Learning Protein-Protein Binding Free Energies from Interface Graphs and Physicochemical Descriptors.

Predicting protein-protein binding free energy (ΔG) from structure remains a central challenge in computational biophysics. Here, we present GULP (Graph-based Unified Learning for Protein binding), a graph neural network (GNN) that jointly learns from a residue-level graph representation of the binding interface and global physicochemical descriptors. We systematically investigate how training data distribution affects model performance by comparing a full training set with a balanced subset enriched for extreme-affinity complexes. GULP is computationally efficient and provides interpretable i

Biophysical Characterization of Ebola VP35 Protein Binding to Host Mindbomb Protein 2.

Mindbomb protein 2 (MIB2) is an E3 ubiquitin ligase that plays critical roles in immune regulation, inflammation, apoptosis, and cancer progression. Recent studies identified MIB2 as a host factor that binds Ebola virus (EBOV) protein VP35 (eVP35). Disruption of MIB2-VP35 binding diminishes EBOV-induced cytotoxicity, but the molecular basis of this interaction remains incompletely defined. How MIB2 function is regulated by eVP35 is not well understood. Here, we use biophysical and mass spectrometry (MS)-based approaches, including crosslinking-MS (XL-MS) and hydrogen-deuterium exchange-MS (HDX

The Bacteriophage T4 MotB Protein, a DNA-Binding Protein, Improves Phage Fitness.

The lytic bacteriophage T4 employs multiple phage-encoded early proteins to takeover the Escherichia coli host. However, the functions of many of these proteins are not known. In this study, we have characterized the T4 early gene motB, located in a dispensable region of the T4 genome. We show that heterologous production of MotB is highly toxic to E. coli, resulting in cell death or growth arrest depending on the strain and that the presence of motB increases T4 burst size 2-fold. Previous work suggested that motB affects middle gene expression, but our transcriptome analyses of T4 motBam vs.

Characterization of the transcriptional regulator YY1. The bipartite transactivation domain is independent of interaction with the TATA box-binding protein, transcription factor IIB, TAFII55, or cAMP-responsive element-binding protein (CPB)-binding protein.

YY1 is a multifunctional transcription factor implicated in both positive and negative regulation of gene expression as well as in initiation of transcription. We show that YY1 is ubiquitously expressed in growing, differentiated, and growth-arrested cells. The protein is phosphorylated and has a half-life of 3.5 h. To define functional domains, we have generated a large panel of YY1 mutant proteins. These were used to define precisely the DNA-binding domain, the region responsible for nuclear localization, and the transactivation domain. The two acidic domains at the N terminus each provide a

Analysis of serum insulin-like growth factor binding proteins using western blotting: use of the method for titration of the binding proteins and competitive binding studies.

A nitrocellulose gel transfer technique has been adapted to study the insulin-like growth factor (IGF) binding proteins of human serum. Normal and hypopituitary sera were subjected to sodium dodecyl sulfate-polyacrylamide gel electrophoresis, followed by electroblotting to nitrocellulose or nylon membrane. Nonidet-P40 (3%) and Tween 20 (0.1%) were required for quenching and to allow detection of the IGF binding proteins by autoradiography after overlay with either 125I-labeled IGF I or IGF II. Several forms of IGF binding protein have been identified with molecular weights of 41,500, 38,500, 3

The role of higher-order protein structure in supporting binding by heteroclitic monoclonal antibodies: the monoclonal antibody KIM185 to CD18 also binds C4-binding protein.

Heteroclitic monoclonal antibodies are characterized by the ability to bind multiple epitopes with little or no similarity. Such antibodies have been reported earlier, but insight into to the molecular basis of this propensity is limited. Here we report that the KIM185 antibody to human CD18 reacts with the plasma protein C4b-binding protein (C4BP). This was revealed during affinity purification procedures where human serum was incubated with surfaces coated with monoclonal antibodies to CD18. Other monoclonal antibodies to CD18 (KIM127 and TS1/18) showed no such interaction with C4BP. We cons

Cardiac Myosin-Binding Protein C in Cardiovascular Disease.

Cardiac myosin-binding protein C (cMyBPC) is an important sarcomeric regulatory protein that plays a key role in myocardial contraction and relaxation. Through its interactions with thick and thin filament proteins, cMyBPC helps regulate cross-bridge cycling and contributes significantly to overall cardiac performance. Alterations in its expression, structure, or phosphorylation state have been associated with several forms of cardiovascular disease. Pathogenic variants in the MYBPC3 gene represent one of the most common genetic causes of hypertrophic cardiomyopathy (HCM). These mutations have

Interleukin-18 binding protein protects against metabolic steatohepatitis.

BACKGROUND: Metabolic dysfunction-associated steatohepatitis (MASH) is a frequent consequence of Western diet consumption and liver steatosis. IL-18 binding protein (IL-18BP) limits the action of interleukin-18 (IL-18). Our work aims to study the unknown role of IL-18BP in MASH progression. METHODS: We analyzed the liver transcriptome from MASH patients. We investigated cell-specific expressions of IL-18, IL-18BP, and IL-18 receptor in human and mouse liver. We studied the liver phenotype of Il18bp-/- mice on a high-fat/high-cholesterol (HFHC) diet. We administered an anti-IL-18 antibody in I

The syntaxin-binding protein STXBP5 regulates progerin expression.

