The known universe of protein families represents only a small fraction of nature's molecular diversity. From 40.3 billion predicted open reading frames across 40 446 metagenomes, 9540 metatranscriptomes, and 539 million proteins from 167 415 reference genomes, we identified 608 258 previously uncharacterized putative protein families with ≥100 members and 6.5 million families with ≥25 members, none matching known Pfam domains or reference proteins. This effort doubles the known repertoire of large families and quadruples that of smaller families. Integration of AlphaFold2-based structural pre

The two open reading frames in the Synechocystis sp. PCC 6803 genome, sll1214 and sll1874, here designated cycI and cycII, respectively, encode similar proteins, which are involved in the Mg protoporphyrin monomethylester (MgProtoME) cyclase reaction. The impairment of tetrapyrrole biosynthesis was examined by separate inactivation of both cyclase encoding genes followed by analysis of chlorophyll contents, MgProtoME levels and several enzyme activities of tetrapyrrole biosynthesis. We additionally addressed the question, whether the two isoforms can complement cyclase deficiency under normal

Here, we describe the near-complete genome of an enterovirus F (EV-F) isolate from Nigeria. The obtained sequence was 7,378 nucleotides (nt) long and encodes 2 open reading frames (ORFs), an upstream ORF (uORF; 56 amino acids [aa]) and a polyprotein ORF (ppORF; 2,167 aa). Both ORFs overlap but are in different reading frames, with the uORF in a +1 reading frame relative to the ppORF.

Pleomorphic archaeal viruses are widespread and abundant in hypersaline environments and beyond. Still, a relatively low number of isolates are available for this viral group. Here, we present the complete genome sequence of Halorubrum pleomorphic viruses 8 (HRPV-8), which was previously isolated from the Samut Sakhon solar saltern, Thailand, on a Halorubrum species. The HRPV-8 genome was assembled into a circular 10,824-bp-long contig with a GC content of 63.2%. The genome annotation resulted in 12 open reading frames, including a VP4-like spike protein-encoding gene, which is a hallmark of p

Across thousands of known millipede species, genetic data is extremely limited. Many interesting biological processes in millipedes are ill-defined, such as the production of a defensive hydrogen cyanide secretion and UV fluorescence. We describe a transcriptomic dataset of the millipede Cherokia georgiana, including predicted coding regions and functional annotations. This de novo transcriptome will facilitate future research in understanding gene expression under a variety of conditions. Next-generation sequencing was conducted on polyA-enriched mature messenger RNAs using Illumina 2 x 150 p

Recent advances in the transcriptomics, translatomics, and proteomics have led us to the exciting new world of functional endogenous microproteins. These microproteins have a small size and are derived from small open reading frames (smORFs) of RNAs previously annotated as non-coding (e.g. lncRNAs and circRNAs) as well as from untranslated regions and canonical mRNAs. The presence of these microproteins reveals a much larger translatable portion of the genome, shifting previously defined dogmas and paradigms. These findings affect our view of organisms as a whole, including skeletal muscle tis

Out-of-frame translation events, arising from ribosomal frameshifting or noncanonical initiation, are an unavoidable feature of translation. Their consequences depend on the distribution of stop codons in alternative reading frames, which determines the permissiveness of those frames: whether out-of-frame translation terminates quickly or generates extended products. Using quantitative dual-fluorescence reporters, we show that these stop codons function as molecular checkpoints that terminate out-of-frame translation. Genome-wide analysis across 10 organisms reveals that natural coding sequenc

The 54-kbp Type I polyketide synthase gene cluster, most probably involved in rifamycin biosynthesis by Amycolatopsis mediterranei, was cloned in E. coli and completely sequenced. The DNA encodes five closely packed, very large open reading frames reading in one direction. As expected from the chemical structure of rifamycins, ten polyketide synthase modules and a CoA ligase domain were identified in the five open reading frames which contain one to three polyketide synthase modules each. The order of the functional domains on the DNA probably reflects the order in which they are used because

Chlamydophila pneumoniae displays surprisingly little genomic variation, as seen by comparisons of the published genomes from three different isolates and sequencing of four different genes from different isolates. We have in the present study, however, demonstrated genomic variation between 10 C. pneumoniae isolates in the 11690-bp region between the two outer membrane protein genes pmp1 and pmp2. This region of the C. pneumoniae CWL-029 isolate contains seven C. pneumoniae-specific open reading frames (hb1-7, encoding hydrophobic beta-sheet-containing proteins). We identified additionally 12

Defining the protein-coding genome is essential for biomedical research. Over the past decade, dozens of novel proteins encoded by non-canonical open-reading frames (ncORFs), which are ORFs not annotated as protein-coding in reference databases, have been discovered. Although translation products have been detected for thousands of ncORFs, the cellular functions of their encoded proteins (microproteins) remain largely unknown. To advance understanding of ncORF-encoded dark proteomes, we compiled a manually curated catalogue of 71 putatively functional microproteins reported in recent years, in

