoV-2 pandemic. The Nucleocapsid structural viral protein is remarkably immunogenic and hugely expressed during infection. High IgG antibodies against Nucleocapsid protein (N protein) levels were detected in the serum of COVID-19 patients, confirming its pivotal antigen role for a T lymphocyte response in a vaccine microenvironment.

Y-Box Binding Protein 1 Interacts with Dengue Virus Nucleocapsid and Mediates Viral Assembly.

Infection with dengue virus (DENV) induces vast rearrangements of the endoplasmic reticulum, which allows the compartmentalization of viral RNA replication and particle assembly. Both processes occur in concert with viral and cellular proteins. Prior studies from our group suggest that the host RNA-binding protein (RBP) Y-box binding protein 1 (YBX1) is required for a late step in the DENV replication cycle. Here we report that YBX1 interacts with the viral nucleocapsid, distributes to DENV assembly sites and is required for efficient assembly of intracellular infectious virions and their secr

Multivalent binding of the partially disordered SARS-CoV-2 nucleocapsid phosphoprotein dimer to RNA.

The nucleocapsid phosphoprotein N plays critical roles in multiple processes of the severe acute respiratory syndrome coronavirus 2 infection cycle: it protects and packages viral RNA in N assembly, interacts with the inner domain of spike protein, binds to structural membrane (M) protein during virion packaging and maturation, and to proteases causing replication of infective virus particle. Even with its importance, very limited biophysical studies are available on the N protein because of its high level of disorder, high propensity for aggregation, and high susceptibility for autoproteolysi

Targeting SARS-CoV-2 nucleocapsid oligomerization: Insights from molecular docking and molecular dynamics simulations.

The outbreak of COVID-19 caused by SARS-CoV-2 virus continually led to infect a large population worldwide. Currently, there is no specific viral protein-targeted therapeutics. The Nucleocapsid (N) protein of the SARS-CoV-2 virus is necessary for viral RNA replication and transcription. The C-terminal domain of N protein (CTD) involves in the self-assembly of N protein into a filament that is packaged into new virions. In this study, the CTD (PDB ID: 6WJI) was targeted for the identification of possible inhibitors of oligomerization of N protein. Herein, multiple computational approaches were

Ebola Virus Nucleocapsid-Like Structures Utilize Arp2/3 Signaling for Intracellular Long-Distance Transport.

The intracellular transport of nucleocapsids of the highly pathogenic Marburg, as well as Ebola virus (MARV, EBOV), represents a critical step during the viral life cycle. Intriguingly, a population of these nucleocapsids is distributed over long distances in a directed and polar fashion. Recently, it has been demonstrated that the intracellular transport of filoviral nucleocapsids depends on actin polymerization. While it was shown that EBOV requires Arp2/3-dependent actin dynamics, the details of how the virus exploits host actin signaling during intracellular transport are largely unknown.

A Structural View of Negative-Sense RNA Virus Nucleocapsid Protein and Its Functions Beyond.

Negative-sense single-stranded RNA virus (NSRV) is featured by their ribonucleoprotein (RNP) complex composed by viral polymerase and genomic RNA enwrapped by nucleocapsid protein (NP). The RNP is packaged in virions and plays a central role throughout virus lifecycle. In the past decade, structural biology presents molecular insights into NPs encoded by most representative NSRVs, helping to understand the mechanism of RNP formation. Interestingly, works initiated from structural biology also reveal unexpected biological functions of virus NP beyond a structural protein. All these further the

TBK1 mediates critical effects of measles virus nucleocapsid protein (MVNP) on pagetic osteoclast formation.

Paget's disease of bone (PDB) is characterized by abnormal osteoclasts with unique characteristics that include increased sensitivity of osteoclast progenitors to 1,25(OH)2 D3 , receptor activator of NF-κB ligand (RANKL), and TNF-α; increased osteoclast numbers; and increased expression of IL-6 and several transcription factors. We recently reported that measles virus nucleocapsid protein (MVNP) plays a key role in the development of these abnormal osteoclasts. MVNP can induce the pagetic osteoclast phenotype in vitro and in vivo in TRAP-MVNP transgenic mice. However, the molecular mechanisms

Characterization of RNA aptamers directed against the nucleocapsid protein of Rift Valley fever virus.

Nucleocapsid protein (N) is an essential RNA binding protein in many RNA viruses. During replication, N protein encapsidates viral genomic and antigenomic RNA, but not viral mRNA or other cellular RNAs. To discriminate between different species of RNA in a host cell, it is likely that N interacts with specific sequences and/or secondary structures on its target RNA. In this study, we explore the RNA binding properties of N using both natural and artificially selected RNAs as ligands. We found that N binds to RNAs that resemble the terminal panhandle structures of RVFV genomic and antigenomic R