Hutchinson-Gilfor progeria syndrome (HGPS) is caused by a mutation in Lamin A resulting in the production of a protein called progerin. The accumulation of progerin induces inflammation, cellular senescence and activation of the P53 pathway. In this study, through public dataset analysis, we identified Syntaxin Binding Protein 5 (STXBP5) as an influencing factor of progerin expression. STXBP5 overexpression accelerated the onset of senescence, while STXBP5 deletion suppressed progerin expression, delayed senility, and decreased the expression of senescence-related factors. STXBP5 and progerin

Regulation of NcRNA-protein binding in diabetic foot.

Non-coding RNA (ncRNA) is a special type of RNA transcript that makes up more than 90 % of the human genome. Although ncRNA typically does not encode proteins, it indirectly controls a wide range of biological processes, including cellular metabolism, development, proliferation, transcription, and post-transcriptional modification. NcRNAs include small interfering RNA (siRNA), PIWI-interacting RNA (piRNA), tRNA-derived small RNA (tsRNA), etc. The most researched of these are miRNA, lncRNA, and circRNA, which are crucial regulators in the onset of diabetes and the development of associated cons

Sensing preferences for prokaryotic solute binding protein families.

Solute binding proteins (SBPs) are of central physiological relevance for prokaryotes. These proteins present substrates to transporters, but they also stimulate different signal transduction receptors. SBPs form a superfamily of at least 33 protein Pfam families. To assess possible links between SBP sequence and the ligand recognized, we have inspected manually all SBP three-dimensional structures deposited in the protein data bank and retrieved 748 prokaryotic structures that have been solved in complex with bound ligand. These structures were classified into 26 SBP Pfam families. The analys

Mouse Apolipoprotein L9 is a phosphatidylethanolamine-binding protein.

Mouse Apolipoprotein L9 (ApoL9) is an understudied cytoplasmic, interferon-inducible protein. The details of its intracellular localization and normal cellular functions are unclear. We report here that ApoL9 localizes to small puncta diffusely distributed in the cytoplasm, as well as to larger granules of varying size and number that are similar to aggresome-like induced structures (ALIS) and contain the autophagy receptor Sqstm1/p62, the autophagosome marker Lc3, and ubiquitin. Transfection of B16F10 mouse melanoma cells stably expressing ApoL9 (B16F10L9) with certain liposome-based transfec

Acute hantavirus infection induces galectin-3-binding protein.

Hantaviruses are zoonotic viruses that cause life-threatening diseases when transmitted to humans. Severe hantavirus infection is manifested by impairment of renal function, pulmonary oedema and capillary leakage. Both innate and adaptive immune responses contribute to the pathogenesis, but the underlying mechanisms are not fully understood. Here, we showed that galectin-3-binding protein (Gal-3BP) was upregulated as a result of hantavirus infection both in vitro and in vivo. Gal-3BP is a secreted glycoprotein found in human serum, and increased Gal-3BP levels have been reported in chronic vir

The heparin-binding protein interactome in pancreatic diseases.

BACKGROUND: The cellular microenvironment plays an important role in the regulation of homoeostasis and is a source of potential biomarkers and drug targets. In a genome-wide analysis the extracellular proteins that bind to heparin (HBPs) have been shown to form highly modular and interconnected extracellular protein regulatory networks. Using a systems biology approach, we have investigated the role of HBP networks in the normal pancreas and pancreatic digestive diseases. METHODS: Lists of mRNAs encoding for HBPs associated with the normal pancreas (NP), acute pancreatitis (AP), chronic panc

Myosin binding protein C: implications for signal-transduction.

Myosin binding protein C (MYBPC) is a crucial component of the sarcomere and an important regulator of muscle function. While mutations in different myosin binding protein C (MYBPC) genes are well known causes of various human diseases, such as hypertrophic (HCM) and dilated (DCM) forms of cardiomyopathy as well as skeletal muscular disorders, the underlying molecular mechanisms remain not well understood. A variety of MYBPC3 (cardiac isoform) mutations have been studied in great detail and several corresponding genetically altered mouse models have been generated. Most MYBPC3 mutations may ca

The SMN interactome includes Myb-binding protein 1a.

Understanding networks of interacting proteins is a major goal in cell biology. The survival of motor neurons protein (SMN) interacts, directly or indirectly, with a large number of other proteins and reduced levels of SMN cause the inherited disorder spinal muscular atrophy (SMA). Some SMN interactions are stable and stoichiometric, such as those with gemins, while others are expected to be transient and substoichiometric, such as the functional interaction of SMN with coilin in Cajal bodies. This study set out to determine whether novel components of the extensive SMN interactome can be iden

Desmopressin increases IGF-binding protein-1 in humans.

CONTEXT: IGF binding protein-1 (IGFBP-1) is essential for IGF-I bioavailability. High levels of IGFBP-1 are encountered in critically ill patients and are a good predictor marker in acute myocardial infarction. The mechanisms responsible for the elevated IGFBP-1 levels in these conditions are still unclear. Interestingly, high levels of vasopressin have been reported in the above-mentioned conditions. OBJECTIVE: To study the effect of vasopressin on IGFBP-1 in humans. DESIGN: Placebo-controlled cross-over study in patients with central diabetes insipidus (CDI) in whom potential interference

Retinol-binding protein stability in dried blood spots.

BACKGROUND: Retinol-binding protein (RBP) is accepted as a surrogate biochemical marker for retinol to determine vitamin A (VA) status. A recently developed enzyme immunoassay for RBP uses serum or whole blood stored as dried blood spots (DBS). However, the stability of RBP in DBS has not been examined. METHODS: RBP stability was studied in a laboratory and in field conditions in northern Kenya. For the laboratory study, 63 DBS collected by finger prick and stored sealed in a plastic bag with desiccant were exposed to 1 of 5 time/storage-temperature treatments: (a) baseline, (b) 30 degrees C/