The human genome contains hundreds of thousands of short open reading frames (sORFs), yet their translational products, hereafter referred to as sORF-encoded microproteins (also historically termed micropeptides), have long remained overlooked in conventional genome annotation. Increasing evidence demonstrates that these molecules play critical regulatory roles in human physiology and disease. This narrative review summarizes current knowledge regarding the classification, discovery, translational regulation, and biological significance of sORF-encoded microproteins. Their expression is tightl

BACKGROUND: Babesia caballi is an intraerythrocytic parasite from the phylum Apicomplexa, capable of infecting equids and causing equine piroplasmosis. However, since there is limited genome information available on B. caballi, molecular mechanisms involved in host specificity and pathogenicity of this species have not been fully elucidated yet.
RESULTS: Genomic DNA from a B. caballi subclone was purified and sequenced using both Illumina and Nanopore technologies. The resulting assembled sequence consisted of nine contigs with a size of 12.9 Mbp, rendering a total of 5,910 protein-coding gen

Leptospirosis is the most widespread zoonosis worldwide, and it can cause reproductive failures in livestock, while in humans may vary from a mild fever to multi-organ failure and death. Due to this, in this study, we evaluated the usefulness of the segment encoding LigB C-terminus region, only present in pathogenic as target for a diagnostic PCR. This new PCR yielded a 100 % positivity for pathogenic Leptospira species and no cross-reactivity was found with intermediate or non-pathogenic species, or with other microorganisms, demostrating its high analytical specificity. The estimated analyti

Botulism is a disease involving intoxication with botulinum neurotoxins (BoNTs), toxic proteins produced by Clostridium botulinum and other clostridia. The 150 kDa neurotoxin is produced in conjunction with other proteins to form the botulinum progenitor toxin complex (PTC), alternating in size from 300 kDa to 500 kDa. These progenitor complexes can be classified into hemagglutinin positive or hemagglutinin negative, depending on the ability of some of the neurotoxin-associated proteins (NAPs) to cause hemagglutination. The hemagglutinin positive progenitor toxin complex consists of BoNT, nont

The bacteriophage BA3 multiplies in and lyses the coral pathogen Thalassomonas loyana. The complete genome of phage BA3 was sequenced; it contains 47 open reading frames with a 40.9% G + C content. Phage BA3 adsorbed to its starved host in seawater with a k = 1.0 x 10(-6) phage ml(-1) min(-1). Phage therapy of coral disease in aquarium experiments was successful when the phage was added at the same time as the pathogen or 1 day later, but failed to protect the coral when added 2 days after bacterial infection. When the phages were added 1 day after coral infection, the phage titer increased ab

Small open reading frames (small ORFs/smORFs/sORFs) were historically overlooked due to their short length (< 100 codons) and detection challenges. It is widely accepted that small ORFs are rarely conserved across distant taxa, particularly in deeply rooted ancestors. However, growing evidence supports their biological relevance and potential roles in gene innovation. Integrating genomic, transcriptomic, and proteomic datasets, we identified and characterized 454 putative small ORFs in Tribolium castaneum. Conservation analyses revealed 230 potential orthologs within Coleoptera, 167 in insects

By mapping ribosome-protected fragments genome-wide, ribosome profiling (Ribo-seq) has uncovered extensive translation beyond conventional coding sequences, revealing non-canonical ORFs (ncORFs) with roles in diverse biological processes. However, robust ncORF identification remains challenging when Ribo-seq datasets exhibit attenuated periodicity. Protocol-induced biases during library construction is an important contributor to this loss, yet most ORF callers do not explicitly model these distortions. Here, we present RiboBA, a bias-aware probabilistic framework for robust ORF identification

Anelloviruses are circular single stranded DNA viruses that are highly prevalent among humans and other mammal and avian hosts, with persistent infections enduring throughout the lifespan without causing disease. Investigating these viruses in non-human primate hosts can offer a phylogenetic perspective on anellovirus-primate evolutionary dynamics, and studying wild populations can help build a translational framework for natural host-virus interactions. Here we report six complete anellovirus genomes identified in wild geladas (Theropithecus gelada), a primate endemic to the Ethiopian Highlan

A common environmental bacteria called Stenotrophomonas maltophilia has become an organism responsible for significant nosocomial infection, mortality in immunocompromised patients, and significantly increasing morbidity and is challenging to treat due to the antibiotic resistance activity of the organism. and bacteriophage therapy is one of the promising treatments against the organism. In this research, we isolated, identified, and characterized Stenotrophomonas phage CM1 against S. maltophilia. Stenotrophomonas phage CM1 head was measured to have a diameter of around 224.25 nm and a tail le
