Roles of non-canonical structures of nucleic acids in cancer and neurodegenerative diseases.

Cancer and neurodegenerative diseases are caused by genetic and environmental factors. Expression of tumour suppressor genes is suppressed by mutations or epigenetic silencing, whereas for neurodegenerative disease-related genes, nucleic acid-based effects may be presented through loss of protein function due to erroneous protein sequences or gain of toxic function from extended repeat transcripts or toxic peptide production. These diseases are triggered by damaged genes and proteins due to lifestyle and exposure to radiation. Recent studies have indicated that transient, non-canonical structu

Antimicrobial HPA3NT3 peptide analogs: placement of aromatic rings and positive charges are key determinants for cell selectivity and mechanism of action.

In an earlier study, we determined that HP(2-20) (residues 2-20 of parental HP derived from the N-terminus of the Helicobacter pylori ribosomal protein L1) and its analog, HPA3NT3, had potent antimicrobial effects. However, HPA3NT3 also showed undesirable cytotoxicity against HaCaT cells. In the present study, we designed peptide analogs including HPA3NT3-F1A (-F1A), HPA3NT3-F8A (-F8A), HPA3NT3-F1AF8A (-F1AF8A), HPA3NT3-A1 (-A1) and HPA3NT3-A2 (-A2) in an effort to investigate the effects of amino acid substitutions in reducing their hydrophobicity or increasing their cationicity, and any resu

Inhibition of Melanosome Transport by Inducing Exon Skipping in Melanophilin.

Exon skipping is an efficient technique to inhibit specific gene expression induced by a short-sequence peptide nucleic acid (PNA). To date, there has been no study on the effects of PNA on skin pigmentation. In melanocytes, the tripartite complex is responsible for the transport of mature melanosomes from the nucleus to the dendrites. The tripartite complex is composed of Rab27a, Mlph (Melanophilin), and Myosin Va. Defects in the protein Mlph, a melanosome transport-related protein, are known to cause hypopigmentation. Our study shows that Olipass peptide nucleic acid (OPNA), a cell membrane-

Recent advances in nonviral vectors for gene delivery.

Gene therapy has long been regarded a promising treatment for many diseases, whether acquired (such as AIDS or cancer) or inherited through a genetic disorder. A drug based on a nucleic acid, however, must be delivered to the interior of the target cell while surviving an array of biological defenses honed by evolution. Successful gene therapy is thus dependent on the development of an efficient delivery vector. Researchers have pursued two major vehicles for gene delivery: viral and nonviral (synthetic) vectors. Although viral vectors currently offer greater efficiency, nonviral vectors, whic

Inhibition of atherosclerosis-promoting microRNAs via targeted polyelectrolyte complex micelles.

Polyelectrolyte complex micelles have great potential as gene delivery vehicles because of their ability to encapsulate charged nucleic acids forming a core by neutralizing their charge, while simultaneously protecting the nucleic acids from non-specific interactions and enzymatic degradation. Furthermore, to enhance specificity and transfection efficiency, polyelectrolyte complex micelles can be modified to include targeting capabilities. Here, we describe the design of targeted polyelectrolyte complex micelles containing inhibitors against dys-regulated microRNAs (miRNAs) that promote athero

Peptide modified lipid nanoparticles Co-Delivering IL-12 mRNA and PD-L1 siRNA for glioblastoma immunotherapy.

Lipid nanoparticles (LNPs) have emerged as the most advanced nucleic acid delivery vehicles in clinical applications, achieving successful targeting of major organs such as the liver, spleen, and lungs. However, efficient penetration of the blood-brain barrier (BBB) continues to be a key obstacle for brain-targeted applications. In this study, we developed a peptide modified LNPs system for the co-delivery of IL-12 mRNA and PD-L1 siRNA to achieve combined immunotherapy against glioblastoma (GBM). This dual-nucleic-acid delivery strategy simultaneously activates pro-inflammatory immune response

Cathelicidin promotes inflammation by enabling binding of self-RNA to cell surface scavenger receptors.

Under homeostatic conditions the release of self-RNA from dying cells does not promote inflammation. However, following injury or inflammatory skin diseases such as psoriasis and rosacea, expression of the cathelicidin antimicrobial peptide LL37 breaks tolerance to self-nucleic acids and triggers inflammation. Here we report that LL37 enables keratinocytes and macrophages to recognize self-non-coding U1 RNA by facilitating binding to cell surface scavenger receptors that enable recognition by nucleic acid pattern recognition receptors within the cell. The interaction of LL37 with scavenger rec

Sequence-specific nucleic acid detection from binary pore conductance measurement.

We describe a platform for sequence-specific nucleic acid (NA) detection utilizing a micropipet tapered to a 2 μm diameter pore and 3 μm diameter polystyrene beads to which uncharged peptide nucleic acid (PNA) probe molecules have been conjugated. As the target NAs hybridize to the complementary PNA-beads, the beads acquire negative charge and become electrophoretically mobile. An applied electric field guides these NA-PNA-beads toward the pipet tip, which they obstruct, leading to an indefinite, electrically detectable, partial blockade of the pore. In the presence of noncomplementary NA, eve

In Vitro Antibacterial Activity of a Novel Acid-Activated Antimicrobial Peptide against Streptococcus mutans.

BACKGROUND: Dental caries is an oral disease associated with infection by microbial biofilm. The metabolic activity of cariogenic bacteria results in a pH decrease in the plaque biofilm, causing tooth demineralization. This acidic environment favors the growth of cariogenic bacteria that are highly resistant to strong acids, which, in turn, produce more acid resulting in a further decrease in the pH of the plaque biofilm. Therefore, the strategy of utilizing the acidic dental plaque microenvironment to prevent and treat dental caries has become a hot research topic in recent years, such as the

A motif unique to the human DEAD-box protein DDX3 is important for nucleic acid binding, ATP hydrolysis, RNA/DNA unwinding and HIV-1 replication.

DEAD-box proteins are enzymes endowed with nucleic acid-dependent ATPase, RNA translocase and unwinding activities. The human DEAD-box protein DDX3 has been shown to play important roles in tumor proliferation and viral infections. In particular, DDX3 has been identified as an essential cofactor for HIV-1 replication. Here we characterized a set of DDX3 mutants biochemically with respect to nucleic acid binding, ATPase and helicase activity. In particular, we addressed the functional role of a unique insertion between motifs I and Ia of DDX3 and provide evidence for its implication in nucleic

The G-quadruplex ligand CX-5461: an innovative candidate for disease treatment.

The ribosomal DNA (rDNA) plays a vital role in regulating protein synthesis by ribosome biogenesis, essential for maintaining cellular growth, metabolism, and more. Cancer cells show a high dependence on ribosome biogenesis and exhibit elevated rDNA transcriptional activity. CX-5461, also known as Pidnarulex, is a First-in-Class anticancer drug that has received 'Fast Track Designation' approval from the FDA. Initially reported to inhibit Pol I-driven rDNA transcription, CX-5461 was recently identified as a G-quadruplex structure (G4) stabilizer and is currently completed or undergoing multipl

Integrating immunopeptidomics with liquid biopsy for precision oncology.

In cancer immunotherapy, peptide-major histocompatibility complexes are increasingly exploited as precise therapeutic targets. For instance, T-cell receptor (TCR)-engineered T cells, peptide vaccines, and TCR-mimic antibodies leverage the direct recognition of tumor-specific or tumor-associated antigens presented on human leukocyte antigen (HLA) molecules, offering highly specific and effective approaches to eliminate malignant cells. Classical immunopeptidomic studies rely on tumor tissue samples to identify targetable peptides; however, tissue accessibility and tumor heterogeneity remain maj

Molecular Dynamics Study of the Hybridization between RNA and Modified Oligonucleotides.

MicroRNAs (miRNAs) are attractive drug candidates for many diseases as they can modulate the expression of gene networks. Recently, we discovered that DNAs targeting microRNA-22-3p (miR-22-3p) hold the potential for treating obesity and related metabolic disorders (type 2 diabetes mellitus, hyperlipidemia, and nonalcoholic fatty liver disease (NAFLD)) by turning fat-storing white adipocytes into fat-burning adipocytes. In this work, we explored the effects of chemical modifications, including phosphorothioate (PS), locked nucleic acid (LNA), and peptide nucleic acid (PNA), on the structure and

A Modular PMDA Linker Enables Lysine-Selective Cyclization of Unprotected Peptides and Automated Macrocycle Assembly.

Macrocyclic peptide stapling is a powerful strategy to enhance conformational stability and functional performance, yet existing approaches often suffer from limited chemoselectivity, constrained modularity, or poor compatibility with automated synthesis. Here we report a pyromellitic dianhydride (PMDA)-based Lys-Lys stapling platform that enables highly chemoselective intramolecular bis-amidation of fully unprotected peptides under mild conditions. Distinct from conventional bifunctional linkers, PMDA operates as a tetrafunctional scaffold, simultaneously inducing efficient macrocyclization w

Synthesis of nucleobase-functionalized peptides and investigation on their self-assembly properties with mRNA as cargo.

Non-covalent interactions are crucial in biological systems, e.g. during cell division process, assembly and desassembly of double stranded DNA. Furthermore, interactions between proteins and nucleoacids play important roles during various cell processes. This study focuses on the synthesis and characterization of thymine and lysine-bearing PEG-peptide conjugates, which leverage these interactions for nanoparticle formation. Using solid-phase peptide synthesis (SPPS), we successfully incorporated nucleobases into peptides, enabling complementary base pairing with nucleic acids. The resulting n

Acyclic serinol nucleic acid modification of siRNAs overcomes seed region mediated off-target effects while maintaining potency.

Similar in structure to both glycol nucleic acid (GNA) and peptide nucleic acid (PNA), serinol nucleic acid (SNA) combines the acyclic flexibility of GNA with the amide bond found in PNA and can form stable heteroduplexes with DNA and RNA. While the thermal and metabolic stability of SNA and SNA-modified heteroduplexes has been previously reported, we here describe the application of SNA in RNA interference (RNAi) using GalNAc-conjugated small interfering RNAs (siRNAs). Single incorporations were evaluated at each position across both the guide and passenger strands and subsequently evaluated

Core-Shell Structured Chitosan-Polyethylenimine Nanoparticles for Gene Delivery: Improved Stability, Cellular Uptake, and Transfection Efficiency.

The delivery of nucleic acids relies on vectors that condense and encapsulate their cargo. Especially nonviral gene delivery systems are of increasing interest. However, low transgene expression levels and limited tolerability of these systems remain a challenge. The improvement of nucleic acid delivery using depolymerized chitosan-polyethylenimine DNA complexes (dCS-PEI/DNA) is investigated. The secore complexes are further combined with chitosan-based shells and functionalized with polyethylene glycol (PEG) and cell penetrating peptides. This modular approach allows to evaluate the effect of
